Computational Investigations Of The Water Structure At The Α-Al2o3(0001)-Water Interface, Xiaoliu Zhang, Christopher G. Arges, Revati Kumar Aug 2023

Computational Investigations Of The Water Structure At The Α-Al2o3(0001)-Water Interface, Xiaoliu Zhang, Christopher G. Arges, Revati Kumar

Faculty Publications

The α-Al2O3(0001)-water interface is investigated using ab initio molecular dynamics (AIMD) simulations. The spectral signatures of the vibrational sum frequency generation (vSFG) spectra of OH stretching mode for water molecules at the interface are related to the interfacial water orientation, hydrogen bond network, and water dissociation process at different water/alumina interfaces. Significant differences are found between alumina surfaces at different hydroxylation levels, namely, Al-terminated and O-terminated α-Al2O3(0001). By calculating the vibrational sum frequency generation spectrum and its imaginary component from AIMD results, the structure of interfacial waters as well as the termination of alumina slab are related to the spectral …

Thermal Blooming With Laser-Induced Convection: Radial Basis Function Simulation, Benjamin F. Akers, Steven T. Fiorino, Jonah A. Reeger Aug 2023

Thermal Blooming With Laser-Induced Convection: Radial Basis Function Simulation, Benjamin F. Akers, Steven T. Fiorino, Jonah A. Reeger

Faculty Publications

The propagation of a high energy laser through a nearly stagnant absorbing medium is studied. The absorption values and time scale of the problem are such that the laser induces convective heat currents transverse to the beam. These currents couple to the laser via the refractive index, causing time dependent thermal blooming. A numerical method is developed and applied to the model in [ J. Electromagn. Waves Appl. 33, 96 (2019) ], using radial basis functions for spatial differencing, which allows for irregular point spacings and a wide class of geometries. Both the beam and laser-induced fluid dynamics are …

Anomaly Detection In The Molecular Structure Of Gallium Arsenide Using Convolutional Neural Networks, Timothy Roche, Aihua W. Wood, Philip Cho, Chancellor Johnstone Aug 2023

Anomaly Detection In The Molecular Structure Of Gallium Arsenide Using Convolutional Neural Networks, Timothy Roche, Aihua W. Wood, Philip Cho, Chancellor Johnstone

Faculty Publications

This paper concerns the development of a machine learning tool to detect anomalies in the molecular structure of Gallium Arsenide. We employ a combination of a CNN and a PCA reconstruction to create the model, using real images taken with an electron microscope in training and testing. The methodology developed allows for the creation of a defect detection model, without any labeled images of defects being required for training. The model performed well on all tests under the established assumptions, allowing for reliable anomaly detection. To the best of our knowledge, such methods are not currently available in the open …

Preclinical models of Alzheimer's disease (AD)-related cognitive decline can be useful for developing therapeutics. The current study longitudinally assessed short-term memory, using a delayed matching-to-position (DMTP) task, and attention, using a 3-choice serial reaction time (3CSRT) task, from approximately 18 weeks of age through death or 72 weeks of age in APPswe/PS1dE9 mice, a widely used mouse model of AD-related amyloidosis. Both transgenic (Tg) and non-Tg mice exhibited improvements in DMTP accuracy over time. Breaks in testing reduced DMTP accuracy but accuracy values quickly recovered in both Tg and non-Tg mice. Both Tg and non-Tg mice exhibited high accuracy in …

Residual-Based Error Correction For Neural Operator Accelerated Infinite-Dimensional Bayesian Inverse Problems, Lianghao Cao, Thomas O'Leary-Roseberry, Prashant K. Jha, J. Tinsley Oden, Omar Ghattas

Faculty Publications

We explore using neural operators, or neural network representations of nonlinear maps between function spaces, to accelerate infinite-dimensional Bayesian inverse problems (BIPs) with models governed by nonlinear parametric partial differential equations (PDEs). Neural operators have gained significant attention in recent years for their ability to approximate the parameter-to-solution maps defined by PDEs using as training data solutions of PDEs at a limited number of parameter samples. The computational cost of BIPs can be drastically reduced if the large number of PDE solves required for posterior characterization are replaced with evaluations of trained neural operators. However, reducing error in the resulting …

