Repeatfs: A File System Providing Reproducibility Through Provenance And Automation, Anthony Stephen Westbrook
Repeatfs: A File System Providing Reproducibility Through Provenance And Automation, Anthony Stephen Westbrook
Doctoral Dissertations
Reproducibility is of central importance to the scientific process. The difficulty of consistently replicating and verifying experimental results is magnified in the era of big data, in which computational analysis often involves complex multi-application pipelines operating on terabytes of data. These processes result in thousands of possible permutations of data preparation steps, software versions, and command-line arguments. Existing reproducibility frameworks are cumbersome and involve redesigning computational methods. To address these issues, we developed two conceptual models and implemented them through RepeatFS, a file system that records, replicates, and verifies computational workflows with no alteration to the original methods. RepeatFS also …
Study Of Primary Cilia In Early Development, Pharmacology, And Brainwave Activity., Matthew Roderick Strobel
Study Of Primary Cilia In Early Development, Pharmacology, And Brainwave Activity., Matthew Roderick Strobel
Doctoral Dissertations
The primary cilium is a unique cellular organelle that emanates from the mother centriole and extends out of the plasma membrane of nearly every mammalian cell. While originally believed to be a vestigial appendage, the cilium is now known to be a signaling hub where various intercellular communication pathways intersect to regulate morphogenesis, proliferation, polarity, differentiation, and homeostasis. Due to their importance in regulating cellular functions the cilium has become a growing focus of biomedical research as it has been linked to at least 35 human developmental disorders which have been termed ciliopathies. In the nervous system, primary cilia regulate …
The Propagation And Evolution Of Coronal Mass Ejection Driven Sheath Regions: Insight From Multi-Spacecraft Measurements And Statistical Approaches, Tarik Mohammad Salman
The Propagation And Evolution Of Coronal Mass Ejection Driven Sheath Regions: Insight From Multi-Spacecraft Measurements And Statistical Approaches, Tarik Mohammad Salman
Doctoral Dissertations
The complexities of our nearest star, the Sun, are characterized by its magnetic field. In the absence of a magnetic field, diverse phenomena as the solar cycle, solar eruptions, solar wind, to name but a few, would be unknown to us. Coronal mass ejections, a large form of solar eruption, are an essential mechanism for the evolution of the Sun. CMEs provide a means by which the built-up magnetic flux and solar material over solar cycles are removed from the solar atmosphere into the solar wind. This spectacular phenomenon has repercussions throughout the heliosphere, driving a range of heliospheric, magnetospheric, …
Distribution Of Soil Enzyme Activity Across Soil Organic Matter Fractions: A Meta-Analysis, Christina Lyons
Distribution Of Soil Enzyme Activity Across Soil Organic Matter Fractions: A Meta-Analysis, Christina Lyons
Master's Theses and Capstones
Enzymes are the drivers of organic matter degradation and biogeochemical cycling. Extracellular enzyme activity is often examined on a bulk soil level though some studies explore their activity within soil fractions. Across soil size fractions, organic matter turnover differs greatly suggesting that enzymes are either unevenly distributed across fractions or their activity or efficacy is concentrated in certain fractions, likely those with the greatest quantities of organic matter. By examining the distribution of soil enzyme activity across different size fractions, we can better understand the relative role individual particles and aggregate building blocks have on enzyme activity, and also the …
"It's Not Just Sailors And Bikers Anymore": How Tattoo Artists' Experiences Of Stigma Vary By Gender, Morgan Stevens
"It's Not Just Sailors And Bikers Anymore": How Tattoo Artists' Experiences Of Stigma Vary By Gender, Morgan Stevens
Master's Theses and Capstones
Past literature has largely focused on the stigmatization of those with tattoos, but the experiences of tattoo artists themselves have largely been overlooked. It is important to focus on tattoo artists given their critical position as the subjects of stigma and their role in challenging it. Tattoo artists are privy to their own experiences with tattoo stigma, the stigma of working in a deviant occupation, and are frequent observers of the stigma others experience for similar reasons. To explore these topics and how the occupation itself is gendered, thirteen semi-structured interviews were conducted with tattoo artists in New Hampshire. From …
