Multi-Objective Optimized Genomic Breeding Strategies For Sustainable Food Improvement, Deniz Akdemir, William Beavis, Roberto Fritsche-Neto, Asheesh K. Singh, Julio Isidro-Sánchez

Faculty Publications

The purpose of breeding programs is to obtain sustainable gains in multiple traits while controlling the loss of genetic variation. The decisions at each breeding cycle involve multiple, usually competing, objectives; these complex decisions can be supported by the insights that are gained by applying multi-objective optimization principles to breeding. The discussion in this manuscript includes the definition of several multi-objective optimized breeding approaches within the phenotypic or genomic breeding frameworks and the comparison of these approaches with the standard multi-trait breeding schemes such as tandem selection, independent culling and index selection. Proposed methods are demonstrated with two empirical data …

A Comparison Of Hominin Teeth From Lincoln Cave, Sterkfontein L/63, And The Dinaledi Chamber, South Africa, Juliet K. Brophy, Joel Irish, Steve E. Churchill, Darryl J. De Ruiter, John Hawks, Lee R. Berger May 2019

A Comparison Of Hominin Teeth From Lincoln Cave, Sterkfontein L/63, And The Dinaledi Chamber, South Africa, Juliet K. Brophy, Joel Irish, Steve E. Churchill, Darryl J. De Ruiter, John Hawks, Lee R. Berger

Faculty Publications

Prior to the recovery of Homo naledi from the Dinaledi Chamber of the Rising Star Cave system, the Middle Pleistocene fossil record in Africa was particularly sparse. With the large sample size now available from Dinaledi, the opportunity exists to reassess taxonomically ambiguous teeth unearthed at the nearby site of Sterkfontein. Teeth recovered from Lincoln Cave South and area L/63 at Sterkfontein have been considered ‘most probably Homo ergaster’ and ‘perhaps Archaic Homo sapiens’, respectively. Given the similarities shared between Lincoln Cave, area L/63, and the Dinaledi Chamber with regard to climatic/geologic depositional context and age, two teeth from the …

First-Principles Study Of Feo2HX Solid And Melt System At High Pressures: Implications For Ultralow-Velocity Zones, Jie Deng, Bijaya B. Karki, Dipta B. Ghosh, Kanani K.M. Lee

Faculty Publications

Pyrite-type FeO H (P phase) has recently been suggested as a possible alternative to explain ultralow-velocity zones due to its low seismic velocity and high density. Here we report the results on the congruent melting temperature and melt properties of P phase at high pressures from first-principles molecular dynamics simulations. The results show that P phase would likely be melted near the core–mantle boundary. Liquid FeO H has smaller density and smaller bulk sound velocity compared to the isochemical P phase. As such, relatively small amounts of liquid FeO H could account for the observed seismic anomaly of ultralow-velocity zones. …

© 2019 by the authors. We adapted the coupled ocean-sediment transport model to the northern Gulf of Mexico to examine sediment dynamics on seasonal-to-decadal time scales as well as its response to decreased fluvial inputs from the Mississippi-Atchafalaya River. Sediment transport on the shelf exhibited contrasting conditions in a year, with strong westward transport in spring, fall, and winter, and relatively weak eastward transport in summer. Sedimentation rate varied from almost zero on the open shelf to more than 10 cm/year near river mouths. A phase shift in river discharge was detected in 1999 and was associated with the El …

Data-Driven Estimation Of Significant Kinetic Parameters Applied To The Synthesis Of Polyolefins, Santiago D. Salas, Amanda L.T. Brandão, João B.P. Soares, José A. Romagnoli

Faculty Publications

A data-driven strategy for the online estimation of important kinetic parameters was assessed for the copolymerization of ethylene with 1,9-decadiene using a metallocene catalyst at different diene concentrations and reaction temperatures. An initial global sensitivity analysis selected the significant kinetic parameters of the system. The retrospective cost model refinement (RCMR) algorithm was adapted and implemented to estimate the significant kinetic parameters of the model in real time. After verifying stability and robustness, experimental data validated the algorithm performance. Results demonstrate the estimated kinetic parameters converge close to theoretical values without requiring prior knowledge of the polymerization model and the original …

We consider the use of multiple mobile agents to explore an unknown area. The area is orthogonal, such that all perimeter lines run both vertically and horizontally. The area may consist of unknown rectangular holes which are non-traversable internally. For the sake of analysis, we assume that the area is discretized into N points allowing the agents to move from one point to an adjacent one. Mobile agents communicate through face-to-face communication when in adjacent points. The objective of exploration is to develop an online algorithm that will explore the entire area while reducing the total work of all k …

The astrophysical S factor for the radiative proton capture reaction on Be7 (S17) at low energies is affected by the s-wave scattering lengths. We report the measurement of elastic and inelastic scattering cross sections for the Be7+p system in the center-of-mass energy range 0.474-2.740 MeV and center-of-mass angular range 70-150. A radioactive Be7 beam produced at Oak Ridge National Laboratory's (ORNL) Holifield Radioactive Ion Beam Facility was accelerated and bombarded a thin polypropylene (CH2)n target. Scattered ions were detected in the segmented Silicon Detector Array. Using an R-matrix analysis of ORNL and Louvain-la-Neuve cross-section data, the s-wave scattering lengths for …

