Bioconductor Project Working Papers

We derive the additive-multiplicative error model for microarray intensities, and describe two applications. For the detection of differentially expressed genes, we obtain a statistic whose variance is approximately independent of the mean intensity. For the post hoc calibration (normalization) of data with respect to experimental factors, we describe a method for parameter estimation.

Described are filters containing free-activated carbon fibers or activated carbon fibers in the form of a composite used for filtering a variety of contaminants, including pathogens, from air. These filters can provide effective and efficient removal of contaminants from air, requiring only short contact time between the air being filtered and the filter itself, with only a minimum pressure drop across the filter. The characteristics of these filters allow for effective filtration with only thin filter layers being required. The process of filtering air utilizing these filters is also disclosed.

The long development process of novel pharmaceutical compounds begins with the identification of a lead inhibitor compound. Computational screening to identify those ligands, or small molecules, most likely to inhibit a target protein may benefit the pharmaceutical development process by reducing the time required to identify a lead compound. Typically, computational ligand screening utilizes high-resolution structural models of both the protein and ligand to fit or `dock' each member of a ligand database into the binding site of the protein. AMP-activated protein kinase (AMPK) is a highly conserved sensor of cellular energy status found in all eukaryotic cells. AMPK is activated by stimuli that increase the cellular AMP/ATP ratio. Essential to activation of AMPK is its phosphorylation at Thr-172 by an upstream kinase, AMPKK, whose identity in mammalian cells has remained elusive. Here we present biochemical and genetic evidence indicating that the LKB1 serine/threonine kinase, the gene inactivated in the Peutz-Jeghers familial cancer syndrome, is the dominant regulator of AMPK activation in several mammalian cell types. We show that LKB1 directly phosphorylates Thr-172 of AMPKalpha in vitro and activates its …

The later stages of cochlear differentiation and the developmental onset of hearing require thyroid hormone. Although thyroid hormone receptors (TRs) are a prerequisite for this process, it is likely that other factors modify TR activity during cochlear development. The mouse cochlea expresses type 2 deiodinase (D2), an enzyme that converts thyroxine, the main form of thyroid hormone in the circulation, into 3,5,3'-triiodothyronine (T3) the major ligand for TRs. Here, we show that D2-deficient mice have circulating thyroid hormone levels that would normally be adequate to allow hearing to develop but they exhibit an auditory phenotype similar to that caused by …

The Cohesion Protein Ord Is Required For Homologue Bias During Meiotic Recombination, Hayley A. Webber, Louisa Howard, Sharon E. Bickel

During meiosis, sister chromatid cohesion is required for normal levels of homologous recombination, although how cohesion regulates exchange is not understood. Null mutations in orientation disruptor (ord) ablate arm and centromeric cohesion during Drosophila meiosis and severely reduce homologous crossovers in mutant oocytes. We show that ORD protein localizes along oocyte chromosomes during the stages in which recombination occurs. Although synaptonemal complex (SC) components initially associate with synapsed homologues in ord mutants, their localization is severely disrupted during pachytene progression, and normal tripartite SC is not visible by electron microscopy. Extra-Pair Fertilization, Mate Choice And Genetic Similarity In The Mexican Jay (Aphelocoma Ultramarina), John Andrew Eimes

Inbreeding depression should select for the ability of females to avoid inbreeding or minimize its effects. We tested for a relationship between genetic similarity of social pairs and the occurrence of extra-pair fertilization (EPF) in the Mexican jay (Aphelocoma ultramarina), a bird species with known inbreeding depression and a high EPF rate (Brown and Brown 1998, Li and Brown 2000). Multi-locus minisatellite and microsatellite DNA fingerprinting were used to detect extra-pair young and measure genetic similarity between social parents. We found that 15 of 38 (39%) nests had at least one EPF and 21 of 115 (18%) young …

Gender Socialization In Latino/A Families: Results From Two Retrospective Studies, Marcela Raffaelli, Lenna L. Ontai

In this article, we present findings from 2 studies designed to explore gender-related socialization in Latino/a families. In Study 1, 22 adult Latinas (ages 20–45) completed in-depth interviews. In Study 2, 166 Latino/a college students (58% women; M age 21.4 years) completed self-report surveys. Study 1 findings suggest that many Latino/a parents socialize their daughters in ways that are marked by “traditional” gender-related expectations and messages. Results of Study 2, which included descriptive analyses and the creation of scales to explore family correlates of gender-related socialization, support and expand these findings. This article sets forth a new model of “notice” and deterrence that helps explain some long-standing contradictions in the literature on deterrence. Nearly all the work in the area of criminal law and deterrence has included an assumption that would-be offenders know the laws and the threatened sanctions, and therefore adjust their behavior in light of these disincentives. The fact that most people seem to be ignorant of the exact boundaries of the rules, and ignorant of the sanctions, presents an enormous conceptual problem for the classic model of deterrence.
