Nowadays we have tremendous amount of genetic data needing to be interpreted. Somatic mutations, copy number variations and methylation are example of the genetics data we are dealing with. Discovering driver mutations from these combined data types is challenging. Mutations are unpredictable and have broad heterogeneity, which makes our goal hard to accomplish. Many methods have been proposed to solve the mystery of genetics of cancer. The transition metal ferrites of composition MFe2O4 where M is Fe, Co, or Ni are well established materials for various biological applications due to their interesting magnetic properties. Their elemental and stochiometric composition can be easily manipulated which allows further tuning of their ferrimagnetic properties. By changing the identity of M and by changing the crystallite size of the ferrites, nanocrystals with diverse magnetic properties can be systematically produced. Furthermore, ferrites are more stable in diverse chemical environments, as compared to metallic nanoparticles, which make ferrites particularly useful for a broad range of biomedical applications, especially in the field of …

The chemosensory abilities of fishes, are important in order to understand how prey can perceive and avoid predators. Predator-naïve Channel catfish were exposed to four extracts over eight sessions (naïve bass water (NBW), bass that were fed catfish water (BFCW), catfish skin extract (CS), and naïve bass water paired with catfish skin extract (CO)) to determine whether they have an innate predator response to potential chemical cues indicating possible predation risk. Movement was quantified as grid squares crossed, directional changes, and tail beats. Response increased during the first minute following stimulus injection and decreased during the second minute. We present a multi-layer multi-column computational model of neocortex that is built based on the activity and connections of known neuronal cell types and includes activity-dependent short term plasticity. This model, a network of spiking neurons, is validated by showing that it exhibits activity close to biology in terms of several characteristics: (1) proper laminar flow of activity; (2) columnar organization with focality of inputs; (3) low-threshold-spiking (LTS) and fast-spiking (FS) neurons function as observed in normal cortical circuits; and (4) different stages of epileptiform activity can be obtained with either increasing the level of inhibitory blockade, or simulation of …

Tobramycin disposition following airway administration was evaluated by meta-analysis of human data in the literature and, experimentally, using a realistic ex vivo model, the isolated perfused rat lung preparation (IPRL). Pulmonary bioavailability of inhaled tobramycin in published studies was re-evaluated separately for CF and healthy adults, with the drug’s intrinsic pharmacokinetic (PK) parameters obtained from intravenous (IV) studies in the literature. While large variations in tobramycin’s clearance precluded accurate assessment of its bioavailability, the results were indicative of substantial pulmonary absorption, in spite of its hydrophilic and poly cationic properties. The processes of lung ventilation and perfusion, diffusion, and gas transport make up the system of breathing and tissue oxygenation. Here, we present several mathematical formulations of the essential processes that contribute to breathing. These models aid in our understanding and analysis of this complex system and can be used to form treatments for patients on ventilators. With the right analysis and treatment options, patients can be helped and money can be saved. We conclude with the formulation of a mathematical model for the exchange of gasses in the body based on basic reaction kinetics.

Mating behavior has a profound impact on reproductive success and the resulting genetic structure of offspring. Extra-pair copulation is a widely observed behavior within avian species. This study explored the genetic effects of mating behaviors of Prothonotary warblers, Protonotaria citrea (Parulidae), using co-dominant microsatellite markers. Prothonotary warblers are migratory songbirds that build nests in cavities, commonly found in wetland habitats. A set of artificial nest boxes were initiated by Dr Robert Reilly in 2002 in Dutch Gap, Chesterfield County Virginia, USA, a tidal tributary off the James River. Acquisition of a superantigen pathogenicity island (SaPI) significantly increases virulence in Staphylococcus aureus. Horizontal transfer of SaPIs occurs at high frequency and depends upon a helper bacteriophage, either through direct infection or SOS-mediated induction of a lysogen. SaPIs hijack the packaging machinery of the helper phage, leading to the formation of SaPI-containing transducing particles that can introduce the pathogenicity island into neighboring SaPI-negative cells. All SaPIs contain a conserved core of genes, some of which are co-transcribed as an operon and encode functions involved in helper exploitation. In addition to his renowned musical output, Richard Wagner produced a logorrhoeic prose oeuvre, including a dramatic sketch of the last weeks of the life of Jesus Christ entitled Jesus von Nazareth. Though drafted in 1848-1849, it was published only posthumously, and has therefore been somewhat neglected in the otherwise voluminous Wagnerian literature. This thesis first examines the origins of Jesus von Nazareth amidst the climate of revolution wherein it was conceived, ascertaining its place within Wagner’s own internal development and amongst the radical thinkers who influenced it. Right ventricular dysfunction is the most frequent cause of death in patients with pulmonary arterial hypertension. Although abnormal energy substrate use has been implicated in the development of chronic left heart failure, data describing such metabolic remodeling in failing right ventricular tissue remain incomplete. In the present dissertation we sought to characterize metabolic gene expression changes and mitochondrial dysfunction in functional and dysfunctional RV hypertrophy. Two different rat models of RV hypertrophy were studied. The model of right ventricular failure (SU5416/hypoxia) exhibited a significantly decreased gene expression of peroxisome proliferator-activated receptor- coactivator-1α, peroxisome proliferator- activated receptor-α and estrogen-related receptor-α. While some parts of identity remain constant throughout one’s life, many aspects of a person’s identity are subject to rapid and constant change and negotiation. Using theories regarding the role possessions play in the construction, reinforcement, and manifestation of a person’s identity, this thesis project explores the potential to facilitate meaningful insights and awareness into one’s own identity. This will be achieved by designing a reflexive journaling process. A qualitative evaluation of this prototype journal process used by a pilot group of young creative individuals will generate an assessment of the proposed process

