Automated Tree Mortality Detection Using Ubiquitously Available Public Data, Michael T. Huggins

Understanding the dynamic interplay between fire severity, topography, and tree mortality, is crucial for predicting future forest dynamics and enhancing resilience against climate change-induced wildfire regimes. This thesis develops a multi-sensor approach for automated estimation of tree mortality, then applies it to examine trends in tree mortality over a six-year period across a fire affected study site in the Trinity River basin in Northern California. The Random Forest model uses publicly available USGS 3D Elevation Program Lidar (3DEP) and NAIP imagery as inputs and is likely to be easily adaptable to other landscapes. Longleaf Pine (Pinus palustris) communities are widespread throughout the Southeastern United States with a dominant understory vegetation of wiregrass (Aristida spp.) in most of its range. A small area in central South Carolina that is naturally free of wiregrass is called the “Wiregrass Gap”. Here, the understory vegetation is dominated by bluestems grasses (Andropogon spp. and Schizachyrium spp.) which drive the disturbance regime of frequent low-intensity fire. Our knowledge of the distribution and amount of terrestrial above ground biomass (AGB) has increased using lidar technology. Recent advancements in satellite lidar has enabled global mapping of forest biomass and structure. However, there are large biases in satellite lidar estimates which impacts our understanding of carbon dynamics, particularly in tropical forests.

Land use practices and physical alterations of ecosystems result in habitat loss and fragmentation, while chemical alterations, such as pollutant input, reduce habitat quality and health of exposed organisms. Here, I investigated the effects of watershed- and local-scale environmental variables on the occupancy, abundance, and mercury accumulation of a threatened aquatic species (Macrochelys temminckii, i.e., alligator snapping turtle) within the southwestern periphery of its distribution. Hierarchical modeling suggested the distribution of the species is more affected by watershed-scale land-cover than local habitat, and provided a baseline estimate of average species abundance across its range in eastern Texas. Reforestation is not just planting trees in the ground. More than net increase in forest cover, reforestation is a complex political endeavor undertaken by both humans and non-humans and a popular climate change mitigation tactic. However, little research has examined the dynamics between selection of specific reforestation strategies, health, and community resilience, particularly with attention to entanglements between the lives of both human and non-human forest dwellers. As non-native forest pests disperse across the United States, the emerald ash borer, Agrilus planipennis (EAB), has emerged as one of the most costly and destructive invaders. In response to EAB, forest management practices, including pre-salvage logging, "phloem reduction" (large ash removal), and strategies to improve future ash regeneration, have been implemented to meet economic, ecological, cultural, and safety objectives. Science-based forest management requires quantitative information about forest attributes traditionally collected via sampled field plots in a forest inventory program. Remote sensing tools, such as active three-dimensional (3D) Light Detection and Ranging (lidar), are increasingly utilized to supplement and even replace field-based forest inventories. The savanna system is an ecosystem (i.e. a transitional ecosystem) that lies between forest and grassland ecosystems. They occur across the world in various forms, but in the North American Midwest they are specifically oak savannas: systems where the open overstory is dominated by various species of oak (Quercus spp.) and the understory consists of carbon-rich prairie grasses and forbs. Floodplain forest species diversity is driven, in part, by variation in disturbance regime. Flood patterns create heterogeneity in microsite quality from small differences in elevation across a floodplain which, in turn, influence flood timing and duration. Introduced exotic species have a tendency to become invasive and impact local biological communities. Invasions often impact community attributes such as cover and species richness, but these factors may also regulate patterns of invasion. In such cases, impacts may be dependent on the invasion context. We used data from the Buell-Small Succession Study, a long-term permanent plot study in the piedmont region of New Jersey, to document context dependency in invasion. This study examined the effects that water table depth and soil characteristics have on plant species richness and species composition within pitcher plant bogs across seasons. Eight piezometers were installed at random distances to monitor long-term water table depth and pressure fluctuations along a ~710-meter line transect traversing upland and bog habitats. Vegetation sampling quadrats (n=128) were set up near each piezometer. Cover data and water table depths were collected in spring and late summer. Many avian species overwinter in eastern North America; however, studies on bird populations are rarely undertaken during this critical survival time, and little is known as to their habitat preferences and foraging behavior. In this observational study, we performed a survey of birds overwintering in the Hudson Valley’s temperate, primarily-deciduous forests, assessing avian populations’ habitat preferences through the vegetative structural