Modeling Sequencing Artifacts For Next Generation Sequencing, Yvonna Leung Jan 2022

Modeling Sequencing Artifacts For Next Generation Sequencing, Yvonna Leung

Master's Projects

Advancements in Next Generation Sequencing (NGS) have enabled detection of genetic alterations at large scales with high throughputs. NGS offers advantages over the established sequencing method, Sanger sequencing, by processing large sections of the genome simultaneously at a lower cost with higher accuracy. However, recent research has shown that sequencing artifacts are introduced at various steps in the NGS workflow. These artifacts are the result of an accumulation of errors from multiple steps, such as library preparation and downstream processes, and can result in variants being identified that aren’t actually present in the sequenced genome. Therefore, there is a need …

Understanding How The Relative Abundance Of Candida Species Impacts Transcriptional Regulation In Coculture Biofilms, Diksha Kool Jan 2022

Understanding How The Relative Abundance Of Candida Species Impacts Transcriptional Regulation In Coculture Biofilms, Diksha Kool

Master's Projects

ABSTRACT Candida albicans and Candida glabrata are common fungal species that can change from commensal to pathogen due to their ability to form robust biofilms. Candida species are the leading cause of life-threatening conditions like Candidemia, and the existing treatments for biofilm-related infections are suboptimal. Research shows that the relative abundance of the two Candida species promotes biofilm formation, enhances pathogenicity, and increases antibiotic resistance. Thus, focusing on the importance of coculture, this paper utilizes RNA sequencing to investigate the gene expression leading to biofilm development in coculture through a time-series study.

“What I Have Learned About Ethnic Studies Is To Love Myself More”: A Look At Culturally Sustaining Pedagogy And Newcomer Students, Lan Nguyen

Master's Projects

Throughout American history, schooling has been used as a tool of settler colonialism, hegemony, and white supremacy. This process of utilizing schooling as a tool of domination has been labeled by theorists as “miseducation”. To attempt to combat the miseducation that students experience in their schooling, I implemented culturally sustaining pedagogy, which necessitates the maintenance and strengthening of students’ relationships with their cultures in schools. In my project, I focused on newcomer students, as immigrant students are often the most underserved population in schools, and also are the most vulnerable to assimilationist teachings. This project utilized classroom observations, student work, …

The Implications Of A Militarized Police Force In The United States, Nhat Dang Jan 2022

The Implications Of A Militarized Police Force In The United States, Nhat Dang

Themis: Research Journal of Justice Studies and Forensic Science

The police model in America is slowly changing. From the early days of America, the police were modeled after the London Metropolitan Police. Over time, this has changed from a civilian police model into a more militaristic one. Police militarization in America can be traced to the implementation of the 1033 program, which granted local law enforcement agencies surplus military equipment such as weapons, surveillance gadgets, and armored vehicles. This research paper examines the effects of increasing police militarization on public perception and public trust of police.

A Comparative Study Of Immigration Integration Programs For Selected City Governments In California, Oregon, Washington, And Texas, Christelle Lorenzana

Master's Projects

Over the last eight decades, immigration into the United States has increased and has become a prominent political issue in the United States (Pew Research Center, 2015). Although the federal government is responsible for enforcing immigration laws, municipalities work with immigrants directly in a more supportive role. Currently, no national policy focuses on integration or welcoming immigrants to the urban community. In recent decades, the federal government has focused on immigration enforcement, border control, and what to do about the influx of undocumented immigrants entering the U.S. However, cities are working to develop their own programs, tools, and policies to …

“I Think I’Ve Always Thought I Have To Prove Myself”: Interpretations, Perceptions, And Teacher Sensemaking At A Distance, Rafael Zavala

Dissertations

This grounded theory, constant comparative method study provides a Critical Race Institutional Logics Perspective account of Latina teacher sensemaking of distance learning. Distance learning—while not a particularly new school initiative, school reform effort, or organizational change—brought forth an organizational change that unmasked racist systems and deficit policy models perpetuating persistent, pervasive, disproportionate, low academic achievement for Latinx students. This study looked at how Latina teachers made sense of and enacted distance learning from their own personal values, beliefs, perceptions, and or impressions. Particularly, this study analyzed the role of race and its effects in shaping Latina teacher practice through these …

