Biophysical Factors Affecting Habitat Suitability For Crassostrea Virginica, Jason D. Tilley

Oyster reefs provide a variety of important ecosystem services. However, the mortality rate of eastern oyster, Crassostrea virginica, the dominant species that produces oyster reefs in the northern Gulf of Mexico, is increasing at an alarming rate due to a variety of abiotic and biological factors. I examined how biophysical factors, including the less-studied fatty acid profiles of the suspended particulate matter on which oysters feed, influenced morphometric condition of C. virginica.

There is a need to control biofouling on sensors and transparent windows in the marine environment. Clear silicone coatings offer a method to reduce the adhesion strength of marine organisms to the surface, however, these also require mechanical cleaning to maintain the surfaces free of fouling. Shallow, river-influenced coastal sediments are important for global carbon storage and nutrient cycling and provide a habitat for diverse communities of invertebrates (infauna). Elevated bed shear stress from extreme storms can resuspend, transport, and deposit sediments, disrupting the cohesive structure of muds, and sorting and depositing sand eroded from beaches. These physical disruptions can also resuspend or smother infauna, decreasing abundances and changing community structure. Infaunal activities such as burrowing, tube construction, and feeding can impact sediment structure and stability. Fecal pellet carbon (FPC) production by zooplankton is a significant component of the ocean’s biological carbon pump: the suite of biological processes that mediate export of carbon to the deep ocean, ultimately leading to the sequestration of atmospheric carbon dioxide in the ocean. In this study, mesozooplankton (zooplankton 0.2 mm to ~2 cm) were collected from the epipelagic zone in the temperate North Atlantic Ocean during day and night in May 2021. Zooplankton were live separated into five size fractions and incubated on board ship in natural surface seawater to measure fecal pellet production rate of the mixed mesozooplankton community. …

Overfishing is a global issue that poses a significant risk to the entire ocean ecosystem in diminishing biodiversity and ecosystem function. This thesis examined the pattern and pace of fisheries depletions due to commercial fishing during the past 70 years. The Food and Agriculture Organization of the United Nations (FAO) Division of Fisheries and Aquaculture maintains a database of global hauls of marine taxa (reported in metric tonnes) from 1950 – 2019. These data were queried to determine the total number and sequence of fisheries depletions documented by the historic record. Tidal wetlands are vital for buffering coastal settings from the threats of accelerated sea level rise and storms. Understanding the factors that are most influential for the maintenance and recovery of tidal wetlands after extreme events compounded by future accelerated sea level rise is of the utmost importance, yet this knowledge is not well established. Pelagic apex predators exert strong influences on ecological communities, and often support valuable commercial or recreational fisheries worldwide. Discerning the causes of population boom and bust cycles for coastal pelagic species (CPS) has been a major focus of fisheries management research for over a century. Year-class strength is contingent on larval survival and condition, which can be influenced by larval size at age and growth rate. The influence of bottom-up and top-down controls on the formation and persistence of phytoplankton blooms has been well studied. However, the relative importance of these bottom-up and top-down controls vary spatially and temporally. In the tidal tributaries and mainstem of Chesapeake Bay, the summer dinoflagellate population follows a succession of bloom-producing species. The dinoflagellate species Margalefidinium polykrikoides and Alexandrium monilatum are currently considered the end of this succession. These species form near-annual blooms in the lower half of Chesapeake Bay and are considered harmful algal bloom (HAB) species due to their negative ecological impacts. Mixotrophic protists, which combine the use of photosynthesis and prey ingestion to obtain nutrients for growth, comprise a substantial portion of the plankton community. However, there is a major gap in our understanding of how mixotroph prevalence varies spatially and temporally and under what conditions they dominate. Climate change impacts in the Chesapeake Bay will limit the efficacy of nutrient reduction efforts and decrease dissolved oxygen, but uncertainties associated with the magnitude of these effects remain. An understanding of underlying mechanisms that have driven recent warming trends will narrow uncertainties for future pathways of temperature change. Additionally, future simulations of climate impacts in the estuary are dependent on multiple different sources of uncertainty, many of which have not yet been fully evaluated. This study focused on the presence and accumulation of microplastic fibers in the digestive tract and livers of young-of-year Atlantic Sharpnose Sharks (Rhizopriondon terraenovae) from two sampling locations along the Grand Strand of South Carolina. R. terraenovae is a small, mesopredatory elasmobranch found abundantly along northwestern Atlantic Ocean coastlines. Thirty specimens of R. terraenovae were collected from May through August of 2020. Microplastics were found in all specimens. A total of 672 plastic particles were identified over the course of the study, with an average of 22.4 ± 10.5 (SD) plastics per specimen. Atlantic bluefin tuna (ABT), Thunnus thynnus, spawn in the Gulf of Mexico (GoM) and the Mediterranean Sea (MED). Spawning occurs within narrow temporal and environmental parameters. Efforts to characterize growth of ABT in wild conditions revealed a wide range of growth variability during the early life stages. Harmful Algal Blooms (HABs) of the toxic dinoflagellate Alexandrium catenella are an annually recurring problem in the Gulf of Maine (GoM), resulting in risks to human health and substantial economic losses due to shellfish harvesting closures. The monitoring approaches in the region are restricted to real-time identification of the HABs events, when they are clearly underway and already causing deleterious effects to the environment. This project examines the development of a smart boat which could serve as a possible marine research apparatus. The smart boat consists of a miniature vessel containing a low-cost microcontroller to live stream a camera feed, GPS telemetry, and compass data through its own WiFi access point. The smart boat also has the potential for autonomous navigation. My project captivated the interest of several members of California Polytechnic State University, San Luis Obispo’s (Cal Poly SLO) Marine Science Department faculty, who proposed a variety of fascinating and valuable smart boat applications.

