This dissertation mainly contains three parts: 1) Divergent gold catalysis for alkyne trifunctionalization, encompassing three distinct modes to achieve the simultaneous formation of C-N, C-O, and C-C bonds in a single step 2) the study and development of a new method to synthesize azaborine derivatives; and 3) the construction of benzotriazole boranes (BTAB) as stable four-coordinate N-B heterocycles through gold-catalyzed alkyne hydroboration.

Light-addressable electrochemical (LAE) sensing is a photoelectrochemical technique that enables high-density, individually addressed electrochemical measurements using light to activate an electrochemical reaction at the surface of a semiconducting photoelectrode. However, one major challenge is that only one electrochemical reaction (oxidation or reduction) will be activated by light. Here, we used square-wave voltammetry (SWV) to enable measurement of both types of electrochemical reactions using n-Si/Au NP LAE sensors. We demonstrated this approach for the oxidation of ferrocene methanol and the reduction of ruthenium hexamine and methylene blue. Homogeneous gold catalysts are known as a powerful tool for selectively activating alkynes and are well-developed in the construction of C-C, C-N, and C-O bonds to form complex compounds that are widely used in pharmaceuticals, industries, agriculture, etc. The investigation of gold(I) catalysis on conjugated diyne (compounds having two acetylene groups) enriches the complexity of the bond construction and allows the building of interesting skeletons in organic synthesis. One typical kind of substrate, diyne-ene, has both a conjugated diyne part and a 1,6- enyne part. We developed a new methodology to allow its divergent synthesis to heterocycles.

The motion of electrons plays a fundamental role in both physics and chemistry, and capturing such dynamics requires the ability to resolve changes at the attosecond timescale, which is enabled by the advent of ultrashort laser pulses. This dissertation aims to facilitate the interpretation of ultrafast electron dynamics and attosecond spectroscopy by real-time time-dependent density functional theory (RT-TDDFT) simulations. Despite being one of the most effective chemotherapeutic agents developed to date, Anthracyclines are notorious for their cardiotoxicity. Their clinical use is frequently limited both in dosage and in prescription due to the severe cardiac damage they cause. The mechanism of anthracycline-induced cardiotoxicity is not yet fully understood. However, it is hypothesized that interactions with the myocardial membrane play an important role in imparting cardiotoxicity. In this study, we use molecular dynamics simulations and density functional theory calculations to study the anthracycline drug molecules and the interactions that they have with the myocardial membrane. This dissertation is primarily divided into three parts: 1) Anion, solvent-mediated, tunable self-assemblies of isoguanosine (isoG). 2) Post-assembly modification of the non-covalent isoG-pentaplex for Cesium extraction. 3) Supramolecular asymmetric amine catalysis.
The structural conformational design of the isoG decamer was employed for systematic investigations involving various substituted groups at the C8 position of purine and ribose. A series of isoG analogs with C8-phenyl substitutions were synthesized and utilized for Cesium coordination. The proximity between purine and ribose structures limited pentaplex formation for C8-phenyl substituted isoG derivatives. Synthetically, polymers possess a chemical inertness that renders their functionalization challenging. Specifically, the omnipresence of C–H bonds in all commercial polymers endows their chemical resistance. Background: Pollution monitoring is an important tool to protect the marine ecosystems where ports had been seen as a source of contamination affecting the public wellbeing. Methods: Therefore, in the present study, surface seawater and surficial sediment samples were collected from 19 stations covering six ports of the Egyptian Red Sea during summer 2017 and winter 2018. The concentrations of As, Se, Sn, and Hg were determined using the Hydride system MH10 coupled with atomic absorption spectrophotometer. Course-based undergraduate research experiences (CUREs) are growing in popularity in the chemistry community to replace traditional laboratory courses. This approach creates a research experience for a larger number of students than traditional research mentorship experiences offered at universities. CUREs can help students take ownership of projects, learn to design and troubleshoot experimental setups, problem-solve experiments that don’t have a “known answer”, and gain confidence in the laboratory. The aim of this study was to explore the chemical and genetic differences between organic and nonorganic tortilla chips using GC-MS and PCR. Twenty chip brands were selected: 10 organic and 10 nonorganic. A survey on shopping preferences was created and distributed to compare results of public opinion to experimental data. It yielded 212 responses. All organic chip brands, and one out of ten nonorganic chip brands, tested negative for GMOs. This study concluded that there are minimal chemical differences based on Jaccard similarity indicies and stark genetic differences between organic and nonorganic tortilla chips. Quorum sensing (QS) is a means of bacterial communication accomplished by microbe-produced signals and sensory systems. QS systems regulate important population-wide behaviors in bacteria, including secondary metabolite production, swarming motility, and bioluminescence. The human pathogen Streptococcus pyogenes (group A Streptococcus [GAS]) utilizes Rgg-SHP QS systems to regulate biofilm formation, protease production, and activation of cryptic competence pathways. Given their reliance on small-molecule signals, QS systems are attractive targets for small-molecule modulators that would then affect gene expression. The utilization of polymeric materials has endured since prehistory, at first unknowinglyin the form of natural biopolymers such as wood and leather, culminating and continuing through the development of the plastics industry in the early twentieth century. Polymers, along with other materials including silicate glasses, readily exhibit the glass transition upon quenching: a continuous but rapid change from viscous (liquid) to elastic (solid) behavior. Polycyclic aromatic hydrocarbons (PAHs) are well-known for their recalcitrant properties and biotoxicity in organisms, leading to serious environmental and health problems. Despite various analytical methods available, accurate determination of the bioavailable fraction is warranted in order to evaluate the precise toxic potentials of these compounds. Currently, the passive sampler is used worldwide to measure the bioavailable PAHs in the environment using the equilibrium partitioning principle. This thesis focuses on two projects. In the first project, my goal was to discover a new variant of phenyloxadiazole compounds that could exhibit increased thiol-reactivity during bioconjugation processes. To achieve this, I synthesized several phenyloxadiazole derivatives and subjected them to NMR kinetic studies to assess their reactivity with a model thiol. Based on the results, I was able to identify a phenyloxadiazole analog that demonstrated enhanced reactivity, which included a chlorine atom located in the meta-position of the phenyl ring.

