Background Functional enrichment of genes and pathways based on Gene Ontology (GO) has been widely used to describe the results of various -omics analyses. GO terms statistically overrepresented within a set of a large number of genes are typically used to describe the main functional attributes of the gene set. However, these lists of overrepresented GO terms are often too large and contains redundant overlapping GO terms hindering informative functional interpretations. Results We developed GOMCL to reduce redundancy and summarize lists of GO terms effectively and informatively. This lightweight python toolkit efficiently identifies clusters within a list of GO terms …

We present the fourth in a series of catalogs of gamma-ray bursts (GRBs) observed with Fermi's Gamma-ray Burst Monitor (Fermi-GBM). It extends the six year catalog by four more years, now covering the 10 year time period from trigger enabling on 2008 July 12 to 2018 July 11. During this time period GBM triggered almost twice a day on transient events, 2356 of which we identified as cosmic GRBs. Additional trigger events were due to solar flare events, magnetar burst activities, and terrestrial gamma-ray flashes. The intention of the GBM GRB catalog series is to provide updated information to the …

Spared Perception Of The Structure Of Scenes After Hippocampal Damage, Zhisen J. Urgolites, Ramona O. Hopkins, Larry R. Squire Apr 2020

Spared Perception Of The Structure Of Scenes After Hippocampal Damage, Zhisen J. Urgolites, Ramona O. Hopkins, Larry R. Squire

Faculty Publications

To explore whether the hippocampus might be important for certain spatial operations in addition to its well-known role in memory, we administered two tasks in which participants judged whether objects embedded in scenes or whether scenes themselves could exist in 3-D space. Patients with damage limited to the hippocampus performed as well as controls in both tasks. A patient with large medial-temporal lobe lesions had a bias to judge objects in scenes and scenes themselves as possible, performing well with possible stimuli but poorly with impossible stimuli in both tasks. All patients were markedly impaired at remembering the tasks. The …

Distribution Channel Choice And Divisional Conflict In Remanufacturing Operations, Tianqin Shi, Dilip Chhajed, Zhixi Wan, Yunchuan Liu

Faculty Publications

We consider a firm consisting of two divisions, one responsible for designing and manufacturing new products and the other responsible for remanufacturing operations. The firm will sell these new and remanufactured products either directly to the consumer (direct selling) or through an independent retailer (indirect selling). Our study demonstrates that a firm’s organizational structure can affect its marketing decisions. Specifically, a decentralized firm with separate manufacturing and remanufacturing divisions can benefit from indirect selling with higher firm profit, supply chain profit, and total consumer demand than direct selling. Moreover, this structure also induces a remanufacturable product design. In contrast, a …

Pitch And Thrust Allocation For Full-Flight-Regime Control Of Winged Evtol Uavs, Jacob B. Willis, Randal W. Beard

Faculty Publications

Trajectory tracking control for winged eVTOL aircraft is complicated by the high-angle-of-attack aerodynamics experienced during navigational flight occurring immediately after takeoff and immediately before landing. The total energy use of the vehicle can be reduced and the control performance can be improved by appropriately considering the pitch angle of the vehicle in varying flight conditions. We present a review of high-angle-of-attack aerodynamic models as well as an algorithm for finding the optimal pitch and thrust of a winged eVTOL throughout its flight regime. We show simulation results demonstrating a 75% reduction in tracking error over our previous work while maintaining …

Managerial Fixation And The Limitations Of Shareholder Oversight, Emily R. Winston Apr 2020

Managerial Fixation And The Limitations Of Shareholder Oversight, Emily R. Winston

Faculty Publications

BlackRock’s recent public letters to the CEOs of the companies in which it invests have drawn substantial attention from stock market actors and observers for their conspicuous call on corporate CEOs to focus on sustainability and social impacts on non-shareholder stakeholders. This Article explores the market changes that propelled BlackRock into a position to make such a call, and whether institutional shareholders can be effective monitors of these broad social goals. It argues that while corporate attention to non-shareholder stakeholders can improve firm value, shareholder oversight of these stakeholder relationships will not succeed in having this effect.

