Seagrass beds support high biodiversity and animal abundance, serve as feeding grounds for a variety of animals, offer shelter from predation, and act as a nursery habitat for juveniles. The species composition of seagrass beds can impact their use as habitat by animals. Two common species of seagrass in the Gulf of Mexico are Ruppia maritima (widgeon grass) and Halodule wrightii (shoal grass). The shallow coastal waters of the Grand Bay National Estuarine Research Reserve (NERR) support both species, but the use of each seagrass as habitat by nekton is poorly understood, which can limit management decision-making. The Gulf menhaden stock is the target of a large commercial fishery in the Gulf of Mexico. To address the needs of both the stock and fishery, I performed two studies. I first addressed the natural mortality rates currently used in the Gulf menhaden stock assessment. To update these rates, I used data from a tagging study conducted from 1970 to 1988. Adult and juvenile menhaden were tagged, released, and recovered in fish processing plants. To evaluate the data, I built a Bayesian model using the negative binomial distribution to estimate natural mortality, catchability, and the overdispersion factor parameters. I …

Coastal salt marshes support a diversity of nekton and facilitate critical ecosystem functions but are threatened by shoreline development and climate change. Therefore, coastal ecosystem managers have begun incentivizing the use of living shorelines (LS), erosion control structures incorporating native plantings, to mitigate ecological consequences of marsh loss. However, post-restoration climate changes may shift habitat templates and negate positive effects of ecosystem restoration. The Tripletail, Lobotes surinamensis, is an emerging candidate species for U.S. marine aquaculture. This work aimed to address two bottlenecks for hatchery production of the species by developing a hormonal induction protocol to obtain fertile spawns from captive brooders and a method for sex identification of candidate brooders.

Single pairs selected among a captive-held broodstock conditioned under a natural photothermal cycle were induced with one of five treatments (n = 5 or 6 replicates per treatment). Elkhorn coral, or Acropora palmata, is an important reef building species that promotes species abundance and other ecological services to the communities in the US Virgin Islands. We captured high resolution imagery of a reef in St. Croix’s East End Marine Park using a Wingtra One UAV. We then used deep learning techniques to detect individual coral colonies. We compared two deep learning models, FasterRCNN and MaskRCNN, and found that the models achieved accuracy shores up to 0.78. Gulf Sturgeon (GS), Acipenser oxyrinchus desotoi, are a threatened, anadromous fish species in the northern Gulf of Mexico. Their range is from the Pearl River, LA, in the west to the Suwannee River, FL, in the east with a longitudinal divide at Mobile Bay, AL, creating a western population unit (WPU) and an eastern population unit (EPU). Sturgeon belonging to the WPU exhibit lower abundances, higher mortality rates, and are overall less studied than their EPU counterparts. Coastal wetlands provide a valuable wealth of services to the greater coastal ecosystem and human communities. However, threats such as sea level rise and conservation projects, such as freshwater diversions, have the potential to alter coastal wetlands in different ways. In this thesis, I describe the effects of inundation and nitrogen on vegetation productivity using a field-sampling approach and an in situ controlled mesocosm experiment, called a marsh organ. The West Channel of the Pascagoula River contained significantly higher belowground biomass than the East Channel, which is more anthropogenically modified. The deep-pelagic environment encompasses ocean waters below 200 m depth, and comprises 90% of the volume of the Gulf of Mexico. Deep-pelagic fishes are important prey for many oceanic consumers, but relatively little is known about their early life history, including larval fish trophic ecology. The Critically Endangered Largetooth Sawfish, Pristis pristis, experienced global declines in range and abundance over the past century and Australia is now their last stronghold. This research aimed to understand whether these declines have been accompanied by a reduction in levels of genetic diversity. Using P. pristis tissue samples sourced from natural history specimens, three fragments (616-bp, 386-bp, 141-bp) in the mitochondrial DNA (mtDNA) control region were PCR-amplified. At each fragment, significant genetic structure was found in P. pristis overall (ΦST=0.946, N=9; 0.813, N=54; 0.771, N=99). Microplastics are a concern in marine environments because they are highly durable, ubiquitous, and can be mistaken for food and ingested by small organisms. In this study, a strain of Oocystis sp. (S002) was grown using two different growth strategies at three different temperatures (15°C, 20°C, 25°C). One strategy (GS1) kept a constant specific growth rate (µ) and the other (GS2) kept a constant relative growth rate (µ/µmax). Between 1997 and 2011, The National Marine Fisheries Service conducted 50 depletion experiments to estimate survey gear efficiency and stock density for Atlantic surfclam (Spisula solidissima) and ocean quahog (Arctica islandica) populations using commercial hydraulic dredges. The Patch Model was formulated to estimate gear efficiency and organism density from the data. The range of efficiencies estimated is substantial, leading to uncertainty in the application of these estimates in stock assessment. To estimate the diurnal periodicity in the biological pump, a floating array with a marine snow camera system at 150 m depth was used, and particles were imaged at a 40 second interval for a 24 to 30 hour period at five sites in the Gulf of Mexico in June 2017. Each image was processed to identify and size all the particles within the frame, which was then processed to determine diameter, an estimated volume, and settling speed for each particle. The spotted seatrout (Cynoscion nebulosus) is a euryhaline finfish candidate for marine aquaculture in the northern Gulf of Mexico. Aquaculture of this species currently uses salinities of 25 psu or greater making production challenging in areas where high salinity water is not available. This study aimed to document the effects of salinity on zootechnical performance of spotted seatrout embryos, early larvae, and juveniles in recirculating aquaculture systems to assist with the development of protocols for low salinity culture.

