Computational Detection Of Cpg Islands In Dna, Eric C. Rouchka, Richard Mazzarella, David J. States
Computational Detection Of Cpg Islands In Dna, Eric C. Rouchka, Richard Mazzarella, David J. States
All Computer Science and Engineering Research
Regions of DNA rich in CpG dinucleotides, also known as CpG islands, are often located upstream of the transcription start side in both tissue specific and housekeeping genes. Overall, CPG dinucleotides are observed at a density of 25% the expected level from base composition alone, partially due to 5-methylcytosine decay (Bird, 1993). Since CpG dinucleotides typically occur with low frequency, CpG islands can be distinguished statistically in the genome. Our method of detecting CpG islands involves a heuristic algorithm employing classic changepoint methods and log-likelihood statistics. A Java applet has been created to allow for user interaction and visualization of …
Sequence Assembly Validation By Restriction Digest Fingerprint Comparison, Eric C. Rouchka, David J. States
Sequence Assembly Validation By Restriction Digest Fingerprint Comparison, Eric C. Rouchka, David J. States
All Computer Science and Engineering Research
DNA sequence analysis depends on the accurate assembly of fragment reads for the determination of a consensus sequence. Genomic sequences frequently contain repeat elements that may confound the fragment assembly process, and errors in fragment assembly, and errors in fragment assembly may seriously impact the biological interpretation of the sequence data. Validating the fidelity of sequence assembly by experimental means is desirable. This report examines the use of restriction digest analysis as a method for testing the fidelity of sequence assembly. Restriction digest fingerprint matching is an established technology for high resolution physical map construction, but the requirements for assembly …

The Effect Of Ultrasonic Frequency Upon Enhanced Killing Ofp. Aeruginosa Biofilms, Zhen Qian, Richard D. Sagers, William G. Pitt
Faculty Publications
It is widely recognized that the bacteria sequestered in a biofilm on a medical implant are much more resistant to antibiotics than their planktonic counterparts. Recent studies have shown that application of antibiotic along with low power ultrasound significantly increases the killing of planktonic bacteria by the antibiotic. Herein is reported a similar application of antibiotic and ultrasound to sessile bacteria in biofilms of Pseudomonas aeruginosa on a polyethylene substrate. Biofilm viability was measured after exposure to 12 μg/ml gentamicin sulfate and 10 mW/cm2 ultrasound at frequencies of 70 kHz, 500 kHz, 2.25 MHz, and 10 MHz. The results …
Bridge Engineering For The Elementary Grades, Douglas R. Carroll
Bridge Engineering For The Elementary Grades, Douglas R. Carroll
Mechanical and Aerospace Engineering Faculty Research & Creative Works
A one-hour presentation was developed to get elementary school students interested in engineering. The presentation begins with the students building six feet long, structurally sound bridge which they can crawl across. A pictorial presentation helps them learn to identify some of the different types of bridges: truss, stone arch, steel arch, concrete girder, cable-stayed, and suspension. They are introduced to the fundamental engineering concepts of tension and compression. These concepts are reinforced by demonstrating that if a tension member is replaced with a chain then the bridge is still strong, but if a compression member is replaced with a chain …

Miniaturized Isfet Glucose Sensor Including A New Structure Actuation System, Chang-Soo Kim, Hwa-Il Seo, Chae-Hyang Lee, Byung-Ki Sohn
Electrical and Computer Engineering Faculty Research & Creative Works
A new principle of an amperometric actuation technique was incorporated in the ISFET glucose sensor. The ISFET is fabricated by the CMOS process and the platinum working electrode is deposited by the lift-off process. A sensor with a specially designed ladder type working electrode exhibits improved operation in response time, response magnitude and detection range. An expectation concerning the reduction of sensor size is also discussed.

Microwave Plasma Chemical Vapor Deposited Diamond Tips For Scanning Tunneling Microscopy, Sacharia Albin, Jianli Zheng, John B. Cooper, Weihai Fu, Arnel C. Lavarias
Electrical & Computer Engineering Faculty Publications
Diamond microparticles were grown on etched tungsten wires using a microwave plasma-assisted chemical vapor deposition process. The apexes on cubo-octahedral particles bound by {100} and {111} facets were effectively used as tunneling tips for scanning tunneling microscopy. The atomically resolved surface image of highly oriented pyrolytic graphite was acquired. Tunneling characteristics revealed a higher electron emission from the diamond tips than that from the platinum–iridium tips. The same diamond tips were used to produce surface indentation and its image. © 1997 American Institute of Physics.

