The immune system is a remarkably adaptive network, yet it often fails to function optimally due to evasion strategies of pathogens or mutated cells. Many of these evasion strategies involve alterations in protein expression and function. Protein design is an area of computational biology with potential applications in improving protein function and therapeutic protein engineering. This thesis explores methods to enhance immune function and protein design across multiple scales, from molecular engineering of antibody fragments and chimeric antigen receptors (CARs) to cellular immune responses, and computational approaches for protein structure optimization. This article explores the critical role of parent-teen communication in the mental well-being of teenagers, with a particular focus on its connection to suicide risk. A particular focus is on teens who live in Utah as the suicide rate for Utah teens and young adults is almost twice the national average. Despite the focus on families and religion in Utah, a significant number of teens continue to struggle with loneliness, hopelessness, and even thoughts of suicide. This article explores various aspects of scrupulosity OCD, starting with the misconceptions about OCD that persist in society and their impact on treatment, along with a discussion of the disorder’s prevalence. It examines common OCD themes, provides a deeper understanding of religious scrupulosity, and clarifies how individuals become trapped in the scrupulosity OCD cycle. With technology advancing and making it easier for individuals to connect and keep in touch, long-distance romantic relationships (LDRRs) have become increasingly common. While some people thrive in these relationships despite physical separation, others find the experience stressful and unsatisfying. This study explores how individuals perceive and navigate LDRRs and what their experiences are. Using Q methodology, participants sorted and ranked statements related to their experiences. Factor analysis revealed three unique groups: Traditional Romantics, who see their relationships in traditional terms despite technology use; Debbie Downers, who perceive distance as a burden and do not feel that technology improves their …

Verilog to Routing (VTR) is the most widely used open-source tool for experimenting with FPGA placement and routing algorithms, as well as assessing how architectural changes impact routability, timing, and power consumption.
Historically, VTR has been tailored specifically for Intel’s Altera-like FPGAs, lacking support for key features that would enable greater flexibility in describing other architectures. In this work, we introduce a fully functional 7-Series architecture capture from the Xilinx family, utilizing VTR’s scalable architecture description language. Laura Mildred Tanner Pettit (August 9, 1895 – April 9, 1977) is best known as the composer of the iconic Primary song, I am a Child of God. Much of the music composed by Sister Pettit was aimed at children and can be found in various publications of the Primary Association of the Church of Jesus Christ of Latter-day Saints. However, Sister Pettit wrote dance music and operettas which were performed widely. She sometimes choreographed and directed the productions as well.

Protein function emerges from dynamic conformational changes, yet structure prediction methods provide only static snapshots. While AlphaFold3 (AF3) predicts protein structures, the potential for extracting dynamic information from its ensemble predictions has remained underexplored. Here, we demonstrate that AF3 structural ensembles contain substantial dynamic information that correlates remarkably well with molecular dynamics simulations (MD). We developed ChronoSort, a novel algorithm that organizes static structure predictions into temporally coherent trajectories by minimizing structural differences between neighboring frames. Through systematic analysis of four diverse protein targets, we show that root-mean-square fluctuations derived from AF3 ensembles can correlate strongly with those from MD …

A common challenge in AI is that of an agent possessing N distinct behaviors, each of which works effectively in certain tasks and circumstances, to choose from at any particular time. A popular approach to learn optimal selections in such contexts is found in bandit algorithms. However, traditional bandits often (1) assume the environment is stationary, (2) focus on asymptotic performance, and (3) do not incorporate available external information about the environment. Large language models (LLMs) show remarkable abilities in both factual and creative tasks, yet the problem of hallucination persists despite advances in training and post-training methods. Recent progress in model interpretability suggests that model behavior can be predicted and influenced by analyzing and manipulating internal activations. In this thesis, we address three questions: (1) Can we identify linear representations of hallucination and creativity in the model’s latent space? (2) Do these representations play a causal role in model behavior when manipulated? (3) Are creativity and hallucination causally intertwined? On The Derivation Of The Ungerboeck Observation Model For Offset Qpsk, Michael Rice

This report derives maximum likelihood sequence estimator for Offset QPSK (OQPSK) operating over frequency selective channel. The maximum likelihood sequence estimator takes the form of the Viterbi Algorithm operating on a trellis defined intersymbol interference caused by the frequency selective channel. Because the distorted pulse shape does not satisfy the Nyquist no-ISI criterion, the matched filter output samples contain correleted noise. The derivation uses Ungerboeck’s method to create a recursive causal metric suitable for use with the Viterbi Algorithm.

This article traces an exploratory journey into the Papers of the University Librarian at the University of Virginia (UVA), shedding light on lesser-known aspects of Harry Clemons’ contributions beyond his tenure at UVA. A chance conversation led to a deeper investigation, which eventually developed into a research project. This article provides an overview of that research as well as reflections on the intellectual and emotional rewards of the exploration. It also touches on challenges in archival access and the importance of enhancing discoverability for future researchers.

Forty years ago this month, U.S. President Ronald Reagan and Soviet General Secretary Mikhail Gorbachev met for the first time in Geneva, Switzerland. What became known as the “Geneva Summit” was an important Cold War meeting between the two superpowers that would reset and impact their relations to this day. The Geneva Summit, some would argue, was the beginning of the end of the Cold War, as both leaders began working towards arms reduction, peace, and cultural and educational exchanges between both countries. It is hard to believe that November 1985 was forty years ago. The world watched as the …