Condors And Capitalism: Changing Interactions Between Presidents And Indigenous Movements In The 21st Century In Ecuador, Bolivia And Peru., Heather E. Austin
Condors And Capitalism: Changing Interactions Between Presidents And Indigenous Movements In The 21st Century In Ecuador, Bolivia And Peru., Heather E. Austin
Master's Theses and Capstones
Indigenous social movements began proliferating across Latin America in the late 20th century. Since then, scholars have focused analyses on the factors shaping indigenous movement-state dynamics, with little consideration for how these interactions impact the larger indigenous population. This work addresses the question of how changing indigenous movement-presidential relationships affect indigenous political attitudes and behavior in Ecuador, Bolivia and Peru, qualitatively using comparative historical analysis, and quantitatively using binomial logistical and ordinal logistical regressions. I conclude first that the inclusion of indigenous movements represents a democratic deepening, but has a destabilizing effect, as the system must expand and adapt to …
Pharmaceuticals And Personal Care Products In New Hampshire: Prevalence And The Influence Of Microbial Communities On Removal During Wastewater Treatment, Carmela Sarah Antonellis
Pharmaceuticals And Personal Care Products In New Hampshire: Prevalence And The Influence Of Microbial Communities On Removal During Wastewater Treatment, Carmela Sarah Antonellis
Master's Theses and Capstones
Pharmaceuticals and personal care products (PPCPs) represent a class of 10,000+ emerging contaminants that are widely used in communities for a variety of medical, health, and care applications. Many PPCPs are biologically active compounds, are typically unregulated in drinking water and surface waters, and may be incompletely removed in our municipal wastewater treatment systems. Understanding the sources and fate of PPCPs in the environment is important to protecting ecosystems because some compounds may pose toxicity or result in behavioral impacts to aquatic species. This thesis evaluated the presence and concentration of PPCPs in surface water sample locations in New Hampshire's …
A Longitudinal Examination Of The Mediating Role Of Various Sources Of Social Support On The Relation Between Peer And Sibling Victimization And Adolescent Delinquency, Katie Chantlos
Master's Theses and Capstones
Peer victimization has proven to be a prevalent issue for children and adolescents. The current study examined the possible bidirectional effect between peer and sibling victimization and delinquency, and assessed whether social support from family, friends, and other non-parental adults would mediate this association. Using longitudinal data from the Technology Harassment Victimization study, 791 participants were surveyed via telephone. Bivariate correlations were calculated first, and two Poisson regressions predicting delinquency and peer and sibling victimization at Time 2 were also performed. Three structural equation models with cross-lagged designs were also calculated. In the Poisson regressions, family and other adult social …
The Presence Of Sea Lice On Steelhead Trout At A Marine Farm In Nh Waters And The Utilization Of Lumpfish As A Biological Delouser, Michael Brian Doherty
The Presence Of Sea Lice On Steelhead Trout At A Marine Farm In Nh Waters And The Utilization Of Lumpfish As A Biological Delouser, Michael Brian Doherty
Master's Theses and Capstones
Sea lice are copepodid ectoparasites that infect fish, and cost salmonid farmers millions of dollars each year in damaged product and mitigation efforts. Conventional treatments can unintentionally impact the ambient environment and lead to the lice developing resistance to the treatments. In recent years, lumpfish (Cyclopterus lumpus) have been utilized successfully to naturally clean sea lice from infected salmonids in European and Atlantic Canadian farms, however this technology has yet to be used in US farms. In New Hampshire coastal waters, New Hampshire Sea Grant and the University of New Hampshire operate an experimental steelhead trout (Oncorhynchus mykiss) farm, AquaFort. …
Microbiomes And Disease Suppressiveness Of Soils From Managed And Abandoned Orchards In New Hampshire, Madeleine Hassett
