The shortcomings of current anti-human cytomegalovirus (HCMV) drugs has stimulated a search for anti-HCMV compounds with novel targets. We screened collections of bioactive compounds and identified a range of compounds with the potential to inhibit HCMV replication. Of these compounds, we selected bisbenzimide compound RO-90-7501 for further study. We generated analogues of RO-90-7501 and found that one compound, MRT00210423, had increased anti-HCMV activity compared to RO-90-7501. Using a combination of compound analogues, microscopy and biochemical assays we found RO-90-7501 and MRT00210423 interacted with DNA. In single molecule microscopy experiments we found RO-90-7501, but not MRT00210423, was able to compact DNA, …

Faculty Publications

Current Countering Weapons of Mass Destruction (CWMD) demands can be divided broadly into policy and science. The science of chemical, biological, and radiological/nuclear weapons informs the limits of development, production, employment, operation, detection, risk characterization, human and material protection, and medical intervention. In short, the science of weapons of mass destruction (WMD) should precede and inform the development of policy. It is to this end that the Air Force Institute of Technology (AFIT) CWMD program was re-established, providing a technical educational option for practitioners to understand the science behind a very technically challenging subject.

Physics Of Martial Arts: Incorporation Of Angular Momentum To Model Body Motion And Strikes, Alexis Merk, Andrew Resnick

Physics Faculty Publications

We develop a physics-based kinematic model of martial arts movements incorporating rotation and angular momentum, extending prior analyses. Here, our approach is designed for a classroom environment; we begin with a warm-up exercise introducing counter-intuitive aspects of rotational motion before proceeding to a set of model collision problems that are applied to martial arts movements. Finally, we develop a deformable solid-body mechanics model of a martial arts practitioner suitable for an intermediate mechanics course. We provide evidence for our improved model based on calculations from biomechanical data obtained from prior reports as well as time-lapse images of several different kicks. …

Raman Spectroscopic Characterisation Of Non Stimulated And Stimulated Human Whole Saliva, Genecy Calado, Isha Behl, Hugh Byrne, Fiona Lyng

Articles

Human saliva is a unique biofluid which can reflect the physiopathological state of an individual. The wide spectrum of molecules present in saliva, compounded by the close association of salivary composition to serum metabolites, can provide valuable information for clinical diagnostic applications through highly sensitive vibrational spectroscopic techniques such as Raman spectroscopy. However, the nature of saliva, in terms of collection and patient-related characteristics, can be considered factors which may strongly affect the Raman spectral profile of salivary samples and disrupt the search for specific salivary biomarkers in the detection of diseases. The main objective of this study was to …

Implications Of The Quantum Dna Model For Information Sciences, F. Matthew Mihelic Apr 2021

Implications Of The Quantum Dna Model For Information Sciences, F. Matthew Mihelic

Faculty Publications

The DNA molecule can be modeled as a quantum logic processor, and this model has been supported by pilot research that experimentally demonstrated non-local communication between cells in separated cell cultures. This modeling and pilot research have important implications for information sciences, providing a potential architecture for quantum computing that operates at room temperature and is scalable to millions of qubits, and including the potential for an entanglement communication system based upon the quantum DNA architecture. Such a system could be used to provide non-local quantum key distribution that could not be blocked by any shielding or water depth, would …

Magnetic Vector Potential Manipulation Of Majorana Fermions In Dna Quantum Logic, F. Matthew Mihelic Apr 2021

Magnetic Vector Potential Manipulation Of Majorana Fermions In Dna Quantum Logic, F. Matthew Mihelic

Faculty Publications

In the quantum logic of the DNA molecule, electrons are held and conducted coherently as spinless Cooper pairs and are shielded from electromagnetic energy by a Faraday cage effect of the double lipid bilayer of the nuclear membrane. The magnetic vector potential generated by cellular depolarization can synchronize logical activity in portions of the DNA molecule by affecting spin directions of appropriately oriented spinless electrons via the Aharonov-Bohm effect, but is not blocked by that Faraday cage effect. Within the logically and thermodynamically reversible chiral enantiomeric symmetry of the deoxyribose moieties the decoherent transition of Cooper pair to Dirac pair …

Development Of 3d In Vitro Tissue Models For The Analysis Of Solar Radiation Damage Of Skin, Ulises Lopez Gonzalez

Doctoral

The aim of this work was to investigate changes to the molecular composition and conformation of HaCaT cells as a result of simulated solar radiation in a 3D in vitro skin model by Raman spectroscopy. The process to achieve this goal was performed in three main stages: (1) optimisation of the working concentration and volume of two 3D membranes, used as a structural support in the skin model; (2) the construction of the 3D in vitro skin model and; (3) the investigation of the dose-dependent effects of solar radiation on HaCaT cells in the skin model in comparison with the …

The Potential Of Raman Spectroscopy In The Diagnosis Of Dysplastic And Malignant Oral Lesions, Ola Ibrahim, M. Toner, Steven Flint, Hugh Byrne, Fiona Lyng

