Many alternative agricultural approaches have been developed as a response to the social and ecological costs of modern industrialized agriculture. These include diversified, organic, sustainably intensified, and ecologically intensified farming systems, each of which addresses different aspects of agriculture as a social-ecological system. However, clear theoretical models that account for human-nature coupling and the importance of scale are lacking. Global change, including climate change, land use change, and other human activities influencing social-ecological systems, is exacerbating uncertainty regarding agriculture system dynamics and increasing the need for comprehensive models that include a dynamical integration of socio-ecological-economic influences. Resilience theory and related …

The presence of diverse bee communities in an ecosystem is vital for maintaining healthy plant communities, promoting habitat resilience, and supporting agriculture. In the US, wild bee declines have led to increased monitoring efforts, but there remain critical data gaps in much of the Midwest. Here, we sought to examine how variation in richness and abundance of flowering forbs influences the richness and abundance of wild bees across “remnant” tallgrass prairies, “high diversity” prairie restorations, and “low diversity” prairie restorations or degraded grasslands in eastern Nebraska. High-diversity plots attracted no bees in the early season due to a lack of …

A Greenhouse Gas Emissions Inventory For Nebraska: Livestock And Coal Loom Large, Eric R. Holley, Adam Liska
A Greenhouse Gas Emissions Inventory For Nebraska: Livestock And Coal Loom Large, Eric R. Holley, Adam Liska
Adam Liska Papers
Mitigation of climate change requires the systematic identification and cataloging of emissions sources at city, state, and national levels. In this study, an inventory of annual greenhouse gas emissions from the state of Nebraska was created based on industry data, and emissions inventories were completed each year from 1990 to 2016. Nebraska’s net emissions were found to increase from 56.2 million metric tons of carbon dioxide equivalents (MMtCO2e) in 1990 to 87.4 MMtCO2e in 2016. Agriculture was found to be the sector with the most emissions (36 MMtCO2e) followed by electricity generation (21 MMtCO …

Invasive Plants Watch List: 2022, Allison Zach
Nebraska Invasive Species Program
The purpose of the weed watch list is to collect data on the distribution of invasive plants found in various Nebraska counties. Counties were divided up into ‘ecoregions’ based on the Nebraska Game & Parks Commission’s Legacy Plan (map of regions below). The plants in the watch list have been identified based on their invasiveness in surrounding states and their increasing range in Nebraska. Data collected on watch list plant species distribution has been used to support the listing or delisting of noxious weeds. Plant species in the weed watch list are categorized based on early detection and rapid response …

Seasonal Variation In Terrestrial Invertebrate Subsidies To Tropical Streams And Implications For The Feeding Ecology Of Hart’S Rivulus (Anablepsoides Hartii), David C. Owens, Thomas N. Heatherly, Kent M. Eskridge, Colden V. Baxter, Steven A. Thomas
Department of Statistics: Faculty Publications
Terrestrial invertebrates are important subsidies to fish diets, though their seasonal dynamics and importance to tropical stream consumers are particularly understudied. In this year-round study of terrestrial invertebrate input to two Trinidadian headwater streams with different forest canopy densities, we sought to (a) measure the mass and composition of terrestrial inputs with fall-in traps to evaluate the influences of seasonality, canopy cover, and rainfall intensity, and; (b) compare terrestrial and benthic prey importance to Anablepsoides hartii(Hart’s Rivulus), the dominant invertivorous fish in these streams, by concurrently measuring benthic and drifting invertebrate standing stocks and the volume and composition of …

Department of Statistics: Faculty Publications
Analyzing massive spatial datasets using a Gaussian process model poses computational challenges. This is a problem prevailing heavily in applications such as environmental modeling, ecology, forestry and environmental health. We present a novel approximate inference methodology that uses profile likelihood and Krylov subspace methods to estimate the spatial covariance parameters and makes spatial predictions with uncertainty quantification for point-referenced spatial data. The proposed method, Kryging, applies for both observations on regular grid and irregularly-spaced observations, and for any Gaussian process with a stationary isotropic (and certain geometrically anisotropic) covariance function, including the popular Matérn covariance family. We make use of …

Remember that family trees are a type of network. The network we create helps us understand which traits were passed down and who they came from. While humans can inherit traits like hair color and eye shape, sometimes they can inherit genetic diseases or be more likely to develop health issues because of their genetics. In most cases, inherited traits are based on probability, so tracing family networks can tell us how likely people are to have these types of diseases. When tracing the genealogical flow of relatedness from one generation to the next one or two generations, it is …

Improvement of nutrient use efficiency and limiting trace elements such as arsenic and uranium bioavailability is critical for sustainable agriculture and food safety. Arsenic and uranium possess different properties and mobility in soils, which complicates the effort to reduce their uptake by plants. Here, we postulate that unsaturated soil amended with ferrihydrite nanominerals leads to improved nutrient retention and helps reduce uptake of these geogenic contaminants. Unsaturated soil is primarily oxic and can provide a stable environment for ferrihydrite nanominerals. To demonstrate the utility of ferrihydrite soil amendment, maize was grown in an unsaturated agricultural soil that is known to …

