Conformational Subspace In Simulation Of Early-Stage Protein Folding, Wiktor Jurkowski, Michał Brylinski, Leszek Konieczny, Zdzisław Wiíniowski, Irena Roterman

Faculty Publications

A probability calculus was used to simulate the early stages of protein folding in ab initio structure prediction. The probabilities of particular φ and ψ angles for each of 20 amino acids as they occur in crystal forms of proteins were used to calculate the amount of information necessary for the occurrence of given φ and ψ angles to be predicted. It was found that the amount of information needed to predict φ and ψ angles with 5° precision is much higher than the amount of information actually carried by individual amino acids in the polypeptide chain. To handle this …

The Law And Economics Of Employee Information Exchange In The Knowledge Economy, Rafael Gely, Leonard Bierman Apr 2004

The Law And Economics Of Employee Information Exchange In The Knowledge Economy, Rafael Gely, Leonard Bierman

Faculty Publications

Mr. Fowler's story illustrates nicely how, in the new economy, knowledge has become both the key production process component and an important object of exchange itself. While knowledge has always been a component of economic activity, it has become “the one factor of production” capable of increasing the productive capacity of both capital and labor. Mr. Fowler's story also reminds us that, as it was the case in years past, the interests of employers and employees do not necessarily coincide when it comes to allocating rights regarding the ownership and exchange of knowledge.Interestingly, this transition towards a “knowledge economy,” and …

Mistaking Marriage For Social Policy, Vivian E. Hamilton Apr 2004

Mistaking Marriage For Social Policy, Vivian E. Hamilton

Faculty Publications

This Article examines the role of marriage in society, focusing on the state's use of marriage as a proxy for desirable outcomes in social policy. Its analytical point of departure is the normative vision of modern marriage embraced by many of its proponents. From there, the idealized marriage is analyzed, not as a monolithic, opaque institution, but as one whose functional components may be identified and examined. The Article identifies the following as the primary functions of the normative marital family: expression; companionship; sex/procreation; caretaking; and economic support or redistribution. Analyzing the roles in society of each of these functions, …

A Piecewise Linear Approach To Overbooking, Robert Ball, Mark J. Clement, Casey T. Deccio, Feng Huang, Quinn O. Snell Apr 2004

A Piecewise Linear Approach To Overbooking, Robert Ball, Mark J. Clement, Casey T. Deccio, Feng Huang, Quinn O. Snell

Faculty Publications

Overbooking is frequently used to increase the revenue generated by a network infrastructure without incurring additional costs. If the overbooking factor is chosen appropriately, additional virtual circuits can be admitted without degrading quality of service for existing customers. Most implementations use a single factor to accept a linear fraction of traffic requests. If a piecewise linear approach is used in admissions, additional traffic can be accepted without causing proportional increases in loss rate and utilization. This additional accepted traffic can significantly improve the profit margin for network service providers.

The Internet is comprised of vast networks of wires and fiber. A common misconception is that there is an unlimited amount of bandwidth; in reality there exists only a finite amount. Each length of wire and fiber is owned by a company, and every company wants to maximize its profit. One means of improving profit is to overbook existing transmission lines in order to increase income without increasing expenses. If too much overbooking is performed, the Quality of Service (QoS) seen by customers will decline. This paper explains a process to achieve an optimal Overbooking Ratio (OR) for admission control …

EuB6 is a magnetic semiconductor in which defects introduce charge carriers into the conduction band with the Fermi energy varying with temperature and magnetic field and which orders ferromagnetically via two consecutive phase transitions at 15.5 and 12.5 K, respectively. We present a consistent analysis of the temperature- and magnetic-field dependences of the electrical resistivity and of the Hall effect of a single-crystalline sample at temperatures between 22.5 and 300 K, as well as between 2 and 8 K, avoiding the critical transition region. The covered magnetic-field range was between 0 and 5.5 T. The negative magnetoresistance is well reproduced …

Microsecond Spin-Flip Times In N-Gaas Measured By Time-Resolved Polarization Of Photoluminescence, John S. Colton, T. A. Kennedy, A. S. Bracker, D. Gammon Mar 2004

Microsecond Spin-Flip Times In N-Gaas Measured By Time-Resolved Polarization Of Photoluminescence, John S. Colton, T. A. Kennedy, A. S. Bracker, D. Gammon

Faculty Publications

We have observed microsecond spin-flip times in lightly doped n-GaAs, by measuring the photoluminescence polarization in the time domain with pump and probe pulses. Times up to 1.4 μs have been measured. Our results as a function of magnetic field indicated three regions governing the spin relaxation: a low field region, where spin-flip times increase due to suppression of the nuclear hyperfine interaction for localized electrons, a medium field region where spin-flip times increase due to narrowing of the hyperfine relaxation for interacting electrons, and a high field region where spin-flip times begin to level off due to the increasing …

Dynamic Autonomous Transport Selection In Heterogeneous Wireless Environments, Jeffrey M. Brown, Heidi R. Duffin, Charles D. Knutson, Shannon B. Barnes, Ryan W. Woodings

Faculty Publications

In this paper, we introduce Quality of Transport (QoT), an architecture for synergistically and autonomously managing session-layer protocol access to multiple transports in heterogeneous wireless environments. We present an overview of the QoT architecture including: 1) transport discovery, 2) service discovery, 3) object exchange, 4) transport switching, and 5) intelligent transport selection. Preliminary successes with our design and implementation of QoT suggest that dynamic intelligent autonomous transport switching can help to optimize user experience and session layer performance in multi-transport environments.

