Joint Analysis For Multiple Traits, Zhenchuan Wang

This dissertation includes three papers with each distributed in one chapter.

In chapter 1, we proposed an Adaptive Weighting Reverse Regression (AWRR) method to test association between multiple traits and rare variants in a genomic region. AWRR is robust to the directions of effects of causal variants and is also robust to the directions of association of traits. Using extensive simulation studies, we compared the performance of AWRR with canonical correlation analysis (CCA), Single-TOW, and the Weighted Sum Reverse Regression (WSRR). In chapter 1, I compared the performance of eight multivariate phenotype association tests. The motivation to conduct this power comparison paper is as follows. For nearly 15 years, genome-wide association studies (GWAS) have been widely used to identify genetic variants associated with human diseases and traits. GWAS typically investigate genetic variants for a predefined phenotype, thus fail to identify weak but important effects. In recent years, many multivariate association tests have been developed. This dissertation contains several approaches to resolve irregularity issues of CFD problems, including a decoupling of non-linearly coupled fluid-fluid interaction, due to high Reynolds number. New models present not only regularize the linear systems but also produce high accurate solutions both in space and time. To achieve this goal, methods solve a computationally attractive artificial viscosity approximation of the target problem, and then utilize a correction approach to make it high order accurate. Underwater acoustic (UWA) communication networks are promising techniques for medium- to long-range wireless information transfer in aquatic applications. The harsh and dynamic water environment poses grand challenges to the design of UWA networks. This dissertation leverages the advances in machine learning and signal processing to develop intelligent and secure UWA communication networks. Three research topics are studied: 1) reinforcement learning (RL)-based adaptive transmission in UWA channels; 2) reinforcement learning-based adaptive trajectory planning for autonomous underwater vehicles (AUVs) in under-ice environments; 3) signal alignment to secure underwater coordinated multipoint (CoMP) transmissions.

Soot particles form during incomplete combustion of carbonaceous materials. These particles strongly absorb light and directly affect Earth’s climate by warming our atmosphere. When freshly emitted, soot particles have a fractal-like morphology consisting of aggregates of carbon spherules. During atmospheric processing, soot aggregates interact with other materials present in our atmosphere (i.e., other aerosol or condensable vapors) and these interactions can result in the formation of coated, mixed or compacted soot particles with different morphologies. Recent work performed by A. Chakravarty and M. Levy showed experimentally a dramatic increase in the specific Faraday Rotation (FR) of the iron garnet Bi0.8Lu0.2Gd2Fe5O12. A theoretical model, based purely on classical electrodynamics, attempting to explain this behavior was developed by colleagues in Russia that not only confirmed the asymptotic increase in the specific FR at sub-50nm film thicknesses but also suggested that the specific FR should exhibit significant fluctuations at sub-500 nm film thicknesses. Understanding gene interactions in complex living systems is one of the central tasks in system biology. With the availability of microarray and RNA-Seq technologies, a multitude of gene expression datasets has been generated towards novel biological knowledge discovery through statistical analysis and reconstruction of gene regulatory networks (GRN). Reconstruction of GRNs can reveal the interrelationships among genes and identify the hierarchies of genes and hubs in networks. The new algorithms I developed in this dissertation are specifically focused on the reconstruction of GRNs with increased accuracy from microarray and RNA-Seq high-throughput gene expression data sets.

In this study, we attempt to perform in-cloud measurements, both in the laboratory using the Michigan Tech $\Pi$-chamber and in the atmosphere via the CSET field campaign. Atmospheric turbulence is believed to play a critical role in the growth, development and dissipation of clouds and it is important to study its effect in order to better understand and predict cloud properties such as albedo and lifetime. Flash memory has become increasingly popular as the underlying storage technology for high-performance nonvolatile storage devices. However, while flash offers several benefits over alternative storage media, a number of limitations still exist within the current technology. One such limitation is that programming (altering a bit from its default value) and erasing (returning a bit to its default value) are asymmetric operations in flash memory devices: a flash memory can be programmed arbitrarily, but can only be erased in relatively large batches of storage bits called blocks, with block sizes ranging from 512K up to several megabytes. Fractures significantly control the groundwater flow and solute transport in geological settings of low-permeable rocks. Fractures also affect seismic wave propagation. For instance, they can create a directional dependence of seismic velocity with respect to their orientations, known as seismic anisotropy. Seismic radial anisotropy as used here is the difference between the velocity of a vertically polarized S-wave (SV) and one polarized horizontally (SH). In this thesis, seismic radial anisotropy was used to evaluate its usefulness for correlating with near-surface fractures. Electronic devices, especially MOSFETs, have been dimensionally scaled down to enhance operation of integrated circuits, addressing challenges such as current leakage, fluctuation of intrinsic semiconductor properties, and power dissipation. Reaching dimensions below 20 nm, there are fundamental limitations that are difficult to overcome, driving alternative device paradigms to be sought utilizing the quantum mechanical behavior of electrons. Single electron transistor (SET) devices are examples of a new generation of low-power transistors designed to transport information via single electron tunneling through one or more islands separated by tunnel junctions.