In this study, we were able to show how cognitive load measurement during the initiation of a complex visual task can predict user response. We measured cognitive load using pupil size and microsaccade rate. The initial phase of task was defined as the first 25 percent of the trial Reaction Time (RT), which was variable up to 50 seconds. The complex visual task entailed a set of twelve words that could be grouped based into 1, 2, or 3 categories or sets, e.g., the words bed, pillow, headboard, etc. can be grouped into a single set that is bedroom. We …

Spanish-Speaking Caregivers’ Use Of Referential Labels With Toddlers Is A Better Predictor Of Later Vocabulary Than Their Use Of Referential Gestures, Janet Y. Bang, Manuel Bohn, Joel Ramírez, Virginia A. Marchman, Anne Fernald Jan 2022

Marchman, Anne Fernald

Faculty Research, Scholarly, and Creative Activity

Variation in how frequently caregivers engage with their children is associated with variation in children's later language outcomes. One explanation for this link is that caregivers use both verbal behaviors, such as labels, and non-verbal behaviors, such as gestures, to help children establish reference to objects or events in the world. However, few studies have directly explored whether language outcomes are more strongly associated with referential behaviors that are expressed verbally, such as labels, or non-verbally, such as gestures, or whether both are equally predictive. Here, we observed caregivers from 42 Spanish-speaking families in the US engage with their 18-month-old …

Fake Malware Generation Using Hmm And Gan, Harshit Trehan, Fabio Di Troia

Faculty Research, Scholarly, and Creative Activity

In the past decade, the number of malware attacks have grown considerably and, more importantly, evolved. Many researchers have successfully integrated state-of-the-art machine learning techniques to combat this ever present and rising threat to information security. However, the lack of enough data to appropriately train these machine learning models is one big challenge that is still present. Generative modelling has proven to be very efficient at generating image-like synthesized data that can match the actual data distribution. In this paper, we aim to generate malware samples as opcode sequences and attempt to differentiate them from the real ones with the …

Sieve Or Shield? High Tech Firms And Entrepreneurs And The Impacts Of Covid 19 On North American Border Regions, Kathrine Eileen Richardson, Francesco Cappellano

Faculty Research, Scholarly, and Creative Activity

This study examines the role of international borders in the era of the Covid-19 pandemic, which led to unprecedented national decisions to close borders in order to contain the domestic contagion. The idea that borders act as shields conflicts with the needs of cross-border regions, as they rely on networks straddling the borders for goods and services’ provisions. This paper explores different approaches at individual, local, and regional policy levels used to counterbalance such impacts. As evidenced by North American border closures to most non-citizens seeking entry (shield effects), it is important to understand how professionals, firms, and their networks …

Relating physiological stress to habitat quality could refine conservation efforts. Habitat quality, which is often inferred from patch occupancy or demographic rates, might be measured in a more timely and nuanced way using metrics of physiological stress. To understand whether stress-associated hormones vary with metrics of habitat quality, we measured fecal glucocorticoid metabolite (FGM) levels in the American pika (Ochotona princeps), a small mammal with well-defined habitat (talus), which can vary in quality depending on the presence of subsurface ice features. In spring and fall 2018, we collected feces noninvasively from pika territories in taluses “with” or “without” subsurface ice …

The voltage-gated sodium channel (NaV), NaV1.1, is well-studied in the central nervous system; conversely, its contribution to peripheral sensory neuron function is more enigmatic. Here, we identify a new role for NaV1.1 in mammalian proprioception. RNAscope analysis and in vitro patch-clamp recordings in genetically identified mouse proprioceptors show ubiquitous channel expression and significant contributions to intrinsic excitability. Notably, genetic deletion of NaV1.1 in sensory neurons caused profound and visible motor coordination deficits in conditional knockout mice of both sexes, similar to conditional Piezo2-knockout animals, suggesting that this channel is a major contributor to sensory proprioceptive transmission. Ex vivo muscle afferent …

Closed-loop Vagus Nerve Stimulation (VNS) based on physiological feedback signals is a promising approach to regulate organ functions and develop therapeutic devices. Designing closed-loop neurostimulation systems requires simulation environments and computing infrastructures that support i) modeling the physiological responses of organs under neuromodulation, also known as physiological models, and ii) the interaction between the physiological models and the neuromodulation control algorithms. However, existing simulation platforms do not support closed-loop VNS control systems modeling without extensive rewriting of computer code and manual deployment and configuration of programs. The CONTROL-CORE project aims to develop a flexible software platform for designing and implementing …