The development of hybrid PET/MRI imaging systems needs to be paralleled with the development of a hybrid intrinsic PET/MRI probes. The aim of this work was to develop and validate a novel radio-superparamagnetic nanoparticle (r-SPNP) for hybrid PET/MRI imaging. This was achieved with the synthesis of superparamagnetic iron oxide nanoparticles (SPIONs) that intrinsically incorporated 59Fe and manganese iron oxide nanoparticles (MIONs) that intrinsically incorporated 52Mn. Both [59Fe]-SPIONs and [52Mn]-MIONs were produced through thermal decomposition synthesis. This thesis project examines the history, provenance, and contemporary treatment of a rare Imperial Edition of Frederick Sander’s print collection Reichenbachia, Orchids Illustrated and Described, a high-quality orchid compendium dating to the late-nineteenth century. A local philanthropist loaned the Imperial Edition Reichenbachia, number 86 of 100 to Lewis Ginter Botanical Garden in 2011 on a long-term basis as a promised donation. Research into the origins of this collection involves several disparate historical topics, including the Victorian period of “orchid mania,” imperialist business practices, and chromolithographic printmaking. Zinc is an essential cofactor of several proteins. The roles of zinc in these proteins are classified as catalytic, structural or regulatory. Zinc present in structural sites is considered to be a chemically inert, static structural element. On the contrary, previous studies on a C2H2 type zinc finger model compound and the C3H type HIV-1 NCp7 C-terminal zinc knuckle have shown that zinc at these sites can undergo coordination sphere expansion under the influence of a Pt based electrophile. Conduct disorder is characterized by behaviors that take a large toll on the individuals, families, and communities afflicted. Thus, improving treatment effectiveness should be a high priority. Currently, common intervention programs do not address parental depression, even though it has been linked to adolescent conduct disorder behaviors in some studies. The current study assessed whether the relation between maternal depression and adolescent conduct disorder behaviors is mediated by another factor which has been linked to conduct disorder behaviors, maternal monitoring. The worm Caenorhabditis elegans is a well-studied model organism in numerous aspects of its biology. This small free living nematode has less than 1,000 cells, but shows clear conservation in both signaling and behavior to mammals in aspects of appetite control. This is of importance to humans, where failure of appetite control is a major factor in the unprecedented obesity epidemic that we see today. In general, worm behavior reflects its internal nutritional state and the availability and quality of food. This thesis is an analysis of J.D. Salinger’s “A Perfect Day for Bananafish” from both mythic-archetypal and gender-oriented perspectives. It looks specifically at the way a gender-oriented reading allows one to interpret “Bananafish” as a radical reassessment of Carl Jung’s ideas about the process of individuation, as well as Joseph Campbell’s conception of what he describes as the monomyth in his The Hero with a Thousand Faces. The reader is asked to look at how patriarchal values have greatly limited the development of these characters’ identities over time, and the complex archetypal and mythic implications of this limitation.