Generic Absence Of Strong Singularities And Geodesic Completeness In Modified Loop Quantum Cosmologies, Sahil Saini, Parampreet Singh Apr 2019

Generic Absence Of Strong Singularities And Geodesic Completeness In Modified Loop Quantum Cosmologies, Sahil Saini, Parampreet Singh

Faculty Publications

Different regularizations of the Hamiltonian constraint in loop quantum cosmology (LQC) yield modified loop quantum cosmologies, namely mLQC-I and mLQC-II, which lead to qualitatively different Planck scale physics. We perform a comprehensive analysis of resolution of various singularities in these modified loop cosmologies using effective spacetime description and compare with earlier results in standard LQC. We show that the volume remains non-zero and finite in finite time evolution for all considered loop cosmological models. Interestingly, even though expansion scalar and energy density are bounded due to quantum geometry, curvature invariants can still potentially diverge due to pressure singularities at a …

Von Neumann Stability Of Modified Loop Quantum Cosmologies, Sahil Saini, Parampreet Singh

Faculty Publications

von Neumann stability analysis of quantum difference equations in loop quantized spacetimes has often proved useful to understand the viability of quantizations and whether a general relativistic description is recovered at small spacetime curvatures. We use this technique to analyze the infrared behavior of the quantum Hamiltonian constraint in recently explored modifications of loop quantum cosmology: mLQC-I and mLQC-II, for the spatially flat FLRW model. We investigate the behavior for the μo scheme, where the minimum area of loops in the quantization procedure does not take physical metric in to account, and the μ scheme where quantization procedure uses a …

Periodic Anderson Model With Holstein Phonons For The Description Of The Cerium Volume Collapse, Enzhi Li, Shuxiang Yang, Peng Zhang, Ka Ming Tam, Mark Jarrell, Juana Moreno

Faculty Publications

Recent experiments have suggested that the electron-phonon coupling may play an important role in the γ→α volume collapse transition in cerium. A minimal model for the description of such a transition is the periodic Anderson model. In order to better understand the effect of the electron-phonon interaction on the volume collapse transition, we study the periodic Anderson model with coupling between Holstein phonons and electrons in the conduction band. We find that the electron-phonon coupling enhances the volume collapse, which is consistent with experiments in cerium. While we start with the Kondo volume collapse scenario in mind, our results capture …

We present the star cluster catalogues for 17 dwarf and irregular galaxies in the HST Treasury Program 'Legacy ExtraGalactic UV Survey' (LEGUS). Cluster identification and photometry in this sub-sample are similar to that of the entire LEGUS sample, but special methods were developed to provide robust catalogues with accurate fluxes due to low cluster statistics. The colours and ages are largely consistent for two widely used aperture corrections, but a significant fraction of the clusters are more compact than the average training cluster. However, the ensemble luminosity, mass, and age distributions are consistent suggesting that the systematics between the two …

Advanced LIGO's second observing run (O2), conducted from 2016 November 30 to 2017 August 25, combined with Advanced Virgo's first observations in 2017 August, witnessed the birth of gravitational-wave multimessenger astronomy. The first ever gravitational-wave detection from the coalescence of two neutron stars, GW170817, and its gamma-ray counterpart, GRB 170817A, led to an electromagnetic follow-up of the event at an unprecedented scale. Several teams from across the world searched for EM/neutrino counterparts to GW170817, paving the way for the discovery of optical, X-ray, and radio counterparts. In this article, we describe the online identification of gravitational-wave transients and the distribution …

One unanswered question about the binary neutron star coalescence GW170817 is the nature of its post-merger remnant. A previous search for post-merger gravitational waves targeted high-frequency signals from a possible neutron star remnant with a maximum signal duration of 500 s. Here, we revisit the neutron star remnant scenario and focus on longer signal durations, up until the end of the second Advanced LIGO-Virgo observing run, which was 8.5 days after the coalescence of GW170817. The main physical scenario for this emission is the power-law spindown of a massive magnetar-like remnant. We use four independent search algorithms with varying degrees …

We describe directed searches for continuous gravitational waves (GWs) from 16 well-localized candidate neutron stars, assuming none of the stars has a binary companion. The searches were directed toward 15 supernova remnants and Fomalhaut b, a directly imaged extrasolar planet candidate that has been suggested to be a nearby old neutron star. Each search covered a broad band of frequencies and first and second time derivatives. After coherently integrating spans of data from the first Advanced LIGO observing run of 3.5-53.7 days per search, applying data-based vetoes, and discounting known instrumental artifacts, we found no astrophysical signals. We set upper …

