Computational prediction of a phenotypic response upon the chemical perturbation on a biological system plays an important role in drug discovery and many other applications. Chemical fingerprints derived from chemical structures are a widely used feature to build machine learning models. However, the fingerprints ignore the biological context, thus, they suffer from several problems such as the activity cliff and curse of dimensionality. Fundamentally, the chemical modulation of biological activities is a multi-scale process. It is the genome-wide chemical-target interactions that modulate chemical phenotypic responses. This honors thesis covers the planning, development, and implementation of system controls and human-machine interface (HMI) for a demonstration plant growth chamber. The work is a continuation of an ongoing project to be used as an educational and recruiting tool manifesting the skills acquired from the Biological and Agricultural Engineering Department at the University of Arkansas’ College of Engineering. This work includes emergency controls, overall design interface, and controls for both the aeration and lighting subsystems of the growth chamber. The field of bioengineering has much promise for renewable chemical production, bioremediation, and of course medical applications. Developing new useful microorganisms is extremely time and capital intensive, typically taking 50 million USD and eight years. This is due in large part to the low throughput techniques that are characteristic of the field of metabolic engineering. Here we describe the modification of an existing synthetic biosensor to measure the pharmaceutical dopamine, and the use of a circuit simulator Cadence to predict improvements to the biosensor. A Mini-Fluidics system was designed to facilitate the muscle growth of the Zebra Fish embryos. This experimental device is made of peristaltic pump, inflow/outflow manifolds, fluid storage tank, series of valves and flexible pipes and the main plate with six mini channels. These closed channels provide pathways for an extremely laminar flow. The Zebra Fish embryos are placed in the channels and exposed to the forces present in the fluid.

Sixteeen sets of original laboratory data collected by many investigators for various Cutthroat flume sizes are thoroughly reviewed and organized. Best-fit discharge parameters are obtained by performing the free-flow analysis and the submerged-flow analysis. Then, the transition submergence can be calculated. Afterwards, the unified free-flow and submerged-flow discharge parameters are developed for each flume size in order to generalize the calibrations for Cutthroat flumes. This is a very tedious process requiring a trial-and-error approach.
