Objective: Extracellular matrix proteins play important roles in embryonic development and antibodies that specifically detect these proteins are essential to understanding their function. The zebrafish embryo is a popular model for vertebrate development but suffers from a dearth of authenticated antibody reagents for research. Here, we describe a novel antibody designed to detect the minor fibrillar collagen chain Col11a1a in zebrafish (AB strain).

Results: The Col11a1a antibody was raised in rabbit against a peptide comprising a unique sequence within the zebrafish Col11a1a gene product. The antibody was affinity-purified and characterized by ELISA. The antibody is effective for immunoblot and immunohistochemistry …

A known bidirectional relationship between intestinal microflora and the central nervous system, coined the gut-brain-axis, has stimulated work on the association between gut dysbiosis and inflammation, and sleep quality. Previous studies in the Hayes Lab have reported that a high fat (HF) diet was correlated with immobile phases, a marker of low motility during sleep found in some neurological disease and sleep duration[1]. Long sleep duration (>1 S.D. above norms for age) is associated with poor sleep quality or sleep fragmentation in participants who are overweight or obese according to body mass index values[2]. Fluorescent carbon dots (CDs) were hydrothermally synthesized from a mixture of frozen tofu, ethylenediamine and phosphoric acid in an efficient 64% yield. The resulting CDs exhibit good water solubility, low cytotoxicity, high stability, and excellent biocompatibility. The CDs selectively and sensitively detect Co2+ through fluorescent quenching with a detection limit of 58 nM. Fluorescence can be restored through the introduction of EDTA, and this phenomenon can be used to quantify EDTA in solution with a detection limit of 98 nM. As both analytes are detected by the same CD platform, this is an “off-on” fluorescence sensor for Co2+ and EDTA. …

(S)-2,4-Diaminobutanoic acid (DABA) is a noncanonical amino acid often co-produced by cyanobacteria along with β-N-methylamino-l-alanine (BMAA) in algal blooms. Although BMAA is a well-established neurotoxin, the toxicity of DABA remains unclear. As part of our development of biocompatible materials, we wish to make use of DABA as both a building block and as the end-product of enzymatically-induced depolymerization; however, if it is toxic at very low concentrations, this would not be possible. The lateral line is a mechanosensory system used by fish to sense the movement of water. It is evolutionarily related to the inner-ear in humans. For both organisms, the binding of the CXCL12 (SDF-1 ligand) to the CXCR4 receptor induces conformational changes needed to activate signal transduction. This signaling results in numerous cellular responses such as cell fate, chemotaxis, and gene transcription. Interestingly, researchers have found that another signaling molecule, CXCL14, can also bind to the CXCR4 receptor with high affinity (Tanegashima et al., 2013). Structure-activity relationships (SAR) in the aurone pharmacophore identified heterocyclic variants of the (Z)-2-benzylidene-6-hydroxybenzofuran-3(2H)-one scaffold that possessed low nanomolar in vitro potency in cell proliferation assays using various cancer cell lines, in vivo potency in prostate cancer PC-3 xenograft and zebrafish models, selectivity for the colchicine-binding site on tubulin, and absence of appreciable toxicity. Among the leading, biologically active analogs were (Z)-2-((2-((1-ethyl-5-methoxy-1H-indol-3-yl)methylene)-3-oxo-2,3-dihydrobenzofuran-6-yl)oxy)acetonitrile (5a) and (Z)-6-((2,6-dichlorobenzyl)oxy)-2-(pyridin-4-ylmethylene)benzofuran-3(2H)-one (5b) that inhibited in vitro PC-3 prostate cancer cell proliferation with IC50 values below 100 nM. Streptococcus agalactiae (GBS) is a common bacterium found commensally in the vaginal mucosa of healthy adults. GBS also causes severe infection in neonates, often leading to meningitis, which can cause lifelong health consequences including impaired hearing and seizures. Infection of newborns mainly arises from a colonized mother, either before birth through ascending infection or during labor. Ascending infection, where the bacteria travel to the fetus from the vaginal mucosa, is especially concerning as it can lead to loss of pregnancy or premature birth. T-cell acute lymphoblastic leukemia (T-ALL) is an aggressive malignancy of thymocytes. Using a transgenic screen in zebrafish, thymocyte selection–associated high mobility group box protein (TOX) was uncovered as a collaborating oncogenic driver that accelerated T-ALL onset by expanding the initiating pool of transformed clones and elevating genomic instability. TOX is highly expressed in a majority of human T-ALL and is required for proliferation and continued xenograft growth in mice. Using a wide array of functional analyses, we uncovered that TOX binds directly to KU70/80 and suppresses recruitment of this complex to DNA breaks to inhibit nonhomologous end joining (NHEJ) repair. …

Mutations in FOXC1 and PITX2 constitute the most common causes of ocular anterior segment dysgenesis (ASD), and confer a high risk for secondary glaucoma. The genetic causes underlying ASD in approximately half of patients remain unknown, despite many of them being screened by whole exome sequencing. Here, we performed whole genome sequencing on DNA from two affected individuals from a family with dominantly inherited ASD and glaucoma to identify a 748-kb deletion in a gene desert that contains conserved putative PITX2 regulatory elements. Hedgehog (Hh) signaling regulates multiple aspects of metazoan development and tissue homeostasis, and is constitutively active in numerous cancers. We identified Ubr3, an E3 ubiquitin ligase, as a novel, positive regulator of Hh signaling in Drosophila and vertebrates. Hh signaling regulates the Ubr3-mediated poly-ubiquitination and degradation of Cos2, a central component of Hh signaling. In developing Drosophila eye discs, loss of ubr3 leads to a delayed differentiation of photoreceptors and a reduction in Hh signaling. In zebrafish, loss of Ubr3 causes a decrease in Shh signaling in the developing eyes, somites, and sensory neurons. However, not all tissues that require …