Pair-instability supernovae (PISNe) may signal the deaths of extremely massive stars in the local Universe or massive primordial stars after the end of the Cosmic Dark Ages. Hydrodynamic simulations of these explosions, performed in 1D, 2D, and 3D geometry, have revealed the strong dependence of mixing in the PISN ejecta on dimensionality. This chemical rearrangement is mainly driven by Rayleigh-Taylor instabilities that start to grow shortly after the collapse of the carbon-oxygen core. We investigate the effects of such mixing on the spectroscopic evolution of PISNe by post-processing explosion profiles with the radiation diffusion-equilibrium code SNEC and the implicit Monte …

The ability of a porous material to uptake and release molecules is determined by the thermodynamic state of preadsorbed surfactants in pore space. However, the effect of spatial confinement on the thermodynamic state of the surfactants is poorly understood. In this study, we use a combination of small-angle neutron scattering experiments and all-atom molecular dynamics simulations to develop a better understanding of the effect of confinement on self-assembly and temperature-induced liquid-liquid phase separation of surfactant solutions. Here, we study the demixing of a model nonionic surfactant triethyleneglycol monohexyl ether (C6E3) in tubular nanopores of the SBA-15 silica material (pore diameter …

Structure of weakly bound/unbound light nuclei is often related to the low-energy decay channels involving composite particles like deuteron or α particle. These channels are essential to understand the appearance of light nuclei in the Big Bang nucleosynthesis or the helium fusion. We generalize the Gamow shell model (GSM) in coupled-channel (GSM-CC) representation to include reaction channels with the composite particles. In the core + valence particle formulation, this unified microscopic approach for structure and reactions involving weakly bound/unbound nuclei can be also applied to study low-energy properties of heavy nuclei. As the first application of this generalized GSM-CC approach, …

© 2019 National Academy of Sciences. All rights reserved. Avian diversification has been influenced by global climate change, plate tectonic movements, and mass extinction events. However, the impact of these factors on the diversification of the hyperdiverse perching birds (passerines) is unclear because family level relationships are unresolved and the timing of splitting events among lineages is uncertain. We analyzed DNA data from 4,060 nuclear loci and 137 passerine families using concatenation and coalescent approaches to infer a comprehensive phylogenetic hypothesis that clarifies relationships among all passerine families. Then, we calibrated this phylogeny using 13 fossils to examine the effects …

PdSb2 is a candidate for hosting sixfold-degenerate exotic fermions (beyond Dirac and Weyl fermions). The nontrivial band crossing protected by the nonsymmorphic symmetry plays a crucial role in physical properties. We have grown high-quality single crystals of PdSb2 and characterized their physical properties under several stimuli (temperature, magnetic field, and pressure). While it is a diamagnetic Fermi-liquid metal under ambient pressure, PdSb2 exhibits a large magnetoresistance with continuous increase up to 14 T, which follows Kohler's scaling law at all temperatures. This implies one-band electrical transport, although multiple bands are predicted by first-principles calculations. By applying magnetic field along the …

Background: Calculating microscopic optical potentials for elastic nucleon-nucleus scattering has already led to large body of work in the past. For folding first-order calculations the nucleon-nucleon (NN) interaction and the one-body density of the nucleus were taken as input to rigorous calculations in a spectator expansion of the multiple scattering series. Purpose: Based on the Watson expansion of the multiple scattering series we employ a nonlocal translationally invariant nuclear density derived from a chiral next-to-next-to-leading order (NNLO) and the very same interaction for consistent full-folding calculation of the effective (optical) potential for nucleon-nucleus scattering for light nuclei. Methods: The first …

© 2019 The Author(s). Background: The obesity-related risk of developing metabolic syndrome is higher in males than in females of reproductive age, likely due to estrogen-mediated reduced adipose tissue inflammation and fibrosis with hypertrophied adipocytes. Depletion of the ubiquitin ligase Siah2 reduced white adipose tissue inflammation and improved glucose metabolism in obese male mice. Siah2 is a transcriptional target of estrogen, but data is lacking about the effect of Siah2 on adipose tissue of females. We therefore evaluated the impact of Siah2 deficiency on white and brown adipose tissue in females of reproductive age. Methods: Body composition, adipose tissue morphology, …

Carbon dioxide (CO2) emissions from lakes have been proven to be an important component of the continental carbon balance, but most CO2 evasion estimates ignore daily variability of partial pressure of CO2 (pCO2). To discern the variability of pCO2 and its effect on CO2 outgassing estimations, we conducted in-situ biweekly pCO2 measurements during daylight from November 2017 to June 2018 at 7:00, 10:00, 14:00, and 17:00 Central Standard Time of the United States (CST) in a subtropical shallow lake in Louisiana, USA. Daytime pCO2 varied largely from 154 to 1698 μatm with an average of 736 μatm, while daytime CO2 …

Due to the complexity of advanced radiotherapy techniques, treatment planning process is usually time consuming and plan quality can vary considerably among planners and institutions. It is also impractical to generate all possible treatment plans based on available radiotherapy techniques and select the best option for a specific patient. Automatic dose prediction will be very helpful in these situations, while there were a few studies of three-dimensional (3D) dose prediction for patients who received radiotherapy. The purpose of this work was to develop a novel atlas-based method to predict 3D dose prediction and to evaluate its performance. Previously treated nineteen …
