The Ciliopathy Gene Product Cep290 Is Required For Primary Cilium Formation And Microtubule Network Organization, Eli̇f Nur Firat Karalar
Turkish Journal of Biology
The mammalian centrosome/cilium complex is composed of the centrosome, the primary cilium, and the centriolar satellites, which together function in key cellular processes including signaling. Defective assembly, maintenance, and function of the centrosome/cilium complex cause the human genetic diseases known as ciliopathies, which are characterized by a multitude of developmental syndromes including retinal degeneration and kidney cysts. The molecular mechanisms underlying pathogenesis in ciliopathies remain poorly understood, which requires structural and functional characterization of the mutated ciliopathy proteins at the cellular level. To this end, we elucidated the function and regulation of Cep290, which is the most frequently mutated gene in …

Exploring Allosteric Communication In Multiple States Of The Bacterial Ribosome Using Residue Network Analysis, Ayşe Özge Kürkçüoğlu Levi̇tas
Turkish Journal of Biology
Antibiotic resistance is one of the most important problems of our era and hence the discovery of new effective therapeutics is urgent. At this point, studying the allosteric communication pathways in the bacterial ribosome and revealing allosteric sites/residues is critical for designing new inhibitors or repurposing readily approved drugs for this enormous machine. To shed light onto molecular details of the allosteric mechanisms, here we construct residue networks of the bacterial ribosomal complex at four different states of translation by using an effective description of the intermolecular interactions. Centrality analysis of these networks highlights the functional roles of structural components …

Turkish Journal of Agriculture and Forestry
The genetic potential of accessions from Solanum section Lycopersicon (S. lycopersicum L., S. lycopersicum var. cerasiforme, S. pimpinellifolium L., and S. habrochaites Knaap & Spooner) for breeding tomato taste has been studied in three environments with clonal replicates. The environment clearly affected the accumulation and level of variation of sugars and acids and derived variables through a direct effect. It seems that photosynthetically active radiation would exert a major effect on sugar accumulation while in the case of organic acids the effect of temperature might be more important. Even more, important genotype × environment interactions can considerably modify the real …

Evaluation Of Genome Scaffolding Tools Using Pooled Clone Sequencing, Eli̇f Dal, Can Alkan
Turkish Journal of Biology
DNA sequencing technologies hold great promise in generating information that will guide scientists to understand how the genome affects human health and organismal evolution. The process of generating raw genome sequence data becomes cheaper and faster, but more error-prone. Assembly of such data into high-quality finished genome sequences remains challenging. Many genome assembly tools are available, but they differ in terms of their performance and their final output. More importantly, it remains largely unclear how to best assess the quality of assembled genome sequences. Here we evaluate the accuracies of several genome scaffolding algorithms using two different types of data …

Turkish Journal of Agriculture and Forestry
This study investigates the advantages of two fuzzy linear regression (FLR) models, namely the Tanaka and the Savic and Pedrycz models, over multiple linear regression (MLR) for lentil yield management. We used a fuzzy approach to model the yield of lentil genotypes in which the input is crisp and the output fuzzy. Moreover, after finding FLR equations, we estimated the output corresponding to the collection of fuzzy inputs by using fuzzy algebraic operations and an appropriate defuzzification method known as the center of area method. Results showed the superiority of the Tanaka model over MLR because of reducing the included …

Turkish Journal of Agriculture and Forestry
The development of understory plants and attendant changes of pollinators immediately after clear-cut logging were studied in boreal Scots pine forests. Experiments were carried out in Vacciniosa and Vaccinio-myrtillosa forest types. Considerable decline of the dwarf shrub layer confirmed the negative reaction of this dominated understory life form; however, the frequency dynamics of different vascular plants demonstrated species-specific response to changing environmental conditions. Because of rapid changes of light as well as damage of rhizomes by soil disturbances, the values of mean cover and frequency of the studied Ericaceae species decreased. We detected the most sensitive understory species to be …