Microbiomes And Disease Suppressiveness Of Soils From Managed And Abandoned Orchards In New Hampshire, Madeleine Hassett
Master's Theses and Capstones
The soil microbiome is an essential component of ecosystem productivity. In agricultural systems, the soil microbiome significantly impacts plant health and the subsequent yield and productivity of those systems. Due to increasing demands on the food supply and the many challenges posed by climate change, soil fertility loss, and plant pathogens, modern agricultural systems often employ the use of chemical fertilizers and pesticides that can have detrimental effects on human health and the environment. These chemicals also significantly affect soil microbiomes, and although the extent of these effects are still unknown, changes in diversity or functionality of plant associated microbiomes …
Seasonal Feeding And Movement Responses Of Resident Sculpin In The Canadian Arctic, Nathan Thomas Hermann
Seasonal Feeding And Movement Responses Of Resident Sculpin In The Canadian Arctic, Nathan Thomas Hermann
Master's Theses and Capstones
Environments change across space and time, requiring organisms to adapt behaviorally and/or physiologically. In the Arctic, where productivity varies greatly among seasons, many marine species exploit a resource pulse associated with annual ice melt. Melting sea-ice releases zooplankton on and within the ice into open water causing many consumers to migrate with the receding ice; however, resident species may too rely on the ephemeral prey source. Fourhorn Sculpin (Myoxocephalus quadricornis) and Slimy Sculpin (Cottus cognatus) are residents of Tremblay Sound, Nunavut Canada which is known as a seasonally productive system in the Arctic. I characterized the seasonal behavior of sculpin …
The Non-Conservative Behavior Of Organic Alkalinity In Simulated Gulf Of Maine Estuary Mixing, Jessica A. Hinckley
The Non-Conservative Behavior Of Organic Alkalinity In Simulated Gulf Of Maine Estuary Mixing, Jessica A. Hinckley
Master's Theses and Capstones
Estuaries are essential coastal ecosystems facing the threat of coastal acidification due tothe anthropogenic burning of fossil fuels and eutrophication. Total alkalinity is a measure of the buffering capacity in an ecosystem and is commonly comprised of both inorganic and organic species. While the contribution of inorganic species to the total alkalinity of an ecosystem is well understood, the contribution of organic alkalinity has been understudied. This investigation looked to outline the behavior of organic alkalinity during estuary mixing and identify organic pKas through Gran + Whole titrations. Freshwater endmember samples were collected from 8 estuaries of the Gulf of …

Quantification Of Marine Acoustic Environments, Dylan Charles Wilford
Quantification Of Marine Acoustic Environments, Dylan Charles Wilford
Master's Theses and Capstones
The soundscape is an acoustic environment made up of all sounds arriving at a receiver. A methodology for the analysis of soundscapes was developed in an attempt to facilitate efficient and accurate soundscape comparisons across time and space. The methodology included generating and combining results from a collection of traditional soundscape metrics, statistical measures, and acoustic indices that were selected to quantify several salient properties of marine soundscapes: amplitude, impulsiveness, periodicity, and uniformity. The metrics were calculated using approximately 30 hours using semi-continuous passive acoustic data gathered in seven unique acoustic environments. The calculated values for each candidate metric were …
Short & Long-Term Restoration Dynamics Of Created Freshwater And Estuarine Wetlands, James Grant Mckown
Short & Long-Term Restoration Dynamics Of Created Freshwater And Estuarine Wetlands, James Grant Mckown
Master's Theses and Capstones
The restoration of tidal and freshwater wetlands either through compensatory mitigationor voluntary efforts have become a major strategy to conserve remaining wetland resources after historic losses and in the face of current unprecedented threats. Prior efforts of wetland restoration have often fallen short of expectations due to the reliance of a compliance success framework, which requires short monitoring timeframes, misapplies successional theories, and defines success of projects into a yes or no dichotomy. Decades of advancement in restoration ecology theory and its application to wetland ecology and botany have led to the development of a functional success framework to improve …

