Searching For Differentially Expressed Gene Combinations, Marcel Dettling, Edward Gabrielson, Giovanni Parmigiani

Background: Comparison of mRNA expression levels across biological samples is a widely used approach in genomics. Available data-analytic tools for deriving comprehensive lists of differentially expressed genes rely on data summaries formed using each gene in isolation from others. These approaches ignore biological relationships among genes and may miss important biological insight provided by genomics data.

Methods: We propose a fast, easily interpretable and scalable approach for identifying pairs of genes that are differentially expressed across phenotypes or experimental conditions. These are defined as pairs for which there is detectable phenotype discrimination using the joint distribution, but not from either …

Semiclassical Nonadiabatic Dynamics With Quantum Trajectories, Vitaly A. Rassolov, Sophya V. Garashchuk

Dynamics based on quantum trajectories with approximate quantum potential is generalized to nonadiabatic systems and its semiclassical properties are discussed. The formulation uses the mixed polar-coordinate space representation of a wave function. The polar part describes the overall time evolution of the wave-function components semiclassically using the single-surface approximate quantum potential. The coordinate part represents a complex“population” amplitude, which in case of localized coupling can be solved for quantum mechanically in an efficient manner. In the high-energy regime this is accomplished by using a small basis determined by the coupling between surfaces. An illustration is given for a typical curve-crossing …

A Five-Coordinate Metal Center In Co(Ii)-Substituted Vanx, Robert M. Breece, Alison L. Costello, Brian Bennett, Tara K. Sigdel, Megan L. Matthews, David L. Tierney, Michael W. Crowder

In an effort to structurally probe the metal binding site in VanX, electronic absorption, EPR, and extended x-ray absorption fine structure (EXAFS) spectroscopic studies were conducted on Co(II)-substituted VanX. Electronic spectroscopy revealed the presence of Co(II) ligand field transitions that had molar absorptivities of ∼100 m–1 cm–1, which suggests that Co(II) is five-coordinate in Co(II)-substituted VanX. Low temperature EPR spectra of Co(II)-substituted VanX were simulated using spin Hamiltonian parameters of M = |±½〉, E/D = 0.14, greal(x,y) = 2.37, and grealS(z) = 2.03. These parameters …

Fungal contamination of buildings poses numerous challenges to researchers, building owners and occupants. Public health agencies promote prevention and remediation of mold and water damage, but lack sensitive methods to detect hidden mold growth and a complete understanding of the biological mechanisms that make occupying moldy buildings a hazard. The wide spread use of the fire retardant antimony trioxide (Sb2O3) on building materials and furnishings makes it inevitable that mold growth on treated materials will occur in some buildings with water damage. Effect Of Chromium Vi On The Production And Behavior Of Lytechinus Variegatus (Echinodermata: Echiniodea), Jennifer Rhora

Small amounts of chromium (VI) are carcinogenic in mammals. Concentrations of Cr in marine algae and seagrasses range from 0.06-7.17 /g DW and 0.1-30.6 g/g DW respectively. To test for an effect of these concentrations, production (change in organic material), righting response, feeding rates, absorption efficiency and fecal production were measured in Lytechinus variegatus from Sarasota fed prepared diets containing 0, 4.1, and 32g Cr/ g DW and individuals from Ft. Karenia brevis is a toxic marine dinoflagellate species that blooms almost every year in the Gulf of Mexico. These blooms have had devastating effects on local economies, as well as on the fauna of the area. The ECOHAB:Florida project was founded to study the population dynamics and trophic impacts of K. brevis. The project included a series of monthly hydrographic offshore research cruises, as well as monthly surveys of a transect along the 10-meter isobath of the West Florida Shelf. Despite dramatic technological change, the thick, attractively-bound casebook remains ensconced as the written centerpiece of legal education. That will soon change – but its replacement has not been established. This paper argues that the legal academy should take this opportunity to implement an “open source” approach to future course materials. Guided by analysis and examples of commons-based peer production such as open source software, professors could establish electronic commons casebooks with a myriad of materials for every course. These joint databases would unshackle individual creativity while engendering collaboration on levels previously impossible. Although there may be concerns that such a …

While there has been valuable research critical for furthering our understanding of how an individual's social network affects recovery from depression, we need to know more about the interplay of other people's attributions and their relationships with depressed individuals that may impact recovery from the disorder. This research investigated causal and controllability attributions that others assign to individuals with depression by distributing a questionnaire to faculty and administrative staff at Eastern Michigan University to obtain ratings of attributions for depression.
