Alfalfa (Medicago sativa) is an autotetraploid, allogamous and heterozygous species. Cultivated varieties are synthetic cultivars, usually obtained through 3 or 4 generations of panmictic reproduction of a set of various numbers of parents. The parents can be clones, half-sib or full-sib families. The breeders apply selection pressure for some agronomic traits, to induce changes in the genetic background. The objective of this study was to investigate the differentiation level among seven cultivars originating from one breeding program, and between these cultivars and the breeding pool, with eight SSR markers.

Lolium perenne, as one of the most important forage grasses of temperate regions, combines a number of very useful characteristics, e.g., good seedling establishment, with a low resistance to drought and limited winter hardiness. Trait selection and introgression can be greatly enhanced by the use of molecular markers in a genetic linkage map. The aim of this project was the generation of a genomic microsatellite library which when combined with microsatellites developed from a Genethresher database would give good genome coverage coupled to high levels of marker polymorphism.

The improvement of Eastern black walnut (Juglans nigra L.) cultivars could increase market expansion. Improved cultivars with superior qualities would increase profitability for both the seller and the buyer. Agronomically and economically important traits such as heavier nut weight, disease resistance, tree structure integrity, and yearly nut production can be efficiently improved by breeding black walnuts via marker-assisted selection. The use of microsatellite (SSR) markers has successfully found its application in genetic characterization and examination of the origin of a large number of fruit species. Mediterranean germplasm is characterized by a great variety of almond genotypes. The study covered two geographically distant regions Montenegro (Bar) and Croatia (Sibenik) in a sample of 60 almond genotypes. Genetic analysis of almonds involved the use of ten microsatellite primers for genetic characterization of 60 examined genotypes, which successfully amplified PCR products and were highly polymorphic. The loss of genetic variation and genetic divergence from source populations are common problems for reintroductions that use captive animals or a small number of founders to establish a new population. This study evaluated the genetic changes occurring in a captive and a reintroduced population of the dibbler (Parantechinus apicalis) that were established from multiple source populations over a twelve-year period, using 21 microsatellite loci. While the levels of genetic variation within the captive and reintroduced populations were relatively stable, and did not differ significantly from the source populations, their effective population size reduced 10–16-fold over the duration of this …

Fungicide-resistant pathogens are an increasing threat to fungicide efficacy and plant health. The goal of this dissertation was to advance the foundational knowledge required to prevent and detect fungicide resistance development in the seedling disease pathogen, Rhizoctonia zeae and the white-mold pathogen, Sclerotinia sclerotiorum. Corn and soybean fields in 12 states (IA, IL, IN, KS, KY, MI, MN, MO, ND, NE, SD, and WI) were surveyed for R. zeae. In vitro fungicide sensitivity was determined for 91 isolates to fludioxonil, sedaxane, and/or prothioconazole. Rhizoctonia zeae was sensitive to all fungicides (EC50 < 3 µg/ml) except azoxystrobin (EC50 > 100 µg/ml). In planta application of …