A High-Quality De Novo Genome Assembly For Clapper Rail (Rallus Crepitans), Elisa C. Elizondo, Brant C. Faircloth, Robb T. Brumfield, Subir B. Shakya, Vincenzo A. Ellis, Carl J. Schmidt, Adrienne I. Kovach, W. Gregory Shriver

Faculty Publications

The clapper rail (Rallus crepitans), of the family Rallidae, is a secretive marsh bird species that is adapted for high salinity habitats. They are very similar in appearance to the closely related king rail (R. elegans), but while king rails are limited primarily to freshwater marshes, clapper rails are highly adapted to tolerate salt marshes. Both species can be found in brackish marshes where they freely hybridize, but the distribution of their respective habitats precludes the formation of a continuous hybrid zone and secondary contact can occur repeatedly. This system, thus, provides unique opportunities to investigate the underlying mechanisms driving …

Impact Of Reactive Oxygen Species Scavenging On The Intermediate Production Of Anthracene And Anthraquinone In Fresh Versus Saltwater Environments, Scott J. St. Romain, Laura M. Basirico, Yong Ha Kim, Emily Vebrosky Nolan, Wei Xu, Kevin L. Armbrust Aug 2023

Impact Of Reactive Oxygen Species Scavenging On The Intermediate Production Of Anthracene And Anthraquinone In Fresh Versus Saltwater Environments, Scott J. St. Romain, Laura M. Basirico, Yong Ha Kim, Emily Vebrosky Nolan, Wei Xu, Kevin L. Armbrust

Faculty Publications

While salinity can alter the photodegradation of hydrophobic organic compounds (HOCs), the cause of their altered kinetics in seawater is not well understood. Because HOC intermediate photoproducts are often more toxic than their parent compounds, characterizing the generation of intermediates in saline environments is needed to accurately predict their health effects. The present study investigated the influence of salinity on the generation of anthraquinone through the photolysis of anthracene and the generation of anthrone and 1-hydroxyanthraquinone from the photolysis of anthraquinone as well as their reactivities with hydroxyl radicals. This was conducted by measuring the photolysis rates of anthracene and …

Niobium is commonly used for superconducting quantum systems as readout resonators, capacitors, and interconnects. Structural defects at the Nb/Si and air/Nb interface may be a major source of two-level systems (TLS), which are detrimental to the device's coherence time. Thus, identifying and understanding the microscopic origin of possible TLS in Nb-based devices and their relationship to processing is key to superconducting qubit performance improvement. This work studied the structure and thermal stability of surface oxide on physical vapor deposited Nb films on Si wafers, using aberration-corrected (scanning) transmission electron microscopy and spectroscopy. All Nb films exhibit columnar growth with strong …

The Master Growth Regulator Della Binding To Histone H2a Is Essential For Della-Mediated Global Transcription Regulation, Xu Huang, Hao Tian, Jeongmoo Park, Dong Ha Oh, Jianhong Hu, Rodolfo Zentella, Hong Qiao, Maheshi Dassanayake, Tai Ping Sun Aug 2023

The Master Growth Regulator Della Binding To Histone H2a Is Essential For Della-Mediated Global Transcription Regulation, Xu Huang, Hao Tian, Jeongmoo Park, Dong Ha Oh, Jianhong Hu, Rodolfo Zentella, Hong Qiao, Maheshi Dassanayake, Tai Ping Sun

