We used DNA macroarray analysis to identify genes that respond to the status of the intracellular acetyl phosphate (acP) pool. Genes whose expression correlated negatively with the ability to synthesize acP (i.e. negatively regulated genes) function primarily in flagella biosynthesis, a result consistent with observations that we published previously (Prüß and Wolfe, 1994, Mol Microbiol 12: 973-984). In contrast, genes whose expression correlated positively with the ability to synthesize acP (i.e. positively regulated genes) include those for type 1 pilus assembly, colanic acid (capsule) biosynthesis and certain stress effectors. To our knowledge, this constitutes the first report that these genes …

Faculty Publications

Production of the siderophore 2,3-dihyroxybenzoic acid (2,3-DHBA) is required for the wild-type virulence of Brucella abortus in cattle. A possible explanation for this requirement was uncovered when it was determined that a B. abortus dhbC mutant (BHB1) defective in 2,3-DHBA production displays marked growth restriction in comparison to its parent strain, B. abortus 2308, when cultured in the presence of erythritol under low-iron conditions. This phenotype is not displayed when these strains are cultured under low-iron conditions in the presence of other readily utilizable carbon and energy sources. The addition of either exogenous 2,3-DHBA or FeCl3 relieves this growth defect, …

The Utility Of Single Nucleotide Polymorphisms In Inferences Of Population History, Robb T. Brumfield, Peter Beerli, Deborah A. Nickerson, Scott V. Edwards May 2003

The Utility Of Single Nucleotide Polymorphisms In Inferences Of Population History, Robb T. Brumfield, Peter Beerli, Deborah A. Nickerson, Scott V. Edwards

Single nucleotide polymorphisms (SNPs) represent the most widespread type of sequence variation in genomes, yet they have only emerged recently as valuable genetic markers for revealing the evolutionary history of populations. Their occurrence throughout the genome also makes them ideal for analyses of speciation and historical demography, especially in light of recent theory suggesting that many unlinked nuclear loci are needed to estimate population genetic parameters with statistical confidence. In spite of having lower variation compared with microsatellites, SNPs should make the comparison of genomic diversities and histories of different species (the core goal of comparative biogeography) more straightforward than …

Linkage For Bmi At 3q27 Region Confirmed In An African-American Population, Amy Luke, Xiaodong Wu, Xiaofeng Zhu, Donghui Kan, Yan Su, Richard Cooper

Faculty Publications

Significant and suggestive linkage for BMI on 3q27 has been reported by several groups, including our own study in African Americans. To further establish the linkage evidence on 3q27, we recruited an independent African-American sample comprising 545 individuals in 128 families. We genotyped 15 short tandem-repeat markers evenly spaced in the 112 cM region around the peak on 3q27 identified in our earlier study. Multipoint linkage analysis by GENEHUNTER2 gave the maximum logarithm of odds (LOD) score 2.4 at map position 188 cM in this sample. When we combined the two samples, linkage evidence was increased to a maximum LOD …

Associations Between Hypertension And Genes In The Renin-Angiotensin System, Xiaofeng Zhu, Yen Pei C. Chang, Denise Yan, Alan Weder, Richard Cooper, Amy Luke, Donghui Kan, Aravinda Chakravarti

Faculty Publications

The genes of the renin-angiotensin system have been subjected to intense molecular scrutiny in cardiovascular disease studies, but their contribution to risk is still uncertain. In this study, we sampled 192 African American and 153 European American families (602 and 608 individuals, respectively) to evaluate the contribution of variations in genes that encode renin-angiotensin system components of susceptibility to hypertension. We genotyped 25 single-nucleotide polymorphisms in the renin-angiotensin system genes ACE, AGT, AGTR1, and REN. The family-based transmission/disequilibrium test was performed with each single-nucleotide polymorphism and with the multilocus haplotypes. Two individual single-nucleotide polymorphisms were significantly associated with hypertension among …

Gauss-Manin Connections For Arrangements, I Eigenvalues, Daniel C. Cohen, Peter Orlik

Faculty Publications

We construct a formal connection on the Aomoto complex of an arrangement of hyperplanes, and use it to study the Gauss Manin connection for the moduli space of the arrangement in the cohomology of a complex rank one local system. We prove that the eigenvalues of the Gauss Manin connection are integral linear combinations of the weights which define the local system.

Normal Proliferation And Differentiation Of Hoxc-8 Transgenic Chondrocytes In Vitro, Stephania A. Cormier, Maria Alice Mello, Claudia Kappen

Faculty Publications

Background: Hox genes encode transcription factors that are involved in pattern formation in the skeleton, and recent evidence suggests that they also play a role in the regulation of endochondral ossification. To analyze the role of Hoxc-8 in this process in more detail, we applied in vitro culture systems, using high density cultures of primary chondrocytes from neonatal mouse ribs. Results: Cultured cells were characterized on the basis of morphology (light microscopy) and production of cartilage-specific extracellular matrix (sulfated proteoglycans and type II Collagen). Hypertrophy was demonstrated by increase in cell size, alkaline phosphatase activity and type X Collagen immunohistochemistry. …