Prioritized Soft Constraint Satisfaction: A Qualitative Method For Dynamic Transport Selection In Heterogeneous Wireless Environments, Heidi R. Duffin, Michael A. Goodrich, Charles D. Knutson

Faculty Publications

This paper presents Prioritized Soft Constraint Satisfaction (PSCS), a novel approach to selecting the “best” transport in dynamic wireless transport switching systems. PSCS maintains a satisfying connection to another endpoint by choosing transports based on a user-established range of preferences and priority for criteria such as speed, power, range and cost. Additionally, feedback is provided regarding tradeoffs among the criteria, thus enabling the user to adjust inputs according to the capabilities of the system. We also recommend guidelines for setting preferences and priorities.

The Bible And Pedagogy, Andrea Luxton Mar 2004

The Bible And Pedagogy, Andrea Luxton

Faculty Publications

This paper seeks to identify and explore some of the pedagogical principles practiced in the Bible. To limit the extent of the discussion, the four “ideals” of pedagogy identified by the National Research Council will be used as a framework for the study. Two levels of teaching will be explored: the principles and practice we see within the inspired text as God interacts with humanity; and the principles and practice found in the way that the Bible as an inspired text itself becomes a teacher to its readers. Finally in each of the four areas this paper will consider what …

Effect Of Spin-Orbit Interaction And In-Plane Magnetic Field On The Conductance Of A Quasi-One-Dimensional System, Yuriy V. Pershin Dr, James A. Nesteroff, Vladimir Privman

Faculty Publications

We study the effect of spin-orbit interaction and in-plane effective magnetic field on the conductance of a quasi-one-dimensional ballistic electron system. The effective magnetic field includes the externally applied field, as well as the field due to polarized nuclear spins. The interplay of the spin-orbit interaction with effective magnetic field significantly modifies the band structure, producing additional subband extrema and energy gaps, introducing the dependence of the subband energies on the field direction. We generalize the Landauer formula at finite temperatures to incorporate these special features of the dispersion relation. The obtained formula describes the conductance of a ballistic conductor …

Method Of Non-Data-Aided Carrier Recovery With Modulation Identification, Kenta Umebayashi, Robert H. Morelos-Zaragoza, Ryuji Kohno

Faculty Publications

A non-data aided carrier recovery technique using digital modulation format identification called multi-mode PLL (Phase Locked Loop) is proposed. This technique can be interpreted as a modulation identification method that is robust against static phase and frequency offsets. The performance of the proposed technique is studied and the analytical expressions are derived for the probability of lock detection, acquisition time over AWGN channel in the cases of M-PSK and M-QAM modulations with respect to frequency offset and signal-to-noise ratio.

Extreme Free Energy Stabilization Of Taq Dna Polymerase, Allyn J. Schoeffler, Allison M. Joubert, Fenggang Peng, Farheen Khan, Chin Chi Liu, Vince J. Licata

Faculty Publications

We have examined the chemical denaturations of the Klentaq and Klenow large-fragment domains of the Type 1 DNA polymerases from Thermus aquaticus (Klentaq) and Escherichia coli (Klenow) under identical solution conditions in order to directly compare the stabilization energetics of the two proteins. The high temperature stability of Taq DNA polymerase is common knowledge, and is the basis of its use in the polymerase chain reaction. This study, however, is aimed at understanding the thermodynamic basis for this high-temperature stability. Chemical denaturations with guanidine hydrochloride report a folding free energy (ΔG) for Klentaq that is over 20 kcal/mol more favorable …

Analysis Of Electromagnetic Field Polarizations In Multi-Antenna Systems, Michael A. Jensen, Jon W. Wallace, Thomas Svantesson Mar 2004

Analysis Of Electromagnetic Field Polarizations In Multi-Antenna Systems, Michael A. Jensen, Jon W. Wallace, Thomas Svantesson

Faculty Publications

This paper provides an analytical framework useful for assessing the use of all six electric and magnetic electromagnetic field polarizations for multiantenna communications systems. The approach uses a mapping between the induced signal currents and the received electromagnetic field in order to formulate a diversity interpretation of the six-polarization problem. Application of the framework to a simple, yet representative, channel model demonstrates that for full multipath elevation and azimuthal angle spread, six communication modes are theoretically possible. However, to implement the system requires more antenna design work since a straightforward implementation is found to reduce the potential number of modes …

