American chestnut (Castanea dentata) and various oak species (Quercus spp.) are impacted by several economically important canker pathogens in the fungal order Diaporthales, namely Cryphonectria parasitica and Endothia gyrosa (Cryphonectriaceae). Cytospora canker caused by several closely related fungi in the fungal genera Cytospora and Valsa (Cytosporaceae) have also been implicated in causing canker diseases of Quercus and Castanea in Asia, Europe and North America. Recreational fisheries often lack sufficient data for robust stock assessments, and post-release mortality (PRM) of discarded fish, particularly demersal species, poses a significant threat to sustainability. Because demersal fish often experience higher PRM (often due to barotrauma and stress), the substantial global interest in their recreational fisheries (e.g., Australia, Gulf of Mexico, Western Baltic Sea) raises conservation concerns. This study employs three distinct modelling approaches, applied to four reef-dwelling demersal species, to support effective recreational fisheries management by addressing data uncertainty, unintended consequences of management changes, and PRM effects. In order to test the hypothesis that lidar technologies can detect possible changes in terrain ruggedness due tsunami inundation within a designated area, digital elevation models (DEM) were generated from lidar data for two sites with known tsunami inundation— Grewingk Lake, Alaska and Taan Fiord, Alaska. Physical simulations always need to balance accuracy and run-time. This work implements the Parareal Algorithm using graphics processing units across a distributed system to accurately simulate time-dependent physics while attempting to minimize runtime. Data-transfer latency is identified as the primary bottleneck, for which mitigation methods are provided. Benchmarks comparing single-GPU and distributed implementations on a spectrum of coarse and fine discretizations are analyzed.

The focus of this project was the plant Dalea candida and its phytochemistry. The plant compounds were isolated and purified by an array of chromatographic techniques. The structures of the pure compounds were determined by one-dimensional and two-dimensional 1H and 13C NMR spectroscopy, supported by infrared and ultraviolet spectroscopy, experimental and calculated circular dichroism spectroscopy, and mass spectrometry. Plant parts were worked on separately since they typically differ in content. Purified compounds will be tested for biological activities. Various microfluidic structures are devised to generate tunable, stable spatiotemporal chemical gradients for single-cell studies. This work addresses the role of Y-mixer junctions in generating nonlinear gradients by increasing the width of one arm (bias), which is suspected to cause premature diffusion within the mixer. This study introduced a cinching feature to narrow the wider arm locally and redefine the junctions of these biased Y-mixers using four novel geometries defined by a 5-micrometer drawing rule. Mechanobiology is an emerging field that aims to study the relationships between mechanical forces and cellular behavior. Such mechanobiological relationships are especially critical in the cardiovascular system, where endothelial cells lining the vasculature align in response to fluid shear stresses from blood flow (Sinha, 2016). Implanted flow devices, diabetes, chronic hypertension, and various other diseases and pathophysiologies alter vessel geometries and flow dynamics. We introduce linear invariants of hypergraphs as a way to study hypergraphs by their tensor representations. Our primary research goal is to determine what information linear invariants capture about the hypergraphs they arise from. We first investigate the centroid, which is shown to determine the connected components of a hypergraph. Next, we study the derivations of a hypergraph, and use this linear invariant to define a quotient operator $Q_\mathrm{Der}$ on the collection of all hypergraphs. This operator is shown to be a closure operator in that $Q_\mathrm{Der}(Q_\mathrm{Der}(\mathcal{H}))=Q_\mathrm{Der}(\mathcal{H})$ for any hypergraph $\mathcal{H}$. In this paper, we discuss the unsteady two-layer electroosmotic flow (EOF) of the Jeffrey fluid in a vertical porous nanochannel, taking into account the effect of the heat transfer and alternating current (AC) electric fields. In this model, the two layers have different densities and viscosities. The finite difference method is used to solve the governing equations of electrical potential, velocity, and temperature. The results show that the Debye-Hückel parameter is significant in managing electroosmotic flow (EOF) because it affects the electrical double layer (EDL) compression and velocity gradients on the wall. Abiotic and biotic forest disturbances can have many impacts to forest ecosystem services, including to forest water use. Studies on impacts to forest evapotranspiration have been conducted on the mountain pine beetle (Dendroctonus ponderosae) in western North America, but not