The field of synthetic supramolecular chemistry has exploded since the first syntheses of crown ethers by Charles Pedersen in the 1960s, leading to further development in the area of macrocycles and incorporation into a vast array of metal-organic structures. Supramolecular chemistry came to the forefront of science with the 1987 Nobel Prize in Chemistry, awarded jointly to Donald J. Cram, Jean-Marie Lehn, and Charles Pedersen “for their development and use of molecules with structure-specific interactions of high selectivity.”

In the first project, we describe the synthesis of an ambient stable high spin organic diradical 4 based on the Blatter moiety. The high-spin (S = 1) organic diradical 4, which consists of two Blatter radical moieties in a conjugated structure, exhibits a nearly exclusive population (88%) on triplet ground state at room temperature as a consequence of a large single-triplet energy gap (ΔEST = 0.5 kcal/mol). The target diradical molecule is synthesized over five steps with structural confirmation by single-crystal X-ray diffraction. Markov State Models (MSM) and related techniques have gained significant traction as a tool for analyzing and guiding molecular dynamics (MD) simulations due to their ability to extract structural, thermodynamic, and kinetic information on proteins using computationally feasible MD simulations. The MSM analysis often relies on spectral decomposition of empirically generated transition matrices. This work discusses an alternative approach for extracting the thermodynamic and kinetic information from the so-called rate/generator matrix rather than the transition matrix. Kappa opioid receptor (KOR) agonists have preclinical antipsychostimulant effects; however, adverse side effects have limited their therapeutic development. In this preclinical study, conducted in Sprague Dawley rats, B6-SJL mice, and non-human primates (NHPs), we evaluated the G-protein-biased analogue of salvinorin A (SalA), 16-bromo salvinorin A (16-BrSalA), for its anticocaine effects, side effects, and activation of cellular signaling pathways. 16-BrSalA dose-dependently decreased the cocaine-primed reinstatement of drug-seeking behavior in a KOR-dependent manner. It also decreased cocaine-induced hyperactivity, but had no effect on responding for cocaine on a progressive ratio schedule. Compared to SalA, 16-BrSalA had an improved side effect profile, with …

The novel multidomain protein, cpSRP43, is a unique subunit of the post-translational chloroplast signal recognition particle (cpSRP) targeting pathway in higher plants. The cpSRP pathway is responsible for targeting and insertion of light-harvesting chlorophyll a/b binding proteins (LHCPs) to the thylakoid membrane. Upon emergence into the stroma, LHCPs form a soluble transit complex with the cpSRP heterodimer, which is composed of cpSRP43 and cpSRP54. cpSRP43 is irreplaceable as a chaperone to LHCPs in their translocation to the thylakoid membrane and remarkable in its ability to dissolve aggregates of LHCPs without the need for external energy input. Multidrug resistance (MDR) proteins belonging to the ATP-Binding Cassette (ABC) transporter group play a crucial role in the export of cytotoxic drugs across cell membranes. These proteins are particularly fascinating due to their ability to confer drug resistance, which subsequently leads to the failure of therapeutic interventions and hinders successful treatments. One key mechanism by which multidrug resistance (MDR) proteins carry out their transport function is through alternating access. Antibodies have long played a vital role in nuclear medicine for both the diagnosis and therapy of various malignancies. The role and development of antibodies in nuclear medicine can be broadly separated into three different categories: 1) bioconjugation strategies, 2) immunoPET imaging, and 3) radioimmunotherapy. This work explores the use of chemically functionalized porous membranes for fog harvesting. Fog water has emerged as a valuable alternative water source in regions where traditional freshwater resources are scarce. However, conventional fog harvesting techniques often suffer from low collection efficiency and limited scalability. To address these challenges, this research investigates the potential of chemically functionalized porous membranes for enhanced fog water collection. The study focuses on the development and characterization of specialized membranes with surface properties optimized for efficient fog droplet capture.

The present thesis describes the design, construction, and applications of a versatile flow cell (VFC) for used with different types of planar working electrodes. These included the commercially available planar 3-electrode screen-printed electrode chips (SPECs), custom planar metallic electrodes (PMEs), and cavity-type electrodes (CTEs). The PMEs are fabricated from platinum, titanium, stainless steel and copper rods inserted in a rectangular-PEEK housing, respectively. The dimensions of the PEEK blocks were 13.5 mm width x 39 mm length x 12.5 mm height. The VFC was constructed from a cell cover and base machined from acrylic sheets.
