The goal of this project is to eliminate electroosmotic flow (EOF) in a microfluidic chip. EOF is a naturally occurring phenomenon at the fluid-surface interface in microfluidic chips when an electric field is applied across the fluid. When isoelectric focusing (IEF) is carried out to separate proteins based on their surface charge, the analytes must remain in the separation chamber, and not migrate to adjacent features in the microfluidic chip, which happens with EOF.

For this project, a microfluidic chip was designed and commissioned to be photolithographically transferred onto a Si wafer. A PDMS component was then casted on the …

A soybean based coating with thermally responsive Diels–Alder linkages has been prepared following an automotive 2-component formulation. The resulting coatings displayed the capability to be healed following physical deformation by a thermal stimulus, and such a material has significant potential for end users. Various curing agents were employed, and resulted in variation of scratch resistance and re-healablity. Different thermally responsive soybean resins were synthesized to have varying amounts reversible and nonreversible linkages when incorporated into the coating. This paper presents a method for the creation of three-dimensional maps of underwater cisterns and wells using a submersible robot equipped with two scanning sonars and a compass. Previous work in this area utilized a particle filter to perform offline simultaneous localization and mapping (SLAM) in two dimensions using a single sonar [11]. This work utilizes scan matching and incorporates an additional sonar that scans in a perpendicular plane. Given a set of overlapping horizontal and vertical sonar scans, an algorithm was implemented to map underwater chambers by matching sets of scans using a weighted iterative closest point (ICP) method. …

Declines in the abundance of several pelagic fish species in the upper San Francisco Estuary have prompted investigation into food web interactions within the estuary and delta (the lower Sacramento and San Joaquin Rivers). This area is characterized by low primary production and pelagic food webs much longer and reticulated than previously thought, implying low efficiency in the energy transfers from primary producers to planktivorous fish. We determined the carbon and nitrogen stable isotope (SI) composition of zooplankton samples collected monthly between June 2012 and February 2013 at eight stations along the salinity gradient. Individual leatherback hatchlings vary in size when compared to individuals from other nests, as well as individuals from the same nest. It is thought that many factors affect hatchling size but that one of the most influential factors is maternal size. Of all the aspects of a mother which could affect hatchling size, evidence for question concerning influence of mother size is determinable within the field using minimal tools and basic statistical analysis. Microplankton are a diverse group of planktonic organisms ranging from 0.02 to 0.2 millimeters. Since the group is defined solely by size, it spans numerous taxonomic groups, including both heterotrophs and autotrophs. Microplankton are abundant in all aquatic ecosystems and are important prey for many organism, including bivalves, crustaceans, and fish. Little is known about the microplankton community in the San Francisco Estuary, and information on their abundance and distribution will help scientists better understand their role in local foodwebs. In deep space missions, maintaining life support is of the utmost priority. In such a closed system, human waste must be stored and treated. Simulated feces (ersatz) will be inoculated with microbes representing normal fecal flora, mixed with urine brine and shredded refuse of products typically used in space missions. Composting methods often use alternating layers of waste with scraps of carboniferous materials (finely shredded refuse). Synchrotron radiation is a powerful tool used in many fields of science ranging from materials characterization to structural biology. Each year thousands of scientists travel to SLAC to use high-resolution x-rays emitted from a relativistic electron beam circulating in the SPEAR3 synchrotron light source. To characterize the beam size in SPEAR3, we constructed a visible-light interferometer capable of measuring the 22um vertical beam size. The interferometer is located 17m away from the source point and consists of two vertically separated slits. Uranium is a common and problematic groundwater contaminant at Department of Energy legacy sites. At the former uranium ore processing plant at Rifle, Colorado, sediments rich in decayed plant biomass contain large concentrations of uranium that are slowly being released back to the aquifer. To simulate the reaction that occurs in organic rich sediments of the Rifle aquifer, biomass was incubated in U (VI) bearing groundwater. Standard irrigation practices promote salt and boron accumulation in soils on the Westside of Central California. The build-up of these inorganic salts leads to the degradation of arable land and reduction of crop production. Different clones of poplar trees have been shown to grow in salt- and boron-contaminated soils, and in doing so, gradually remove significant amounts of these inorganic salts from the soil. Planetary Protection is a discipline that aims to prevent forward biological contamination of other celestial bodies from Earth sources that might interfere with the search and detection of extraterrestrial life on interplanetary missions, such as Mars lander missions. As potential predators and competitors of plankton-eating fish, jellyfish have the potential to negatively impact fish populations. Jellyfish were collected weekly with plankton tows from the RombergTiburonCenterpier in Tiburon, CA. Since some jellyfish were too small to identify, one tow was collected and preserved to record abundances, and a second tow was collected to rear jellyfish until distinguishing characteristics were visible enough for identification. Jellyfish in the preserved tows were then identified, measured, and counted, and their abundance (number m-3) was calculated. Leptasterias spp. are six-rayed sea stars found along the rocky intertidal of the northeast Pacific Alaska to Santa Catalina Island, southern California. In central California, three clades of Leptasterias are found in separate or mixed populations, in diverse habitats that range from shallow pools of seagrass and algae to bare rock exposed to crashing waves. Initial field observations of two clades from different locations suggested that behavioral variation may relate to habitat differences among clades. Despite Botrylloides violaceous being a globally invasive species in temperate marine habitats, little is known about it’s natural dispersal behavior. Previous work (Delton et al, 2011) suggests behavioral inferences based on a related and much more commonly studied species may not be appropriate, potentially due to a large size difference between the non-feeding larvae of these two species. Here, we consider factors that may affect dispersal potential. The presence of the invasive tunicate Didemnum vexillum in the San Francisco Bay was first documented in 1993, and it has since been found in Point Reyes National Seashore. In 2012, 38 samples of D. vexillum were collected from two locations in Point Reyes: Tomales Bay and Drake’s Estero. This summer, DNA from the 38 samples was extracted and analyzed using microsatellite and mitochondrial markers. Milk derived ingredients from the production of cheese and butter can be used as vehicles for nutrients. Buttermilk is a nutritious product of milk that comes from the churning of cream into butter. This project is intended to create a system for non-defense customers. The landforms and geologic layers of Southeastern Washington record fascinating, unique geologic events, including repeated catastrophic flooding that occurred during the last Ice Age. These floods left behind many distinctive features, and a variety of fossils. After discovery of mammoth-sized bones in 1999, and confirmation that more bones were still in place in 2008, the Coyote Canyon Mammoth Site near Kennewick, Washington was secured for research, and formal excavation began in 2010.

