Habitat fragmentation generates forest fragments with increased ratio of "edge". This "edge effect" alters the natural community. Old growth forests support deep forest communities which rely on the closed canopy for survival, often indicators of healthy old growth communities. Putative old growth forest patches were identified in Wildwood Park and St. John’s Arboretum/University. One study objective was to collect baseline data on flora and fauna in Wildwood to confirm the presence of old-growth patches. G-protein-coupled receptors (GPCRs) are the largest family of receptors that respond to a wide variety of extracellular stimuli, including molecular ligands such as odorants, neurotransmitters, and hormones, as well as physical agents sigh as light and pressure. The stimulation event results in initiating conformational changes in the structure of the receptor, which further results in the release of the heterotrimeric G-protein; the latter has a variety of functions within signaling pathways in cellular biology. Quagga and zebra mussels (Dreissena rostriformis bugensis and Dreissena polymorpha) are two invasive species introduced via ballast water discharged by large oceanic cargo ships to the North American Great Lakes in the late 1980s. Once established, the mussels spread quickly. In January 2007, D. rostriformis bugensis was discovered in Lake Mead, NV-AZ, and in that same year, mussels were confirmed further south on the Colorado River in Lakes Mojave and Havasu. Dreissenids clog water intake pipes, water filtration systems, and electric generating plants. Establishing the movement patterns of free-ranging animals is imperative to understanding their behavior and ecology, and is often necessary for designing effective conservation-strategies. This is especially true for migratory species, such as sea turtles, whose long-distance movements form a major component of their life history. In this thesis, I investigated which factors are driving the migratory behavior of the leatherback turtleDermochelys coriacea. With the exponential growth of computational processing speed, experimental findings in these fields have been complemented by dynamic simulations of developmental signaling and genetic interactions. Soils are the largest terrestrial carbon pools and contain approximately 2200 Pg of carbon. Thus, the dynamics of soil carbon plays an important role in the global carbon cycle and climate system. Earth System Models are used to project future interactions between terrestrial ecosystem carbon dynamics and climate. However, these models often predict a wide range of soil carbon responses and their formulations have lagged behind recent soil science advances, omitting key biogeochemical mechanisms. A component tree is a topological and geometric image descriptor that captures information regarding the structure of an image based on the connected components determined by different grayness thresholds. This dissertation is comprised of three studies focused on martian phosphate availability, with an introductory chapter introducing and linking the three studies. Chapter two is on the subject of merrillite synthesis. Merrillite is an extraterrestrial Ca-phosphate mineral similar to the mineral whitlockite and is found as a dominant primary phosphate mineral in martian meteorites. The chapter includes methods of whitlockite and merrillite synthesis as well as a detailed characterization of the produced minerals and a mechanism by which charge balance can be maintained when merrillite is synthesized through dehydrogenation of whitlockite.

Airports also have different types of radars to assist with air traffic control as well as tracking of wildlife that could become a risk for aircraft. The effect of radar electromagnetic radiation on wildlife behavior is not well understood. Auxin transport is essential for the architecture and development of erect plants. In a network of transporters directing auxin flows, ATP-Binding Cassette (ABC) transporters are a ubiquitous family of proteins that actively transport important substrates, including auxins, across the plasma membrane. ABCB1 and ABCB19 have been shown to account for the majority of rootward auxin transport, but residual fluxes to the root tip in Arabidopsis b1b19 double mutants implies the involvement of at least one additional auxin transporter in this process. The Donna Irrigation System (DIS) located in Donna, Hidalgo County, TX, was confirmed to be contaminated with polychlorinated biphenyls (PCBs) in 1993 and remediation of the site will be attempted in the future. The need to isolate novel PCB degrading bacteria for bioremediation has been an active area of research in recent decades; thus, it was hypothesized that a variety of microorganisms able to degrade PCBs could be isolated from sediments taken from the DIS. Many species show dramatic changes in population extinction or persistence probability at particular habitat amounts. These `extinction thresholds' could be translated to conservation targets, under the condition that we can derive generalities. I investigated the level of variation in landscape-level habitat thresholds for a suite of North American, forest-associated, breeding birds. Records from Breeding Bird Atlases and the availability of remotely-sensed land cover data allowed me to compare habitat thresholds for 25 species across the states of Massachusetts, Michigan, New York, Ohio, Pennsylvania, and Vermont. Endemic Monterey pine (Pinus radiata) is limited to