Estimating Evolutionary Volatility In A Maximum-Likelihood Framework, Samuel Warren Tybout

Evolutionary volatility is a trait that encompasses a clade’s combined capacity for origination and extinction. High volatility increases extinction risk, and declining global extinction rates are thought to be linked to declining volatility. Despite volatility’s scientific importance, there is no standardized way of measuring it. This study provides a new method, derived from a stochastic birth-death model, of estimating evolutionary volatility from fossil data. Simulations indicate that the method produces accurate and precise estimates for large fossil datasets. Analysis of fossil data for five bivalve families (Lucinidae, Mytilidae, Pectinidae, Pholadomyidae, and Veneridae) indicates that diversity projections made from the estimates …

The possibility of increased severity and frequency of drought conditions, as a result of global climate variability, greatly complicates our ability to forecast future forest functions such as productivity and carbon sequestration. Assessing how tree species vary in their response to drought can aid in predicting the impact on forest ecosystems as a whole. Throughfall exclusion (TfE) experiments are potentially useful tools to simulate realistic drought conditions within intact forest ecosystems. Ergot alkaloids are fungal tryptophan derived toxins which affect mammalian circulation and neurotransmission. These compounds are biosynthesized by a conserved genetic pathway, known as the ergot alkaloid synthesis (EAS) pathway by fungi belonging to the ascomycete families Trichocomaceae and Clavicipitaceae. Several Ipomoea species and related plants in the morning glory family harbor vertically transmitted symbiotic fungi in the genus Periglandula, also members of Clavicipitaceae, that produce ergot alkaloids. Metabolomic analysis of seeds identified a previously uncharacterized glycoside form of the pharmaceutically important ergot alkaloid, ergonovine. This study focuses on the factors that enable and threaten rural first-generation STEM students’ persistence. Limited empirical studies are available that focus on rural first-generation STEM majors’ persistence. Quantitative analysis was conducted using Kruskal Wallis H and Mann-Whitney U tests to determine any significant differences with the survey results. Content and thematic analysis was conducted on the student and faculty interviews to determine themes of enabling and threatening factors affecting persistence.

The demand for natural gas, and the need for efficient extraction, has led to the development of unconventional oil and natural gas (UOG) techniques. Due to the novelty of UOG, the potential impacts to freshwater ecosystems are not fully understood. We used a dual pronged approach to study the effects of UOG development on microbial biodiversity and function via a laboratory microcosm experiment and a survey study of streams with and without UOG development within their watersheds. Mass spectrometry (MS) based-techniques and molecular dynamics (MD) simulations have been used to characterize protein/peptide structure as well as their interactions with lipid vesicles and detergents. Chapter 1 introduces an introduction to the concepts and tools that were used in this work. In Chapter 2, the dominant gas-phase conformer of [M+3H]3+ ions of the model peptide Acetyl-PSSSSKSSSSKSSSSKSSSSK are examined with ion mobility spectrometry (IMS), gas-phase hydrogen deuterium exchange (HDX), and mass spectrometry (MS) techniques. Huntington’s Disease (HD) is a genetic, neurodegenerative disease characterized by an abnormal polyglutamine (polyQ) expansion in the first exon of the huntingtin protein (htt). The polyQ domain facilitates aggregation and initiates the formation of a diverse collection of aggregate species, including fibrils, oligomers and annular aggregates. The first 17 amino acids of htt (Nt17) directly flank the polyQ domain and is a key factor in htt’s association to membranous structures. In addition to Nt17 being an amphipathic αhelix, it also promotes aggregation through self-association and contains numerous posttranslational modifications (PTMs) that can modulate toxicity and subcellular localization. Huntington’s Disease (HD) is a fatal neurodegenerative disorder caused by an expanded glutamine repeat region (polyQ) within the huntingtin protein (htt). As a result of the expanded polyQ domain, htt associates into a variety of toxic aggregate species. The polyQ domain of htt is flanked at the N-terminal end by 17 amino acids (Nt17) that adopt an amphipathic α-helical structure in the presence of binding partners such as lipid membranes. In addition to comprising a lipid binding domain, the Nt17 amphipathic α -helix has been directly implicated in htt aggregation initiation via self-association with other Nt17 α -helices. Due to …

One key obstacle in the understanding of human locomotion is the availability and validity of experimental data or computational models. Corresponding measurements describing the relationships of the nervous and musculoskeletal systems and their dynamics are highly variable. People with Autism Spectrum Disorder (ASD) show atypical attention to social stimuli and aberrant gaze when viewing images of the physical world. However, it is unknown how they perceive the world from a first-person perspective. In this study, we used machine learning to classify photos taken in three different categories (people, indoors, and outdoors) as either having been taken by individuals with ASD or by peers without ASD. Our classifier effectively discriminated photos from all three categories but was particularly successful at classifying photos of people with >80% accuracy.