Faculty Publications

The DELLA genes, also known as ‘Green Revolution’ genes, encode conserved master growth regulators that control plant development in response to internal and environmental cues. Functioning as nuclear-localized transcription regulators, DELLAs modulate expression of target genes via direct protein–protein interaction of their carboxy-terminal GRAS domain with hundreds of transcription factors (TFs) and epigenetic regulators. However, the molecular mechanism of DELLA-mediated transcription reprogramming remains unclear. Here by characterizing new missense alleles of an Arabidopsis DELLA, repressor of ga1-3 (RGA), and co-immunoprecipitation assays, we show that RGA binds histone H2A via the PFYRE subdomain within its GRAS domain to form a TF–RGA–H2A …

This study investigates the use of small unoccupied aerial systems (sUAS) as a new remote sensing tool to identify and track the spatial distribution of wrack on coastal tidal marsh systems. We used sUAS to map the wrack movement in a Spartina alterniflora-dominated salt marsh monthly for one year including before and after Hurricane Isaias that brought strong winds, rain, and storm surge to the area of interest in August 2020. Flight parameters for each data collection mission were held constant including collection only during low tide. Wrack was visually identified and digitized in a GIS using every mission orthomosaic …

Ridge Propagation And The Stability Of Small Mid-Ocean Ridge Offsets, Hugh Harper, Karen Luttrell, David T. Sandwell Aug 2023

Ridge Propagation And The Stability Of Small Mid-Ocean Ridge Offsets, Hugh Harper, Karen Luttrell, David T. Sandwell

Faculty Publications

The mid-ocean ridge system comprises a series of spreading ridges, transform faults, propagating ridges, and other non-transform offsets. Transform faults remain stable for millions of years leaving long linear scars, or fracture zones, on older seafloor. Propagating ridges migrate in the ridge parallel direction leaving V-shaped or W-shaped scars on older seafloor. Vertical gravity gradient maps can now resolve the details of the ridge segmentation. For slow- and intermediate-spreading ridges, there appears to be an offset length threshold above which adjacent ridges do not propagate so remain as stable transform faults. We propose this threshold is due to the yield …

A Conceptual Investigation Of Transition To Self-Driven Turbidity Currents From Along-Shelf Current-Supported Turbidity Currents, Celalettin E. Ozdemir, Liangyi Yue, Haq Murad Nazari, George Xue, Samuel J. Bentley, Shuo Yang, Sayed O. Hofioni, Robert Forney, Saber Aradpour Aug 2023

A Conceptual Investigation Of Transition To Self-Driven Turbidity Currents From Along-Shelf Current-Supported Turbidity Currents, Celalettin E. Ozdemir, Liangyi Yue, Haq Murad Nazari, George Xue, Samuel J. Bentley, Shuo Yang, Sayed O. Hofioni, Robert Forney, Saber Aradpour

Faculty Publications

Wave- and current-supported turbidity currents (WCSTCs) are one of the sediment delivery mechanisms from the inner shelf to the shelf break. Therefore, they play a significant role in the global cycles of geo-chemically important particulate matter. Recent observations suggest that WCSTCs can transform into self-driven turbidity currents close to the continental margin. However, little is known regarding the critical conditions that grow self-driven turbidity currents out of WCSTCs. This is in part due to the knowledge gaps in the dynamics of WCSTCs regarding the role of density stratification. Especially the effect of sediment entrainment on the amount of sediment suspension …

Spectral Broadening Effects On Pulsed-Source Digital Holography, Steven A. Owens, Mark F. Spencer, Glen P. Perram Aug 2023

Spectral Broadening Effects On Pulsed-Source Digital Holography, Steven A. Owens, Mark F. Spencer, Glen P. Perram

Faculty Publications

Using a pulsed configuration, a digital-holographic system is setup in the off-axis image plane recording geometry, and spectral broadening via pseudo-random bit sequence is used to degrade the temporal coherence of the master-oscillator laser. The associated effects on the signal-to-noise ratio are then measured in terms of the ambiguity and coherence efficiencies. It is found that the ambiguity efficiency, which is a function of signal-reference pulse overlap, is not affected by the effects of spectral broadening. The coherence efficiency, on the other hand, is affected. As a result, the coherence efficiency, which is a function of effective fringe visibility, is …

