Food Recognition With Visual Language Models: Search Re-Ranking Or Retrieval-Augmented Generation?, Kian Yu Gan, Phuong Anh Nguyen, Chong-Wah Ngo

Research Collection School Of Computing and Information Systems

Despite the rapid advances in Visual Language Models (VLMs), these models struggle to recognize culture-specific food items. While VLMs are effective in recognizing popular cultural dishes, their performance is suboptimal for dishes that are unique but not widely known internationally. Specifically, VLMs often generate either generic labels or hallucinated names for dishes that are localized to a particular culture. As a result, retrieval-augmented generation (RAG), which retrieves relevant recipes as references for VLMs, emerges as a promising approach. Nevertheless, recipe retrieval, which is itself imperfect, could mislead VLMs into generating inaccurate or culturally inappropriate dish names. This paper presents a …

Regulation And Localization Of Urease In Sporosarcina Pasteurii: Implications For Coastal Protection, Amar Kosovac Jan 2026

Regulation And Localization Of Urease In Sporosarcina Pasteurii: Implications For Coastal Protection, Amar Kosovac

UNF Graduate Theses and Dissertations

Coastal erosion is a persistent problem exacerbated by global warming. As the climate changes, the southeastern coast is likely to experience an increased frequency and intensity of storms, which can significantly damage the coastline. The coast is crucial as it serves as a habitat for numerous animals, supports tourism, and underpins infrastructure. Microbially induced calcite precipitation (MICP) is a novel method to enhance erosion resistance in sandy soils using the non-pathogenic bacterium Sporosarcina pasteurii. S. pasteurii produces urease to catalyze urea into bicarbonate, which drives the precipitation of calcium carbonate. Maximal expression of urease is a limiting factor for …

The Effects Of Vitamin K On Neuronal Ferroptosis, Chelsey P. Eighmey Jan 2026

The Effects Of Vitamin K On Neuronal Ferroptosis, Chelsey P. Eighmey

Electronic Theses & Dissertations (2024 - present)

Dementia is a crippling illness affecting millions worldwide causing significant public health burdens with long-term care. The lack of treatment options results in many years of suffering for affected individuals and their loved ones who often become primary caretakers. Decades of study have focused on treating dementia with little-to-no success, so an emphasis is needed on attempting to prevent disease progression altogether. This research explored vitamin K as a potential strategy for prevention of dementia onset or progression through the mechanism of suppressing ferroptosis. Ferroptosis is a type of cell death suggested to contribute to the hallmark traits of Alzheimer’s …

A Multi-Omic Approach For Understanding The Individual Roles Of Atf4 And Atf3 Upon Induction Of Different Branches Of The Integrated Stress Response, Elianna T. Cruz González

Electronic Theses & Dissertations (2024 - present)

The integrated stress response (ISR) is a critical cellular pathway that coordinates adaptation to various stressors, including endoplasmic reticulum (ER) stress, amino acid (AA) starvation, heme deficiency, and viral infection. Central to this pathway are the transcription factors ATF4 and its downstream target ATF3, which regulate gene expression programs that influence cell survival, metabolism, and immune responses. While previous studies have identified ATF3 as an antiviral factor during Zika virus (ZIKV) infection, the broader relationship between ATF3 and ATF4 across multiple branches of the ISR remains incompletely understood.

In this study, I employed multi-omic approaches to characterize the roles of …

Photo And Spatial Control Of Rna Structures And Functions: Exploring Positional Effects And Photo-Responsiveness Of Azobenzene Modified Nucleotides, Jinxi Du

Electronic Theses & Dissertations (2024 - present)

RNA molecules perform many important biological functions by forming complex three-dimensional structures stabilized by base pairing, tertiary interactions, and metal ion coordination. Because RNA function depends strongly on its structure, methods that allow reversible control of RNA conformation and activity are important for understanding RNA behavior and for potential therapeutic applications. However, achieving reversible and site-specific control of RNA structure, especially at the single-nucleotide level, remains challenging. In this dissertation, I developed and applied azobenzene-modified nucleotides as a chemical tool to enable optical and spatial control of RNA structure and function.

