Comparative Genome Analysis Of Plant Ascomycete Fungal Pathogens With Different Lifestyles Reveals Distinctive Virulence Strategies, Yansu Wang, Jie Wu, Jiacheng Yan, Ming Guo, Lei Xu, Liping Hou, Quan Zou

Department of Agronomy and Horticulture: Faculty Publications

Background: Pathogens have evolved diverse lifestyles and adopted pivotal new roles in both natural ecosystems and human environments. However, the molecular mechanisms underlying their adaptation to new lifestyles are obscure. Comparative genomics was adopted to determine distinct strategies of plant ascomycete fungal pathogens with different lifestyles and to elucidate their distinctive virulence strategies. Results: We found that plant ascomycete biotrophs exhibited lower gene gain and loss events and loss of CAZyme-encoding genes involved in plant cell wall degradation and biosynthesis gene clusters for the production of secondary metabolites in the genome. Comparison with the candidate effectome detected distinctive variations between …

Burmese python (Python bivittatus) is an invasive snake that has significantly affected ecosystems in southern Florida, United States. Aside from direct predation and competition, invasive species can also introduce nonnative pathogens that can adversely affect native species. The subfamily Serpentovirinae (order Nidovirales) is composed of positive-sense RNA viruses primarily found in reptiles. Some serpentoviruses, such as shingleback nidovirus, are associated with mortalities in wild populations, while others, including ball python nidovirus and green tree python nidovirus can be a major cause of disease and mortality in captive animals. To determine if serpentoviruses were present in invasive Burmese …

Molecular Mechanisms Underlying Aberrant Circulating Steroid Hormones In Gnrhr-Ii Knockdown Boars And Their Control Littermates, Dorothy H. Elsken Dec 2022

Molecular Mechanisms Underlying Aberrant Circulating Steroid Hormones In Gnrhr-Ii Knockdown Boars And Their Control Littermates, Dorothy H. Elsken

Department of Animal Science: Dissertations, Theses, and Student Research

Swine are the only livestock species that produce a functional protein for both GnRH-II and its receptor (GnRHR-II). Our laboratory reported that the interaction between GnRH-II and GnRHR-II facilitates testosterone production, independent of LH stimulation. To further examine GnRHR-II function, we developed a swine line with 70% reduced GnRHR-II mRNA levels (GnRHR-II KD) compared to control littermates. Mass spectrometry analysis of serum revealed that circulating levels of gonadal steroids were reduced in mature transgenic vs. control boars. Paradoxically, evaluation of testicular tissue indicated no difference between lines for gonadal steroid hormone levels. To address a potential cause for this discrepancy, …

A beef cattle population (n = 2,343) was used to assess the impact of variants identified from imputed low-pass sequence (LPS) on the estimation of variance components and genetic parameters of birth weight (BWT) and post weaning gain (PWG). Variants were selected based on functional impact and were partitioned into four groups (Low, Modifier, Moderate, High) based on predicted functional consequences and re-partitioned based on consequence of mutation, such as missense and untranslated region variants, into six groups (G1-G6). Each subset was used to construct a genomic relationship matrix (GRM) for univariate animal models. Multiple analyses were conducted to …

Environmental Determination Of Gastrointestinal Parasitism In Katahdin Sheep, Brian Arisman Dec 2022

Environmental Determination Of Gastrointestinal Parasitism In Katahdin Sheep, Brian Arisman

Department of Animal Science: Dissertations, Theses, and Student Research

Gastrointestinal nematodes (GIN) negatively affect the performance and wellbeing of sheep and are difficult to control due to anthelmintic resistance. Producers are therefore choosing breeds naturally resistant to GIN infection, such as the Katahdin. Katahdin are raised in various climates and management systems in the U.S., and those environmental factors can be combined into eco-management clusters. We hypothesized that GIN challenge varies predictably based on the characteristics of these clusters. Katahdin producers from across the U.S. were surveyed for management information. Body weights (BW), fecal egg counts (FEC) and FAMACHA scores (FAM) were collected on 3,527 Katahdin lambs around 90 …

Multi-Criteria Decision Matrix Method In The Risk Analysis Of Biodiesel Production Processes, Kaylee Alles

Department of Chemical and Biomolecular Engineering: Dissertations, Theses, and Student Research

Renewable fuel technologies aim to mitigate the non-renewability of fossil fuels, challenges with increased energy demand, and the climate impact of fossil fuel emissions. However, before investing in renewable technologies, there need to be decision strategies that assess and identify the best alternatives according to stakeholder priorities. There is also a concern about whether the technologies that are the “most sustainable” effectively meet the acceptable risk requirements of stakeholders. In response to this question, a risk-adapted multi-criteria decision model was developed and compared to a sustainability study that evaluated five renewable diesel technologies, including Green Diesel I, II, and III; …

Steroidal Saponin Concentrations In Switchgrass Cultivars Liberty And Independence In North America, Andrea K. Clemensen, Stephen T. Lee, Robert B. Mitchell, Marty R. Schmer, Steven D. Masterson

United States Department of Agriculture-Agricultural Research Service / University of Nebraska-Lincoln: Faculty Publications

Switchgrass (Panicum virgatum L.) is a warm-season grass native to the tallgrass prairie in North America with various ecosystem benefits. Depending on management, switchgrass can increase soil organic carbon (C), enhancing C sequestration potential in soil (Jin et al., 2019). Various biotic factors such as insect infestation and disease are associated with switchgrass, but switchgrass appears to be resistant to many of these biotic stresses, with insect densities rarely accumulating to numbers large enough to require insecticide inputs (Vogel et al., 2010). These resilient qualities of switchgrass may be due to the steroidal saponins produced by the grass (Li …

Nebraska Center for Virology: Faculty Publications

Porcine reproductive and respiratory syndrome virus (PRRSV) has a restricted tropism for macrophages and CD163 is a key receptor for infection. In this study, the PRRSV strain NCV1 was passaged on MARC-145 cells for 95 passages, and two plaque-clones (C1 and C2) were randomly selected for further analysis. The C1 virus nearly lost the ability to infect porcine alveolar macrophages (PAMs), as well as porcine kidney cells expressing porcine CD163 (PK15-pCD163), while the C2 virus replicates well in these two cell types. Pretreatment of MARC-145 cells with an anti-CD163 antibody nearly blocked C1 virus infection, indicating that the virus still …

Genetic Code Expansion In Pseudomonas Putida Kt2440, Xinyuan He, Tian Gao, Yan Chen, Kun Liu, Jiantao Guo, Wei Niu

Department of Chemical and Biomolecular Engineering: Faculty Publications

Pseudomonas putida KT2440 is an emerging microbial chassis for bio-based chemical production from renewable feedstocks and environmental bioremediation. However, tools for studying, engineering, and modulating protein complexes and biosynthetic enzymes in this organism are largely underdeveloped. Genetic code expansion for the incorporation of unnatural amino acids (unAAs) into proteins can advance such efforts and, furthermore, enable additional controls of biological processes of the strain. In this work, we established the orthogonality of two widely used archaeal tRNA synthetase and tRNA pairs in KT2440. Following the optimization of decoding systems, four unAAs were incorporated into proteins in response to a UAG …