The delta smelt (Hypomesus transpacificus) is a small, pelagic fish endemic to the San Francisco Estuary (SFE) and protected under federal and state endangered species acts. This study examines the diet of adult delta smelt during their spawning migration in the winters of 2010 and 2012. Delta smelt and their zooplankton prey were sampled concurrently during a seasonal pulse of turbidity at sites along their migratory route from the low salinity zone in Suisun Bay to the fresher waters of the Sacramento/San Joaquin Delta. The research is testing the limits of detection and multiplexing with the use of three pathogens with the machine created from Luminex called Magpix. The pathogens are Salmonella enterica, Listeria monocytogenes, and Escherichia Coli O157. The gene that is being focused on for each pathogen is invA for Salmonella, hlyA for listeria, and hlyA for Escherichia Coli. In this research, we started with prepared probes that were attached to the magnetic microsphere beads. Then we extracted and amplify the DNA. Furthermore, the probes were combined to the amplified DNA and used this in Magpix which gave a corresponding MFI value.

Leatherback hatchling fitness on land is essential for their success in entering the ocean without being predated. Two ways fitness on land may be measured are by how fast hatchlings crawl as well as how fast their righting responses are when they are flipped onto their carapaces. Hatchlings from certain nests have slower righting response times along with slower crawl times, both of which would increase the odds of predation and hinder the success of hatchlings reaching the ocean.

This paper discusses a modification to improve usability and functionality of a ge- netic neural net algorithm called NEAT (NeuroEvolution of Augmenting Topolo- gies). The modification aims to accomplish its goal by automatically changing parameters used by the algorithm with little input from a user.
