In recent decades, New England agriculture has become increasingly characterized by small, diversified farming operations with values deeply rooted in community and conservation. In sharp contrast to large-scale, high-intensity agriculture currently typified by the majority of North American farms, New England farmers commonly prioritize ecologically beneficial production practices such as reduced chemical inputs, integrated pest management (IPM), low tillage, cover cropping and crop rotation, and retention of natural habitats like woody hedgerows and herbaceous strips. Fabry disease is an X-linked lysosomal storage disorder that affects approximately 1 in 40,000 males in its classical form and as many as 1:4,600 in its late-onset form [1]. The disease is caused by mutations in the gene encoding α- galactosidase (α-GAL), which results in deficient levels of α-GAL activity in the lysosomes of patients [2, 3]. This lack of enzymatic activity causes macromolecular substrates to accumulate in tissues, and can result in a wide range of symptoms such as impaired renal and cardiac function [4]. Endogenous daily (circadian) oscillators ensure the proper timing of physiological and behavioral processes that are essential to health. A set of core clock genes and their protein products function in transcriptional/translational feedback loops (TTFLs) that time and coordinate vital homeostatic, cognitive, and hormonal processes. A master pacemaker in the suprachiasmatic nucleus (SCN) coordinates circadian function throughout the organism. Investigating the causal role of genetically defined cell types in the suprachiasmatic nucleus for circadian rhythms is essential to understand how an animal’s physiology is temporally organized. Coffee consumption is associated with reduced risk of metabolic syndrome, obesity and diabetes. Although the mechanisms of action are not yet elucidated, the effects of coffee and its bioactive components on lipid metabolism may account for the overall coffee effects on human health. Therefore, this study investigated the molecular mechanisms of coffee and its bioactive components on lipid metabolism using Caenorhabditis elegans as a model system. Ubiquitin is a 76 amino acids protein that is evolutionary conserved in eukaryotes. It is an important signaling molecule in a plethora biological events, such as protein degradation, DNA damage response, and transcription. This thesis aims to develop engineered protein as a tool to study ubiquitin signaling. Through targeted mutagenesis and directed evolution, a deubiquitinase is reprogrammed into a transamidase, which lead to the generation of ubiquitinprotein conjugates with discrete ubiquitin linkages through auto-ubiquitination. Depression affects 8% of adults in America. Women are twice as likely as men to experience depression. The economic burden in the U.S. is $83 billion in direct (e.g., pharmaceutical) and indirect costs (e.g., absenteeism from work). The etiology of depression includes non-modifiable (e.g., genetics) and modifiable risk factors (e.g., diet). Depression is concurrent with an increase in inflammatory biomarkers, such as c-reactive protein (CRP). River herring (Alosa spp.) are anadromous fish that spawn in freshwater rivers and lakes in North America from Florida to Nova Scotia, CA. They have been listed as a species of conservation concern due to dramatic stock declines observed in the 1970’s. Stocks have failed to show significant signs of recovery despite over a decade of harvest restrictions throughout their range. Abandoned mine drainage (AMD) has resulted in worldwide devastation. Passive remediation systems (PRS) are a cost-effective option to treat AMD. While the geochemistry (abiotic) of these systems is well understood, little work has been done to characterize the microbial communities (biotic) that naturally form within these systems. The studies outlined in this dissertation encompass a broad focus, relating to the pathogenesis of neurological disorders such as Alzheimer’s disease, fragile X syndrome, and amyotrophic lateral sclerosis, as well as a novel infectious disease, COVID-19. However, all four studies detailed within this dissertation contain similar elements, namely, the coordinated role of RNA structure and function in essential molecular mechanisms. Molecular Dynamics simulations are a highly useful tool in helping understand the fundamental interactions present in a variety of chemical systems. The work discussed here illustrates it’s use in determining the conformational dynamics of the Zika and SARS-Cov-2 helicase in a physiological environment, largely in an effort to discover inhibitors capable of rendering the protein inert. Common chemical pollutants that enter the marine environment include legacy contaminants, which are well known and heavily regulated or banned pollutants, and emerging contaminants, which are more recently recognized as pollutants and often lack regulatory limits for their use and discharge. Wastewater treatment plant (WWTP) effluent is a major source of various contaminants of concern, particularly pharmaceutical and personal care products (PPCPs) that are not fully removed during treatment. Prostate cancer patients are often treated with radiotherapy. MnTE-2-PyP, is a superoxide dismutase (SOD) mimic and a known radioprotector of normal tissues. Our recent work demonstrates that MnTE-2-PyP also inhibits prostate cancer progression with radiotherapy; however, the mechanisms remain unclear. In this thesis, we identified that MnTE-2-PyP-induced intracellular H2O2 levels are critical in inhibiting growth of prostate cancer cells. We found that MnTE-2-PyP induced protein oxidations in PC3 cells and one major group of oxidized protein targets were involved in energy metabolism. Lowbush blueberry (Vaccinium angustifolium) is Maine’s third largest crop (USDA 2020 a). From 2017 – 2019 the three seasons yield average was 27,200 tons were harvested from 19,500 acres for a value of $22,468,000 (USDA 2020 c). Lowbush blueberries are managed on a two-year cycle. Every other year, lowbush blueberry fields are pruned to the ground either through the use of a tractor mounted flail mower or a prescribed burn (Yarborough 2009). Wildlife rehabilitation centers collect large datasets that focus on medical care, yet they also collect information more broadly relevant to wildlife conservation. The goal of this study was to demonstrate the potential for these datasets to be used in conservation science to better understand avian threats, mortality, and mitigation opportunities. We quantified the causes of bird admissions to rehabilitation centers within the Northeast and Midwest United States, the mortality rates during rehabilitation by admission cause, and the proportion of anthropogenic-caused admissions. Protein S-palmitoylation plays a crucial role in many biological systems. S-palmitoylation involves the post-translational attachment of palmitate to a cysteine residue through a reversible thioester linkage. S-Palmitoylation is used to modify both integral and membrane proteins, many of which are involved in intracellular trafficking, membrane localization, and signal transduction pathways. Intracellular palmitoylation is mediated by a family of protein acyltransferases (PATs). PAT mutations are associated with neurological diseases and cancer progression. Transcription factors (TFs) have been extensively researched in certain well-studied organisms but far less so in others. Following the whole-genome sequencing of a new organism, TFs are typically identified through their homology with related proteins in other organisms. However, recent findings demonstrate that structurally similar TFs from distantly related bacteria are not usually evolutionary orthologs. Cancer is a significant global health concern; and traditional therapies, including chemotherapeutics, are often simultaneously toxic yet ineffective. There is a critical need to develop targeted cancer therapeutics which specifically inhibit molecules or molecular pathways essential for tumor growth and maintenance. Furthermore, a targeted therapy is only effective when a patient's tumor expresses the molecular target; therefore, companion diagnostics, including molecular imaging agents, are a necessary counterpart of targeted therapies. Declines in stands of northern white-cedar (Thuja occidentalis L., hereafter cedar) have been observed as both shifts in species composition and reductions in cedar densities, particularly those stands in lowland sites (Curtis 1946, Boulfroy 2012). While several factors inhibiting cedar regeneration have been identified, a thorough understanding of the conditions that best promote regeneration is lacking. Our objectives for the first chapter were to characterize the site conditions associated with successful regeneration in lowland cedar stands and to describe how spatial patterns of various cedar size classes relate to site preference and to regeneration dynamics.