Hematopoiesis culminates in the production of functionally heterogeneous blood cell types. In zebrafish, the lack of cell surface antibodies has compelled researchers to use fluorescent transgenic reporter lines to label specific blood cell fractions. However, these approaches are limited by the availability of transgenic lines and fluorescent protein combinations that can be distinguished. Here, we have transcriptionally profiled single hematopoietic cells from zebrafish to define erythroid, myeloid, B, and T cell lineages. Amyotrophic Lateral Sclerosis (ALS) is a terminal neurodegenerative disease

with symptoms including limb-onset muscle wasting, difficulties swallowing and breathing, leading to death. Sporadic ALS occurs in 90% of patients, while 10% of cases are familial (FALS). Twenty percent of FALS cases are a result of mutation in the copper-zinc superoxide dismutase (SOD1) gene, leading to the activation of the mitochondrial apoptosis pathway. Meanwhile, a prominent cause of sporadic ALS is exposure to neurotoxins, such as β-methylamino-L-alanine (BMAA). Cancers contain a wide diversity of cell types that are defined by differentiation states, genetic mutations and altered epigenetic programmes that impart functional diversity to individual cells. Elevated tumour cell heterogeneity is linked with progression, therapy resistance and relapse. Yet, imaging of tumour cell heterogeneity and the hallmarks of cancer has been a technical and biological challenge. The fungal organism Candida albicans is a nearly ubiquitous commensal inhabitant of the human body. However, in susceptible individuals it can establish mucosal infections as well as life-threatening systemic infection. We are investigating a key contributor to C. albicans’ pathogenesis: its ability to switch among multiple growth forms in response to an array of environmental signals. We hypothesize that this ability to undergo morphological transitions mediates its ability to disseminate from localized infections to system-wide bloodstream infection. The innate immune system is highly conserved amongst all multicellular organisms. Yet a constant battle exists between host cells and pathogens due to the rapid evolution of immune system components. Functional genomics and in silico methods can be employed to elucidate the evolutionary patterns of vertebrate immunity to pathogenic fungi such as Candida albicans, an opportunistic fungal pathogen that can cause lethal candidiasis in the immunocompromised. Tumor necrosis factor (TNF) receptor associated factor 2 (Traf2) is suspected to be involved in the anti-apoptotic pathways of the innate immune system in the zebrafish. The expression of three different forms of Traf2, 2a1, 2a2, and 2b, was knocked down in pairs using antisense morpholino oligonucleotides in zebrafish embryos. A rescue was attempted by knocking down a potential receptor for the Traf2 to pathway. After infection with snakehead rhabdovirus (SHRV), mortality was quantified and the apoptotic effects of each of the Traf2 genes was assessed. Cell death was quantified using the TUNEL technique. Recently, the Kim Lab has shown that the cystic fibrosis transmembrane conductance regulator (cftr) gene is responsible for mediating resistance to Pseudomonas aeruginosa in a zebrafish infection model. Using the Gene Expression Omnibus, an NCBI functional genomics data repository, it was determined that Smad3, a transcription factor in the TGF-β signaling pathway, is upregulated in the presence of P. aeruginosa. It was found that in our zebrafish model, the Smad3 paralogs Smad3a and Smad3b are upregulated following microinjection of a cftr antisense morpholino oligomer. The KCNE gene family codes for five transmembrane accessory proteins, "minK related peptides" or Mirps, involved in the modification of voltage-gated potassium (Kv) channels, K+ selective pores vital in the regulation of membrane potential and repolarization in all organisms. In mammals, all five KCNE gene members are conserved and active in the heart. In the zebrafish Danio rerio, there are no apparent orthologs for KCNE2 or KCNE5, yet they contain Kv channels with homologous structure, function, and Mirp regulatory behavior to other organisms. Zebrafish embryos are emerging as models of glucose metabolism. However, patterns of endogenous glucose levels, and the role of the islet in glucoregulation, are unknown. We measured absolute glucose levels in zebrafish and mouse embryos, and demonstrate similar, dynamic glucose fluctuations in both species. Further, we show that chemical and genetic perturbations elicit mammalian-like glycemic responses in zebrafish embryos. We show that glucose is undetectable in early zebrafish and mouse embryos, but increases in parallel with pancreatic islet formation in both species. In zebrafish, increasing glucose is associated with activation of gluconeogenic phosphoenolpyruvate carboxykinase1 (pck1) transcription. Non-hepatic Pck1 protein is …

Minor fibrillar collagens are recognized as the organizers and nucleators during collagen fibrillogenesis but likely serve additional functions. The minor fibrillar collagens include collagens type V and type XI. Mutations of collagen type V and XI can cause Ehlers Danlos, Stickler's, and Marshall's syndromes in human. We have characterized the spatiotemporal expression patterns of Col11a1, Col11a2, Col5a1 as well as Col5a3 in zebrafish embryos by in situ hybridization. Col5a1 is expressed in developing somites, neural crest, the head mesenchyme, developing cranial cartilage, pharyngeal arches and vertebrae. Real-time study of the transport and biocompatibility of nanomaterials in early embryonic development at single-nanoparticle resolution can offer new knowledge about the delivery and effects of nanomaterials in vivo, and provide new insights into molecular transport mechanisms in developing embryos. In this study, we directly characterized the transport of single silver nanoparticles into an in vivo model system (zebrafish embryos) and investigated their effects on early embryonic development at single-nanoparticle resolution in real time.
