The low-productivity South Pacific Gyre (SPG) is Earth's largest oceanic province. Its sediment accumulates extraordinarily slowly (0.1–1 m per million years). This sediment contains a living community that is characterized by very low biomass and very low metabolic activity. At every depth in cored SPG sediment, mean cell abundances are 3 to 4 orders of magnitude lower than at the same depths in all previously explored subseafloor communities. The net rate of respiration by the subseafloor sedimentary community at each SPG site is 1 to 3 orders of magnitude lower than the rates at previously explored sites. Because of the …

Chitobiose Utilization In Borrelia Burgdorferi Is Dually Regulated By Rpod And Rpos, Ryan G. Rhodes, Wendy M. Coy, David R. Nelson May 2009

Chitobiose Utilization In Borrelia Burgdorferi Is Dually Regulated By Rpod And Rpos, Ryan G. Rhodes, Wendy M. Coy, David R. Nelson

Cell and Molecular Biology Faculty Publications

Background

Borrelia burgdorferi has limited biosynthetic capabilities and must scavenge N-acetylglucosamine (GlcNAc), an essential component of the microbial cell wall, from the surrounding environment. Spirochetes cultured in the absence of free GlcNAc exhibit biphasic growth; however, addition of chitobiose (a dimer of GlcNAc) substitutes for free GlcNAc resulting in a single exponential phase. We evaluated the effect of RpoS and RpoN, the only alternative sigma factors in B. burgdorferi, on biphasic growth and chitobiose utilization in the absence of free GlcNAc. In addition, we investigated the source of GlcNAc in the second exponential phase.

By comparing the growth …

Role Of The P21 Protein In The Fanconi Anemia Pathway, Mae Shen May 2009

Role Of The P21 Protein In The Fanconi Anemia Pathway, Mae Shen

Senior Honors Projects

Our bodies are constantly exposed to a variety of substances that damage our DNA, such as ultraviolet radiation, environmental chemicals, and the reactive by-products of our metabolism. To prevent the harmful effects that may result from such damage, our cells possess multiple DNA repair mechanisms. However, if their ability to repair damaged DNA is somehow impaired, cells are more likely to accumulate potentially harmful mutations, including those that may lead to the development of cancer.

In Fanconi anemia (FA), a rare recessive genetic disorder, a defect in a DNA repair pathway results in increased sensitivity to a particular type of …

Student Interest In Genetic Testing For Type 2 Diabetes Mellitus, Sajel Shah May 2009

Student Interest In Genetic Testing For Type 2 Diabetes Mellitus, Sajel Shah

Senior Honors Projects

The National Institute of Health reports that more than 65 percent of American adults are overweight or obese and that the rate of obesity is steadily on the rise. Being overweight increases the odds of developing many serious health problems. For example, being overweight increases a person’s chances of developing heart disease, stroke, certain kinds of cancers, and Type 2 Diabetes. Particularly, the increase in the incidence of Type 2 Diabetes has paralleled the increase in the overweight/obesity epidemic in America.

With the development of new technology to identify and map genes, more and more diseases are being tied to …

Development Of A New Lagrangian Float For Studying Coastal Marine Ecosystems, Alex Schwithal, Chris Roman May 2009

Development Of A New Lagrangian Float For Studying Coastal Marine Ecosystems, Alex Schwithal, Chris Roman

Graduate School of Oceanography Faculty Publications

This paper presents an overview and initial testing results for a shallow water Lagrangian float designed to operate in coastal settings. The presented effort addresses the two main characteristics of the shallow coastal environment that preclude the direct of use of many successfully deep water floats, namely the higher variation of water densities near the coast compared with the open ocean and the highly varied bathymetry. Our idea is to develop a high capacity dynamic auto-ballasting system that is able to compensate for the expected seawater density variation over a broad range of water temperatures and salinities while using measurements …

Postmodernism & Paradise Lost: Reconsidering Knowledge, Politics And Literature, Mary Smith May 2009

Postmodernism & Paradise Lost: Reconsidering Knowledge, Politics And Literature, Mary Smith

