The growth and self-assembly of molecules on surfaces can be directly visualized at the molecular level using studies which combine nanoscale lithography and high-resolution imaging. Nanopatterning provides a unique and practical approach for direct views of surface changes after the key chemical steps of nanopatterning, providing landmarks and baselines for measuring growth in vertical and lateral dimensions. Controlling the arrangement of materials on surfaces at the nanoscale can be achieved using particle lithography. Arrays of well-defined nanostructures can be prepared with reproducible geometries and arrangement. This dissertation details the development of new fabrication strategies for the preparation of spatially selective surfaces by combining techniques of particle lithography and scanning probe microscopy (SPM). This combination of lithography and nanoscale surface characterization was applied to study the mechanisms of molecular level surface-assembly of organosilanes and porphyrin on surfaces of Si(111). Particle lithography was used to investigate the surface assembly of 4-chloromethylphenyltrichlorosilane (CMPS) within exposed sites of nanoholes in selected solvents and at selected temperatures to gain insight into the details of self-polymerization. A peptide is defined, as a molecule that contains less than fifty amino acids; anything larger is a protein. Peptides are important molecules because they have diverse uses. Peptides were utilized in two ways: 1) Peptide bioconjugates containing a fluorescent porphyrin or phthalocyanine macrocycle were designed and investigated, with or without a PEG moiety for selective targeting of the epidermal growth factor receptor (EGFR). 2) Amyloid aggregating mitigating peptides (AAMPs) was synthesized and investigated containing polar amino acids, MiniPEGs, and/or ααAAs that have the ability to inhibit and disrupt Amyloid Beta (Aβ). Cancer remains the second most common cause of death in the United States. It is therefore imperative that a lot of effort be put into finding a cure for this dreadful disease that shows no discrimination, and virtually anybody is at risk of developing the disease. Novel symmetric and asymmetric water-soluble tetrabenzoporphyrin are synthesized in relatively good yields. These compounds are synthesized by the condensation of butanopyrrole with several aldehydes that contain masked water solubilizing groups followed by metal insertion, oxidation and demetallation and deprotection of the masked solubilizing groups. The biological evaluation (in vitro and in vivo) studies are described in addition to the photophysical evaluations of the corresponding compounds. A novel versatile route to the syntheses of novel free-bases and metallo-benzoylbiliverdin is discussed. Nature has provided a vast number of compounds that have medicinal application. The use of these compounds provided by nature however, is limited by the amount of a specific compound that nature provides. The synthesis of these molecules and their derivatives provides an even greater number of compounds for biological screening. Various pyrroles, the heterocyclic building blocks of porphyrins, can be prepared synthetically over several steps. The implementation of carboranes on pyrrole rings intrinsically provides substrates that can be converted into porphyrins bearing carborane substituents.
