Membrane proteins work in large complexes to perceive and transduce external signals and to trigger a cellular response leading to the adaptation of the cells to their environment. Biochemical assays have been extensively used to reveal the interaction between membrane proteins. However, such analyses do not reveal the unique and complex composition of the membrane proteins of the different plant cell types. Here, we conducted a comprehensive analysis of the expression of Arabidopsis membrane proteins in the different cell types composing the root. Background: Access to biologically available nitrogen is a key constraint on plant growth in both natural and agricultural settings. Variation in tolerance to nitrogen deficit stress and productivity in nitrogen limited conditions exists both within and between plant species. However, our understanding of changes in different phenotypes under long term low nitrogen stress and their impact on important agronomic traits, such as yield, is still limited.

1. Rangelands of the United States provide ecosystem services that benefit society and rural economies. Native tree encroachment is often overlooked as a primary threat to rangelands due to the slow pace of tree cover expansion and the positive public perception of trees. Still, tree encroachment fragments these landscapes and reduces herbaceous production, thereby threatening habitat quality for grassland wildlife and the economic sustainability of animal agriculture.

Given a chemical reaction going from reactant (R) to the product (P) on a potential energy surface (PES) and a collective variable (CV) discriminating between R and P, we define the free-energy profile (FEP) as the logarithm of the marginal Boltzmann distribution of the CV. This FEP is not a true free energy. Nevertheless, it is common to treat the FEP as the “free-energy” analog of the minimum potential energy path and to take the activation free energy, ΔF‡ RP, as the difference between the maximum at the transition state and the minimum at R. Agronomic research provides management recommendations based on small-plot trials (SPTs) and on-farm trials (OFTs) with very different characteristics. SPTs are traditionally conducted at agricultural experiment stations by research institutes or universities, while OFTs are conducted under commercial-scale conditions and managed by farmers using their own equipment. Several researchers claimed that discrepancies could occur between these two types of trials, which can make the extrapolation of results from SPTs to the farm level difficult. Goss's bacterial wilt and leaf blight of maize (Zea mays) caused by the gram-positive coryneform bacterium Clavibacter nebraskensis is an economically important disease in North America. C. nebraskensis is included within the high-risk list of quarantine pathogens by several plant protection organizations (EPPO code: CORBMI), hence it is under strict quarantine control around the world. The causal agent was reported for the first time on maize in Nebraska (USA) in 1969. Production of hybrid Phalaenopsis seedlings is generally applied by in vitro culture techniques. The final stage of in vitro culture is acclimatization. The acclimatization stage is crucial because the plantlets must adapt to the ex-vitro environment. Shade supports plantlet growth during the early stages of acclimatization. This study aims to determine the effect of shade level on the physiological and anatomical characteristics of the Phalaenopsis hybrid orchid at the acclimatization stage. Stevia (Stevia rebaudiana Bertoni) is a low-calorie alternative sweetener. The superior varieties of Stevia in Indonesia are limited. Availability of seeds plays an important role in the Stevia plant breeding program for both the selection stage and the production of high-yielding varieties. Tissue culture is the best method of Stevia propagation, but the low adaptability of plantlets causes death in the acclimatization phase. Floodplain forests support a high diversity of tree species adapted to regenerate under fluctuating water and light availability. Regeneration regulates species composition, and shade and flood tolerance influence the likelihood of regeneration. Regeneration failure of shade-intolerant and flood-tolerant tree species commonly occurs in southcentral and southeastern floodplain forests of the United States, also known as bottomland hardwoods (BLHs). In many BLHs reduced flooding has resulted in a dryer floodplain. These changes in flooding are linked to recent shifts in species composition. Nematodes are the most abundant and diverse animals on the planet but lack representation in biodiversity research. This presents a problem for studying nematode diversity, particularly when molecular tools (i.e., barcoding and metabarcoding) rely on well-populated and curated reference databases, which are absent for nematodes. To improve molecular identification and the assessment of nematode diversity, we created and curated an 18S rRNA database specific to nematodes (18S-NemaBase) using sequences sourced from the most recent publicly available 18S rRNA SILVA v138 database. Young peach trees are often rainfed in the southeastern U.S. and periods of dry weather can cause tree water deficit that can be detrimental to orchard productivity. There is a lack of understanding of the influence of water regimes and rootstocks on the nutritional status and gas exchange of the peach tree. Most peach growers in Southeastern United States do not irrigate their young peach trees because they do not produce fruit until the third leaf. Protein prenylation, a common lipid post-translational modification, is required for growth and development in eukaryotes. Rab geranylgeranylation