Over the past decade, soil health (SH) has gained popularity due to the novelty of sustainable soil use related to human wellbeing. Soil health describes the overall quality of soil and its capacity to function over time. As interest in SH grows, researchers continue to explore new soil health indicators that can improve knowledge on how soil health is assessed and managed. Knowledge of gypsum textures and the processes that yield them is important for interpreting the history of environments, climates, and life on Earth. This is because gypsum textures are products of specific environmental, microbiological, and diagenetic processes, and because gypsum is relatively common in the Earth’s sedimentary record. Despite this significance, gypsum is relatively understudied. The fundamental goal of this dissertation is to advance our understanding of gypsum textures by presenting detailed, petrography-based investigations of Permo-Triassic gypsum from the continental interior of Pangea.

Hawksbill sea turtles (Eretmochelys imbricata) are listed as critically endangered by the International Union for the Conservation of Nature (IUCN). To implement best conservation practices for this species, its biology should be well understood. Attempting to characterize the foraging physiology of free-ranging hawksbill sea turtles is complicated by the fact that sampling is typically limited to nesting females during the reproductive season. Without data from non-reproductive periods, it is difficult to determine whether observed physiological values reflect baseline conditions or are specific to the energetically demanding nesting season. The high levels of broad-spectrum insecticides used to manage invertebrates in many cities around the world has significant environmental and health impacts. Integrated pest management (IPM) is a framework for sustainable pest control practice, but uptake of IPM remains low in most cities. We used participatory action research with pest management industry stakeholders (practitioners, industry representatives, researchers and government employees) to identify key issues in urban pest management in Australia, set priorities for change and discuss collaborative solutions. Social agents with finitely nested opponent models are vulnerable to manipulation by agents with deeper recursive capabilities. This imbalance, rooted in logic and the theory of recursive modelling frameworks, cannot be solved directly. We propose a computational framework called ℵ-IPOMDP, which augments the Bayesian inference of model-based RL agents with an anomaly detection algorithm and an out-of-belief policy. Our mechanism allows agents to realize that they are being deceived, even if they cannot understand how, and to deter opponents via a credible threat. Secondary salinization is a significant global issue affecting up to 1 billion hectares of land, impacting biodiversity and particularly vegetation. One form of revegetation that can provide a return to landholders is saltbush (Atriplex spp.), which provides forage for a wide range of livestock. The effectiveness of saltbush plantings in providing useful habitat for fauna in agricultural landscapes suffering from secondary salinity is poorly understood. Fluorescent probes have emerged as powerful tools for investigating complex biological processes due to their high sensitivity, selectivity, and capability for real-time, non-invasive imaging. In particular, the detection of key biomolecules such as NAD(P)H, viscosity-related parameters, human serum albumin (HSA), and pH is essential for understanding cellular metabolism, redox homeostasis, and disease progression. In Chapter 2, three coumarin-based fluorescent probes (A–C) were designed, synthesized, and characterized for monitoring NAD(P)H levels in living cells. This dissertation presents computational and AI-driven frameworks for identifying key regulatory genes and their downstream targets across plant and human biological systems. Three studies address distinct challenges in genomic regulation using advanced machine learning and bioinformatics approaches.
The first study introduces DyGAF (Dynamic Gene Attention Focus), a dual-attention transformer framework that identifies and ranks disease-relevant biomarker genes by simultaneously modeling independent molecular responses and interdependent regulatory network behavior. Two attention models provide complementary perspectives on gene importance and are fused through a novel combination metric. Forest restoration and conservation require both practical management approaches and the preservation of biological resources that support future research. This dissertation presents applied research conducted in Michigan that advances American beech (Fagus grandifolia) restoration in response to beech bark disease (BBD) while documenting an important historical entomological resource. Chapters 1–3 focus on overcoming practical barriers to American beech restoration. Restoration protocols were developed and refined for identifying BBD-resistant trees, graft propagation, rootstock collection, container production, and the field establishment of grafted BBD-resistant trees. The 2016 discovery of the chiral molecule propylene oxide (C3H6O) in the interstellar medium (ISM) has opened new avenues into explaining the origin of biomolecular homochirality on Earth. Microplastics are widely distributed in aquatic environments and have been detected in numerous organisms. Marine bivalves are among the most affected aquatic organisms by microplastics due to their filter-feeding behavior. In this study, 60 oysters were collected from two sites along the Texas Gulf Coast. Fourier transform infrared (FTIR) spectroscopy and Nile red staining were used to detect microplastics in oyster (Crassostrea virginica) tissues. We compared field and laboratory samples collected after a two-week depuration period to identify differences in the shape and size of microplastics in oyster tissues. Assessing eutrophication in rivers is difficult compared to lakes and coastal waters, because most algal biomass occurs on the riverbed and flows interact and co-vary with production (Biggs and Close, 1989; Bernhardt et al., 2018). Riverine eutrophication is typically assessed using algal biomass and water column nutrients (U.S. Environmental Protection Agency, 2000), but biomass is highly variable and labor-intensive to measure, while nutrient concentrations often underestimate