This study addresses the formidable challenges of expansive clayey soils, notorious for their swelling-shrinkage characteristics, which often lead to ground instability and structural damage. While effective in mitigating soil swell-shrink potential and enhancing strength, traditional calcium-based stabilizers can react with higher sulfate content to form ettringite, causing volumetric changes and infrastructure distress. In South Dakota, the adoption of no-till and other conservation tillage practices has grown in recent years. However, conventional tillage is still a common practice in the eastern third of the state, negatively affecting soil health and the environment. Strip-tillage has gained interest in this region as a way to transition to conservation tillage while retaining some benefits of conventional tillage. This dissertation investigates the ruminal microbiome of American plains bison (Bison bison) to uncover the metabolic activities that enable efficient utilization of plant fiber, with a particular focus on bacterial composition and functional capabilities in response to forage quality. Using both 16S rRNA gene sequencing and metagenomic approaches, this research provides a comprehensive view of microbial diversity and metabolic potential in the rumen of bison, offering insights into their ecological resilience and efficiency in nutrient extraction. This study presents the development of a collagen-based bioink for 3D printing tendon-to-bone tissue grafts, specifically designed for rotator cuff repair applications. Three different bioink formulations were developed: (i) 5.1% (w/v) collagen I, (ii) 5% (w/v) collagen I and collagen II, and (iii) 4.5% (w/v) collagen I combined with β-TCP. The bioink containing collagen I and collagen II was prepared by mixing the two components in a 1:1 ratio, while the collagen I plus β-TCP formulation was made by incorporating 20 wt % β-TCP into the collagen I solution. The transport of biofluids in physiological systems plays a critical role in understanding and optimizing therapeutic interventions for diseases such as cancer and respiratory infections. This dissertation focuses on developing and validating a comprehensive computational framework for studying multiphase transport in complex biological environments. The research emphasizes the use of Computational Fluid Dynamics (CFD) to simulate and analyze plasma perfusion in solid tumors, particle deposition in respiratory airways, and fluid transport in cancer metastasis and bone cancer systems. The Prairie Pothole Region (PRR) is a landscape defined by a dynamic surface water system, with wetlands, lakes, and rivers playing critical roles in supporting biodiversity, regulating floods, and maintaining hydrological balance. This study conducts a time-series analysis of surface water change in the PPR from 1984 to 2024, using remote sensing tools including Google Earth Engine, ArcGIS Pro, and ENVI. 41 annual surface water presence rasters were compiled into a cumulative dataset, allowing for both year-to-year comparisons and broader trend analysis. Results indicate that the presence of surface water in the PPR has not followed a simple linear trend. …

This thesis aims to provide a deep understanding of presynchronization strategies and the varying factors affecting their efficacy. Beginning with a literature review of the estrous cycle and the endocrinology driving it. Building on this foundation, the physiological basis for estrous synchronization is described, followed by the advancement of pre-synchronization protocols designed to increase estrus and conception. Further, we will focus on the influence of estrus expression on insemination time and conception rates. Finally, how the immune system interacts with the conception process. Roads and streams are synonymous with their connection to movement, the acquisition of resources, and as pathways to new opportunities. However, the factors that define good roads and ecologically connected streams are rarely without conflict. Road infrastructure at stream-road crossings has the potential to fragment stream networks. Tube culverts, where streams pass under the road through metal pipes, are particularly concerning for stream connectivity. Undersized, aging, or inappropriately installed culverts can develop vertical drops at the outflow due to high velocities and stream bed scouring. Although sunflowers are native to North America, the early breeding efforts to improve sunflowers occurred outside of the continent. These hybrids were reintroduced to North America around 1875. In the early 1900’s, efforts to increase oil content were achieved by selective breeding of the reintroduced hybrids. Although this resulted in the development of improved sunflowers, many of the traits that conferred resistance to native insect pests were lost. Graph-based Retrieval-Augmented Generation (GraphRAG) enhances large language models (LLMs) by grounding their reasoning in structured knowledge graphs, making them more reliable for multi-hop reasoning and factual QA. A central mechanism in Think-on-Graph systems such as ToG[14] and FastToG[7] is community detection, which groups locally related nodes into compact subgraphs so that LLMs can reason over focused, information-rich neighborhoods instead of traversing the entire graph. Soil moisture (SM) plays a central role in climatic and environmental processes, influencing shear strength of soil, agricultural productivity, land–atmosphere interactions, and hydrologic functioning. However, accurately estimating SM across diverse climatic regions remains challenging due to spatial heterogeneity, limited in situ measurements, and inconsistencies in sensor resolution. Lateral roots (LRs) and nodules are post-embryonic root organs in legumes formed through the activity of de novo meristem. LRs, which are present in all vascular plants, are developed primarily via intrinsic developmental cues, whereas root nodules, found only in a small group of plants known as legumes, are formed in response to legume–rhizobium symbiosis. LRs arise from the pericycle layer of the root, whereas nodule initiation can begin either in the pericycle (indeterminate nodules with persistent meristem, as in Medicago) or in the cortex (determinate nodules with transient meristem, as in soybean), pointing toward a conserved developmental origin, especially …