Simulating The Distribution Of Axon Size In Nerves, Robert B. Szlavik, Hubert De Bruin
Simulating The Distribution Of Axon Size In Nerves, Robert B. Szlavik, Hubert De Bruin
Biomedical Engineering
The electrical excitation threshold of a nerve axon is dependent upon the physical properties of the axon membrane as well as the axon diameter. Histological studies have confirmed that peripheral afferent muscle nerves have a characteristic distribution of axon diameters. We approximate a probability density function for this distribution that consists of the summation of several Gaussian functions. A transformation technique is then applied for the random generation of the nerve axon diameters from uniformly distributed random numbers. For the example presented, the resultant distribution of peripheral afferent muscle nerve axon diameters conforms approximately to the characteristic distribution that has …
A Biologically Inspired Connectionist Architecture For Directing Attention To Salient Visual Field Objects, David Lee Enke
A Biologically Inspired Connectionist Architecture For Directing Attention To Salient Visual Field Objects, David Lee Enke
Engineering Management and Systems Engineering Faculty Research & Creative Works
In an attempt to incorporate basic visual attention abilities into existing artificial vision systems, a neural model of the bidirectional interactions within and between the brain regions believed to be involved in human visual attention has been developed. This model currently gives an artificial vision system the ability to attend to salient, or pop-out features and objects within the vision system''s field of view. After a review of the physiology of human visual attention, a network model of the aforementioned neural interactions is presented, followed by a demonstration of its performance.

Derivation Of Fuzzy Membership Functions Using One-Dimensional Self-Organizing Maps, Thomas E. Sandidge, Cihan H. Dagli
Engineering Management and Systems Engineering Faculty Research & Creative Works
This paper discusses a system of self-organizing maps that approximate the fuzzy membership function for an arbitrary number of fuzzy classes. This is done through the ordering and clustering properties of one-dimensional self-organizing maps and iterative approximation of conditional probabilities of nodes in one map being the winner given that a node in the other map is the winner. Application of this system reduces fuzzy membership design time to that required to train the system of self-organizing maps.

Optimization Of Sulfur Dioxide And Lactic Acid Steeping Concentrations For Wet-Milling Of Grain Sorghum, R. A. Buffo, Curtis L. Weller, A. M. Parkhurst
Department of Agricultural and Biological Systems Engineering: Faculty Publications
Influence of sulfur dioxide (SO2) and lactic acid (LA) on grain sorghum steeping efficiency in terms of wet-milling characteristics was investigated using response surface analysis. Tested ranges of concentrations in steeping water were 0.050 to 0.278% and 0 to 0.282% for SO2 and LA, respectively. Measured wet-milling variables were steeping solids yield, starch yield, protein yield, fiber/germ yield, starch recovery, protein recovery and protein content of starch. Starch and protein recovery values were highly correlated to each other (r = 0.74). Correlations of these attributes with fiber/germ yield were strongly negative (r = –0.96 and r = …

Cast Films From Soy Protein Isolates And Fractions, L. A. Kunte, A. Gennadios, S. L. Cuppett, M. A. Hanna, Curtis L. Weller
Department of Agricultural and Biological Systems Engineering: Faculty Publications
Glycerol-plasticized soy protein films were cast from alkaline aqueous film-forming solutions of laboratory-prepared 7S, 11S, and soy isolate (LSI) fractions and from commercial soy isolate (CSI). Tensile strength (TS), elongation at break (E), water vapor permeability (WVP), total soluble matter (TSM), protein solubility (PS), and Hunter L, a, and b color values of these films were determined. The 11S films had greater TS than 7S films (P < 0.05), while LSI films had greater TS than CSI films (P < 0.05). No significant differences were detected among mean E values and among mean WVP values of all films (P > 0.05). The 7S films had higher TSM and PS values than 11S films (P < 0.05). CSI films were significantly darker (lower L value) and more yellow (greater positive b value) than LSI films (P < 0.05).

