The creation of the Mississippi River Gulf Outlet (MRGO) in 1963 by the U.S. Army Corps of Engineers (USACE) represents one of the most catastrophic, anthropogenic stressors ever to impact the Lake Pontchartrain estuary in southeastern Louisiana, USA. The artificial tidal pass provided a direct route from the Gulf of Mexico to New Orleans. It allowed for high saline waters to enter Lake Pontchartrain, resulting in detrimental changes to the biotic community of the Lake and surrounding wetland areas. The primary objectives of the Eelgrass Habitat Suitability Index Model (EHSI Model) are to assist in the evaluation of sites being considered for eelgrass restoration efforts in the Long Island Sound (LIS) area and to identify areas where water quality issues reduce or eliminate the potential for natural eelgrass colonization. To achieve this goal, geospatial processing of data available from the Long Island Sound area was conducted using ArcGIS v10.0 including the 3D Analyst and Spatial Analyst extensions. Coastal salt marshes are under stress from anthropogenic climate change-induced sea level rise (SLR). Sediment microbial decomposition is a major driver of marsh subsidence and any impact of SLR on this biotic process would have a direct effect on marsh surface elevation relative to sea level. Furthermore, sensitivity to SLR of microbial community composition may play a role in the functional response. I collected sediment from six coastal marshes on the United States Atlantic East coast, exposed it to simulated sea level rise and measured total respired carbon over a three week period. The application of stable isotopes to characterize the complexities of a species foraging behavior and trophic relationships is dependent on assumptions of δ15N diet-tissue discrimination factors (∆15N). As ∆15N values have been experimentally shown to vary amongst consumers, tissues and diet composition, resolving appropriate speciesspecific ∆15N values can be complex. Background: High temperature stress responses are vital for plant survival. The mechanisms that plants use to sense high temperatures are only partially understood and involve multiple sensing and signaling pathways. Here we describe the development of the RootScope, an automated microscopy system for quantitating heat shock responses in plant roots.Results: The promoter of Hsp17.6 was used to build a Hsp17.6(p):GFP transcriptional reporter that is induced by heat shock in Arabidopsis. An automated fluorescence microscopy system which enables multiple roots to be imaged in rapid succession was used to quantitate Hsp17.6p: GFP response dynamics. Generalist predators can contribute to extinction risk of imperiled prey populations even through incidental predation. Quantifying predation on small populations is important to manage their recovery, however predation is often challenging to observe directly. Recovery of prey tags at predator colonies can indirectly provide minimum estimates of predation, however overall predation rates often remain unquantifiable because an unknown proportion of tags are deposited off‐colony. Here, we estimated overall predation rates on threatened wild juvenile steelhead Oncorhynchus mykiss by generalist adult Western Gulls Larus occidentalis in six central California (USA) watersheds. The demise of reef-building corals potentially lies on the horizon, given ongoing climate change amid other anthropogenic environmental stressors. If corals cannot acclimatize or adapt to changing conditions, dramatic declines in the extent and health of the living reefs are expected within the next half century. The primary and proximal global threat to corals is climate change. Reef-building corals are dependent upon a nutritional symbiosis with photosynthetic dinoflagellates belonging to the group Symbiodinium. Reports of gorgonian diseases have been increasing in the past few years,but, with the exception of Gorgonia spp., the etiological agents responsible are generally unknown. In the summer of 1999, populations of Pseudopterogorgia americana were observed with lesions and galls, somewhat similar to Aspergillus sydowii infections on Gorgonia ventalina, in Bermuda. Surveys of three sites were made, repeated the following two years, and compared with sites in the Bahamas. Microscopic observations of affected tissue and subsequent pure culture studies indicated the pathogen was also A. sydowii. Over half of the colonies at the Bahamas site were affected, but …