Crosses between Drosophila simulans females and Drosophila melanogaster males produce viable F1 sons and poorly viable F1 daughters. Unlike most hybrid incompatibilities, this hybrid incompatibility violates Haldane’s rule, the observation that incompatibilities preferentially affect the heterogametic sex. Furthermore, it has a different genetic basis than hybrid lethality in the reciprocal cross, with the causal allele in Drosophila melanogaster being a large species-specific block of complex satellite DNA on its X chromosome known as the 359-bp satellite, rather than a protein-coding locus. The causal allele(s) in Drosophila simulans are unknown but likely involve maternally expressed genes or factors since the F1 …

RNA structures play critical roles in regulating gene expression across all domains of life and viruses. Chemical probing methods coupled with massively parallel sequencing have revolutionized the RNA structure field by enabling the assessment of many structures in their native, physiological context. Previously, we developed Dimethyl-Sulfate-based Mutational Profiling and Sequencing (DMS-MaPseq), which uses DMS to label the Watson-Crick face of open and accessible adenine and cytosine bases in the RNA. We used this approach to determine the genome-wide structures of HIV-1 and SARS-CoV-2 in infected cells, which permitted uncovering new biology and identifying therapeutic targets. Due to the simplicity and …

The relationship between head impact and subsequent brain injury for American football players is not well defined, especially for youth. The objective of this study is to quantify and assess Head Impact Exposure (HIE) metrics among youth and collegiate football players. This multiseason study enrolled 639 unique athletes (354 collegiate; 285 youth, ages 9–14), recording 476,209 head impacts (367,337 collegiate; 108,872 youth) over 971 sessions (480 collegiate; 491 youth). Youth players experienced 43 and 65% fewer impacts per competition and practice, respectively, and lower impact magnitudes compared to collegiate players (95th percentile peak linear acceleration (PLA, g) competition: 45.6 vs …

The human ability to adaptively implement a wide variety of tasks is thought to emerge from the dynamic transformation of cognitive information. We hypothesized that these transformations are implemented via conjunctive activations in “conjunction hubs”—brain regions that selectively integrate sensory, cognitive, and motor activations. We used recent advances in using functional connectivity to map the flow of activity between brain regions to construct a task-performing neural network model from fMRI data during a cognitive control task. We verified the importance of conjunction hubs in cognitive computations by simulating neural activity flow over this empirically-estimated functional connectivity model. These empiricallyspecified simulations …

Affective Flexibility As A Developmental Building Block Of Cognitive Reappraisal: An Fmri Study, Jordan E. Pierce, Eisha Haque, Maital Neta
Center for Brain, Biology, and Behavior: Faculty Publications
Cognitive reappraisal is a form of emotion regulation that involves reinterpreting the meaning of a stimulus, often to downregulate one’s negative affect. Reappraisal typically recruits distributed regions of prefrontal and parietal cortex to generate new appraisals and downregulate the emotional response in the amygdala. In the current study, we compared reappraisal ability in an fMRI task with affective flexibility in a sample of children and adolescents (ages 6–17, N = 76). Affective flexibility was defined as variability in valence interpretations of ambiguous (surprised) facial expressions from a second behavioral task. Results demonstrated that age and affective flexibility predicted reappraisal ability, …

The energy intake response to exercise is highly variable and energy (over-) compensation via increased post-exercise energy intake occurs in some individuals but not others. In explorative analyses, we aimed to identify biological and behavioral predictors of post-exercise ad libitum energy intake and whether these predictors differ from ad libitum energy intake after rest.
Conclusions:Post-exercise energy intake is associatedwithdifferent factors than energy intake after rest and behavioral and biological traits differentially affect post-exercise energy intake in men and women. In women, habitual exercise behavior seems to predict postexercise energy intake, protecting against compensatory eating. Inmen, appetite-regulating hormones play a role …

DNA methylation is an important epigenetic modification required for the specific regulation of gene expression and the maintenance of genome stability in plants and animals. However, the mechanism of DNA demethylation remains largely unknown. Here, we show that two SGS3-like proteins, FACTOR OF DNA DEMETHYLATION 1 (FDDM1) and FDDM2, negatively affect the DNA methylation levels at ROS1-dependend DNA loci in Arabidopsis. FDDM1 binds dsRNAs with 50 overhangs through its XS (rice gene X and SGS3) domain and forms a heterodimer with FDDM2 through its XH (rice gene X Homology) domain. A lack of FDDM1 or FDDM2 increased DNA methylation levels …

Motivation: Over the last decade, RNA-Seq whole-genome sequencing has become a widely used method for measuring and understanding transcriptome-level changes in gene expression. Since RNA-Seq is relatively inexpensive, it can be used on multiple genomes to evaluate gene expression across many different conditions, tissues and cell types. Although many tools exist to map and compare RNA-Seq at the genomics level, few web-based tools are dedicated to making data generated for individual genomic analysis accessible and reusable at a gene-level scale for comparative analysis between genes, across different genomes and meta-analyses. Results: To address this challenge, we revamped the comparative gene …
