Abstract. This research used deep learning for image analysis by isolating and characterizing distinct DNA replication patterns in human cells. By leveraging high-resolution microscopy images of multiple cells stained with 5-Ethynyl-2′-deoxyuridine (EdU), a replication marker, this analysis utilized Convolutional Neural Networks (CNNs) to perform image segmentation and to provide robust and reliable classification results. First multiple cells in a field of focus were identified using a pretrained CNN called Cellpose. I form ecotones, an ecological transitional zone between two ecosystems, with the world around me. Triple-negative breast cancer (TNBC) is one of the most difficult subtypes of breast cancer to treat due to a lack of molecular targets. While chemotherapy (CT) has become the standard form of treatment, the administration of CT depends on adequate white blood cell (WBC) count. When WBC becomes too low, patients risk becoming ineligible for treatment. Polycomb Group (PcG) proteins are evolutionarily conserved epigenetic transcriptional regulators that maintain the transcriptional repression of silenced genes by maintaining heritable chromatin states. PcG proteins first discovered as repressors of Hox genes in Drosophila, later were shown to regulate a wide range of genes. In mammals, PcG proteins are involved in maintaining pluripotent state of stem cells and controlling cell differentiation. Misexpression of PcG protein leads to cancers like lymphoma and melanoma. The nematode Caenorhabditis elegans is a powerful tool for studying nervous system genetics. Though relatively simple compared to mammals, C. elegans boasts a remarkably well-conserved neuronal genome and proteome, and its utility in the characterization of neuronal genes has been well-established. Respiratory Complex I from E. coli is a proto-type of the mitochondrial enzyme, consisting of a 6-subunit peripheral arm (B-CD-E-F-G-I) and a 7-subunit membrane arm. When subunits E-F-G (N-module), were expressed alone they formed an active complex as determined by co-immunoprecipitation and native gel electrophoresis. When co-expressed with subunits B and CD, only a complex of E-F-G was found. When these five subunits were co-expressed with subunit I and two membrane subunits, A and H, a complex of B-CD-E-F-G-I was membrane-bound, constituting the N- and Q-modules. The high-risk human papillomaviruses are small, non-enveloped double-stranded DNA viruses that infect the basal epithelial keratinocytes. The majority of HPV infections are self-limiting and asymptomatic; however, in 2-4% of all infected individuals, persistent infections with high-risk HPVs lead to malignancies, including head-and-neck cancers and anogenital carcinomas, particularly cervical cancers. The HPV life cycle is strongly tied to the normal differentiation process of the epithelial tissue. Upon cell entry, the viral genome is maintained as episomal DNA within the nuclei of HPV-infected basal keratinocytes and amplified to a low copy number as the cells divide. The past two decades have witnessed the rapid growth of therapeutic brain-computer interfaces (BCI) targeting a diversity of brain dysfunctions. Among many neurosurgical procedures, deep brain stimulation (DBS) with neuromodulation technique has emerged as a fruitful treatment for neurodegenerative disorders such as epilepsy, Parkinson's disease, post-traumatic amnesia, and Alzheimer's disease, as well as neuropsychiatric disorders such as depression, obsessive-compulsive disorder, and schizophrenia. Epigenetic gene regulation is the process by which external factors regulate the genome. This research studies Polycomb Group (PcG) proteins which function as epigenetic agents that work together in complexes to maintain gene silencing for multiple cellular generations. Drosophila melanogaster PcG proteins can be organized into three canonical complexes: Pho-RC, PRC1, and PRC2. Though there are multiple proposed models for the order of recruitment, it is generally accepted that PhoRC, PRC1, and PRC2 interact with each other to stably recruit to a target gene. Reforestation is not just planting trees in the ground. More than net increase in forest cover, reforestation is a complex political endeavor undertaken by both humans and non-humans and a popular climate change mitigation tactic. However, little research has examined the dynamics between selection of specific reforestation strategies, health, and community resilience, particularly with attention to entanglements between the lives of both human and non-human forest dwellers. Breast cancer is prevalent among women in the United States. Breast cancer screening is standard but requires a radiologist to review screening images to make a diagnosis. Diagnosis through the traditional screening method of mammography currently has an accuracy of about 78% for women of all ages and demographics. Across the United States, record numbers of wildfires are observed costing billions of dollars in property damage, polluting the environment, and putting lives at risk. The ability of emergency management professionals, city planners, and private entities such as insurance companies to determine if an area is at higher risk of a fire breaking out has never been greater. This paper proposes a novel methodology for identifying and characterizing zones with increased risks of forest fires. Methods involving machine learning techniques use the widely available and recorded data, thus making it possible to implement the tool quickly.

Multidrug resistant (MDR) cancers often become resistant to pharmacologically and structurally diverse drugs by overexpressing members of the family of ATP Binding Cassette (ABC) transporters. These membrane pumps protect normal cells by actively exporting a large range of toxins out of the cells. Classic MDR is often correlated with the overexpression of three well-studied mammalian ABC transporters: P-glycoprotein (P-gp), Breast Cancer Resistant Protein (BCRP), and Multidrug Resistant Protein 1 (MRP1).