Leptasterias spp. are six-rayed sea stars found along the rocky intertidal of the northeast Pacific Alaska to Santa Catalina Island, southern California. In central California, three clades of Leptasterias are found in separate or mixed populations, in diverse habitats that range from shallow pools of seagrass and algae to bare rock exposed to crashing waves. Initial field observations of two clades from different locations suggested that behavioral variation may relate to habitat differences among clades. We present evidence for the directed formation of ice by planktonic communities dominated by filamentous diatoms sampled from the ice-covered Laurentian Great Lakes. We hypothesize that ice formation promotes attachment of these non-motile phytoplankton to overlying ice, thereby maintaining a favorable position for the diatoms in the photic zone. However, it is unclear whether the diatoms themselves are responsible for ice nucleation. Scanning electron microscopy revealed associations of bacterial epiphytes with the dominant diatoms of the phytoplankton assemblage, and bacteria isolated from the phytoplankton showed elevated temperatures of crystallization (T c) as high as -3 °C. Anthropogenic eutrophication of coastal estuaries impacts these vital ecosystems by increasing primary production, hypoxic conditions, pathogen concentration, and greenhouse gas emissions, all of which are leading to the degradation of shorelines, disease transmission, and hypoxia-related fish kills. Narragansett Bay is a prominent feature of Rhode Island, making up over 500 km of coastline and acting as a watershed for over 2,000 square meters of land in both Massachusetts and Rhode Island. Aquatic poikilothermic animals must either cope with or compensate for the mismatch in oxygen supply and demand present at high temperatures. Oxygen limited thermal tolerance explains how aerobic scope is limited by insufficient oxygen supply and sets the performance window in animals. This work explores the effects of temperature on the different components of the oxygen delivery system, in both normoxic and hyperoxic conditions to determine if supplying more oxygen to the system mitigates the effects of temperature effects on the cardiorespiratory system and extends oxygen limited thermal tolerance to higher temperatures. Paracalanus quasimodo and Temora turbinata are two calanoid copepods prominent in the planktonic communities of the southeastern United States. Despite their prominence, the species and population level structure of these copepods is yet unexplored. The phylogeographic, temporal and phylogenetic structure of P. quasimodo and T. turbinata are examined in my study. Samples were collected from ten sites along the Gulf of Mexico and Florida peninsular coasts. Three sites were sampled quarterly for two years. Individuals were screened for unique ITS-1 sequences with denaturing gradient gel electrophoresis. Unique variants were sequenced at the nuclear ITS-1 and mitochondrial COI loci. Sampling sites …

Long-term social memory is important, because it is an ecologically relevant test of cognitive capacity, it helps us understand which social relationships are remembered and it relates two seemingly disparate disciplines: cognition and sociality. For dolphins, long-term memory for conspecifics could help assess social threats as well as potential social or hunting alliances in a very fluid and complex fission-fusion social system, yet we have no idea how long dolphins can remember each other. The bony shell of the turtle is an evolutionary novelty not found in any other group of animals, however, research into its formation has suggested that it has evolved through modification of conserved developmental mechanisms. Although these mechanisms have been extensively characterized in model organisms, the tools for characterizing them in non-model organisms such as turtles have been limited by a lack of genomic resources. We have used a next generation sequencing approach to generate and assemble a transcriptome from stage 14 and 17 Trachemys scripta embryos, stages during which important events in shell development are known to take place. …

Malacostracan crustaceans such as crabs flick antennae with arrays of olfactory sensilla called aesthetascs through the water to sense odors. Flicking by crabs consists of a quick downstroke, in which aesthetascs are deflected laterally (splayed), and a slower, reversed return stroke, in which aesthetascs clump together. This motion causes water to be flushed within and then held in between aesthetascs to deliver odor molecules to olfactory receptors. Although this odor sampling method relies on a narrow range of speeds, sizes, and specific arrangements of aesthetascs, most crabs dramatically change these during ontogeny. The study evaluated the effects of herbivory pressure, nutrient availability and potential propagule supply on recruitment and succession of coral reef macroalgal communities. Recruitment and succession tiles were placed in a nutrient-herbivory factorial experiment and macroalgal abundances were evaluated through time. Proportional abundances of macroalgal form-functional