In the past …

Indolic Glucosinolate Pathway Provides Resistance To Mycorrhizal Fungal Colonization In A Non-Host Brassicaceae, Mark A. Anthony, J. L. Celenza, A. Armstrong, Serita D. Frey Apr 2020

Indolic Glucosinolate Pathway Provides Resistance To Mycorrhizal Fungal Colonization In A Non-Host Brassicaceae, Mark A. Anthony, J. L. Celenza, A. Armstrong, Serita D. Frey

Faculty Publications

Most terrestrial plants form mycorrhizas, but a number of agricultural plants, including the Brassicaceae, are non-mycorrhizal. Brassicaceae can still be colonized by arbuscular mycorrhizal fungi (AMF), but species like Arabidopsis thaliana experience growth reductions following AMF colonization at similar magnitude to that of fungal pathogen infections and lack key genes necessary for nutrient exchange. Arabidopsis also produces specific secondary compounds via the modification of tryptophan, including indolic glucosinolates (IGs), which have anti-fungal properties and may therefore be involved in reducing AMF colonization. This study therefore addressed whether the ability to produce IGs facilitates resistance to AMF colonization and growth suppression. …

This journal is © The Royal Society of Chemistry. We present the derivation of a new model to describe neutron spin echo spectroscopy and quasi-elastic neutron scattering data on liposomes. We compare the new model with existing approaches and benchmark it with experimental data. The analysis indicates the importance of including all major contributions in the modeling of the intermediate scattering function. Simultaneous analysis of the experimental data on lipids with full contrast and tail contrast matched samples reveals highly confined lipid tail motion. A comparison of their dynamics demonstrates the statistical independence of tail-motion and height-height correlation of the …

Let D be a collection of string documents of n characters in total. The top-k document retrieval problem is to preprocess D into a data structure that, given a query (P,k), can return the k documents of D most relevant to pattern P. The relevance of a document d for a pattern P is given by a predefined ranking function w(P,d). Linear space and optimal query time solutions already exist for this problem. In this paper we consider a novel problem, document selection, in which a query (P,k) aims to report the kth document most relevant to P (instead of …

Theories beyond the standard model often predict the existence of an additional neutral boson, the Z'. Using data collected by the Belle II experiment during 2018 at the SuperKEKB collider, we perform the first searches for the invisible decay of a Z' e+e−→μ+μ−Z′ and of a lepton-flavor-violating Z' in e+e−→e±μ∓Z′. We do not find any excess of events and set 90% credibility level upper limits on the cross sections of these processes. We translate the former, in the framework of an Lμ−L …

Benchmark Temperature Microcontroller For Process Dynamics And Control, Junho Park, Ronald Abraham Martin, Jeffrey Kelly, John Hedengren

Faculty Publications

Standard benchmarks are important repositories to establish comparisons between competing model and control methods, especially when a new method is proposed. This paper presents details of an Arduino micro-controller temperature control lab as a benchmark for modeling and control methods. As opposed to simulation studies, a physical benchmark considers real process characteristics such as the requirement to meet a cycle time, discrete sampling intervals, communication overhead with the process, and model mismatch. An example case study of the benchmark is quantifying an optimization approach for a PID controller with 5.4% improved performance. A multivariate example shows the quantified performance improvement …

Ramped Thermal Analysis For Isolating Biologically Meaningful Soil Organic Matter Fractions With Distinct Residence Times, Jonathan Sanderman, A. Stuart Grandy

Faculty Publications

In this work, we assess whether or not ramped thermal oxidation coupled with determination of the radiocarbon content of the evolved CO2 can be used to isolate distinct thermal fractions of soil organic matter (SOM) along with direct information on the turnover rate of each thermal fraction. Using a 30-year time series of soil samples from a well-characterized agronomic trial, we found that the incorporation of the bomb spike in atmospheric 14CO2 into thermal fractions of increasing resistance to thermal decomposition could be successfully modeled. With increasing temperature, which is proportional to activation energy, the mean residence time of the …

Shinylearner: A Containerized Benchmarking Tool For Machine-Learning Classification Of Tabular Data, Stephen Piccolo, Terry J. Lee, Erica Suh, Kimball Hill

Faculty Publications

Background: Classification algorithms assign observations to groups based on patterns in data. The machine-learning community have developed myriad classification algorithms, which are used in diverse life science research domains. Algorithm choice can affect classification accuracy dramatically, so it is crucial that researchers optimize the choice of which algorithm(s) to apply in a given research domain on the basis of empirical evidence. In benchmark studies, multiple algorithms are applied to multiple datasets, and the researcher examines overall trends. In addition, the researcher may evaluate multiple hyperparameter combinations for each algorithm and use feature selection to reduce data dimensionality. Although software implementations …