The first part of this dissertation focuses on establishing …

Bioinformatic Identification And Analysis Of Shared Splicing Errors In Myotonic Dystrophy Type (Dm1) And Fuchs' Endothelial Corneal Dystrophy (Fecd), Carter I. Wilkins Jan 2026

Bioinformatic Identification And Analysis Of Shared Splicing Errors In Myotonic Dystrophy Type (Dm1) And Fuchs' Endothelial Corneal Dystrophy (Fecd), Carter I. Wilkins

Electronic Theses & Dissertations (2024 - present)

Myotonic dystrophy type 1 (DM1) is an autosomal dominant form of muscular dystrophy, and it is the most common form of adult-onset muscular dystrophy. The disease is the result of CTG trinucleotide repeats (TNR) in the 3’UTR of the dystrophia myotonica protein kinase (DMPK) gene. This produces toxic RNA hairpin structures by CUG repeat expansions that sequester proteins–most relevantly muscleblind-like 1 (MBNL)–that regulate alternative RNA splicing. The missplicing of a wide variety of genes results in the symptoms such as myotonia (rigidity of the muscles), atrophy, and cardiac failure.

Fuchs’ Endothelial Corneal Dystrophy (FECD) is characterized by progressive loss and …

Electronic Theses & Dissertations (2024 - present)

Fibrosis is characterized by an accumulation of proteins in the extracellular matrix (ECM) that results in altered tissue architecture and reduced organ function. In the salivary glands, fibrosis leads to loss of saliva, dysbiosis of the oral microbiome, an increase in oral infections, difficulty in digestion of food and an overall reduction in the quality of life. Understanding the progression of fibrosis and how it affects human health is a crucial step for designing effective therapeutics. Understanding fibroblast function is integral to advancing the field due to the many roles they play in maintaining the ECM. To perform preliminary analysis, …

Barriers And Corridors: Timber Rattlesnake Habitat Connectivity In New York, Lauren Rose Jan 2026

Barriers And Corridors: Timber Rattlesnake Habitat Connectivity In New York, Lauren Rose

Electronic Theses & Dissertations (2024 - present)

Habitat fragmentation poses a significant threat to species that rely on landscape connectivity for movement in search of food, water, and mates. The timber rattlesnake (Crotalus horridus), listed as a threatened species in New York State, travels an average of 1.5 miles—and up to five miles—from permanent denning sites to reach habitat suitable for gestation, foraging, basking, and overwintering. Ongoing development in the lower Hudson Valley has increasingly fragmented these critical habitats, restricting movement between den populations. This thesis evaluates landscape barriers that contribute to population isolation and identifies opportunities to restore connectivity among timber rattlesnake metapopulations.

Inflammation In Early Borrelia Burgdorferi Skin Infection, Ariana Nobles Jan 2026

Inflammation In Early Borrelia Burgdorferi Skin Infection, Ariana Nobles

Electronic Theses & Dissertations (2024 - present)

Borrelia burgdorferi (Bb) is the causative agent of approximately 476,000 cases of Lyme disease in the United States and rising. Bb is spread through infected saliva of the black-legged tick, Ixodes scapularis, to the host. Patients infected with Bb experience short-term symptoms, such as erythema migrans (EMs), fatigue, pain, and cognitive impairment. If left untreated, Bb infection will cause long-term health complications, like Lyme neuroborreliosis and Lyme arthritis. It is postulated that symptoms associated with Lyme disease are driven in part by inflammation.

My thesis focuses on the skin as it holds significant immunological importance in the …

Development And Applications Of Fluorescence Microscopy Protocol To Investigate Borrelia Burgdorferi Immune Interactions In The Skin, Rebecca V. Landry

Electronic Theses & Dissertations (2024 - present)

The skin is an immunological organ that acts as the hosts’ first line of defense against infectious agents. Infectious disease vectors like ticks breach this barrier by feeding on hosts, transmitting pathogens like Borrelia burgdorferi in the process. Uncleared infection with B. burgdorferi causes Lyme disease, the most prevalent vector-borne disease in the United States. Previous research has explained many elements of Lyme disease pathogenesis and immunity including the dissemination of the spirochete, innate immune cells performing phagocytosis, the production of antibodies by the humoral response, and the impact of prophylactic treatment with monoclonal antibodies. A remaining gap in the …