In natural plant populations, a fine-scale spatial genetic structure (SGS) can result from limited gene flow, selection pressures or spatial autocorrelation. However, limited gene flow is considered the predominant determinant in the establishment of SGS. With limited dispersal ability of bacterial cells in soil and host influence on their variety and abundance, spatial autocorrelation of bacterial communities associated with plants is expected. Here, I approach this aim by exploring the eco-evolutionary dynamics of phenotypic plasticity and environmental variability in bumble bees (Apidae: Bombus), a congeneric clade of eusocial pollinating insects. Throughout their evolution, bumble bees have encountered spatiotemporal variability imposed by dynamic floral environments. Walnut (Juglans regia L.) is the most important species in the genus Juglans due to the high commercial value of its nuts and timber. Simple sequence repeats (SSRs) are considered as the markers of choice owing to their codominant nature. Landscape heterogeneity plays an important role in population structure and divergence, particularly for species with limited vagility. Here, we used a landscape genetic approach to identify how landscape and environmental variables affect genetic structure and color morph frequency in a polymorphic salamander. The eastern red- backed salamander, Plethodon cinereus, is widely distributed in northeastern North America and contains two common color morphs, striped and unstriped, that are divergent in ecology, behavior, and physiology. Two small Indian mongooses (Herpestes auropunctatus) were live-captured in 2012 at separate locations on the Hawaiian Island of Kaua'i, which was previously considered to be free of this invasive species. Genotypes from these two individuals were compared to genotypes of H. auropunctatus from the islands of Hawai'i (n =39), O'ahu (n =91), Maui (n = 39), and Moloka'i (n = 19) to determine the island of origin of the Kaua'i individuals. The aim of this study was to develop PCR-based suitable microsatellite marker panels for paternity testing and to define pedigree errors in Kilis goats. A total of 137 head of goats were used, consisting of 118 head of kids and 19 head of possible candidate sires. A total of 392 alleles were observed in 22 microsatellite markers. Allele numbers ranged between 12 (SRCRSP7) and 24 (BM1818, INRA0023, and SRCRSP15) with an average of 17.82. The mean value of the effective allele numbers was obtained as 9.44. A total of 20 microsatellite DNA markers were used for genetic characterization and determination of phylogenetic relationships of native cattle breeds of Turkey, including the Anatolian Grey (AG), Anatolian Black (AB), South Anatolian Red (SAR), East Anatolian Red (EAR), Southern Anatolian Yellow (SAY), and Zavot (ZAV). DNA samples were isolated from 271 blood samples using an organic method. Amplified polymerase chain reaction products were separated by capillary electrophoresis and genotypes were determined for 20 microsatellites. A total of 269 different alleles were determined. Jaeger 70 cultivar is an interspecific hybrid of Vitis linececumii x Vitis rupestris, with an interesting past. It was created by Hermann Jaeger of Neosho, MO, who is most notable for saving the French wine industry by developing phylloxera resistant rootstocks in the mid-1800s. Traditionally the Jaeger 70 variety has been grafted to French wine grape cultivars to impart disease resistance and cold hardiness while retaining desirable wine characteristics. The aims of this study were to evaluate different paternity test panels with 17 microsatellite markers for their effectiveness in paternity analysis and to identify pedigree error rates in the Kangal Akkaraman breed of sheep. The animal material for the study consisted of 175 Kangal Akkaraman sheep, 35 rams, and their 140 offspring, raised on farms and bred using controlled mating. Microsatellites repeat sequences are prone to forming non-canonical DNA structures and mutations. These areas of the genome can undergo expansions and contractions and are responsible for a variety of inherited neurological and neuromuscular disorders. Hairpin structures formed by trinucleotide repeats can lead to replication fork stalling, and fork collapse causing DNA double strand breaks. Various mechanisms are involved in processing microsatellites including mismatch repair, base excision repair, and crossover junction endonuclease cleavage. In May 2013, we examined the mating system of the Fantail Darter, Etheostoma flabellare, from a population inhabiting Bates Fork, a small tributary of the Monongahela River in Greene County, PA. Guarding adult male Fantail Darters excavate an area under a flat rock in moderately flowing rifles. Females select a male or his territory and deposit clusters of eggs on the underside of the nest rock. The guarding male provides all parental care. The ascomycete pathogen Sclerotinia sclerotiorum is a necrotrophic pathogen on over 400 known host plants, and is the causal agent of white mold on dry bean. Currently, there are no known cultivars of dry bean with complete resistance to white mold. For more than 20 years, bean breeders have been using white mold screening nurseries (wmn) with natural populations of S. sclerotiorum to screen new cultivars for resistance. Apricot (Prunus armeniaca) is an important fruit crop worldwide. We have performed a de novo transcriptome assembly for 7 apricot accessions (`Stark Early Orange' (SEO), `Hacıhaliloğlu' (HH), `Perfection', `Iğdır', `Roxana', `Esen1', and `Esen2'), which yielded a total number of transcripts ranging from 30,363 for `SEO' to 59,751 for `Iğdır'. The pool of the reads produced from 7 accessions were assembled into 85,766 transcripts, with an average of 1165.69 nt. Functional annotation (Gene Ontology- GO and Kyoto Encyclopedia of Genes and Genomes- KEGG) was performed successfully for the transcripts. Sugar maple (Acer saccharum Marsh) is an important ecological and economic resource. Despite its significance, there are few molecular genetic resources available to date. This study used previously developed EST libraries generated for sugar maple and other hardwood species to develop and characterize EST-SSRs in sugar maple and test their transferability to other Acer species. Out of 58 markers tested, 22 showed amplification in the expected size range. From these, 16 polymorphic markers were selected to test transferability and 13 of these showed amplification in at least one other Acer species.

High‐throughput sequencing has been proposed as a method to genotype microsatellites and overcome the four main technical drawbacks of capillary electrophoresis: amplification artifacts, imprecise sizing, length homoplasy, and limited multiplex capability. The objective of this project was to test a high‐throughput amplicon sequencing approach to fragment analysis of short tandem repeats and characterize its advantages and disadvantages against traditional capillary electrophoresis. We amplified and sequenced 12 muskrat microsatellite loci from 180 muskrat specimens and analyzed the sequencing data for precision of allele calling, propensity for amplification or sequencing artifacts, and for evidence of length homoplasy.