Atlantic surfclams, Spisula solidissima, are long-lived bivalve molluscs with dispersive larval stages. Surfclam patchiness throughout the U.S. Exclusive Economic Zone (EEZ) has declined from the 1980’s to the present in all assessed regions (Delmarva, New Jersey, Long Island, Southern New England, and Georges Banks). Warming of Mid-Atlantic bottom waters is driving the surfclam stock into new habitat and extirpating the surfclams from nearshore areas. In this study, two species of microalgae, Scenedesmus sp. isolated locally and Chlorella sorokiniana (UTEX 1230) were grown in municipal wastewater collected from Stennis Space Center, MS in order to assess whether or not the microalgae could remediate the wastewater into a clean and usable form while also producing the biomaterials necessary for fuel and other useful byproducts. Coastal marshes are important nursery habitats for many commercially important invertebrate species, yet these marshes are being lost worldwide at an unprecedented rate due to subsidence, erosion, climate change, and human activity. As marsh is lost, it creates the opportunity for submerged aquatic vegetation (SAV) colonization and establishment in newly created open water areas. Red Drum (Sciaenops ocellatus) are highly targeted recreationally in the Gulf of Mexico, and support a small commercial fishery in Mississippi. Despite their popularity, the stock is assessed using data limited approaches that necessitate accurate life history information. I estimated the year-specific and year-aggregated escapement rates for the Mississippi stock (years 2004 to 2015), which were sensitive to mortality estimation methods; year-aggregated estimates were 6.9 to 28.2 % depending on the method, but temporal patterns were consistent. The North-central Gulf of Mexico is a complex hydrologic environment with freshwater influx that varies on spatial and temporal scales. Freshwater input exerts influence on the isotope values of organisms living in coastal ecosystems. The objectives of this study were to determine relationships between total length and isotope value, estimate basal resource usage and trophic position of target species from Mississippi Sound, reef, and pelagic environments, and identify differences and similarities in spatial patterns of collection. Temperature can exert impacts on many processes in ectotherms. With global temperatures rising due to climate change, many ectothermic species may exhibit changes in growth rates and size at maturity, and these changes can have population-level effects. Predicting responses of species to climate change will require not only knowledge of thermal tolerance limits, but also effects of temperature change on growth rates and other life history parameters. Elevated surface temperatures exacerbate the threat of hypoxia within coastal ecosystems. These two primary stressors likely interact as they elicit opposing physiological responses from marine organisms. Metabolic depression is typically associated with hypoxia, while metabolic rates increase with temperature. Moreover, physiological effects of combined stressors may not be additive. In light of increasing pressures from hypoxia, elevated ocean temperatures, and other stressors within coastal regions, studies need to examine effects of multiple stressors on physiology of coastal organisms.
