The aim of this dissertation is to outline important considerations for the Louisiana Sugarcane Variety Development Program (LSVDP) as it pertains to historical progress, impact, goal setting, and new strategies for continued genetic gains. Industry progress was evaluated with robust regression models to quantify rates of productivity gains. Over the last 50 years, statistically significant productivity gains were identified in sucrose content (45%), cane yield (32.2%), and sugar yield (93%) while pairwise comparisons of decades showed that progress was incremental rather than rapid and sustained once achieved. Synthetic herbicides, with their varying modes of action, are well known for their efficiency in the suppression and control of weed species in U.S. agriculture. However, the consequences of using synthetic herbicides without attention to the surrounding environment can produce chemical run-off, changes in soil health and soil health conditions, and create herbicide-resistant weeds. These consequences have encouraged growers to find alternatives in their weed management programs. Alkaline stress is a major threat to rice production globally. The resources for genetic improvement of alkalinity tolerance in rice are limited. We performed genome-wide association study (GWAS) and QTL mapping integrated with whole genome sequencing and expression analysis to identify and confirm QTLs and candidate genes. We developed a near-isogenic line (NIL) population to fine map the two important QTLs. In GWAS experiment, we genotyped and phenotyped a panel of indica and japonica genotypes for alkalinity tolerance and identified genomic regions and candidate genes conferring alkalinity tolerance. Field studies were conducted in 2018-2021 at the LSU Agricultural Center’s H.R. Caffey Rice Research Station (RRS) near Crowley, LA, and the Dean Lee Research and Extension Center (DLREC) near Alexandria, LA to evaluate off-target florpyrauxifen movement on soybean. Soybean was treated with florpyrauxifen at the V4-V5 or R1-R2 growth stages. Soybean injury was evaluated at 1, 7, 14, and 28 days after treatment (DAT) and soybean plant height (cm) was recorded at 7, 14, and 28 DAT. Studies were conducted to determine the potential of silicate-solubilizing bacteria (SSB) as biostimulant in Louisiana rice (Oryza sativa L.) production systems. Isolation and profiling of SSB in Louisiana soils; evaluation on its effects on the silicon (Si) uptake and productivity of rice using various carriers derived from slag, rice hull, and sugarcane (Officinarum spp.) bagasse; and development of a feasible approach of incorporating SSB to the rice production system were conducted. Results showed that numerous bacteria isolated from Louisiana soils can solubilize silicate and produce multiple plant growth-promoting compounds. Aspergillus flavus is a soil-borne fungal pathogen that infects maize and produces aflatoxins. In the current study, portions of the alkaline protease (alk) and the O-methyl transferase (omtA) genes, which are key in A. flavus virulence and aflatoxin biosynthesis, respectively, were targeted for suppression through an RNAi (RNA interference) approach known as Host-Induced Gene Silencing (HIGS). Separate RNAi vectors were designed to carry regions of the alk and omtA gene fragments (Alk-RNAi and OmtA-RNAi) and introduced into B104 maize zygotic embryos. This research was conducted from 2017 to 2019 to evaluate the nutrient turnover of different species of cover crops in soils under different row crop production systems in Northeast and Central Louisiana. Studies were conducted to evaluate the impact of silicon (Si) fertilization on the uptake of harmful trace elements in Louisiana rice production system, and document the effect of silicate slag granular size on its ability to supply Si in wheat. The influence of silicate slag and lime on the uptake and translocation of harmful trace elements in rice grain was determined. Results showed that both slag and lime had similar effects on pH at five of the nine sites investigated. Soil Si was significantly (P <0.001) increased with application of silicate slag at all sites. Lime and silicate slag had no effect on the concentration of trace elements in soil. However, increasing Si rates were negatively correlated with arsenic (As) and cadmium (Cd) concentration in rice grain. Utilizing winter annuals in livestock pastures reduces feed costs of hay, and provides additional vegetative cover that is beneficial to the soil. However, how this practice affects the soil microbial communities has not been well studied. Two sites were included in this study. Both were commercial cattle grazing operations that over-seeded a mixture of grasses, legumes, and brassicas into pastures dominated by bahiagrass (Paspalum notatum). Sugarcane, being a complex aneu-polyploid, poses unique challenges to fine mapping of quantitative trait loci (QTL) controlling agronomic traits of interest. Genome-wide association studies (GWAS) could be a better alternative to identify molecular markers associated with specific traits due to high linkage disequilibrium in sugarcane. In the first study, marker-trait associations (MTAs) were evaluated for three sucrose traits, Brix, total recoverable sugar (TRS), and percent sucrose on 48 elite and historic Louisiana breeding clones using 1,062 alleles. These sucrose traits were highly correlated (P-value < 0.0001) at >0.96. TASSEL 5.1 and JMP Genomics 8.0 were compared with eight models run in each program. …

In research conducted using indeterminate soybean [Glycine max (L.) Merr.], fourteen injury criteria observed following dicamba at 0.6 to 280 g ae ha-1 (1/1000 to ½ of 560 g ha-1 use rate) were rated using a scale of 0= no injury, 1= slight, 2= slight to moderate, 3= moderate, 4= moderate to severe, and 5= severe. Greatest crop injury 15 d after treatment (DAT) was observed following dicamba applied at 0.6 to 4.4 g ha-1 at V3/V4 for upper canopy pale leaf margins (3.8 to 4.2) and at R1/R2 for terminal leaf cupping (4.1 to 5.0) …

Forage systems are important for animal production. Nitrogen fertilization and herbicides use has led to a significant increase in forage production. Therefore, this study aimed to investigate the effects of biochar and N-(n-butyl) thiophosphoric triamide + dicyandiamide (NBPT+DCD) application on manure and urea fertilized soil by focusing on nitrogen fertilizer efficiency use, greenhouse gases emissions, microbial community, soil aggregate stability, and organic carbon functional groups. In eukaryotic cells, DNA is a large molecule that must be greatly condensed to fit within the nucleus. DNA is wrapped around histone proteins to form nucleosomes, which facilitate DNA condensation, but on the other hand, may limit DNA processes. Organisms must respond to environmental stress in order to survive, and one strategy is by remodeling nucleosomes to promote changes in DNA accessibility to alter gene expression.