on the southern pine beetle (Dendroctonus frontalis), which is a native pest of loblolly pine (Pinus taeda) and shortleaf pine (Pinus echinata), in the southeastern United States. The development of various neurodegenerative diseases such as Parkinson’s disease and Alzheimer’s disease has been linked to the fibrillation of various proteins within the brain. Parkinson’s disease is specifically linked to the fibrillation of α-Synuclein. During the fibrillation process, the proteins take the form of oligomers, and exposure to these oligomers has been linked to various cytotoxic and neurotoxic effects. A promising technique for eliminating CIP from the environment is photocatalysis. The synthesis of C,N-doped TiO2 embedded within magnetite mesoporous silica (MSI) composites is prepared to serve as a promising semiconductor catalyst for photodegradation under visible illumination. This research focuses on the development of two biopolymer-based colorimetric platforms for ammonia detection in environmental water and gaseous samples. To detect ammonia in water samples, an agarose hydrogel membrane containing salicylate, hypochlorite, and sodium nitroprusside was incorporated into a flow analysis system to perform the Berthelot reaction within the gel. Ammonium in the sample was converted to monochloramine in an alkaline reagent stream, and its subsequent interaction with the sensing membrane yielded an indosalicylate blue chromophore, causing the gel to change from pale yellow to green–blue as the ammonia concentration increased. Microplastics, plastic particles smaller than 5 mm, are an increasing environmental threat, particularly due to their widespread distribution and toxicity. While much research has focused on larger freshwater and marine ecosystems, the presence and impacts of microplastics in smaller inland lakes remain less understood. This study investigates the relationship between plant density and microplastic concentrations in Lake Bemidji, a smaller freshwater lake. A total of 30 water samples were collected across varying vegetation conditions, ranging from open water (0%) to 90% plant coverage. While existing treatments for PD are primarily focused on managing its symptoms, a viable solution for slowing down the progress of Parkinson’s disease involves targeting the toxic α-synuclein amyloids. Ontology normalization is crucial in biomedical text processing, as it enables the mapping of medical expressions to standardized ontology terms and their corresponding identifiers. This thesis explores the feasibility of using large language models (LLMs) for ontology normalization, with a specific focus on the Human Phenotype Ontology and Gene Ontology. Prior research studies indicated that LLMs employing zero-shot learning tend to exhibit low accuracy and are prone to frequent hallucinations. Fluorescent proteins are commonly used as cell markers in living organisms. Modifications by mutation can be used to improve the qualities of these proteins including fluorescence, thermostability, pH stability, and chemical stability. The goal of this project is to use mutagenesis to improve the fluorescence of thermostable cyan and blue proteins derived from the thermal green protein (TGP). The first cyan protein developed by the DeVore lab (CTP 0.0) shifted the fluorescence to cyan but decreased the quantum yield (ΦF) to 0.056. Background: Colon cancer is a leading cause of cancer-related deaths worldwide, with survival influenced by risk factors, treatment type, and patient characteristics. Traditional statistical models, such as Kaplan-Meier curves, have been widely used to estimate survival probabilities. However, these models often have difficulty handling complex interactions, covariates, and nonlinear relationships between risk factors. Recently, machine learning (ML) techniques have emerged as promising tools for improving survival prediction by handling large covariates and capturing complex patterns.

Board games themed around environmental topics are promising tools for promoting awareness of complex sustainability issues, as the materiality, sociality, and multidimensionality of gameplay can help overcome some of the inherent limitations of more traditional learning formats. To explore the potential relevance of board games for communicating about agrifood system topics in particular, we designed and tested a game called Companion: An Agroecological Adventure, in which players take on the role of community gardeners who must apply both social and ecological principles of agroecology to cultivate a thriving garden plot. Coffee agroecosystems represent the economic base for thousands of small growers and agricultural workers, as well as a significant proportion of many regional economies in Latin America. Every year, the production of coffee in this region attracts a great number of laborers and their families, particularly during the harvest season. Despite being essential workers in the food system, agricultural workers continue to be one of the most marginalized actors in the coffee production chain.
