The process of adaptation has been of interest since the XIX century, when Darwin first proposed the idea of natural selection. Since then, there has been a myriad of theoretical and empirical works that have expanded the field. From the many evolutionary insights these works have produced, a foundational idea is that spontaneous mutations in the genome of organisms can produce changes to their reproductive success that might confer an advantage for the mutant organisms with respect to their peers. Increased atmospheric nitrogen (N) deposition and climate warming are both anticipated to influence the ecosystem N dynamics of northern temperate ecosystems substantially over the next century. Nevertheless, in field experiments with N addition and warming treatments, temporal scale can play an important role in determining the extent of treatment effects on N dynamics, and it is unclear to what extent the results of short-term studies can be extrapolated to responses over longer time scales. Mark-recapture (MR) models typically assume that individuals under study have independent survival and recapture outcomes. One such model of interest is known as the Cormack-Jolly-Seber (CJS) model. In this dissertation, we conduct three major research projects focused on studying the impact of violating the independence assumption in MR models along with presenting extensions which relax the independence assumption. In the first project, we conduct a simulation study to address the impact of failing to account for pair-bonded animals having correlated recapture and survival fates on the CJS model. We investigate problems of biological spatial invasion through the use of spatial modelling. We begin by examining the spread of an invasive weed plant species through a forest by developing a system of partial differential equations (PDEs) involving an invasive weed and a competing native plant species. We find that extinction of the native plant species may be achieved by increasing the carrying capacity of the forest as well as the competition coefficient between the species. We are analyzing the effect of sulphate reducing bacteria on native copper, and using that evidence to further support the initiative of having a deep geological repository to store nuclear material. Sulphate reducing bacteria are a concern for the deep geological repository as they cause the corrosion of regular copper. How will hosts and pathogens coevolve in response to multiple types of hosts? I study this question from three different perspectives. First, I model a scenario in which hosts are categorized as female or male. Hosts invest resources in maintaining their immune system at a cost to their reproductive success, while pathogens face a trade-off between transmission and duration of infection. Importantly, female hosts are also able to vertically transmit an infection to their newborn offspring. Aquatic-emergent insects are vectors of both contaminants and nutrients, linking the aquatic system to the terrestrial system. Aquatic-emergent insects are high in omega-3 fatty acids that benefit terrestrial aerial insectivores, such as bats and birds. With aerial insectivores on a decline, a contributing factor could be a decrease in the quality of insects. We collected insects from lakeshore and inland locations in Southern Ontario. Insects sampled included bees, wasps, ants, beetles, caddisflies, craneflies, dragonflies, marchflies, mayflies, midges, other flies, and true bugs. This thesis studies the impact of anti-predation strategy on the population dynamics of predator-prey interactions. This work includes three research projects.

In the first project, we study a system of delay differential equations by considering both benefit and cost of anti-predation response, as well as a time delay in the transfer of biomass from the prey to the predator after predation. We use mathematical models to study prophages, viral genetic sequences carried by bacterial genomes. In this work, we first examine the role that plasmid prophage play in the survival of de novo beneficial mutations for the associated temperate bacteriophage. Through the use of a life-history model, we determine that mutations first occurring in a plasmid prophage are far more likely to survive drift than those first occurring in a free phage. We then analyse the equilibria and stability of a system of ordinary differential equations that describe temperate phage-host dynamics. We propose and analyze an extension to the classic Competitive Lotka-Volterra (CLV) model. The goal is to model competition between species, with a response from the environment. This response is a function of the population of all species and can represent numerous physical phenomena including resource limitation and immune response of a host due to infection. In this investigation, we examined the interaction of phages and bacteria in bacterial biofilm colonies, the evolution of prophages (viral genetic material inserted into the bacterial genome) and their genetic repertoire. To study the synergistic effects of lytic phages and antibiotics on bacterial biofilm colonies, we have developed a mathematical model of ordinary differential equations (ODEs). We have also presented a mathematical model consisting of a partial differential equation (PDEs), to study evolutionary forces acting on prophages. There is a collective prediction among ecologists that climate change will enhance phytoplankton biomass in temperate lakes. Yet there is noteworthy variation in the structure and regulating functions of lakes to make this statement challengeable and, perhaps, inaccurate. To generate a common understanding on the trophic transition of lakes, I examined the interactive effects of climate change and landscape properties on phytoplankton biomass in 12,644 lakes located in relatively intact forested landscapes. Chlorophyll-a (Chl-a) concentration was used as a proxy for phytoplankton biomass. Enhanced efficiency fertilizers (EEFs) have been developed to improve the synchronization between nutrient supply and crop nutrient demand. However, many of the current controlled release fertilizers are coated with non-degradable polymers that contribute to accumulation of microplastics within ecosystems. Birds that experience variation in climatic conditions must maintain a stable nest temperature during incubation for successful hatching of offspring. Varying nest structure and incubation behaviour may be the methods birds use to regulate nest temperature. We used a modeling approach to investigate how birds adjust incubation behaviour to ambient temperature.

