This dissertation explores applications of representation learning and generative models to challenges in healthcare, astronautics, and aviation.
The first part investigates the use of Generative Adversarial Networks (GANs) to synthesize realistic electronic health record (EHR) data. An initial attempt at training a GAN on the MIMIC-IV dataset encountered stability and convergence issues, motivating a deeper study of 1-Lipschitz regularization techniques for Auxiliary Classifier GANs (AC-GANs). An extensive ablation study on the CIFAR-10 dataset found that Spectral Normalization is key for AC-GAN stability and performance, while Weight Clipping fails to converge without Spectral Normalization. In recent years, various new Machine Learning and Deep Learning algorithms have been introduced, claiming to offer better performance than traditional statistical approaches when forecasting time series. Studies seeking evidence to support the usage of ML/DL over statistical approaches have been limited to comparing the forecasting performance of univariate, linear time series data. This research compares the performance of traditional statistical-based and ML/DL methods for forecasting multivariate and nonlinear time series.

This dissertation investigates the functional graphical models that infer the functional connectivity based on neuroimaging data, which is noisy, high dimensional and has limited samples. The dissertation provides two recipes to infer the functional graphical model: 1) a fully Bayesian framework 2) an end-to-end deep model.
We first propose a fully Bayesian regularization scheme to estimate functional graphical models. We consider a direct Bayesian analog of the functional graphical lasso proposed by Qiao et al. In this paper, machine learning techniques are used to reconstruct particle collision pathways. CERN (Conseil européen pour la recherche nucléaire) uses a massive underground particle collider, called the Large Hadron Collider or LHC, to produce particle collisions at extremely high speeds. There are several layers of detectors in the collider that track the pathways of particles as they collide. The data produced from collisions contains an extraneous amount of background noise, i.e., decays from known particle collisions produce fake signal. Cancer is a complex molecular process due to abnormal changes in the genome, such as mutation and copy number variation, and epigenetic aberrations such as dysregulations of long non-coding RNA (lncRNA). These abnormal changes are reflected in transcriptome by turning oncogenes on and tumor suppressor genes off, which are considered cancer biomarkers.
However, transcriptomic data is high dimensional, and finding the best subset of genes (features) related to causing cancer is computationally challenging and expensive. Thus, developing a feature selection framework to discover molecular biomarkers for cancer is critical.

Data reconstruction is significantly improved in terms of speed and accuracy by reliable data encoding fragment classification. To date, work on this problem has been successful with file structures of low entropy that contain sparse data, such as large tables or logs. Classifying compressed, encrypted, and random data that exhibit high entropy is an inherently difficult problem that requires more advanced classification approaches. In silico bioactivity prediction studies are designed to complement in vivo and in vitro efforts to assess the activity and properties of small molecules. In silico methods such as Quantitative Structure-Activity/Property Relationship (QSAR) are used to correlate the structure of a molecule to its biological property in drug design and toxicological studies. Recurrent neural networks (RNNs) have been successfully used on a wide range of sequential data problems. A well-known difficulty in using RNNs is the vanishing or exploding gradient problem. Recently, there have been several different RNN architectures that try to mitigate this issue by maintaining an orthogonal or unitary recurrent weight matrix. One such architecture is the scaled Cayley orthogonal recurrent neural network (scoRNN), which parameterizes the orthogonal recurrent weight matrix through a scaled Cayley transform. The focus of the work is the development of classifiers (predictive models) that predict classes from available data. Automatic histopathological Whole Slide Image (WSI) analysis for cancer classification has been highlighted along with the advancements in microscopic imaging techniques. However, manual examination and diagnosis with WSIs is time-consuming and tiresome. Recently, deep convolutional neural networks have succeeded in histopathological image analysis. In this paper, we propose a novel cancer texture-based deep neural network (CAT-Net) that learns scalable texture features from histopathological WSIs. The problem of forecasting market volatility is a difficult task for most fund managers. Volatility forecasts are used for risk management, alpha (risk) trading, and the reduction of trading friction. Quantifying human biological age is an important and difficult challenge. Different biomarkers and numerous approaches have been studied for biological age prediction, each with its advantages and limitations. In this work, we first introduce a new anthropometric measure (called Surface-based Body Shape Index, SBSI) that accounts for both body shape and body size, and evaluate its performance as a predictor of all-cause mortality.