groups on recruitment and succession tiles were similar to field established communities within treatments, evidencing possible effects of adult macroalgae as propagule supply. Macroalgal abundance of recruitment tiles increased with nutrient loading and herbivory reduction combined whereas on succession tiles nutrient loading increased abundance of articulated-calcareous only when herbivores were excluded. We examined temporal changes in macrofaunal α- and β-diversity over several spatial scales (within patches, among patches, across landscapes and across regions) in Long Island Sound on the northeast USA coast. Regional ε-diversity was estimated at 144 taxa, however γ-diversity fluctuated over time as did α- and β-diversity components. Based on additive partitioning, patch- and region-scale β-diversity components generally had the highest contributions to γ-diversity; lower percentages were found at within-patch and landscape scales. Multiplicative diversity partitioning indicated highest species turnover at within- and among patch scales. The objective of this study was to determine whether statistically valid correlations could be elucidated between standard indicator bacteria (enterococci and fecal coliforms) from coastal creek and marine samples and the presence of four library independent molecular markers that are human or sewage specific. However, the capacity for the zebrafish as a behavioral model has yet to be fully acknowledged. Salt marsh landscapes are among the most anthropogenically altered ecosystems in the world. Urbanization (i.e., accumulation of impervious cover and man made structrues) of the coastal landscape can disrupt the delivery of numerous ecosystem services. Among the many services provided by salt marsh habitats, they serves as the primary habitats for distinct macroinfauna (i.e., benthic and epibenthic macrofauna) and nekton (i.e., fish and decapod crustaceans) assemblages. Although vital to the protection and conservation of species listed under the U.S. Endangered Species Act, critical habitat of shortnose sturgeon and Atlantic sturgeon in the Penobscot River, Maine have not yet been described. Critical habitat includes food availability as well as the physical characteristics of foraging habitat. To characterize seasonal availability of benthic prey, a ponar grab was used to collect over 125 benthic samples between 21 May and 8 October 2012. As marine environments change, the greatest ecological shifts—including resource usage and species interactions—are likely to take place in or near regions of biogeographic and phylogeographic transition. However, our understanding of where these transitional regions exist depends on the defining criteria. Here we evaluate phylogeographic transitions using a bootstrapping procedure that allows us to focus on either the strongest genetic transitions between a pair of contiguous populations, versus evaluation of transitions inclusive of the entire overlap between two intraspecific genetic lineages. Results: The first terrestrial hyperthermophilic member of the Nanoarchaeota was collected from Obsidian Pool, a thermal feature in Yellowstone National Park, separated by single cell isolation, and sequenced together with its putative host, a Sulfolobales archaeon. Loggerhead sea turtles have the highest egg yields of any oviparous non-avian reptiles. Blood urea nitrogen levels increased as the season progressed while total blood albumen and total protein levels decreased. Wet egg mass (H = 1.7719 df = 2 p = 0.0375*) and albumen mass (H = 6.0507 df = 2 p = 0.0485*) significantly decreased across the nesting season however, wet yolk did not. Analysis of dried egg components showed that dry yolk and albumen did not differ across the nesting season. An unusual symbiosis, first observed at ~3000 m depth in the Monterey Submarine Canyon, involves gutless marine polychaetes of the genus Osedax and intracellular endosymbionts belonging to the order Oceanospirillales. Ecologically, these worms and their microbial symbionts have a substantial role in the cycling of carbon from deep-sea whale fall carcasses. Microheterogeneity exists among the Osedax symbionts examined so far, and in the present study the genomes of the two dominant symbionts, Rs1 and Rs2, were sequenced. Recent discoveries have altered prevailing paradigms concerning the conditions under which nitrification takes place and the organisms responsible for nitrification in aquatic ecosystems. In Lake Superior, nitrate (NO-3) concentrations have increased fivefold in the past century. Although previous evidence indicated that most NO-3 is generated by nitrification within the lake, important questions remain concerning the magnitude and controls of nitrification, and which microbial groups are primarily responsible for this process.