We studied Heart Rate Variability (HRV) evolution during therapeutic hypothermia in newborns with hypoxic ischemic encephalopathy (HIE) using spectral analysis. We hypothesized that HRV measures are predictive of neurological outcome in babies with HIE. Non-stationarity in the data causes inaccurate quantification of the spectral power. A modification was proposed to power spectral analysis approach to mitigate the effect of non-stationarity. The modified and the standard approaches were applied to cardiac beat-to-beat intervals of newborns receiving hypothermia treatment. Stress and coping and social learning theories suggest that dating violence victimization may predict increased substance use and dating violence perpetration. Glioblastoma multiforme (GBM) is the most common and malignant brain tumor in adults, affecting thousands of people worldwide every year, with a life expectancy, post diagnosis of 12 months. Surgery, radiotherapy and chemotherapy together, result in an overall mean survival not exceeding 15 months. This study investigated the knowledge level of secondary building-level administrators and secondary teachers regarding adolescent suicidal risk factors and warning signs. Additionally, this study contributed a social mediation component, to explore whether educators believe that they have the potential to be change agents for youth in their school communities. Three hundred forty-three participants (318 teachers, 18 assistant principals and 7 principals) from the middle and high schools in a local public school district in the Mid-Atlantic Region of the United States completed a survey pertaining to information on adolescent suicide. This thesis applies a Cybernetic interpretation to a selection of poetry by the Scottish Informationist poet Robert Crawford, drawn mostly from two collections: A Scottish Assembly (1990) and Sharawaggi: Poems in Scots (1990). Crawford is contextualized by observing the poetic influences of Robert Burns, John Davidson, and Hugh MacDiarmid, as well as the philosophical influence of George Elder Davie’s The Democratic Intellect. Ordinal scales are commonly used to measure health status and disease related outcomes in hospital settings as well as in translational medical research. Notable examples include cancer staging, which is a five-category ordinal scale indicating tumor size, node involvement, and likelihood of metastasizing. Glasgow Coma Scale (GCS), which gives a reliable and objective assessment of conscious status of a patient, is an ordinal scaled measure. The genetic disease Hutchinson-Gilford Progeria Syndrome (HGPS) arises from a de novo single nucleotide mutation (1824CàT) in the LMNA gene. As a result, the mutated lamin A protein (progerin) remains farnesylated and permanently attached to the nuclear membrane. Progerin accumulates and deforms the nuclear membrane leading to an array of cellular abnormalities driving the cells to enter a state of permanent cell-cycle arrest early on in replicative age i.e. premature cellular senescence. Prostate cancer is the second-most diagnosed and fatal carcinoma for males in the United States, and better diagnostic markers and potential therapies are needed. microRNAs are small, single-stranded RNA molecules that affect protein expression at the translational level, and dysregulation can dramatically affect cell metabolism. Comparison of 736 microRNA expression levels between the poorly metastatic SV40T immortalized prostate epithelial cell line P69 to its highly tumorigenic and metastatic subline M12 identified 231 miRs that were overexpressed and 150 miRs that showed loss of expression in the M12 cell line. Periodontitis is a chronic inflammatory disease that affects over 116 million adults in the United States. A shift in the normal microflora occurs as periodontal disease develops resulting in a larger number of Gram-negative anaerobes and spirochetes. An increase in the oral spirochete, Treponema denticola, is highly correlated with periodontal disease progression and severity. The ability of this periopathogen to thrive in the subgingival crevice is dependent on complement evasion mechanisms. Peroxisome proliferator-activated receptor gamma coactivator 1-alpha (PGC-1α) is known as the master regulator of mitochondrial biogenesis. PGC-1α holds this role by acting as a transcriptional coactivator for an array of transcription factors and nuclear hormone receptors, such as NRF-1/2 and ERRα/γ, whose downstream targets function in mitochondrial biogenesis and oxidative phosphorylation. PGC-1α is regulated both at the transcriptional and post-translational level in several signaling pathways, including p38 MAPK and AMPK. This regulation affects which transcription factor binding events can occur in a given tissue, and thus affects regulation of PGC-1α target genes. Nicotine is a major psychoactive ingredient in tobacco that is thought to promote smoking behavior via nicotinic acetylcholine receptors (nAChRs) in the brain. Given reports that people smoke to relieve anxiety and that anxiety precipitates relapse, the overarching goal of this dissertation research is to assess beta 2 subunit containing nAChR (beta2*nAChR) contributions to anxiety-like behavior. Nicotine’s activity at beta2*nAChRs is concentration-dependent, with high concentrations facilitating activation followed by rapid desensitization and low concentrations preferentially desensitizing beta2*nAChRs; hence, activation or inhibition of beta2*nAChRs may support smoking behavior.
