Oxygen is a vital nutrient necessary for tumor cells to survive and proliferate. Oxygen is diffused from our blood vessels into the tissue, where it is consumed by our cells. This process can be modeled by partial differential equations with sinks and sources. This project focuses on adding an oxygen diffusion module to an existing 3D agent-based model of breast cancer developed in Dr. Norton’s lab. The mathematical diffusion module added to an existing agent-based model (ABM) includes deriving the 1-dimensional and multi-dimensional diffusion equations, implementing 2D and 3D oxygen diffusion models into the ABM, and numerically evaluating those equations …

Regenerative agriculture is a pressing matter for the dairy industry to address cropland sustainability and carbon sequestration. One regenerative management practice that has been identified to help with row crop sustainability for key metrics like soil organic carbon (SOC) is complex covers. When producers use complex covers one of the main challenges is that it takes time to detect a change in SOC. However, simulation models are a tool that can be used to help determine if a regenerative practice is a strategy that gives the best results (i.e., increased SOC) while aligning with long-term production goals. A model is described for the overall structure of intense fire whirls, based on a spatially evolving vortex, with circulation enhancement driven by the axial acceleration of low-density gas in the core through the axial pressure gradient. The axial acceleration increases the entrainment rate into the core which, through mass conservation, increases the circulation if the angle between the tangential and radial velocity components remains fixed. A nexus approach contributes to the strategic allocation of resources to secure food, energy, and water for the world population. Integrated models considering the complex interactions across food, energy, and water (FEW) enhance decision-making and strategic planning towards resilience. However, a significant number of the existing integrated models leave unaddressed the inherent variability and uncertainty present in the FEW sectors. Here, we review the importance of characterizing variability over spatial and temporal scales and the importance of decreasing the uncertainty present within a FEW nexus systems. Wetland restoration has numerous potential ecological and societal benefits, one of which is the retention of phosphorus (P) and consequent protection of downstream water bodies from eutrophication. Past studies focused on influents to and effluents from a variety of wetland types have documented net P retention. However, some wetland systems are less effective at P capture and wetland P retention capacity can change over time. Certain wetland types - especially riparian wetlands restored on former agricultural land - remain understudied. Uranium processing and waste storage in unlined waste ponds leached contaminants into the groundwater at Y-12, Oak Ridge, Tennessee, from the 1950s to 1980s. Groundwater wells near the S-3 ponds have had the highest nitrate concentrations of groundwater anywhere in the world (>10,000 mg/L). For reference, the maximum contaminant level for nitrate in drinking water set by the U.S. Environmental Protection Agency is 10 mg/L. Since 2012, the ENIGMA (Ecosystems and Networks Integrated with Genes and Molecular Assemblies) group has been characterizing, monitoring, and conducting field experiments to understand the interactions between contaminants, microbes, and the subsurface. Stromatolites, microbialites, and other microbially induced sedimentary structures exist in the rock record as far back as 3.6 billion years ago and continue to form in the present day. Better characterizing these structures and better understanding how they form is crucial in distinguishing these biosignatures from similar, abiotic structures, which can help us to understand the conditions of early Earth and early Mars. To that end, I have modified DLA 3D EXT, an open-source stromatolite modeling program, to more closely reflect the process of microbial trapping-and-binding by filamentous microbes in a calcite-precipitating hot spring system. Memory is traditionally thought of as a biological function of the brain. In recent years, however, researchers have found that some stimuli-responsive molecules exhibit memory-like behavior manifested as history-dependent hysteresis in response to external excitations. One example is lysenin, a pore-forming toxin found naturally in the coelomic fluid of the common earthworm Eisenia fetida. When reconstituted into a bilayer lipid membrane, this unassuming toxin undergoes conformational changes in response to applied voltages. However, lysenin is able to "remember" past history by adjusting its conformational state based not only on the amplitude of the stimulus but also on its previous …