The pinyon jay (Gymnorhinus cyanocephalus) is a highly social, colonially nesting corvid endemic to the interior western United States whose populations have declined by ~72% since 1966, prompting the species’ current review for listing under the Endangered Species Act. Pinyon jays inhabit pinyon pine (Pinus subsect. Cembroides) and juniper (Juniperus spp.) woodlands and other dry conifer woodlands, portions of which are treated through tree thinning and removal for fuels reduction, ecological restoration, and habitat improvement for wildlife. Thin stillage (TS) and whole stillage (WS) are major by-products of the corn ethanol industry. These by-products are generated in large quantities and contain nutrients that remain after yeast fermentation. Current industrial utilization of these by-products involves a series of downstream processing steps such as centrifugation and evaporation, which are energy-intensive and often result in nutrient losses. Traditionally, these by-products are dried to produce distillers dried grains with solubles. Cucurbit crops comprise the largest area in vegetable production in South Dakota (USDA 2022). Information on the prevalence, distribution, and fungicide sensitivity of their fungal pathogens are unknown. This study characterized the major foliar fungal species affecting cucurbits in South Dakota through a 2-year, state-wide survey. Between 2023 and 2024, 789 leaves were recovered from pumpkin, cucumber, watermelon, squash, and bottle gourd. Alternaria spp. (70.72% of leaves) Fusarium spp. (6.84%), Podosphaera xanthii (4.18%), both Alternaria spp. and Fusarium spp. (3.42%), and both Alternaria spp. and Podosphaera xanthii (1.90%), Stagonosporopsis spp. (1.27%) and other genera of fungi (4.94%) were identified using …

Walleye Sander vitreus are a popular sportfish among anglers in South Dakota with large economic impacts to local communities. A popular destination for Walleye anglers is Lake Sharpe, a 25,000-ha reservoir on the Missouri River, in central South Dakota. Gill net catches in Lake Sharpe show high annual variation, prompting concern that gill net catch rates may be poorly related to population abundance. The Prairie Pothole Region of eastern South Dakota contains numerous small depressional wetlands, colloquially known as potholes, that provide important ecosystem services, including water storage, water quality improvement, and wildlife habitat. The Agricultural Conservation Easement Program (ACEP) was established by the U.S. Department of Agriculture to protect and restore wetlands and grasslands on private land through easements such as Wetland Reserve Easements. Rangelands cover nearly half of the Earth’s surface, representing about 54% (79 million km2), and occur in different types and climates worldwide. Alfalfa (Medicago sativa L.) is a major component in rangelands and covers about (320 thousand km2), representing about 0.4% of total global rangeland area. As a critical perennial legume crop, alfalfa can improve soil health by fixing approximately 336 kg/ha/year of nitrogen and sequestering up to 614 kg/ha/year of carbon, while enhancing livestock production due to its high content level of vitamins, magnesium, minerals, fiber, and protein. Recently, cattle feeders have extended days on feed (DOF) resulting in hot carcass weights (HCW) exceeding the limits of existing serial slaughter datasets. This study's goal was to determine the impact extended DOF exerts on growth performance, feed efficiency, and carcass characteristics of steers and heifers with varying proportions of Angus (AN) and Limousin (LM) genetics. This dissertation presents the design, formulation, and immunogenicity evaluation of a novel mRNA vaccine targeting the L1 ORF1p protein, a tumor-associated antigen. The vaccine was synthesized using in vitro transcription and encapsulated in lipid nanoparticles (LNPs), with both unmodified uridine and N1-methylpseudouridine variants tested. Physicochemical characterization confirmed optimal particle size (160–220 nm), acceptable zeta potential, and encapsulation efficiency ranging from 74% to 92%, with preserved RNA integrity post-formulation. These results validate the robustness of the formulation workflow and its suitability for antigen delivery. Immunogenicity studies in C57BL/6 mice revealed modest but promising immune responses. Alzheimer’s disease (AD) involves progressive cognitive decline, with mitochondrial dysfunction, oxidative stress, and copper (Cu) imbalance implicated in its pathogenesis. MBLAC1 has been identified as a risk factor for AD in individuals with comorbid cardiovascular disease (AD-CVD). Its C. elegans ortholog, swip-10, regulates Cu ion homeostasis and mitochondrial function. To investigate MBLAC1’s role, we examined behavioral phenotypes in Mblac1 knockout (KO) mice and tested the efficacy of the Cu chaperone elesclomol (ES). This dissertation examines multidisciplinary methods in marine research, computational modeling, and artificial intelligence. This dissertation tackles significant issues in ecological monitoring, ocean dynamics forecasting, and assistive technology via three independent but interrelated research streams.
The first study examines the localization and distribution of marine organisms along Florida’s East Coast via passive acoustic monitoring methods. The research analyzed more than 65,000 audio recordings to delineate the geographical distribution of several marine creatures, such as black drum, toadfish, Sei whales, North Atlantic right whales, dolphins, and false killer whales.