Technological advances in the library industry have opened doors for new approaches and techniques for efficiently managing, manipulating, and remediating metadata. However, the thought of automation can often bring visions of garbage in the catalog or, worse, job consolidation or loss. With the right balance of automation and manual review, catalogers and metadata experts can optimize workflows for efficiency and quality. This frees up time for other essential projects. Developing efficiency skills may also help increase productivity and excellence in current job duties and provide job advancement opportunities regardless of background. Using an ETD cataloging workflow as a case study, …

A Review On Membrane Fouling Prediction Using Artificial Neural Networks (Anns), Waad H. Abuwatfa, Nour Al Sawaftah, Naif Darwish, William G. Pitt, Ghaleb A. Husseini

Faculty Publications

Membrane fouling is a major hurdle to effective pressure-driven membrane processes, such as microfiltration (MF), ultrafiltration (UF), nanofiltration (NF), and reverse osmosis (RO). Fouling refers to the accumulation of particles, organic and inorganic matter, and microbial cells on the membrane’s external and internal surface, which reduces the permeate flux and increases the needed transmembrane pressure. Various factors affect membrane fouling, including feed water quality, membrane characteristics, operating conditions, and cleaning protocols. Several models have been developed to predict membrane fouling in pressure-driven processes. These models can be divided into traditional empirical, mechanistic, and artificial intelligence (AI)-based models. Artificial neural networks …

Hyperspectral Point Cloud Projection For The Semantic Segmentation Of Multimodal Hyperspectral And Lidar Data With Point Convolution-Based Deep Fusion Neural Networks, Kevin T. Decker, Brett J. Borghetti

Faculty Publications

The fusion of dissimilar data modalities in neural networks presents a significant challenge, particularly in the case of multimodal hyperspectral and lidar data. Hyperspectral data, typically represented as images with potentially hundreds of bands, provide a wealth of spectral information, while lidar data, commonly represented as point clouds with millions of unordered points in 3D space, offer structural information. The complementary nature of these data types presents a unique challenge due to their fundamentally different representations requiring distinct processing methods. In this work, we introduce an alternative hyperspectral data representation in the form of a hyperspectral point cloud (HSPC), which …

Preliminary Validation Of Digital Photography To Assess The Home Food Environment, Daniela Quan, Isaac Michael, Elizabeth Gollub

Faculty Publications

The home food environment (HFE), the availability and accessibility of foods and food products within the home, has a strong influence on healthy eating behaviors. Studies assessing the HFE commonly utilize a home food inventory (HFI) for data collection. However, this approach tends to be burdensome for participants. This study validated a low-burden digital photo method for assessing the home food environment and confirmed that this method is preferred by participants. Study participants completed an HFI, submitted photos of household foods, then identified preference for the HFI or photo reporting method. Researchers completed an HFI based on each participant’s photo …

Nagoshi, Jeffrey A. Davis, Robert L. Meagher, Fred R. Musser, Graham P. Head, Hector Portillo, Henry Teran

Faculty Publications

The Noctuid moth soybean looper (SBL), Chrysodeixis includens (Walker), is an economically important pest of soybean (Glycine max (Linnaeus) Merrill). Because it is not known to survive freezing winters, permanent populations in the United States are believed to be limited to the southern regions of Texas and Florida, yet its geographical range of infestations annually extend to Canada. This indicates annual migrations of thousands of kilometers during the spring and summer growing season. This behavior is like that of the fall armyworm (FAW), Spodoptera frugiperda (J.E. Smith), also a Noctuid that is a major global pest of corn. SBL and …

Extensive Independent Amplification Of Platy-1 Retroposons In Tamarins, Genus Saguinus, Jessica M. Storer, Jerilyn A. Walker, Thomas O. Beckstrom, Mark A. Batzer