Compiler-Directed Scratch Pad Memory Optimization For Embedded Multiprocessors, Mahmut Kandemir, Ismail Kadayif, Alok Choudhary, J. Ramanujam, Ibrahim Kolcu

Faculty Publications

This paper presents a compiler strategy to optimize data accesses in regular array-intensive applications running on embedded multiprocessor environments. Specifically, we propose an optimization algorithm that targets at reducing extra off-chip memory accesses caused by interprocessor communication. This is achieved by increasing the application-wide reuse of data that resides in scratch-pad memories of processors. Our results obtained using four array-intensive image processing applications indicate that exploiting interprocessor data sharing can reduce energy-delay product significantly on a four-processor embedded system.

An Assessment Of Hiv/Aids Risk In Higher Education Students In Yerevan, Armenia, Talin Babikian, Mary Catherin Freier, Gary L. Hopkins, Ralph Diclemente, Duane C. Mcbride, Matt Riggs

Faculty Publications

Armenia's current sociopolitical and economic instability and the alarming HIV incidence rates in neighboring countries amplify its risk for a national epidemic. The goals of this study were to assess HIV/AIDS knowledge and risk behaviors among higher education students in Yerevan. Knowledge of HIV transmission through sexual intercourse was markedly higher than that on intravenous transmission and prevailing myths; however, HIV/AIDS knowledge was not related to risk behaviors. Tobacco and alcohol prevalence was relatively high. Students reported risky sexual behaviors, including inconsistent condom use, casual sex, and multiple partners. In addition to descriptive statistics delineating gender differences across the target …

Using Weblogs In Scholarship And Teaching, David Wiley, Trey Martindale

Faculty Publications

The web has become an important resource for teaching and learning (National Center for Educational Statistics [NCES], 2003). One reason the web is such a vital resource is that it allows almost anyone to contribute to its "holdings." Tools like HTML editors and FTP clients have made web publishing available to many teachers and students. However, the challenge of learning to use these tools has been a barrier to web publishing for many. Weblogs reduce the technical barriers to effective web publishing significantly.

As cold waters to a thirsty soul, so is good news from a far country. Thus spoke wise King Solomon a millennium before the birth of Christ. As America labored to give birth to a new nation, the United States Post Office Department was born when the Second Continental Congress met in 1775 at Philadelphia and agreed to appoint Benjamin Franklin as the country's first postmaster general. During the nineteenth century, America continued to grow in population as children were born and as immigrants crossed the Atlantic to the land of promise. This growth not only caused America to lengthen …

Comments On Hilbert Transform Based Signal Analysis, David G. Long Feb 2004

Comments On Hilbert Transform Based Signal Analysis, David G. Long

Faculty Publications

The use of the Hilbert transform for time/frequency analysis of signals is briefly considered. While the Hilbert transform is based on arbitrary continuous signals, most practical signals are digitially sampled and time-limited. To avoid aliasing in the sampling process the signals must also be bandlimited. It is argued that it is reasonable to consider such sampled signals as periodic (this is the basis of the Discrete Fourier Transform [DFT]) since any other interpretation is inconsistent. A simple derivation of the Hilbert transform for a sampled, periodic is then given. It is shown that the instantaneous frequency can be easily computed …

Ultra-Wide (Uwb) Communications: New Paradigms And Opportunities., Robert H. Morelos-Zaragoza

Faculty Publications

In this talk, the unique characteristics of ultra wideband (UWB) communications systems are introduced. Receiver design considerations are presented. Focus is on the relation between the symbol duration and the delay spread of the channel. This determines whether the receiver should use a Rake receiver (Spread-spectrum system) or an equalizer (multiple carrier or OFDM system).

Studies Of The Role Of The Drosophila Scs And Scs′ Insulators In Defining Boundaries Of A Chromosome Puff, Emily J. Kuhn, Craig M. Hart, Pamela K. Geyer

Faculty Publications

Insulators are DNA elements that establish independent transcriptional domains within eukaryotic genomes. The Drosophila scs and scs′ insulators localize near the borders of a structural domain in the polytene chromosomes, known as a puff, produced by transcription of the 87A heat shock protein (hsp) genes. It has been suggested that scs and scs′ are boundary elements that delimit this decondensed chromatin domain, reflecting the mechanism by which these sequences act to constrain regulatory interactions. This model was tested using transposons that carried a yellow gene to assess enhancer blocking and an hsp70-lacZ gene to examine the structure of a heat …

For 17 days in August and September 2002, the LIGO and GEO interferometer gravitational wave detectors were operated in coincidence to produce their first data for scientific analysis. Although the detectors were still far from their design sensitivity levels, the data can be used to place better upper limits on the flux of gravitational waves incident on the earth than previous direct measurements. This paper describes the instruments and the data in some detail, as a companion to analysis papers based on the first data. © 2003 Elsevier B.V. All rights reserved.
