The environment can alter the magnitude of phenotypic variation among individuals, potentially influencing evolutionary trajectories. However, environmental influences on variation are complex and remain understudied. Populations in heterogeneous environments might exhibit more variation, the amount of variation could differ between benign and stressful conditions, and/or variation might manifest in different ways among stages of the gene-to-protein expression cascade or among physiological functions. Here, we explore these three issues by quantifying patterns of inter-individual variation in both transcript and protein expression levels among California mussels, Mytilus californianus Conrad. Herbivores can drastically alter the morphology of macroalgae by directly consuming tissue and by inflicting structural wounds. Wounds can result in large amounts of tissue breaking away from macroalgae, amplifying the damage initially caused by herbivores. Herbivores that commonly wound macroalgae often occur over only a portion of a macroalga’s lifespan or geographic range. However, we know little about the influence of these periodic or regional occurrences of herbivores on the large-scale seasonal and geographical patterns of macroalgal morphology. The Gulf of Maine is one of the fastest warming marine areas on the planet: The industries and creatures that call it home face an unprecedented shift in their interactions and existence. Scientists, policy makers, and practitioners often want to communicate to the public about the seriousness of the situation to encourage mitigation and adaptation. Animals are incredibly good at adapting to changes in their environment, a trait envied by most roboticists. Many animals use different gaits to seamlessly transition between land and water and move through non-uniform terrains. In addition to adjusting to changes in their environment, animals can adjust their locomotion to deal with missing or regenerating limbs. Salamanders are an amphibious group of animals that can regenerate limbs, tails, and even parts of the spinal cord in some species. This study used the diversity and distribution of benthic foraminiferal assemblages of Almirante Bay, Caribbean Panama, as environmental proxies to compare modern coral, seagrass and mangrove habitats to mid-Holocene coral reef facies on the island of Isla Colón, to investigate both natural and human-influenced changes.

The modern study associated species and assemblage characteristics with environmental conditions related to degraded water quality. Assemblages were fairly similar among neighboring habitats but differed in species proportions, while several stress-tolerant taxa might indicate eutrophic conditions. At the foundation of coral reef ecosystems is the symbiosis between the coral host and its microbial community, particularly its photoautotrophic algae from the family Symbiodiniaceae. As a symbiosis centered around nutritional exchange, determining the mechanisms involved in the maintenance of this cooperative exchange is central to understanding how it breaks down. As the nutritional transfer primarily consists of sugars, this work first focuses on the cnidarian insulin signaling pathway, an evolutionarily important metazoan pathway involved in diverse functions, most notably metabolism. Species distributions are shifting in response to increased habitat temperatures as a result of ongoing climate change. Understanding variation in physiological plasticity among species and populations is important for predicting these distribution shifts. Interspecific variation in intertidal ectotherms’ short-term thermal plasticity has been well established. Rapid ocean warming may alter habitat suitability and population fitness for marine ectotherms. Susceptibility to thermal perturbations will depend in part on plasticity of a species’ upper thermal limits of performance (CTmax). However, we currently lack data regarding CTmax plasticity for several major marine taxa, including nudibranch mollusks, thus limiting predictive responses to habitat warming for these species. Stochastic events can have catastrophic effects on island populations through a series of genetic stressors from reduced population size. We investigated five populations of red mangrove (Rhizophora mangle) from St. John, USVI, an UNESCO Biosphere Reserve, which were impacted by Hurricane Hugo in 1989. Our goal was to determine diversity and to ascertain potential population bottlenecks two decades after the event. With the lowest observed heterozygosity, highest inbreeding coefficient, and evidence of a major bottleneck, our results demonstrated that the Great Lameshur mangroves, devastated by Hurricane Hugo, were the least diverse stand of trees. Climate change and increasing anthropogenic activities are causing rapid changes to environmental and ecological processes in the Arctic Ocean. To better understand these changes, scientists have increased research efforts in these regions, but to date the number of studies on Arctic nearshore habitats are lacking. My dissertation responds to the paucity of information and investigates patterns in Arctic nearshore fish communities and food webs to gain insight to how these ecosystems may shift as these changes continue. An anomalously high chlorophyll-a (Chl-a) event (>2 mg/m3) during June 2015 in the South Central Red Sea (17.5° to 22°N, 37° to 42°E) was observed using Moderate Resolution Imaging Spectroradiometer (MODIS) data from the Terra and Aqua satellite platforms. This differs from the low Chl-a values (<0.5 mg/m3) usually encountered over the same region during summertime. To assess this anomaly and possible causes, we used a wide range of oceanographical and meteorological datasets, including Chl-a concentrations, sea surface temperature (SST), sea surface height (SSH), mixed layer depth (MLD), ocean current velocity and aerosol optical depth (AOD) obtained from different sensors and models. Findings confirmed this anomalous behavior in the spatial domain using Hovmöller data analysis techniques, while a time series analysis addressed monthly and daily variability. Our analysis suggests that a combination of factors controlling nutrient supply contributed to the anomalous phytoplankton growth. These factors include horizontal transfer of upwelling water through eddy circulation and possible mineral fertilization from atmospheric dust deposition. Coral reefs might have provided extra nutrient supply, yet this is out of the scope of our analysis. We thought that dust deposition from a coastal dust jet event in late June, coinciding with the phytoplankton blooms in the area under investigation, might have also contributed as shown by our AOD findings. However, a lag cross correlation showed a two- month lag between strong dust outbreak and the high Chl-a anomaly. The high Chl-a concentration at the edge of the eddy emphasizes the importance of horizontal advection in fertilizing oligotrophic (nutrient poor) Red Sea waters.