Transformation Induced Plasticity In A High Entropy Alloy, Reusing Powder In Laser Powder Bed Fusion Of Inconel 718, And Geometric Factor In Fracture Toughness Of Nano-Layered Composites, Shubhrodev Bhowmik
Master's Theses and Capstones
This research explores the effects of processing history and compressive strain on a microstructurally flexible high entropy alloy (HEA), Fe42Mn28Co10Cr15Si5 (in at%) – named DP-5Si-HEA. The material was characterized by electron backscatter diffraction (EBSD), scanning electron microscopy (SEM), and neutron diffraction. The as-rolled material had metastable gamma austenite (γ), stable sigma (σ), and stable epsilon martensite (ε) phases at room temperature. Friction stirrer processing (FSP) at different tool speeds changed the microstructure by decreasing the grain size and varying the phase fractions because of the low stacking fault energy of the chosen HEA. The HEA exhibited peak ultimate tensile strength …
Gas Phase Ion/Molecule Reactions Between Monocationic Metal-Bipyridyl (Metal = Cu, Ag, Au) Complexes And Small Gas Molecules Using Ion Trap Mass Spectrometer, Shan Chen
Master's Theses and Capstones
Ion/molecule reactions happens in the very diluted low-pressure environment provided by mass spectrometer. Studying ion/molecule reactions in gas phase may reveal novel chemistries of the pertinent reactants and products. The convenience of isolating target reactant ions with multistage MS in the gas phase eliminates the involvement of solvent or counterions which could add unnecessary complexity for interpreting novel chemistry. A lot of research has been applied to the metal-bipyridine system in the solution phase, but not too much research reported in the gas phase. In this work, the study of metal-bipyridine system has been extended to the gas phase with aid …

Estimating The Value Of Disease Regulation Services Under Climate Change: A Bioeconomic Model Of Coffee Leaf Rust And Shade-Grown Coffee, Khashayar Ghorbani
Master's Theses and Capstones
Coffee is the most valuable agricultural product in international trade. It is projected to face a decrease in production by as much as 50% by 2050, mainly due to rising temperature, changes in rainfall patterns, deforestation, and the spread of fungal pathogens and pests. Among the biological threats to coffee, the Coffee Leaf Rust (CLR) has the most destructive economic impact all around the world. The most recent widespread outbreak resulted in a 16% harvest loss in Central America and a 31% loss in Colombia during the 2012-2013 season, and a record of 50% loss was reported in Costa Rica …
Biogeochemical Stressors And Ecological Response In Great Bay Estuary, Nh/Me, Anna Lowien
Biogeochemical Stressors And Ecological Response In Great Bay Estuary, Nh/Me, Anna Lowien
Master's Theses and Capstones
Estuaries are threatened by eutrophication due to increasing anthropogenic nutrient loading from surrounding coastal watersheds. The Great Bay Estuary, NH/ME, has been designated as nitrogen impaired primarily due to a 44% loss in eelgrass coverage since 1996. Since 2014, wastewater treatment plants in the watershed have begun upgrading to reduce nitrogen loads to Great Bay. This region has also experienced changes in climate, with multiple, consecutive years of low annual precipitation totals. The loss of eelgrass, increased variability in precipitation, and continued anthropogenic land-use influence on the region have biogeochemical consequences for Great Bay. Solute budgets for a portion of …
Permeafor Testing Of Granular Soils, Alex Lefebvre
Permeafor Testing Of Granular Soils, Alex Lefebvre
Master's Theses and Capstones
There are currently several in situ and laboratory methods of determining hydraulic conductivity of soils, however, it remains a difficult parameter to obtain accurately and economically. Current laboratory tests are performed on soil specimens that are disturbed by the sampling process and only represent a portion of the overall site. Some in situ testing methods are also available such as the pump test but are expensive and provide an average value of conductivity for the site. As a result of this averaging, critical zones of high or low hydraulic conductivity in the profile could be missed and represented by a …

Striped Bass Population Genetic Structure And Bait Panel Development For Mixed Stock Analysis, Kristopher Wojtusik
Master's Theses and Capstones