Assessing Fisheries Dependence Of Coastal Communities In Managed Mangrove Forests In Latin America, Ariel Alexander Quintanilla Magana

Open Access Dissertations

Fisheries dependency refers to the action of a person, community, or society linking their social, cultural, and economic actions to different ecosystem services (ES) for covering their food system with essential marine species, developing a governance system to conserve these fishing areas, their local ecological knowledge, and guaranteeing food security in the coastal areas. In Latin America, most fishing activities are practiced within three nautical miles of the shoreline, estuaries, lagoons, and mangrove forest channels, using small vessels and traditional gear such as hooks, trammel nets, and gill nets. Some coastal communities have developed their subsistence and livelihood activities in …

Roles Of Transcription Factors In Mediating Abiotic Stress Responses In Cereals, Shikha Bharti, Joshwa A. Gandy, Ishita Bajaj Hengge, Javier Ramos, Bradley O. Christoffersen, Michael W. Persans, Manohar Chakrabarti Jan 2026

Roles Of Transcription Factors In Mediating Abiotic Stress Responses In Cereals, Shikha Bharti, Joshwa A. Gandy, Ishita Bajaj Hengge, Javier Ramos, Bradley O. Christoffersen, Michael W. Persans, Manohar Chakrabarti

School of Integrative Biological & Chemical Sciences Faculty Publications

Cereals are staple crops for the majority of the global population, making their sustained productivity essential for food security. However, abiotic stresses significantly threaten their growth and overall yield by disrupting essential physiological, cellular, and biochemical processes. Enhancing stress resilience in cereals is therefore a critical objective for agricultural improvement under changing climatic conditions. A fundamental step toward this goal involves understanding the roles of transcription factors (TFs), which are primary regulators of changes in gene expression in response to stresses. TFs regulate complex signaling networks that enable plants to adjust their biochemical and physiological functions under abiotic stress conditions. …

Effects Of Desiccation On Invasive Faucet Snail (Bithynia Tentaculata) And Trematode Survival, Elise Marie Jordahl Jan 2026

Effects Of Desiccation On Invasive Faucet Snail (Bithynia Tentaculata) And Trematode Survival, Elise Marie Jordahl

Graduate Research Theses & Dissertations

Parasitism is one of the most common and diverse life history strategies, yet relatively little is known about the role of parasites as invasive species. Invasive species, which present one of the greatest threats to biodiversity, often need to overcome adverse environmental conditions as they establish and spread in new habitats. Invasive parasites are subject to these same conditions, though the effects may be mediated through their hosts. Here, I use an invasive snail and its trematode parasites to quantify the effects of desiccation on survival to better understand how processes of invasion play out in host-parasite systems. The faucet …

Regenerative Farming Practices Effects On Invertebrates In Wheat Systems, Daniel J. Pecenka Jan 2026

Regenerative Farming Practices Effects On Invertebrates In Wheat Systems, Daniel J. Pecenka

Electronic Theses and Dissertations

The modern agricultural system is based upon the Green Revolutions principle of creating more food. However, this came at a cost of invertebrate declines through habitat loss, pollution, and the introduction of agrochemicals. Here I address knowledge gaps in biological inventory of invertebrates across north, northwestern, and central North America. These invertebrates were identified and given a size scale and a dietary guild. We also examined how regenerative and conventional agricultural practices can affect invertebrate populations within the same crop. We also examined whether regenerative management wheat fields fostered great invertebrate communities while limited pest presence. Invertebrate populations were negatively …

Graduate Research Theses & Dissertations

Contamination of meat samples from pathogens such as Shiga toxin-producing E. coli (STEC), especially in ruminants, is an ever-growing issue for the safety of global meat production. Recent studies have reported STEC in the livestock and food industry with a limited focus on wildlife. Although cattle serve as the primary reservoir for STEC, American bison (Bison bison bison) is the largest ruminant inhabiting North America, sharing similar genetics, and grazing habits, making them an ideal alternative STEC reservoir. Re-introduction for prairie conservation and meat farming has brought bison herds closer to anthropic environments than before. Recently bison meat has become …