Senior Honors Projects

“Postmodernism & Paradise Lost: Reconsidering Knowledge, Politics and Literature” is an interdisciplinary approach to interpreting John Milton's epic poem, Paradise Lost, one that magnetizes literary, historical, and philosophical discourse as a means ultimately to redefine the concept of radicalism. Christopher Hill’s historical text, Milton and the English Revolution draws parallels between Milton’s poem and the radical ideas that flecked England’s political landscape in the 17th century. These parallels provide a sound basis to argue in the poetic realm that Milton’s poem is primarily a political text, more specifically a radical one. Such a claim poses a metaphysical question: what is …

Protozoan Vaccine Candidate Homologues In Tetrahymena Thermophila, Justin Schumacher May 2009

Protozoan Vaccine Candidate Homologues In Tetrahymena Thermophila, Justin Schumacher

Senior Honors Projects

Tetrahymena thermophila is a member of the phylum Ciliophora (the ciliated protozoa) and is currently of great interest due to its unique qualities that make it useful as a model for research directed towards understanding how eukaryotic cells function. Recently, the T. thermophila genome was sequenced, and made available online. Since Tetrahymena is a member of the Alveolata, the major eukaryotic clade that also contains the apicomplexan parasites that cause a number of serious human and animal diseases, we sought to determine whether the genes coding for apicomplexan vaccine candidates were represented in the genome of Tetrahymena. In addition, we …

Exploring The Scientist-Practitioner Model In Clinical Psychology, Jami Halpern

Senior Honors Projects

The Scientist-Practitioner Model is a system of education used by many graduate programs in applied fields of psychology. The goal of this educational model is to help clinicians and other practitioners to learn to use empirical research as a basis for the applied work that they do and also for them to learn to use the experience of applied clinical practice to guide research questions and to advance scientific thinking in the discipline of Psychology. As a student who plans to pursue a Ph.D. in Clinical Psychology, I felt that it would be beneficial for me to experience the Scientist-Practitioner …

Categorizing Humans, Animals, And Machines In Mary Shelley’S Frankenstein, Martha Bellows May 2009

Categorizing Humans, Animals, And Machines In Mary Shelley’S Frankenstein, Martha Bellows

Senior Honors Projects

From Plato to Descartes and Kant and now to modern day, there is a general idea that pervades Western society. This idea is about the uniqueness and superiority of the human being. We are rational and conscious beings that apparently stand alone in the world, separated intellectually from animals and biologically from machines. The relationship between humans, animals, and machines is a tumultuous one and it is not easily definable. For many classical philosophers, this relationship has always been a hierarchy. Humans are on the top and animals and machines fall somewhere below. These beliefs have created a distinct category …

A Mounted Strengthening And Stretching Program To Prevent Musculoskeletal Injury In Equestrians, Abigail Guy May 2009

A Mounted Strengthening And Stretching Program To Prevent Musculoskeletal Injury In Equestrians, Abigail Guy

Senior Honors Projects

Equestrian sports use muscles uncommon to most normal daily activities. In beginning or returning riders this can lead to muscle strain and pain, and if not addressed, even to serious injury. This program is designed to stretch and strengthen the main muscle groups used in horseback riding: quadriceps, hamstrings, abdominals and obliques, and the lower back. The program is designed to be carried out during fifteen minutes of an hour-long riding lesson to prevent undue discomfort or injury. The counsel of a professional horseback riding instructor and a physical therapist was integrated with exercises from physical therapy resources. Proven stretching …

The Effects Of Tail Flukes On The Swimming Pattern Of Atlantic Bottlenose Dolphins, Lauri Leach May 2009

The Effects Of Tail Flukes On The Swimming Pattern Of Atlantic Bottlenose Dolphins, Lauri Leach

Senior Honors Projects

Atlantic bottlenose dolphins are top predators in the wild, due in part because they are excellent swimmers. When dolphins swim through the water, the tail flukes are moved in an up and down motion to propel the animal through the water. They use the pectoral fins for steering and braking, and the dorsal fin for stabilization as they swim. Using this style of swimming, Atlantic bottlenose dolphins can swim up to 25 miles per hour and leap 15 to 20 feet into the air.