The delineation of genetic stock structure and population connectivity are key components in the effective management of exploited fishes, and in preserving the biocomplexity of populations which is critical for maintaining a species resilience to environmental and anthropogenic pressures. The information gained from identifying the genetic structure among populations is important for ensuring that the spatial scale of management makes biological sense, for identifying genetically compatible individuals to be used in stocking and supplementation efforts, and for use in population assignment methods. This body of research focuses on delineating the genetic stock structure of Striped Bass (Morone saxatilis) and building …
Graphene Transistor-Based Printable Electronics For Wearable Biosensing Applications, Kaitlyn Laliberte
Graphene Transistor-Based Printable Electronics For Wearable Biosensing Applications, Kaitlyn Laliberte
Master's Theses and Capstones
Graphene field-effect transistor (GFET) is becoming an increasingly popular biosensing platform for monitoring health conditions through biomarker detection. Moreover, the graphene’s 2-dimensional geometry makes it ideal for implementing flexible or wearable electronic devices. By using a GFET platform as a biosensor, users can easily monitor numerous health conditions. A sweat-based biosensor can non-invasively monitor levels of proteins in the body and alert the user to possible issues such as a steep increase or decrease in a particular protein. By creating a platform that can be used as a wearable biosensor, it allows for rapid results and a cheaper way to …
The Role Of Stat3 In Cisplatin Resistant Ovarian Cancer, Sarah Miseirvitch
The Role Of Stat3 In Cisplatin Resistant Ovarian Cancer, Sarah Miseirvitch
Master's Theses and Capstones
According to the American Cancer Society, approximately 21,410 women will receive a diagnosis of ovarian cancer, and 13,770 women will die from ovarian cancer in 2021. Typically, ovarian cancer is not diagnosed until it has reached stage III/IV in its progression. By later stages of disease, an ovarian cancer tumor has migrated to the peritoneum, existing either in single cell or spheroid form, and resulting in inflammation and buildup of ascites fluid, and metastasis of secondary tumors. Ascites fluid is comprised of many different secreted extracellular matrix (ECM) molecules, proteases and cytokines. The cytokine IL-6 is abundant in ascites fluid …

The Effect Of Wood-Fiber Substrates On Natural Disease Suppression And The Efficacy Of Rootshield®Wp Against Rhizoctonia Solani, Isobel Michaud
Master's Theses and Capstones
As by-products of the forest industry, wood fibers (WFs) are affordable and sustainable raw materials that have risen in popularity in the last decade to help meet the demand for soilless substrates. Wood fibers are high in hemicellulose and cellulose content yet have lower lignin content than Sphagnum peat, coconut coir, and tree bark-based growing medium components. Researchers have demonstrated that wood is more microbially active than peat and that WFs from pine and poplar have significantly greater fungal diversity and abundance than peat and coir, which can have higher bacterial diversity than WFs. However, the effects of WF-associated microbial …

Many scientists use coronal hole (CH) detections to infer open magnetic flux. Detection techniques differ in the areas that they assign as open, and may obtain different values for the open magnetic flux. We characterize the uncertainties of these methods, by applying six different detection methods to deduce the area and open flux of a near-disk center CH observed on 2010 September 19, and applying a single method to five different EUV filtergrams for this CH. Open flux was calculated using five different magnetic maps. The standard deviation (interpreted as the uncertainty) in the open flux estimate for this CH …

Home Isn't Where The Office Is: Black Professionals Discuss Challenges Of Working Remotely, John Jones, Jordan Hensley
Carsey Publications
Working from home, once a rare feature of office culture, became common during the COVID-19 pandemic. As infections fall and rise working remotely seems likely to persist and even become standard procedure. But in the top-down American office, where facetime with your manager or the chief can make the difference between thriving or languishing, can working from home work against you? And if so, are Black professionals, who already experience discrimination in pay and promotion in the American workplace, at special risk? With the pandemic shining light on the importance of diversity, equity, and inclusion these questions are as important …