The impacts of ocean acidification on marine organisms are still relatively unknown, especially effects on behavioral ecology. Marine species with planktonic larvae often have high spatial and temporal variation in recruitment that leads to subsequent variation in the ecology of benthic adults. Using a combination of published and unpublished data, we compared the population structure of the salt marsh snail, Littoraria irrorata, between the South Atlantic Bight and the Gulf Coast of the United States to infer geographic differences in recruitment and to test the hypothesis that the Deepwater Horizon oil spill led to widespread recruitment failure of L. irrorata in Louisiana in 2010. High-resolution backscatter and bathymetric maps created by multibeam and sidescan sonar surveys were used to identify five different seafloor bottom types within Haverstraw Bay. Grab samples were collected within these areas to characterize sediment properties and macrofauna. Selected sampling locations were revisited and seafloor images were obtained with an HD underwater camera. Multivariate analysis was used to identify the most important factors explaining variations in community structure. Results indicated that categorical variables defining bottom types, grain size, and water depth can explain about 42% of community structure variation. Invasive species have the ability to outcompete natives, and can create a monoculture if not mitigated by herbivores or some other mechanism. Limited information exists on the ecology of the invasive macroalga Grateloupia turuturu and how it is impacted by herbivores. Using laboratory mesocosm experiments, we investigated the ability of two invasive herbivore species common in Rhode Island, the snail Littorina littorea and Asian shore crab Hemigrapsus sanguineus, to control Grateloupia populations. Fisheries independent data on relatively unstudied nekton communities were used to explore the efficacy of new tools to be applied in the investigation of shallow coastal coral reef habitats. These data obtained through concurrent diver visual and acoustic surveys provided descriptions of spatial community distribution patterns across seasonal temporal scales in a previously undocumented region. Fish density estimates by both diver and acoustic methodologies showed a general agreement in ability to detect distributional patterns across reef tracts, though magnitude of density estimates were different. We hypothesized that such prey reduction in reserves causes protected predators to alter their attack behavior to include less palatable prey, potentially amplifying top-down effects on community structure. The effect of microplastics on marine invertebrates is almost completely unknown, and must be studied if marine habitats are to be protected from further damage. This research begins to clarify the environmental and physiological factors that affect microplastic contamination in Mytilus mussels. The tissues of mussels were examined for the presence of microplastic particles. Plastic particulates were measured for size and documented to determine if significant differences were present between mussels of different sizes, at different tidal positions, and at different locations around Puget Sound. Significant levels of microplastic contamination were found, with some statistically relevant trends.

Predators exert strong direct and indirect effects on ecological communities by intimidating their prey. Non-consumptive effects (NCEs) of predators are important features of many ecosystems and have changed the way we understand predator-prey interactions, but are not well understood in some systems. For my dissertation research I combined a variety of approaches to examine the effect of predation risk on herbivore foraging and reproductive behaviors in a coral reef ecosystem. Microplankton are a diverse group of planktonic organisms ranging from 0.02 to 0.2 millimeters. Since the group is defined solely by size, it spans numerous taxonomic groups, including both heterotrophs and autotrophs. Microplankton are abundant in all aquatic ecosystems and are important prey for many organisms, including bivalves, crustaceans, and fish. The San Francisco Bay is truly an estuary as saltwater enters the estuary under the Golden Gate Bridge and freshwater flows in from the Sacramento and San Joaquin Rivers. The study evaluated the effects of herbivory pressure, nutrient availability and potential propagule supply on recruitment and succession of coral reef macroalgal communities. Recruitment and succession tiles were placed in a nutrient-herbivory factorial experiment and macroalgal abundances were evaluated through time. Proportional abundances of macroalgal form-functional groups on recruitment and succession tiles were similar to field established communities within treatments, evidencing possible effects of adult macroalgae as propagule supply. Macroalgal abundance of recruitment tiles increased with nutrient loading and herbivory reduction combined whereas on succession tiles nutrient loading increased abundance of articulated-calcareous only when herbivores were excluded.