variables surrounding overwintering birds as they forage. Our results suggest that high canopy cover is critically important to predicting overwintering bird occupancy on a microhabitat scale. The objective of this dissertation is to assess plant community response across a range of silvicultural disturbances and test ecological hypotheses to better inform ecologists and forest managers. To provide context for the utility of revising silvicultural systems, I review natural disturbance regimes and historical practices that have shaped contemporary Great Lakes northern hardwood forests (Chapter 2). Forests are an important component of the global carbon (C) cycle and contribute to climate change mitigation through atmospheric C uptake and storage in biomass and soils. However, the forest C sink is susceptible to disturbance, which modifies physical and biological structure and limits spatial extent of forests. Approximately two thirds of St. John is National Park territory. However, the land has been threatened with tourism and development, greatly impacting island biodiversity. One species that may become extinct due to this degradation is Solanum conocarpum. S. conocarpum is a rare shrub, endemic to the dry tropical forests of St. John, USVI. In ecology literature, there is much data which suggests that conspecific negative density dependence (CNDD) and abiotic disturbances increase biodiversity in forests. This thesis elucidates the notion that not only do these two forces increase diversity, but they may also interact with one another in order to achieve higher levels of biodiversity. Abiotic disturbances, like fires and hurricanes, can indirectly impact conspecific effects because when these forces remove individuals from the landscape, the role of the conspecific effects will change. Non-consumptive recreation activities, however, have long-term negative effects on the behavior, physiology, and reproductive success of state park biotic communities. Tree mortality is increasing with the effects of climate change and drought across the Amazon Basin while intense fires are becoming more prevalent. Tropical moist forest trees generally lack adaptations that protect against mortality during an intense fire, so anthropogenic burning typically kills high percentages of trees. Following disturbances where prescribed burning is used to limit woody encroachment and to fertilize the soil, abandoned land in central Amazonia becomes dominated by the pioneer tree genus, Vismia. Panax quinquefolium, American ginseng, is one of the more valuable non-timber forest products, NTFPs, providing economic, cultural, and ecological ecosystem services in forests. Although ginseng has a broad distribution range, it is not abundant anywhere due to overharvesting and deer browse. This study included experimental field and greenhouse trials to determine optimal growing conditions given inconsistencies regarding aspect and soil. The dispersal patterns of food resources has a significant effect on the composition of primate groups and social interactions within those groups. Humans often alter the dispersal of food. Non-humans often use affiliative behaviors to elicit tolerance or support from other group members. I investigated whether provisioned food resources alter the social interactions and group dynamics of Macaca thibetana. All-occurrence sampling and scan sampling were used for data recorded by camera traps. I estimated deer density and population size on Blakely Island, WA, using the fecal standing crop (FSC) method described by Martin et al. (2011). I compared the FSC method with a well established and broadly applicable estimation method, distance sampling. Additionally, architecture of a commonly browsed shrub, Ocean Spray (Holodiscus discolor), was measured as an indicator of browsing pressure. Fecal standing crop was estimated by counting pellet groups along 26, 100 x 2m line transects. Deer density was estimated using these data and the equation derived by Martin et al. (2011). Loss of suitable habitat is a threat to species worldwide. Habitat destruction, including loss, change, and fragmentation of habitat, is the leading cause of species extinction. Eastern collared lizards (Crotaphytus collaris collaris) are habitat specialists on glades. Both C. c. collaris and glade habitats are rare and of special concern in the state of Arkansas. Many glade populations have already been extirpated in the Ozarks of Arkansas and Missouri. I hypothesized that Douglas-fir trees (Pseudotsuga menziesii) standing apart from other trees ('open-grown') will intercept more rainfall than Douglas-fir trees standing near other trees ('closed-canopy'). Open-grown trees differ structurally and are more common in urban settings, yet have been infrequently studied. Existing literature, based primarily on closed-canopy trees, suggests Douglas-fir trees in Pacific Northwest forests intercept approximately 25% of rainfall annually. High-severity disturbances are the primary drivers of Engelmann spruce-subalpine fir ecosystems in the southern Rocky Mountain. Recently, an unprecedented, landscape-wide (at least 250 km2) spruce beetle outbreak killed virtually all the Engelmann spruce on the Markagunt Plateau in southwestern Utah, USA. Results from dendroecological analyses suggested the combination of antecedent disturbance history and drought-driven stand development was responsible for creating suitable host conditions prior to the recent outbreak. Multiple and consistent lines of evidence suggested mixed- and high-severity fires shaped the development of the Markagunt Plateau.