enrichment due to rapid biological uptake (Dodds and Smith, 2016). It is well known that publications with collaborators from external institutions increase citations. This effect scales with spatial distance. There are also many barriers to long-distance collaborations, including linguistic differences, funding constraints, and the incremental costs of remote collaboration. This paper uses the Gulf of Mexico as a case study to examine long-distance research collaboration because it consists of three countries with diverse development levels and two prominent diplomatic languages, within a singular regional ecosystem of tremendous natural and economic value. Collaboration is integral to understand, plan, coordinate, and implement management measures for fisheries that cross international borders. Regional Fishery Management Organizations (RFMOs) are the main arenas for countries to collaborate and make decisions for transboundary fisheries, but these organizations have generally failed to prevent the depletion of some of the world's most valuable fish stocks. It is unclear how the structure and functioning of RFMOs can improve collaborative performance to better manage transboundary fish stocks. The West Fork Teanaway (WFT) River in Kittitas County, WA is an entrenched bedrock river channel with disturbed floodplain geomorphology and degraded riparian ecology. Two stream restoration approaches, “stage 0” valley bottom reset and engineered logjam installation, will be installed at the WFT in summer 2026 by collaborators at the Washington State Department of Fish and Wildlife and Mid-Columbia Fisheries Enhancement Group. The objective of this study was to constrain the pre-restoration geomorphic and hydrologic conditions of the WFT. Semi-supervised learning has emerged as a powerful paradigm for analyzing single-cell RNA sequencing (scRNA-seq) and spatial transcriptomics (ST) data, where full annotation is often costly or impractical. scRNA-seq technologies measure the expression of thousands of genes across tens of thousands of cells, whereas ST additionally captures the spatial coordinates of gene expression within intact tissue sections. Annotation is a key step in both scRNA-seq and ST analysis pipelines, aiming to identify cell types, spatial domains, and latent biological structures. Per- and polyfluoroalkyl substances (PFAS) are a large family of chemicals that have seen wide usage due to their fluorinated carbon backbone. The presence of strong C-F bonds in the backbone lends PFAS molecules high thermal and chemical stability, as well as strong hydrophobicity and lipophobicity. This combination of properties has led to heavy use of PFAS as surfactants, non-stick coatings, and aqueous foam forming films and flame retardants. However, these properties bring their own consequences. The high chemical and thermal stability of PFAS renders them persistent, with the C-F bonds resisting naturally occurring forms of degradation. Single-cell and multi-omic technologies have transformed the dissection of cellular heterogeneity and regulatory dynamics in health and disease. However, the high dimensionality, technical variability, and biological complexity of these datasets present significant challenges for integration, annotation, and interpretation. In this dissertation, a suite of computational approaches is introduced to address key problems in single-cell and multi-omic data analysis through model-based innovations and applied statistical frameworks.

Mathematical Modelling and Numerical Simulation with Applications
This paper develops a mathematical model to investigate breast cancer dynamics by incorporating tumor–immune interactions, ketogenic diet effects, and medical treatment. The model is formulated as a system of nonlinear ordinary differential equations and analyzed within an optimal control framework. Time-dependent control variables are introduced to represent treatment strategies aimed at minimizing tumor progression while reducing therapeutic costs. The model’s well-posedness is established through positivity and boundedness analysis. The necessary conditions for optimality are derived using Pontryagin’s Minimum Principle, resulting in a coupled system of state and adjoint equations. Plastic pollution poses a serious global threat, as petroleum-based plastics persist for centuries, and their surging production of over 450 million tons overwhelms ecosystems (Ritchie et al., 2023). Using a quantitative experimental research design, the study examined the effects of varying concentrations of cornstarch-based bioplastic reinforced with pineapple leaf fiber (PALF), polyvinyl alcohol (PVA), and zinc oxide (ZnO) on the bioplastic’s tensile strength and soil degradability. The long-term use of agricultural products that adversely affect soil is a significant issue for farmers. This study explored the potential of carbonized rice hulls (CRH) waste from biomass boilers as a sustainable soil conditioner. The research investigated the specific soil conditioning properties of CRH and explored the lived experiences of nine (9) Bukidnon farmers to correlate their observations with the material’s chemical profile. Climate change presents not only environmental challenges but also emotional challenges for today’s youth. This thesis documents the design, implementation, and evaluation of a field-based summer science program aimed at empowering adolescents with coastal salt marsh ecology while addressing climate change emotions and science identity development. The program, based in a Massachusetts salt marsh, was adapted from existing public environmental curricula and guided by place- and experience-based learning principles. Advances in artificial intelligence, large-scale machine learning, and simulation technologies are rapidly transforming how sport is played, analyzed, and consumed. To date, most scholarly and industry discussions frame these technologies as tools that enhance embodied sport by improving performance, officiating, media production, and fan engagement. This paper extends that conversation by posing a more provocative strategic question: under what conditions might simulation move from enhancement to substitution? Focusing explicitly on sport as a business and entertainment enterprise, we argue that many of sport’s core sources of cultural and economic value—uncertainty of outcome, narrative continuity, legitimacy, and collective meaning—are structurally …