Microbiome count data are high-dimensional and usually suffer from uneven sampling depth, over-dispersion, and zero-inflation. In this thesis, we develop specialized analytical models for analyzing such count data. In Chapter 2, I develop a bi-level Bayesian hierarchical framework for microbiome differential abundance analysis. The bottom level is a multivariate count-generating process that links the observed counts to their latent normalized abundances. The top level is a mixture of Gaussian distributions with a feature selection scheme for differential abundance analysis. A simulation study on both simulated and synthetic data is conducted. Multidrug resistance (MDR) in cancer and other diseases is frequently associated with transmembrane efflux proteins, one of which is P-glycoprotein (P-gp). Over-expression of P-gp in cancer cells increases the efflux of therapeutic drugs rendering them ineffective. In order to re-sensitize multidrug resistant cancers to chemotherapy, we have found potential inhibitors of P-gp by in silico screening methods, and several of these inhibitors were shown to successfully overcome MDR in the drug resistant DU145TXR prostate cancer cell line. This dissertation focuses upon dynamic agents of multidrug resistance (MDR). We used a combination of in silico and in vitro techniques to investigate two membrane transporters that confer MDR – P-glycoprotein, which confers MDR in human cancers, and MtrD, which confers MDR in Neisseria gonorrhoeae. Inhibitors targeting both proteins have tremendous potential for use as co-therapeutics in the treatment of multidrug resistant cancers, or of multidrug resistant infections. However, previously identified inhibitors of P-gp have failed clinical trials due to off-target effects and associated toxicities. Ernest Everett Just (1883-1941) is an acknowledged “pioneer” in biology, being honored with a Black Heritage postage stamp in 1996. Here we discover that Just also made pioneering contributions to general evolutionary bioethics (distinct from special medical bioethics) by advancing a cell-biology-rooted theory of the origin and continuing evolution of ethical behavior influenced by the “law of environmental dependence.”

In the current market, successful fitness tracking devices utilize heart rate and GPS to determine performance. These devices are useful, but don't extensively classify stationary exercise. This paper proposes a modern approach for tuning and investigating optimal neural network types on stationary exercises using Inertial Measurement Units (IMUs). Using three IMUs located on the ankle, waist, and wrist, data is collected to map the body as it moves during the stationary physical activity. In this paper, we present a novel machine learning-based methodology for identifying bacteria DNA sub-sequences that are associated with antimicrobial resistance. The dramatic rise in cases of antibiotic resistant bacteria has been an increasing threat across the globe as the existing treatments are rendered ineffective in treating most of these cases due to mutations of their DNA. Among the most recent bacteria to display antimicrobial resistance (AMR) is Neisseria Gonorrhea with the first global treatment failure taking place in 2016. My research focuses on electrokinetic transport. Particularly, in this dissertation, we focus on fabrication and testing of micro electrodes with nanostructured surfaces to minimize the electrode polarization (EP) effects for biosensor applications. In the first study, electrochemical deposition of gold nanoparticles on to planar gold electrodes was used to generate rough surfaces. Dendritic nanostructures that reduced EP up to two orders of magnitude was obtained by optimizing the deposition conditions. These structures also enhanced dielectrophoresis (DEP) response of our bio-chips, making them usable in physiological buffers. N-body pairwise interactions are ubiquitous in scientific areas such as astrophysics, fluids mechanics, electrical engineering, molecular biology, etc. Computing these interactions using direct sum of an O(N) cost is expensive, whereas multipole expansion methods, such as the fast multipole method (FMM) or treecode, can reduce the cost to O(N) or O(N log N). “The Origin of Man’s Ethical Behavior” (circa October 1941) by Ernest Everett Just and Hedwig A. Schnetzler Just - is an unpublished book manuscript about the biological origins and evolution of ethical behavior, and about “the law of environmental dependence.” Missing since Just’s death in October 1941, it was found and identified in May 2018 among the collected papers of Ernest Everett Just preserved at the Howard University Moorland-Spingarn Research Center in Washington, DC. In addition to the 1996 US postage with the caption “Ernest E. Just, Biologist,” we now have reason to add two new postage stamps with …

The human T-cell leukemia virus type-1 (HTLV-1) infects CD4+ T-cells and is the etiological agent of adult T-cell leukemia/lymphoma (ATL), an aggressive and often-fatal lymphoproliferative neoplastic disease. The major transactivator protein, Tax, drives proviral gene expression and replication and plays a key role during the early-stage immortalization of T-cells by HTLV-1. Tax has also been shown to regulate many host cellular signaling pathways, including CREB/ATF, SRF, and NFκB. Another accessory viral protein p30II acts as a latency-maintenance factor and negatively regulates proviral gene expression and replication.