Clostridioides (formally Clostridium) difficile is a medically relevant pathogen pertinent to infectious disease research. C. difficile is distinctly known for its ability to produce two toxins, enterotoxin A and cytotoxin B, and the propensity to colonize the mammalian gastrointestinal tract. It is known that metabolism is tightly correlated with sporulation in endospore producers such as C. difficile, but an interesting and novel regulatory relationship found by the Ivey lab has yet to be understood. Many wildlife populations are experiencing a variety of environmental pressures due to the direct and indirect consequences of a changing climate. In the northeast, USA, moose Alces alces are declining in large part because of the increasing parasitism by winter tick Dermacentor albipictus, facilitated by high host density and optimal environmental conditions. To test this hypothesis, and better understand the influence of this interaction on the stability of the regional population, we constructed a population viability model using data collected through comprehensive survival and productivity studies in 2002–2005 and 2014–2018 in northern New Hampshire. Globally, livestock are a major component of agricultural systems and natural resource management, as well as an important contributor to nutrition and livelihoods, but are often undervalued (Herrero et al., 2009). In Australia, livestock production systems occupy half of the available land and contribute to ~50% of gross agricultural production. Offshore oil and gas platforms have had a significant presence in the Gulf of Mexico since the 1950s. An important secondary function of these structures is that they provide artificial habitat to fisheries, most notably Red snapper. Policy changes intended to reduce the risk associated with aging infrastructure have reduced the number of standing platforms from 4044 to 1867 from 2001 to 2018. The effect this loss of habitat has on Red snapper was tested by creating three scenarios of platform changes and modeling the perturbation from 2005 to 2050. Tick-borne diseases continue to increase in the United States, and yet no comprehensive method of tick control currently exists. The lone star tick, Amblyomma americanum, is an aggressive human-biting tick and vector of several pathogens which effect both humans and other animals. Standard control methods do not work as well for A. americanum as they do for the more commonly studied blacklegged tick, Ixodes scapularis. ”Adequate sleep is associated with an individual’s health. Too little sleep is associated with many health problems, including cardiovascular disease, obesity, and a general increase in all-cause mortality. Yet the molecular changes that link poor sleep and changes in health are still not well understood. Individuals have a unique daily need for sleep, and deviations from the animal’s regular sleeping patterns can be indicative of, or result in, underlying changes in its health. Therefore, we hypothesize that changes in the sleep architecture in Drosophila melanogaster reflect changes in the fly’s health.

There have been on-going efforts for increasing coastal resilience to the risk of coastal inundation as a result of sea-level rise in Washington. Accurate coastal risk projection depends on detailed and accurate information of sea level rise, including waves and storm surge induced by windstorms. This paper presents a modeling study simulating wind-induced waves in the Salish Sea. A nested-grid modeling approach was used to provide accurate and robust model simulations at various scales. Local, state, federal, tribal and private stakeholders have committed significant resources to restoring Puget Sound’s terrestrial-marine ecosystem. Though jurisdictional issues have promoted a fragmented approach to restoration planning, there is growing recognition that a more coordinated systems-based restoration approach is needed to achieve recovery goals. Examination of species-environment relationships that determine broad-scale distribution patterns is a key focus of ecological research. Characterizing animal-habitat associations in the marine environment is particularly challenging given the opacity of the ocean, and addressing this question in marine systems has consequently lagged behind terrestrial systems. In this project, we have leveraged existing data on locations of a large marine predator, the Sixgill Shark, Hexanchus griseus, and linked that with the PNNL’s Salish Sea Model over the domain of shark movement in Puget Sound, Washington state. The Pacific Northwest coasts are subject to the threat of coastal inundation as a result of storm surge. This snapshot presentation provides an overview of a modeling study of storm surge in the Salish Sea using a high resolution coastal hydrodynamic model. A series of historical storm surge events were identified based on non-tidal residual (NTR) water levels observed at Seattle tide gage. Model simulations corresponding to selected storm surge events were conducted. Stochasticity, disorder, and noise play crucial roles in the functioning of many biological systems over many different length scales. On the molecular scale, most proteins are envisioned as pristinely folded structures, but intrinsically disordered proteins (IDPs) have no such folded state and still serve distinct purposes within the cell. At the scale of gene regulation, realistic in vivo conditions produce stochastic fluctuations in gene expression that can lead to advantageous bet-hedging strategies, but can be difficult to characterize using a deterministic framework. 2-Dimensional Electrophoresis is one of the tools in the identification of proteins by molecular weight and pH. The display of molecular weight allows the researcher to quickly identify whether a specific protein or peptide string is in the sample. The pH measurement allows even better resolution between different species in the sample. The MultiEnzyme ElectroPhoresis (MEEP) program tries to model that by providing a graph that displays separated protein strings by both molecular weight and pH. The fate of bioavailable nitrogen species transported through agricultural landscapes remains highly uncertain given complexities of measuring fluxes impacting the fluvial N cycle. We present and test a new numerical model named Technology for Removable Annual Nitrogen in Streams For Ecosystem Restoration (TRANSFER), which aims to reduce model uncertainty due to erroneous parameterization, i.e., equifinality, in stream nitrogen cycle assessment and quantify the significance of transient and permanent removal pathways. The gross primary production (GPP) metric is useful in determining trends in the terrestrial carbon cycle. Models that determine GPP utilizing the light use efficiency (LUE) approach in conjunction with biophysical parameters that account for local weather conditions and crop specific factors are beneficial in that they combine the accuracy of the biophysical model with the versatility of the LUE model. One such model developed using in situ data was adapted to operate with remote sensing derived leaf area index (LAI) data and gridded weather datasets. Students understand concepts better when they have had a chance to work hands on with relevant material. Examples will be presented from my classroom where difficult concepts have been modeled into simple experiments with considerable success in enhancing student understanding. Special focus will be given to selected topics that students seem to have the most difficulty grasping. The objective is to enable students to transfer their understanding to solve complex problems with considerable ease and apply their understanding to real world scenarios on assessments. Suggestions will also be provided for implementation of various concepts into the high school classroom.