Faculty Publications

Platy-1 retroposons are short interspersed elements (SINEs) unique to platyrrhine primates. Discovered in the common marmoset (Callithrix jacchus) genome in 2016, these 100 bp mobile element insertions (MEIs) appeared to be novel drivers of platyrrhine evolution, with over 2200 full-length members across 62 different subfamilies, and strong evidence of ongoing proliferation in C. jacchus. Subsequent characterization of Platy-1 elements in Aotus, Saimiri and Cebus genera, suggested that the widespread mobilization detected in marmoset (family Callithrichidae) was perhaps an anomaly. Two additional Callithrichidae genomes are now available, a scaffold level genome assembly for Saguinus imperator (tamarin; SagImp_v1) and a chromosome-level assembly …

Simulation Of Radioactive Plume Transport In The Atmosphere Including Dynamics Of Particle Aggregation And Breakup, Alexander I. Wiechert, Austin P. Ladshaw, Yong Ha Kim, Costas Tsouris, Sotira Yiacoumi

Faculty Publications

Accurate prediction of the atmospheric transport of debris particles relies heavily on our knowledge of the size distribution of the particles within a debris cloud. Assuming a fixed particle size during simulations is not always viable since the size distribution of the debris can change during transport. Various microphysical processes, such as aggregation and breakup, influence debris particles and dictate any changes to the size distribution. To track those changes that can occur, a population balance model can be adopted and instituted within a model framework. Nonetheless, many of the models that simulate the transport of radioactive debris following a …

Transcription Factor Pecs Mediates Agrobacterium Fabrum Fitness And Survival, George C. Nwokocha, Prava Adhikari, Asif Iqbal, Hannah Elkholy, William T. Doerrler, John C. Larkin, Anne Grove Jul 2023

Transcription Factor Pecs Mediates Agrobacterium Fabrum Fitness And Survival, George C. Nwokocha, Prava Adhikari, Asif Iqbal, Hannah Elkholy, William T. Doerrler, John C. Larkin, Anne Grove

Faculty Publications

The transcriptional regulator PecS is encoded by select bacterial pathogens. For instance, in the plant pathogen Dickeya dadantii, PecS controls a range of virulence genes, including pectinase genes and the divergently oriented gene pecM, which encodes an efflux pump through which the antioxidant indigoidine is exported. In the plant pathogen Agrobacterium fabrum (formerly named Agrobacterium tumefaciens), the pecS-pecM locus is conserved. Using a strain of A. fabrum in which pecS has been disrupted, we show here that PecS controls a range of phenotypes that are associated with bacterial fitness. PecS represses flagellar motility and chemotaxis, which are processes that are …

Population-Specific Responses In Eastern Oysters Exposed To Low Salinity In The Northern Gulf Of Mexico, Kyle A. Sirovy, Sandra M. Casas, Jerome F. La Peyre, Morgan W. Kelly

Faculty Publications

Eastern oysters, Crassostrea virginica, are facing rapid environmental changes in the northern Gulf of Mexico and can respond to these changes via plasticity or evolution. Plastic responses can immediately buffer against environmental changes, although this buffering may impact the organism’s ability to evolve in subsequent generations. While plasticity and evolution are not mutually exclusive, the relative contribution and interaction between them remains unclear. In this study, we investigated the roles of plastic and evolved responses of C. virginica acclimated to low salinity using a common garden experiment with four populations exposed to two salinities. We used three transcriptomic analyses (edgeR, …

The Great Rebellion And The Mystery Of Lawlessness In 2 Thessalonians 2,1-12, Ranko Stefanovic

Faculty Publications

This article provides an expository study of 2 Thessalonians 2,1-12 in which Paul delineates the Christian history from his day until the Second Coming. The apostle contends that the Christian history will be characterized by a great spiritual rebellion against God organized by Satan. The apostle points to the central roles of two entities in that great rebellion, which he defines in terms of “the man of lawlessness” as the agent of Satan and “the restrainer” who for some time holds back the full revelation of that lawless figure on the world scene. Bible commentaries offer various proposal on the …