Climate-driven warming in the U.S. Northeast Shelf (NES) has led to changes in the spatial distributions of many marine resources. Shifts and expansions of commercially important fish stocks pose major challenges to fishermen and fisheries managers in this region. American lobster (Homarus americanus) in the Gulf of Maine (GOM) is one of these impacted stocks and is projected to continue its shift towards more northern and offshore areas. Shallow coastal sediments are sites of intense respiration and organic matter breakdown. Macroinfauna bioturbate and bioirrigate sediments which supplies microbes with oxygen and newly deposited organic material from surface sediments, facilitating microbial remineralization of organic matter. These processes depend heavily on the concentration of dissolved oxygen in overlying water. Shallow water oxygen patterns often follow a diel cycle as dissolved oxygen decreases at night due to respiration and then increases during the day with photosynthesis, creating recurring suboxic conditions that are potentially stressful to organisms. Marine snow is a major component of the biological pump, through which carbon is exported to the deep ocean. The sinking of marine snow can be disrupted by organisms, including many species of zooplankton that ingest or break up aggregates. These processes can have important impacts on planktonic food web dynamics and carbon export. Marine snow can have vertically patchy distributions, occurring in thin layers, which may further affect interactions with zooplankton. The biological pump is a critical component of carbon transformation in aquatic ecosystems, but the role that zooplankton play in carbon production and vertical export is rarely studied in estuaries. Zooplankton produce carbon-rich fecal pellets which sink to depth and can fuel benthic community metabolism. The body size and taxonomic structure of the zooplankton community varies on interannual, seasonal, and diel time scales, and can lead to varying carbon production and export rates. Throughout the ocean, zooplankton transfer energy from primary producers to higher predators and transport carbon from surface waters to depth. The efficiency of these processes depends in part upon the taxonomic composition and trophic ecology of the zooplankton community. Zooplankton species abundance and distribution shifted over recent decades along the West Antarctic Peninsula during a period of rapid regional warming and sea-ice decline. The subterranean estuary (STE) is a subsurface ecosystem where fresh groundwater mixes with intruding, recirculated seawater at the coastline. Despite being present globally, STEs and their potential impacts as hotspots for biogeochemical processing, or as a source of nutrients to coastal systems, are not well understood. STEs have been recognized as highly reactive zones for biogeochemical reactions, which influence the fate and transport of nutrients, organic matter, and trace metals discharged to the coastal ocean. Upwelling events are known to support blooms of phytoplankton, important primary producers at the base of the oceanic food web. Phytoplankton community structure changes in response to upwelling support higher trophic level growth and increased efficiency of carbon export from the euphotic zone. While these events occur globally, this study examined upwelling in coastal regions, where alongshore winds can drive Ekman transport and upwelling of deeper waters. Blue carbon sequestration and storage in mangroves largely result from belowground biomass allocation in response to flooded anaerobic soil conditions and nutrient availability. Biomass allocation to belowground roots is a major driver of mangrove soil formation and organic matter accumulation leading to blue carbon storage potential. Belowground biomass sampling in mangroves is labor intensive, limiting data availability on biomass stocks, particularly for large roots (>20 mm diameter) and necromass (dead roots). Temperature variability in the nearshore coastal ocean influences various biological processes and can drive changes in biodiversity and habitat range. Despite recent progress, there are still significant gaps in the understanding of drivers of temperature variability in upwelling bays, particularly at higher frequencies. The aggregation of individual phytoplankton into marine snow allows particles to sink more quickly, thus resulting in the transport of particulate organic carbon from surface waters to the deep ocean. Aggregate formation has previously been measured in experiments indirectly by quantifying how particle size or particle concentration changes over time. Here, I present my thesis in which I applied high-resolution imaging to quantify aggregate formation using two different methodologies.