Faculty Publications

: This work applies the Second-Order Adjoint Sensitivity Analysis Methodology (2nd-ASAM) to compute the 1st-order and unmixed 2nd-order sensitivities of a polyethylene-reflected plutonium (PERP) benchmark’s leakage response with respect to the benchmark’s imprecisely known isotopic number densities. The numerical results obtained for these sensitivities indicate that the 1st-order relative sensitivity to the isotopic number densities for the two fissionable isotopes have large values, which are comparable to, or larger than, the corresponding sensitivities for the total cross sections. Furthermore, several 2nd-order unmixed sensitivities for the isotopic number densities are significantly larger than the corresponding 1st-order ones. This work also presents …

Faculty Publications

CeO2-ZrO2 (CZO) nanoparticles (NPs) have applications in many catalytic reactions, such as methane dry reforming, due to their oxygen cycling ability. Ni doping has been shown to improve the catalytic activity and produces active sites for the decomposition of methane. In this work, Ni:CZO NPs were synthesized via a two-step co-precipitation/molten salt synthesis to compare Ni distribution, oxygen vacancy concentration, and catalytic activity relative to a reference state-of-the-art catalyst prepared by a sol-gel-adsorptive deposition technique. To better understand the dispersion of Ni and oxygen vacancy formation in these materials, the Ni concentration, position, and reaction time were varied in the …

Pedagogy, Performativity And ‘Never Again’: Staging Plays From The Terezín Ghetto, Lisa Peschel, Alan Sikes

Faculty Publications

As collaborators on the project Performing the Jewish Archive we worked with students in the US and in the UK to devise two separate peformances based on a script from the Terezín Ghetto (in German, Theresienstadt) titled Comedy about a Trap. By developing with them what we call ‘co-textual’ scenes, we engaged in a type of performance pedagogy that we hope will achieve lasting transformation: the students created and performed a relationship between the script, their new knowledge of the past and their own views in the present, leading to transformative insights regarding the lives of the prisoners and the …

Learning Set Representations For Lwir In-Scene Atmospheric Compensation, Nicholas M. Westing, Kevin C. Gross, Brett J. Borghetti, Jacob A. Martin, Joseph Meola

Faculty Publications

Atmospheric compensation of long-wave infrared (LWIR) hyperspectral imagery is investigated in this article using set representations learned by a neural network. This approach relies on synthetic at-sensor radiance data derived from collected radiosondes and a diverse database of measured emissivity spectra sampled at a range of surface temperatures. The network loss function relies on LWIR radiative transfer equations to update model parameters. Atmospheric predictions are made on a set of diverse pixels extracted from the scene, without knowledge of blackbody pixels or pixel temperatures. The network architecture utilizes permutation-invariant layers to predict a set representation, similar to the work performed …

Optically Targeted Search For Gravitational Waves Emitted By Core-Collapse Supernovae During The First And Second Observing Runs Ff Advanced Ligo And Advanced Virgo, Tiffany Summerscales, Ligo Scientific Collaboration And The Virgo Collaboration, Asas=Sn Collaboration, Dlt40 Collaboration

Faculty Publications

We present the results from a search for gravitational-wave transients associated with core-collapse supernovae observed within a source distance of approximately 20 Mpc during the first and second observing runs of Advanced LIGO and Advanced Virgo. No significant gravitational-wave candidate was detected. We report the detection efficiencies as a function of the distance for waveforms derived from multidimensional numerical simulations and phenomenological extreme emission models. The sources with neutrino-driven explosions are detectable at the distances approaching 5 kpc, and for magnetorotationally driven explosions the distances are up to 54 kpc. However, waveforms for extreme emission models are detectable up to …

Drone Proximity Detection Via Air Disturbance Analysis, Qian Zhao, Jason Hughes

Faculty Publications

The use of unmanned aerial vehicles (drones) is expanding to commercial, scientific, and agriculture applications, including surveillance, product deliveries and aerial photography. One challenge for applications of drones is detecting obstacles and avoiding collisions. A typical solution to this issue is the use of camera sensors or ultrasonic sensors for obstacle detection or sometimes just manual control (teleoperation). However, these solutions have costs in battery lifetime, payload, operator skill. We note that there will be an air disturbance in the vicinity of the drone when it’s moving close to obstacles or other drones. Our objective is to detect obstacles from …
