In Arabidopsis and rice, the ubiquitin ligase PUB13-mediated protein degradation plays a significant role in plant pattern-triggered immunity (PTI) and flowering time control. The Arabidopsis PUB13 has been shown to attenuate the pattern recognition receptor FLS2-mediated immune signaling by ubiquitinating FLS2 and consequently promoting its degradation by the 26S proteasome. Nevertheless, the cognate ubiquitin-conjugating enzymes (E2) with which PUB13 acts to modulate FLS2-mediated PTI are unknown. To address this question, we investigate here the tomato (Solanum lycopersicum) homolog of PUB13, SlPUB13 by utilizing the recently characterized complete set of tomato E2s. Reversible protein ubiquitination plays essential roles in regulating cellular processes. Although many reports have described the functions of ubiquitination in plant defense responses, few have focused on global changes in the ubiquitome. To better understand the regulatory roles of ubiquitination in rice pattern-triggered immunity (PTI), we investigated the ubiquitome of rice seedlings after treatment with two pathogen-associated molecular patterns, the fungal-derived chitin or the bacterialderived flg22, using label-free quantitative proteomics. In chitin-treated samples, 144 and 167 lysine-ubiquitination sites in 121 and 162 proteins showed increased and decreased ubiquitination, respectively. The wheat transcription factor TaABF1 plays an important role in hormone-mediated regulation of seed dormancy and germination of cereal grains. Evidence shows that TaABF1 activity is regulated by phosphorylation, and previous work in our lab showed that when serine residues in its conserved regions; S36, S37, S113, S115 were altered to phosphomimetic aspartate, the 4xD TaABF1 mutant had increased activity as a transcription factor. However, when only S113 was altered, TaABF1’s activity was greatly reduced. The work presented here explored whether the S36D/S37D/S115D mutant would have stronger activity than the 4xD mutant. Plants constantly engage and interact with the environment and respond to the changes in conditions like temperature, water, and photoperiod, by regulating expression of genes of multiple regulatory and signaling pathways. Insight into these pathways and their participants has provided and will provide candidates to improve various agronomically important traits in crops through marker-assisted breeding and genetic manipulation. Determination of in-season N requirement for corn (Zea mays L.) is challenging due to interactions of genotype, environment, and management. Machine learning (ML), with its predictive power to tackle complex systems, may solve this barrier in the development of locally based N recommendations. The objective of this study was to explore application of ML methodologies to predict economic optimum nitrogen rate (EONR) for corn using data from 47 experiments across the US Corn Belt. MAC3A and MAC3B are conserved U-box containing proteins in eukaryotes. They are subunits of the MOS4-associated complex (MAC) that plays essential roles in plant immunity and development in Arabidopsis. However, their functional mechanisms remain elusive. Here we show that Arabidopsis thaliana MAC3A and MAC3B act redundantly in microRNA (miRNA) biogenesis. Lack of both MAC3A and MAC3B in the mac3b mac3b double mutant reduces the accumulation of miRNAs, causing elevated transcript levels of miRNA targets. mac3a mac3b also decreases the levels of primary miRNA transcripts (pri-miRNAs). Legume-rhizobia symbiosis leads to the development of secondary root organs called nodules. Rhizobia bacteria housed inside nodules assimilate atmospheric nitrogen and convert them into plant usable forms thereby reducing the need for fertilizer application in crop legumes like soybean. Nodule development is a coordinated process orchestrated by multiple plant hormones. In soybean, the auxin responsive gene expression was detected in nodule primordia and in the periphery of mature nodules, primarily in nodule vasculature. Auxin hypersensitivity reduces nodule formation in soybean and also polar auxin transport inhibition at the site of nodule development is not crucial for determinate nodule formation. Therefore, …

This thesis is split into two independent projects both involving the male gametophyte generation of maize. The first project looks at how pollen interacts with the female gametophyte to reduce its transmission in cross-incompatible reactions controlled by the unilateral cross-incompatibility system, teosinte crossing barrier 1. The second project explores two plutonium-beryllium induced male gametophyte mutants and attempts to uncover their genetic basis.