Films From Laboratory-Extracted Sorghum Kafirin, Roberto A. Buffo, Curtis L. Weller, Aristippos Gennadios
Department of Agricultural and Biological Systems Engineering: Faculty Publications
There has been increased interest in development of biopolymer films and coatings from protein, polysaccharide, and lipid materials in recent years. The qualities of renewability, degradability, compostability, and edibility make such films particularly appealing for food and nonfood packaging applications. Moreover, wide commercialization of biopolymer films will provide a value-added innovative use for traditional agricultural commodities as sources of film-forming materials. Research findings on production, properties, and potential applications of edible films have been reviewed (Krochta 1992, Conca and Yang 1993, Gontard and Guilbert 1994). Protein films in particular have been discussed in detail by Gennadios et al (1994a) and …

Nutrient, Carbon, And Mass Loss During Composting Of Beef Cattle Feedlot Manure, Bahman Eghball, James F. Power, John E. Gilley, John W. Doran
Department of Agricultural and Biological Systems Engineering: Faculty Publications
Quantification of nutrient and mass loss during composting is needed to understand the composting process, to implement methods for nutrient conservation, and to reduce potential adverse environmental impact. Beef cattle feedlot manure was composted in a windrow on an open concrete area in 1992, 1993, and 1994 to determine the amounts of nutrient, C, and mass loss during composting. The area was enclosed on all sides with a 0.2 m high metal sheet to direct runoff to a fiberglass tank (4000 L) during rainfall. Nutrients in runoff represented combined runoff and leaching losses. Nutrients, C, and mass loss during composting …

Runoff, Erosion, And Soil Quality Characteristics Of A Former Conservation Reserve Program Site, John E. Gilley, John W. Doran, Douglas Karlen, T. C. Kaspar
Department of Agricultural and Biological Systems Engineering: Faculty Publications
No-till and moldboard plow tillage systems were established on a former Conservation Reserve Program (CRP) site in southwest Iowa. Runoff rates from simulated rainfall events were significantly greater on sites returned to crop production than from adjoining, undisturbed CRP areas. Substantial soil loss was measured from the moldboard plow treatments, but no significant differences in erosion rates were found between the undisturbed CRP and no-till management systems. No-till management maintained levels of soil quality similar to those of CRP by preserving soil structural integrity and reducing losses of soil organic matter (SOM) associated with tillage. Conservation tillage systems which maintain …

Optimal System Design Of In-Situ Bioremediation Using Parallel Recombinative Simulated Annealing, Horng-Jer Shieh, Richard C. Peralta
Civil and Environmental Engineering Faculty Publications
We present a simulation/optimization model combining optimization with BIOPLUME II simulation for optimizing in-situ bioremediation system design. In-situ bioremediation of contaminated groundwater has become widely accepted because of its cost-effective ability to achieve satisfactory cleanup. We use parallel recombinative simulated annealing to search for an optimal design and apply the BIOPLUME II model to simulate aquifer hydraulics and bioremediation. Parallel recombinative simulated annealing is a general-purpose optimization approach that has the good convergence of simulated annealing and the efficient parallelization of a genetic algorithm. This is the first time that parallel recombinative simulated annealing has been applied to groundwater management. …

Presented is a simulation/optimization (S/0) model combining optimization with BIOPLUME II simulation for optimizing in-situ bioremediation system design. The (S/0) model uses parallel recombinative simulated annealing to search for an optimal design and applies the BIOPLUME II model to simulate aquifer hydraulics and bioremediation. Parallel recombinative simulated annealing is a general-purpose optimization approach that has the good convergence of simulated annealing and the efficient parallelization of a genetic algorithm. We propose a two-stage management approach. The first stage design goal is to minimize total system cost (pumping/treatment, well installation and facility capital costs). The second stage design goal is to …

Computer Science Faculty Publications and Presentations
Virus and worm attacks that exploit system implementation details can be countered with a diversified set of implementations. Furthermore, immune systems show that attacks from previously unknown organisms require effective dynamic response. In the Synthetix project, we have been developing a specialization toolkit to improve the performance of operating system kernels. The toolkit helps programmers generate and manage diverse specialized implementations of software modules. The Tempo-C specializer tool generates different versions for both compile-time and run-time specialization. We are now adapting the toolkit to improve operating system survivability against implementations attacks.
Burst Pressure Prediction Of Filament Wound Composite Pressure Vessels Using Acoustic Emission, Marcus Elwood Fisher
Burst Pressure Prediction Of Filament Wound Composite Pressure Vessels Using Acoustic Emission, Marcus Elwood Fisher
Master's Theses - Daytona Beach
This research demonstrates how acoustic emission (AE) data from flaw growth activity can be used to predict burst pressures in filament wound composite pressure vessels. Acoustic emission data were taken during hydroproof testing for a set of eleven ASTM standard 5.75 inch diameter fiberglass/epoxy bottles. Amplitude distributions were created using only the AE data up to 25% of the expected burst pressure to simulate low level proof loadings (thereby avoiding damage to the bottles). The bottles were tested at three different temperatures -- 32°F, 70°F, and 110°F - and hydroproofed using two different pressurization schemes and two transducer configurations. Moreover, …