Articles

Early diagnosis, treatment and/or surveillance of oral premalignant lesions are important in preventing progression to oral squamous cell carcinoma (OSCC). The current gold standard is through histopathological diagnosis, which is limited by inter and intra observer and sampling errors. The objective of this work was to use Raman spectroscopy to discriminate between benign, mild, moderate and severe dysplasia and OSCC in formalin fixed paraffin preserved (FFPP) tissues. The study included 72 different pathologies from which 17 were benign lesions, 20 mildly dysplastic, 20 moderately dysplastic, 10 severely dysplastic and 5 invasive OSCC. The glass substrate and paraffin wax background were …

Articles

Vibrational spectroscopy, based on either infrared absorption or Raman scattering, has attracted increasing attention for biomedical applications. Proof of concept explorations for diagnosis of oral potentially malignant disorders and cancer are reviewed, and recent advances critically appraised. Specific examples of applications of Raman microspectroscopy for analysis of histological, cytological and saliva samples are presented for illustrative purposes, and the future prospects, ultimately for routine, chairside in vivo screening are discussed.

Direct Multiplexing Of Low Order Aberration Modes In A Photopolymerbased Holographic Element For Analog Holographic Wavefront Sensing, Emma Branigan, Suzanne Martin, Matthew Sheehan, Kevin Murphy Jan 2021

Direct Multiplexing Of Low Order Aberration Modes In A Photopolymerbased Holographic Element For Analog Holographic Wavefront Sensing, Emma Branigan, Suzanne Martin, Matthew Sheehan, Kevin Murphy

Conference Papers

The fabrication of an analog holographic wavefront sensor, capable of detecting the low order defocus aberration, was achieved in an acrylamide-based photopolymer. While other implementations of holographic wavefront sensors have been carried out digitally, this process utilises a recording setup consisting only of conventional refractive elements so the cost and complexity of holographic optical element (HOE) production could be much reduced. A pair of diffraction spots, corresponding to a maximum and minimum amount of defocus, were spatially separated in the detector plane by multiplexing two HOEs with different carrier spatial frequencies. For each wavefront with a known aberration that was …

An Investigation Into Employee Exposure To Environmental Tobacco Smoke Within Designated Smoking Areas In The Hospitality Industry, With An Analysis Of Legislative Compliance Of Said Designated Smoking Areas, Hannah Byrne

Masters

Background: Occupational exposure to environmental tobacco smoke (ETS) is still occurring in the hospitality industry and the instance of non-compliant smoking areas required investigation. A designated smoking area covered by a roof where more than 50% of the perimeter of that part is surrounded by one or more walls is deemed a non-compliant smoking area. This study aimed to gather evidence of non-compliances across Dublin, determine current employee exposure whilst also measuring PM2.5 concentrations within smoking areas as well as providing insight into possible immediate health effects of ETS exposure.

Methods: Seventy-five smoking areas (41 located in high, 27 in …

Combining Cryo-Em Density Map And Residue Contact For Protein Secondary Structure Topologies, Maytha Alshammari, Jing He Jan 2021

Combining Cryo-Em Density Map And Residue Contact For Protein Secondary Structure Topologies, Maytha Alshammari, Jing He

Computer Science Faculty Publications

Although atomic structures have been determined directly from cryo-EM density maps with high resolutions, current structure determination methods for medium resolution (5 to 10 Å) cryo-EM maps are limited by the availability of structure templates. Secondary structure traces are lines detected from a cryo-EM density map for α-helices and β-strands of a protein. A topology of secondary structures defines the mapping between a set of sequence segments and a set of traces of secondary structures in three-dimensional space. In order to enhance accuracy in ranking secondary structure topologies, we explored a method that combines three sources of information: a set …

Quasimonochromatic x rays are difficult to produce above 100 keV, but have a number of uses in x-ray and nuclear science, particularly in the analysis of transuranic species. Inverse Compton scattering (ICS) is capable of fulfilling this need, producing photon beams with properties and energies well beyond the limits of typical synchrotron radiation facilities. We present the design and predicted output of such an ICS source at CBETA, a multiturn energy-recovery linac with a top energy of 150 MeV, which we anticipate producing x rays with energies above 400 keV and a collimated flux greater than 108 photons per second …

The imposition and lifting of non-pharmaceutical interventions (NPIs) to avert the COVID19 pandemic have gained popularity worldwide and will continue to be enforced until herd immunity is achieved. We developed a linear regression model to ascertain the nexus between the time-varying reproduction number averaged over a time window of six days (Rts) and seven NPIs: contact tracing, quarantine efforts, social distancing and health checks, hand hygiene, wearing of facemasks, lockdown and isolation, and health-related supports. Our analysis suggests that the second wave that emerged in Sri Lanka in early October 2020 continued despite numerous NPIs. The model indicates that the …