We present new results on the Hubble diagram of distant type Ia supernovae (SNe Ia) segregated according to the type of host galaxy. This makes it possible to check earlier evidence for a cosmological constant by explicitly comparing SNe residing in galaxies likely to contain negligible dust with the larger sample. The cosmological parameters derived from these SNe Ia hosted by presumed dust-free early-type galaxies support earlier claims for a cosmological constant, which we demonstrate at ≃5σ significance, and the internal extinction implied is small even for late-type systems (A B < 0.2). Thus, our data demonstrate that host galaxy extinction is unlikely to systematically dim distant SNe Ia in a manner that would produce a spurious cosmological constant. Our analysis is based on new Hubble Space Telescope STIS 'snapshot' images and Keck-II echellette spectroscopy at the locations of the SNe, spanning the redshift range 0 < z < 0.8. Selecting from the sample discovered by the Supernova Cosmology Project (SCP), we classify the host galaxies of 39 distant SNe using the combination of STIS imaging, Keck spectroscopy and ground-based broad-band photometry. The distant data are analysed in comparison with a low-redshift sample of 25 SNe Ia re-calibrated according to the precepts of the SCP. The scatter observed in the SNe Ia Hubble diagrams correlates closely with host galaxy morphology. We find this scatter is smallest for SNe Ia occurring in early-type hosts and largest for those occurring in late-type galaxies. Moreover, SNe residing in late-type hosts appear ≃0.14 ± 0.09 mag fainter in their light-curve-width-corrected luminosity than those in early-type hosts, as expected if a modest amount of dust extinction is a contributing factor. As in previous studies, these results are broadly independent of whether corrections based upon SN light-curve shapes are performed. We also use our high-redshift data set to search for morphological dependences in the SNe light curves, as are sometimes seen in lowredshift samples. No significant trends are found, possibly because the range of light-curve widths is too limited.

When Does The Class [A→B] Consist Of Continuous Domains?, Jimmie D. Lawson, Luoshan Xu Apr 2003

When Does The Class [A→B] Consist Of Continuous Domains?, Jimmie D. Lawson, Luoshan Xu

Faculty Publications

Given classes of domains (or topological spaces) A and B, when are all function spaces [A→B] again continuous domains? The principle result of this paper is that for A either all compact and core compact spaces or only the single domain consisting of a decreasing sequence with two lower bounds, then the largest B consists of all continuous domains such that ↓x is a sup-semilattice for each x. We also establish an analogue for L-domains. © 2002 Elsevier Science B.V. All rights reserved.

Gravitationally Induced Neutrino Asymmetry, Parampreet Singh, Banibrata Mukhopadhyay Apr 2003

Gravitationally Induced Neutrino Asymmetry, Parampreet Singh, Banibrata Mukhopadhyay

Faculty Publications

We study the propagation of Dirac neutrinos in gravitational backgrounds and show that the gravitational interaction can lead to neutrino asymmetry due to modifications in dispersion relation. We give some examples of spacetime geometries where such asymmetry can arise. This asymmetry would have contributed to the relic neutrino asymmetry through the interaction of neutrinos with primordial black holes before neutrinos decoupled. In the present epoch it may be generated in accretion around high temperature rotating black holes.

The Structure Of A 3-Connected Matroid With A 3-Separating Set Of Essential Elements, James Oxley Apr 2003

The Structure Of A 3-Connected Matroid With A 3-Separating Set Of Essential Elements, James Oxley

Faculty Publications

An element e of a 3-connected matroid M is essential if neither the deletion nor the contraction of e from M is 3-connected. Tutte's 1966 Wheels and Whirls Theorem proves that the only 3-connected matroids in which every element is essential are the wheels and whirls. It was proved by Oxley and Wu that if a 3-connected matroid M has a non-essential element, then it has at least two such elements. Moreover, the set of essential elements of M can be partitioned into classes where two elements are in the same class if M has a fan, a maximal partial …

Valuation Of Continuous And Intermittent Phragmites Control, R. Eugene Turner, R. S. Warren

Faculty Publications

Quantifying the relative value of Phragmites australis and Spartina alterniflora habitat is important to evaluate the benefits and risks of different attempts to address Phragmites expansion on the U.S. eastern seaboard. Two contrasting approaches commonly used to restore tidal marsh habitats invaded by Phragmites communities involve spraying Phragmites with herbicide only when its coverage of a particular marsh area is near or close to 100%. Alternatively, after the first application, herbicide is annually applied on any surviving patches of Phragmites present in a mosaic of other marsh vegetation. A model is introduced to evaluate the relative habitat value of these …

Brucella abortus reportedly produces the monocatechol siderophore 2,3-dihydroxybenzoic acid (2,3-DHBA) in response to iron limitation. Nucleotide sequence analysis of the cloned DHBA biosynthesis locus from virulent B. abortus 2308 and genetic complementation of defined Escherichia coli mutants were used to identify the B. abortus genes (designated dhbC, -B, and -A) responsible for synthesis of this siderophore. Reverse transcriptase PCR analysis of total RNA with dhb-specific primers demonstrated that dhbC, -B, and -A are transcribed as components of an operon, together with dhbE, a functional homolog of the Escherichia coli entE gene. Homologs of the E. coli entD and Vibrio cholerae …