During the spring of 2008, I was an intern at the Clearwater Marine Aquarium in Florida. …

Thermodynamics Of Hydration Across Multiple Length Scales, Pablo Debenedetti Apr 2009

Thermodynamics Of Hydration Across Multiple Length Scales, Pablo Debenedetti

Amgen Seminar Series in Chemical Engineering

Confining geometries that contain thin water films are ubiquitous in nature, materials science and engineering. Examples include ion channels, zeolites, mineral inclusions, and mesoscopic surfactant assemblies. Understanding the influence of the confining surfaces on the structure, dynamics and thermodynamics of water is therefore of interest in applications such as corrosion inhibition, the design of super-hydrophobic surfaces and heterogeneous catalysis. I will discuss recent computational studies of hydration phenomena in which the characteristic length scale of the problem is of the order of a few nanometers. Specific problems to be addressed include water structure on surfaces with patterned hydrophobicity and hydrophilicity, …

Influence Of Flanking Sequence Context On The Conformational Flexibility Of Aminofluorene-Modified Dg Adduct In Da Mismatch Dna Duplexes, Nidhi Jain, Srinivasarao Meneni, Vipin Jain, Bongsup P. Cho Apr 2009

Influence Of Flanking Sequence Context On The Conformational Flexibility Of Aminofluorene-Modified Dg Adduct In Da Mismatch Dna Duplexes, Nidhi Jain, Srinivasarao Meneni, Vipin Jain, Bongsup P. Cho

Biomedical and Pharmaceutical Sciences Faculty Publications

When positioned opposite to a dA in a DNA duplex, the prototype arylamine-DNA adduct [N-(2'-deooxyguanosin-yl)-7-flouro-2-aminoflourene(FAF)] adopts the so-called 'wedge' (W) conformation, in which the carcinogen resides in the minor groove of the duplex. All 16 FAF-modified 12-mer NG*NAN dA mismatch duplexes (G*=FAF, N=G, A, C, T) exhibited strongly positive induced circular dichroism in the 290-360nm range (ICD290-360nm), which supports the W conformation. The ICD290-360nm intensities were the greatest for duplexes with a 3'-flanking T. The AG*N duplex series showed little adduct-induced destabilization. An exception was the AG*T duplex, which …

Inter-Cohort Competition Drives Density Dependence And Selective Mortality In A Marine Fish, Jameal F. Samhouri, Mark A. Steele, Graham E. Forrester Apr 2009

Inter-Cohort Competition Drives Density Dependence And Selective Mortality In A Marine Fish, Jameal F. Samhouri, Mark A. Steele, Graham E. Forrester

Natural Resources Science Faculty Publications

For organisms with complex life cycles, the transition between life stages and between habitats can act as a significant demographic and selective bottleneck. In particular, competition with older and larger conspecifics and heterospecifics may influence the number and characteristics of individuals successfully making the transition. We investigated whether the availability of enemy-free space mediated the interaction between adult goldspot gobies (Gnatholepis thompsoni), a. common tropical reef fish, and juvenile conspecifics that had recently settled from the plankton. We added rocks, which provide refuge from predators, to one-half of each of five entire coral reefs in the Bahamas and …

In 2005 a Greek and American interdisciplinary team investigated two ship wrecks off the coast of Chios dating to the 4th-century B.C. and the 2nd/lst century. The project pioneered archaeological methods of precision acoustic, digital image, and chemical survey using an autonomous underwater vehicle (AUV) and in-situ sensors, increasing the speed of data acquisition while decreasing costs. The AUV recorded data revealing the physical dimensions, age, cargo, and preservation of the wrecks. The earlier wreck contained more than 350 amphoras, predominantly of Chian type, while the Hellenistic wreck contained about 40 Dressel 1C amphoras. Molecular biological analysis of two amphoras …

Designing Renewable Energy Systems Via Systems Engineering Approaches, Lealon L. Martin Mar 2009

Designing Renewable Energy Systems Via Systems Engineering Approaches, Lealon L. Martin

Amgen Seminar Series in Chemical Engineering

Increasing domestic and international demands for vital resources provide an impetus to develop novel energy-efficient technologies. This is a timely opportunity given some of the uncertainty over the availability and cost of fossil fuels in a period of growing energy demand in the U.S. and the rest of the world. This opportunity is also timely because of the growing concerns that several critical factors are driving climate change and generating the uncertainty of a sustainable future. However, we are entering this period of uncertainty with a vast storehouse of scientific discoveries and engineering innovations that give us reason to hope …
