Sea lice (Lepeoptheirus salmonis) present significant economic and animal welfare challenges to salmon aquaculture globally. Chemical delousing agents are used in many countries, with each nation eventually reporting sea lice developing reduced sensitivities to treatments. While some countries have in place sea lice sensitivity monitoring programs, that is not the case in Maine, USA. Although chemical delousing agents are not currently used in Maine, they have been used in the past and are currently used in neighboring Canadian salmon farms. New England’s seafood industry has been searching for opportunities to diversify their landings and build resilience as it faces socio-economic challenges from a changing climate. Developing markets for underutilized species is one way the New England community could help their seafood industry build resilience. This thesis identified New England’s underutilized fish species and explored their marketplace potential by examining their availability in a changing climate, current availability to consumers, and consumers’ responses. Coastal community resilience requires connecting people with useful information that reflects their needs and interests and empowers them to make informed marine resource decisions. In this thesis, I explore how to effectively integrate disparate data from different disciplines and sources to make information more useful and usable at federal, state, tribal, and local levels in order to support more holistic and integrated management. Sandy beaches are high-energy impact zones that produce little to no organic material. Much of the organic matter on beaches is washed up on shore in the form of algal wrack, providing a vital source of nutrients, food, and habitat for a variety of organisms on the sandy beach. Over time wrack will decay and decompose, releasing nutrients including nitrogen and phosphorus, which are consumed by benthic microalgae and bacteria. The type of wrack and geomorphology of the beach environments affect decomposition, which in turn supports a variety of different wrack associated macrofaunal communities. Stony coral tissue loss disease (SCTLD) is a highly lethal coral disease that has caused a dramatic loss of coral tissue along the Florida Reef Tract and throughout the Wider Caribbean. This study seeks to understand whether programmed cell death (apoptosis) is involved in the pathology of the highly virulent SCTLD tissue loss lesion. Tissues from diseased colonies of Pseudodiploria strigosa collected in 2018 and 2020 were stained using the terminal deoxyribonucleotidyltransferase (TdT) mediated dUTP-biotin nick end labeling (TUNEL) assay to visualize areas of programmed cell death. In the Gulf of Mexico (GOM), Vermilion Snapper (Rhomboplites auroruben), are believed to compete with Red Snapper directly for prey and habitat. The two species share similar diets and have significant spatial overlap in the Gulf. Red Snapper are thought to be the dominate competitor, forcing Vermilion Snapper to feed on less nutritious prey when local resources are depleted. In addition to ecological pressures, GOM Vermilion Snapper support substantial commercial and recreational fisheries. Aquatic ecosystems are inundated by environmental pesticides. This study, observed the dose-dependent effects of pesticides cocktail (metalachlor, linuron, isoproturon, tebucanazole, aclonifen, atrazine, pendimethalin, and azinphos-methyl) and elevated temperature (32 °C for 4-week exposure) on morphology of gills and kidneys, and expression of nitrotyrosine protein (NTP), dinitrophenyl protein (DNP), catalase (CAT), superoxidase dismutase (SOD), Na+/K+-ATPase, renin, and apoptosis in tissues of goldfish. Additionally, the effects on the free-swimming behavior were also observed. Histological analysis showed wide-spread damage in tissues at higher temperature and pesticides co-exposure. The Republic of Costa Rica is a Central American country with only 0.03% of the world’s landmass, but 5% of the world’s biodiversity, making it a leading ecotourism destination. Ecotourism is one of the main sources of revenue for the country, but the degradation of coastal reefs has resulted in a significant loss of financial income for developing areas. Successful conservation of pinnipeds in the northwest Atlantic has led to increasing populations of harbor (Phoca vitulina) and gray seals (Halichoerus grypus) in the Gulf of Maine. Seals are often perceived as predators and competitors for fish, and as a result, come into conflict with fisheries and fish conservation. Increasing numbers of seals have become a recent concern in the Penobscot River Estuary in Maine, as habitat restoration and diadromous fish conservation have been top priorities in this region for the past decade.

The Critically Endangered Largetooth Sawfish, Pristis pristis, experienced global declines in range and abundance over the past century and Australia is now their last stronghold. This research aimed to understand whether these declines have been accompanied by a reduction in levels of genetic diversity. Using P. pristis tissue samples sourced from natural history specimens, three fragments (616-bp, 386-bp, 141-bp) in the mitochondrial DNA (mtDNA) control region were PCR-amplified. At each fragment, significant genetic structure was found in P. pristis overall (ΦST=0.946, N=9; 0.813, N=54; 0.771, N=99). Microplastics are a concern in marine environments because they are highly durable, ubiquitous, and can be mistaken for food and ingested by small organisms. Pelagic Sargassum, an important habitat for larval and juvenile stages of many fish species, is found in large surface aggregations, and may provide complex structure in which microplastics become trapped. Symbionts within marine sponges are actively participating in the biogeochemical cycles. Among them, the role of symbiont microbes in the sulfur cycle remains a mystery. This study measured the abundance of microbes within the genus Cinachyrella before and after exposure to hydrogen sulfide. A four-part study was conducted: a) five-hour drop experiments, b) vertical distribution experiments, c) five-hour uptake experiments, and d) long-term exposure experiments. The five-hour drop experiment utilized a microsensor to measure sulfide levels, which was lowered 1.0 mm every thirty minutes for a total of 5 hours. Understanding threats and drivers of extinction risk is critical to conserving marine biodiversity. Although marine bony fishes are some of the most diverse and abundant vertebrates in the world, overexploitation is the major threat to these taxa. Species in the family Sciaenidae are important marine resources in many parts of the world, supporting small- and large-scale fisheries for consumption and the international maw (dried swimbladder) trade. Historically, sharks were not considered to be of high commercial value due to low demand and modest catch rates in comparison to bony fishes. However, with recent heightened demand for shark products, their economic value has increased profoundly, which has led to overharvesting of many species. Situated on the lower digestive tract, caeca typically project cranially from the juncture of the small and large intestine. Recent studies have proposed that the role of caeca in the avian system is to act as fermentation chambers to synthesize vitamins, modulate gut microflora, and absorb nutrients; however, functionality differs with diet. Caeca are a typical characteristic of the avian gastrointestinal tract, with varying sizes and shapes, or even rudimentary or absent in some species. Understanding zooplankton productivity is critical for modeling marine food web function, of which one poorly known factor is the influence of zooplankton symbionts. Zooplankton protist symbiont diversity is underestimated due to the limited surveys and techniques previously used. Using 18S V4 metabarcoding, I characterized the eukaryotic microbiomes associated with crustacean zooplankton from the northern Strait of Georgia, BC. Apostome ciliates were most abundant in all hosts except for cyclopoid copepods, which were dominated by Syndiniales. Most symbiont lineages were more abundant in one or two hosts, suggesting some degree of host preference. Microbiome data also provided information on diet, confirming …