three locations in California due to its unique ecological requirements. This project was conducted to investigate spatial growth patterns ofMonterey pine over complex ground surfaces. The coastal hills of Rancho Marino Reserve, Cambria, were surveyed using four 150-m transects to quantify and record ground surface features and growing conditions ofMonterey pine. Changes in elevation of each transect were measured using an Abney level. Linear ground surfaces were found at 86% (344 of 400) of survey nodes. Light supplied from above is never homogeneously distributed in a body of water due to refraction and absorption from biomass present in the ecosystem and from other sources. Bacterial growth in sand is of concern in regard to the health of beaches. A mathematical model is presented that represents the movement of moisture and the growth of bacteria through a beach. Simulations were run by numerically solving Richards Equation using a Finite Volume Method in order to track moisture movement. A model of moisture-dependent bacterial growth was then implemented. These simulations show that elevated bacteria counts following rain events do not necessarily result from bacteria in the body of water, but can also be sourced from the sand. Three-dimensional reconstructions of marine fine-grained sediment open a new dimension for studying nano- and microscale organo-clay fabric important to improving and advancing organic matter (OM) sequestration and fluid flow dynamics modeling. I created 3-D reconstructions of clay fabric and pore pathways from serial sections and photographic mosaics obtained using transmission electron microscopy. These reconstructions show aggregations of clay domains, surrounding OM, and pore networks. I examined a Model sample (laboratory consolidated) with 1% OM and a Natural sample (polychaete fecal pellet) with high levels of OM. High bat mortality at wind energy facilities is a widely cited conservation issue, but the population-level impacts are not understood. In Illinois, the main species affected are migratory tree bats like the Hoary (Lasiurus cinereus) and Eastern Red (Lasiurus borealis).This research used deuterium isotope analysis of hair combined with ecological niche modeling (GARP: Genetic Algorithm for Rule-set Prediction) in a novel way to map the geographic extents of Hoary and Eastern Red bat specimens salvaged at a single central Illinois wind facility from 2008-2010. Occasionally, complications occur during meiosis that can result in chromosome abnormalities. In humans, improper chromosome development can cause life altering disorders such as Down Syndrome, Edwards Syndrome, and Patau Syndrome. Unfortunately, despite its importance, gaps remain in our knowledge of how this process works. For instance, little is known about how homolog identification occurs and what proteins identify matching chromosomes during pairing. This thesis studies the two fundamental mechanisms of bacterial evolution — horizontal gene transfer and spontaneous mutation, in the bacterium Escherichia coli through novel experimental assays and mathematical simulations. First, I will develop a growth assay utilizing the quantitative polymerase chain reaction (qPCR) to provide real-time enumeration of genetic marker abundance within bacterial populations. Second, I will focus on horizontal gene transfer in E. coli occurring through a process called conjugation. Due to insufficient policy regulations, public awareness, and the constant exposure of the environment to antibiotic sources has created a major environmental concern. Wastewater treatment plants (WWTP) are not equipped to filter-out these compounds before the discharge of the disinfected effluent into water sources (e.g., lakes and streams) and current available technologies are not equipped to remediate these compounds from environmental sources. Forest trees, like oaks, rely on high levels of genetic variation to adapt to varying environmental conditions. Thus, genetic variation and its distribution are important for the long-term survival and adaptability of oak populations. Climate change is projected to lead to increased drought and fire events as well as a northward migration of tree species, including oaks. Additionally, decline in oak regeneration has become increasingly concerning since it may lead to decreased gene flow and increased inbreeding levels. “Seeing is believing” the proverb well suits for fluorescent imaging probes. Since we can selectively and sensitively visualize small biomolecules, organelles such as lysosomes, neutral molecules, metal ions, anions through cellular imaging, fluorescent probes can help shed light on the physiological and pathophysiological path ways. Since these biomolecules are produced in low concentrations in the biochemical pathways, general analytical techniques either fail to detect or are not sensitive enough to differentiate the relative concentrations. The invasive reed, Phragmites australis, is widespread within the Great Lakes region, and is often blamed for habitat degradation. Once established, it creates dense litter mats that may persist following remediation efforts of living stock removal. We investigated the effects of P. australis and Typha angustifolia, narrow-leaf cattail, litter on seedling emergence from the native seed bank by harvesting soils from five Great Lakes coastal marshes densely populated by either Phragmites or Typha and exposing them to Phramities or Typha litter in treatments of varying litter depths.
