Cross-trophic-level dynamics represent biotic interactions between organisms in a food web that span two (e.g., predator-prey interactions) or more (e.g., bottom-up or top-down indirect interactions) trophic levels. These dynamics are fundamental to understanding a variety of animal attributes across ecological contexts, including life-history traits, population limitation, and resource management. A classic example illustrates how declines in sea otter (Enhydra lutris) populations had negative indirect effects on giant kelp (Macrocystis pyrifera) populations due to reduced top-down regulation of a primary kelp predator, purple sea urchin (Strongylocentrotus purpuratus). Stressors associated with climate change including thermal stress and ocean acidification inhibit the growth and reproduction of many species, including the ecologically and economically important blue mussel species in the Gulf of Maine (GOM). Established scaling relationships between mussel size, abundance, and water filtration suggests that the decline of mussels will stunt GOM water filtration. This change in the rate of water filtration could have large effects on the abundance of phytoplankton, abundance of invertebrate larvae, abundance of nutrients and organic material, food web stability, and biodiversity. Harpswell Sound (HS) is an inlet in northeastern Casco Bay that exerts control on Gulf of Maine ecosystem health, yet its complex phytoplankton community dynamics have not been characterized with sufficiently detailed analyses. In this research, high-resolution automated microscopy and current velocity observations were used to test the seasonality, ecological succession, bloom origin location, and potential toxicity of populations in HS between 2020 and 2022. Winter months could exhibit slow accumulation of diatom biovolume. Evaluation Of The Effectiveness Of Ventless Trap Survey In Capturing Sublegal American Lobster Abundance In The Inshore Gulf Of Maine, Shiyue Zhao

The stock assessment of American lobster (Homarus americanus) plays an important role in managing the fishery in the Gulf of Maine (GOM). Various fishery-dependent and fishery-independent data are required in the stock assessment to estimate key fisheries parameters that define the population dynamics of American lobster. In the 2015 benchmark stock assessment, ventless trap survey (VTS) data were included for the first time to provide information about the sublegal lobster (carapace length < 83 mm) dynamics. However, the effectiveness of VTS data in monitoring sublegal lobsters has not been evaluated and we have little information on whether the VTS sampling design can capture sublegal lobster dynamics. The primary goal of this thesis research was to evaluate and determine whether the data collected from the Maine VTS provide robust estimation of design-based sublegal lobsters abundance index in the inshore GOM. To achieve this goal, I (1) estimated and evaluated variations in catch rates derived, respectively, from the first, second, and third ventless trap per site; 2) predicted sublegal lobster population at a high spatial resolution using generalized additive models (GAMs); (3) sampled the simulated sublegal lobster population following the sampling protocol used in the VTS program to derive a simulated VTS abundance index; and 4) compared the simulated VTS abundance index with the

The Gulf of Maine northern shrimp (Pandalus borealis) once supported a significant winter fishery for the Gulf of Maine (GOM). Although the shrimp fishery is not comparable to the lobster business, it provided fishermen and many coastal communities jobs and incomes in winters after lobster seasons. However, a moratorium has been put on the shrimp fishery since 2014 due to record low population abundance and perceived recruitment failures. The blue mussel Mytilus edulis alters its phenotype in species-specific ways in response to either green crab (Carcinus maenus) or sea star (Asterias sp.) predation. Previous studies have shown that only sea stars induce changes in abductor muscle morphology, while green crabs generally alter the shape and thickness of shells. In the Western Gulf of Maine, Blue mussels collected from wave protected sites with abundant green crab predators were shown to have significantly thicker shells and larger adductor muscles than mussels collected from wave exposed sites with few green crab predators. Anadromous fish play important roles in food webs and nutrient cycling in both aquatic and marine ecosystems. As a result of climate change however, anadromous fish’s migration timing has begun to change, with potentially deleterious consequences to both anadromous fish, and the species that depend on them. Deep-sea corals are of conservation concern in the North Atlantic due to prolonged disturbances associated with the exploitation of natural resources and a changing environment. As a result, the recovery rates of deep-sea coral communities are of heightened interest. These recovery rates are suggested to be on the order of decades to millennia, based on slow growth rates and longevity, of various deep-sea coral species. Cusk (Brosme brosme) are a National Oceanic and Atmospheric Administration species of concern, currently under internal status review for the Endangered Species Act, but are considered data limited. Current concerns for cusk include: decline in abundance, increase in fishing mortality relative to survey biomass, increased patchiness in habitat, and lack of management (72 FR 10710). Future management will require an improved understanding of cusk distribution, habitat use, spatial distribution of bycatch interactions, and the impact of bycatch on the population. Atlantic cod (Gadus morhua), yellowtail flounder (Limanda ferruginea), and haddock (Melanogrammus aeglefinnus) were once dominant species in the New England fisheries economy, together accounting for over half of the landings value of groundfish. Over the last several decades, all three species have experienced dramatic shifts in spawning stock biomass (SSB) with current estimates for cod stocks at 3% and 7% of target biomass (Gulf of Maine and Georges Bank stocks, respectively), a strong contrast to haddock stocks that are nearly fully recovered (NEFSC 2014, 2017). Hybrid zones provide natural laboratories to study how specific genes, and interactions among genes, may influence fitness. On the east coast of North America, two separate populations of the European green crab (Carcinus maenas) have been introduced in the last two centuries. An early invasion from Southern Europe colonized New England around 1800, and was followed by a second invasion from Northern Europe to Nova Scotia in the early 1980s (Roman 2006). Phytoplankton blooms follow predictable annual cycles in the Gulf of Maine, characterized by a large spring bloom and a smaller bloom in the fall. Marine phytoplankton form the foundation of primary production in Gulf of Maine waters, and thus community changes in composition, and abundance could have cascading effects on our coastal ecosystems.

Spiny Dogfish (Squalus acanthias) is a highly migratory elasmobranch that undergoes annual migrations along the East Coast of the United States. Spiny dogfish have been studied extensively on the West Coast, but little information currently exists on the life history of this species in the Gulf of Maine (GOM). Calanus finmarchicus is a widely distributed copepod species that dominants the zooplankton community in the Gulf of Maine. It is of particular interest in its role as a major food source for the endangered northern right whale and stocks of herring, mackerel and cod. More accurate coupled models to predict its distribution requires better life history models. However, due to the difficulty in estimating it, mortality is often used as a closure term in those models; the value is justified mathematically rather than ecologically.