involves the addition of one or two 20-carbon geranylgeranyl moieties to Rab-GTPase target proteins, which regulate intracellular vesicle trafficking. The reaction is carried out by heterodimeric Rab geranylgeranyltransferase (Rab-GGT), which is composed of two associated α- and β-subunits, with the assistance of an additional protein called Rab escort protein (REP). Key message: We investigate the genetic basis of panicle architecture in switchgrass in two mapping populations across a latitudinal gradient, and find many stable, repeatable genetic effects and limited genetic interactions with the environment. Hop (Humulus lupulus L.) is an ingredient in the beer brewing industry that provides beer its flavor and aroma. High demand from the brewing industry has encouraged production outside of the traditional Pacific Northwest, the primary production region. Producers in the Midwest are attempting to grow cultivars adapted to the Pacific Northwest, but environmental differences have caused low yields and changes in secondary metabolite content. Arbuscular mycorrhizal fungi (AMF) remain a vital obligate symbiont of nearly all plants. It is well established that the symbiosis between AMF and host plant improves plant nutrient acquisition, alleviates abiotic and biotic environmental stressors, defends against plant pathogens, and contributes to overall plant fitness and productivity through modification of the soil habitat. Modifications include increased soil aggregation and stability, carbon sequestration through provision of fungal wall precursors to soil organic matter (SOM) formation, and enhanced nutrient cycling in the mycorrhizosphere. Blueberries’ popularity is in part supported by the health benefits associated with their consumption. Research has strongly focused on their polyphenol and anthocyanin concentration, one of the highest amongst commonly consumed foods. Polyphenols have demonstrated antioxidant effects in vitro, and consuming polyphenol-rich foods is associated with protective effects towards non-communicable diseases, but their direct bioactivity in the human body remains to be fully understood. It is estimated that about 90 to 95% of the initial polyphenol intake reaches the colon without being absorbed. Polyploidy, a term used to describe organisms with cells having more than two paired sets of chromosomes, is a significant driver of diversification among land plants. Over a century of research has advanced our understanding of polyploidization in some taxa, but polyploid organisms remain understudied. In this dissertation, I investigate chromosome number evolution, phylogeographic structure, genetic differentiation, and the effects of climate change on ploidy level distribution using polyploid plant systems. Nematodes are the most abundant and diverse animals on the planet but lack representation in biodiversity research. This presents a problem for studying nematode diversity, particularly when molecular tools (i.e., barcoding and metabarcoding) rely on well-populated and curated reference databases, which are absent for nematodes. To improve molecular identification and the assessment of nematode diversity, we created and curated an 18S rRNA database specific to nematodes (18S-NemaBase) using sequences sourced from the most recent publicly available 18S rRNA SILVA v138 database. Cover crops improve soil health and reduce the risk of soil erosion. However, their impact on the carbon dioxide equivalence (CO2e) is unknown. Therefore, the objective of this 2-yr study was to quantify the effect of cover crop-induced differences in soil moisture, temperature, organic C, and microorganisms on CO2e, and to develop machine learning algorithms that predict daily N2O–N and CO2–C emissions. Historically cultivars developed jointly by the University of Nebraska-Lincoln and USDA-ARS wheat (Triticum aestivum L.) improvement project tend to be late and better adapted to the northern Great Plains. LCS ‘Valiant’ (Reg. no. CV-1196, PI 693223; tested as NE10478-1) was released based on the merits of its earliness, agronomic performance, relevant disease resistances, and end-use quality characteristics and its adaptation to the central Great Plains. As such, the line was licensed to Limagrain Cereal Seeds for their ability to market outside of Nebraska. Tropospheric ozone is a ground-level pollutant and is produced from primary air pollutants like nitrogen oxides and volatile organic compounds (VOCs). While many VOCs are anthropogenic, isoprene is emitted from certain species of plants and reacts with nitrogen oxides to form ozone. Previous studies have found that isoprene can be suppressed by CO2, but such suppression can be reduced under conditions of increased temperature. The root-associated microbiome (rhizobiome) affects plant health, stress tolerance, and nutrient use efficiency. However, it remains unclear to what extent the composition of the rhizobiome is governed by intraspecific variation in host plant genetics in the field and the degree to which host plant selection can reshape the composition of the rhizobiome. Integration of field pea (Pisum sativum L.) (FP) into dryland cropping systems has increased due to ecological and economic benefits, paired with a growing market for pea-derived products. Challenges exist in the High Plains that limit the integration of crop rotations to replace fallow periods with FP in wheat (Triticum aestivum L.)- based systems. This experiment compares chemical summer fallow to FP in a fallow– wheat rotation at two locations in western Nebraska. Soil water content, soil fertility, N mineralization, FP yield, and subsequent hard red winter wheat (HWW) yields were recorded. Subsequent HWW yields were not different …