Velocity Based Training In Athletic Development, Ross Martin Sangalang Jan 2026

Velocity Based Training In Athletic Development, Ross Martin Sangalang

Graduate Student Theses, Dissertations, & Professional Papers

The foundation of high-level sport performance is the ability to produce and express force rapidly across the task-specific temporal demands of sport. Traditional percentage-based prescription methods have long been used to develop hypertrophy, maximal strength, and power; however, fixed %1RM prescriptions fail to account for daily undulations in athlete readiness, accumulated fatigue, and changes in neuromuscular capacity. Velocity based training (VBT) offers a practical framework to regulate training through measurement of concentric velocity, allowing coaches to more accurately prescribe loads, stringently monitor repetition quality, and precisely regulate fatigue. This review discusses the neuromuscular qualities underpinning success in athletic endeavors, limitations …

A Review Of Mockingbird Song, Jacqueline Milander Jan 2026

A Review Of Mockingbird Song, Jacqueline Milander

Student Theses

The northern mockingbird (Mimus polyglottos) is known for its large repertoire and highly versatile song patterns.  It is a frequent mimic that is thought to continue learning sounds from its environment for the duration of its life.  Utilizing available song studies, this is a comprehensive review of northern mockingbird song, including learning, mimicry, repertoires, song dependence on seasonal cyclicity, and song function, particularly interspecific territoriality. While much discussion has surrounded the idea that northern mockingbirds engage in interspecific territoriality and that vocal mimicry functions in intersexual selection, this review provides new insight into the possibility that latitudinal differences among populations …

A Generalized Framework For The “Core” Thalamocortical Circuit Computation, Charles Liu Jan 2026

A Generalized Framework For The “Core” Thalamocortical Circuit Computation, Charles Liu

Dartmouth College Ph.D Dissertations

This thesis explores a biologically inspired computational framework based on a common excitatory-inhibitory circuit in the superficial layers of the cortex. By varying the strength of local feedback inhibition, this single circuit gives rise to distinct unsupervised learning behaviors: strong inhibition leads to clustering and hierarchical clustering, while weak inhibition produces principal component-like representations. From this principle, we develop three algorithms: Lateral Inhibition Clustering (LI-C), Lateral Inhibition Hierarchical Clustering (LI-HC), and Antipodal Iterative Mean Estimation (AIME).

LI-C performs clustering without requiring a predefined number of clusters, using a competitive learning rule to extract dominant patterns from data. LI-HC extends this …

Characterization Of The Effects Of Atp On Primary Brainstem Glial Cells, Donovan J. Aardema Faigh

Graduate Theses/Dissertations

Migraine and temporomandibular joint disorder (TMD) are debilitating orofacial pain disorders that negatively impact one’s quality of life. These disorders are characterized by elevated levels of adenosine triphosphate (ATP) and activation of central nervous system glial cells that promote and maintain central sensitization and enhance pain signaling in response to inflammatory stimuli. The goal of my study was to characterize the effects of the pro-inflammatory signaling molecule adenosine triphosphate (ATP) on intracellular calcium levels, mRNA levels, and protein expression in astrocytes, microglia, and oligodendrocytes to better understand the role of ATP in promoting central sensitization. To address this goal, primary …

Genomic Signatures Of Decline And Recovery In An Endangered Bat, Myotis Grisescens, Marxe Altman-Orbach Jan 2026

Genomic Signatures Of Decline And Recovery In An Endangered Bat, Myotis Grisescens, Marxe Altman-Orbach

Graduate Theses/Dissertations

Tremendous population declines may result in the loss of genetic diversity, which can, in turn, lead to reduced adaptive potential, overexpression of deleterious phenotypes, and further population declines. In this way, genetic drift from a severe demographic decline may ultimately lead to an extinction vortex. However, populations that avoid the loss of genetic diversity may remain viable, despite demographic crashes. Therefore, understanding genetic diversity is vital for assessing the conservation status of species that have undergone declines, and can even reflect the effectiveness of management actions. I investigated signatures of genetic bottlenecks in the gray bat (Myotis grisescens), …