The Indian Ocean and the monsoon system are dynamically complex. In the Bay of Bengal (BoB) and southeastern Arabian Sea (SEAS), surface circulation is strongly influenced by the monsoons and notable local eddying that modulates the East India Coastal Current (EICC). In this study, the role of freshwater transported from the BoB into the SEAS in determining both the timing of monsoon onset and the strength of the ensuing monsoon is examined. Planktonic larvae of marine organisms are increasingly being exposed and required to respond to a changing physical environment. Adult sea urchins occupy both intertidal and subtidal waters and broadcast spawn gametes into the water column to contend with variable physical conditions. The recreational and commercial sectors of the Southern Flounder fishery in Louisiana both lack current information that profiles the fishery’s ability to meet stakeholder interest. This project characterized the Louisiana Southern Flounder fishery through an evaluation of fishery-dependent data and a survey of coastal Louisiana anglers.

The aggregation of phytoplankton into marine snow provides a mechanism by which smaller particles can coagulate to form larger particles, which can be consumed at various depths or readily transported to the deep ocean and sequestered from the atmosphere on time scales of a thousand years or more. Zooplankton interacting with these large carbon-rich aggregates can obtain nutrition in environments where the phytoplankton size spectrum is small and not directly available, enhancing the possibility of obtaining adequate nutrition in environments dominated by small cells. Reef-building corals are long-lived and may take many centuries to adapt, making them especially susceptible to climate change. However, corals host microbial symbionts that can change quickly, potentially speeding acclimation. My dissertation aimed to determine the degree of coevolution and flexibility between corals and their microbiomes among hosts, across space, and in response to stress.
Microbial communities are usually surveyed by sequencing the 16S rRNA gene, however the PCR primers used also amplify coral DNA, thereby limiting prokaryotic read coverage. A series of three oceanographic survey cruises were conducted in June, July, and August of 2019 in the northeastern Gulf of Maine and Bay of Fundy. Surface water samples were collected and analyzed for enumerations of cell densities of the dinoflagellate Alexandrium catenella in relation to cell densities of diatoms. Hydrographic profiles of temperature, salinity, and nutrients (silicate and nitrate) were also made at each station. Data were analyzed to determine if there was any statistically significant evidence of allelopathic interference imparted by diatoms that impede A. catenella. Gray (Halichoerus grypus) and harbor (Phoca vitulina) seals are sympatric species that inhabit the North Atlantic and have been subject to mortality events from disease outbreaks, particularly phocine distemper and avian influenza virus. Across mortality events, gray seals tend to exhibit a higher survival rate, which could be explained by various ecological factors impacting rates or direction of selection in parts of the genome related to the immune system. These factors could include haul-out site density, habitat, and degree of inter/intraspecies interaction. This thesis describes the isolation, structure elucidation, and synthesis of natural products from marine cyanobacteria. A crude extract from a cyanobacterium collected in Curacao showed selective affinity for the dopamine D5 receptor in a screen against a panel of CNS receptors. Due to the high similarity of the D5 and D1 receptor, to date there are no known ligands that differentiate them. Attempts to purify the compound responsible for this affinity led to the isolation of the known compound caylobolide A. Phytoplankton communities are vital to oceanic ecosystems. While most are harmless or beneficial, a select group possesses the capability to produce toxins and cause mass die-offs of marine organisms. Florida red tide, caused by blooms of the dinoflagellate Karenia brevis, is common in the Gulf of Mexico, although blooms have been transported to the Atlantic coast and impacted estuaries where K. brevis is not normally found. An in-depth overview of compiled estuary research evaluated the possibility of the continued spread of Florida red tide blooms to Southeastern Atlantic estuaries and the likelihood of establishment in non-native regions. Despite significant improvement in computational and observational capabilities, predicting intensity and intensification of major tropical cyclones remains a challenge. In 2017 Hurricane Maria intensified to a Category 5 storm within 24 hours, devastating Puerto Rico. In 2019 Hurricane Dorian, predicted to remain tropical storm, unexpectedly intensified into a Category 5 storm and destroyed the Bahamas. The official forecast and computer models were unable to predict rapid intensification of these storms. One possible reason for this is that key physics, including microscale processes at the air-sea interface, are poorly understood and parameterized in existing forecast models.