We examine here the carbon and nitrogen isotopic compositions of bulk soils (8 topsoil and 7 subsoils, including two soil profiles) and five different plant parts of 79 C3 plants from two main functional groups: herbs and shrubs/subshrubs, from 18 different locations in grasslands of southern Yukon Territory, Canada (eastern shoreline of Kluane Lake and Whitehorse area). The Kluane Lake region in particular has been identified previously as an analogue for Late Pleistocene eastern Beringia. Cooperative breeding occurs when individuals help raise the offspring of others. It is widely accepted that help displayed by cooperative breeders emerged only after individuals' tendency to delay dispersal had become established. We use this idea as a basis for two inclusive-fitness models: one for the evolution of delayed dispersal, and a second for the subsequent emergence of helpful behavior exhibited by non-breeding individuals. We focus on a territorial species in a saturated environment, and allow territories to be inherited by non-breeding individuals who have delayed dispersal. We investigated the migratory movements of silver-haired bats (Lasionycteris noctivagans) across the eastern extent of the species’ range. We conducted stable hydrogen isotope analysis of fur samples (δ2Hfur) from museum specimens collected across latitudes and at all times of the year. We first used these data to estimate the timing of fur replacement and to develop a model associating δ2Hfur with that of local precipitation (δ2Hprecip) at the location where fur replacement occurred. The early Silurian reefs of the Attawapiskat Formation in the Hudson Bay Basin preserved the oldest record of major invasion of the coral-stromatoporoid skeletal reefs by brachiopods and other marine shelly benthos, providing an excellent opportunity for studying the early evolution, functional morphology, and community organization of the rich and diverse reef-dwelling brachiopods. Biometric and multivariate analysis demonstrate that the reef-dwelling Pentameroides septentrionalis evolved from the level-bottom-dwelling Pentameroides subrectus to develop a larger and more globular shell. The reef-dwelling brachiopods in the paleoequatorial Hudson Bay Basin were more diverse than contemporaneous higher latitude reef-dwelling brachiopod faunas, with ten distinct …

Disruptive selection is a process that can result in multiple sub-groups within a population, referred to as diversification. Foraging related divergence has been described in many taxa, but many questions remain about the contribution of such divergence to reproductive isolation and potentially sympatric speciation. Here we use stable isotope analysis of diet and morphological analysis of body shape to examine phenotypic divergence between littoral and pelagic foraging ecomorphs in a population of pumpkinseed sunfish (Lepomis gibbosus). Spatial variation in marine oxygen isotope ratios ( δ18O) resulting from differential evaporation rates and precipitation inputs is potentially useful for characterizing marine mammal distributions and tracking movements across δ18O gradients. Dentine hydroxyapatite contains carbonate and phosphate that precipitate in oxygen isotopic equilibrium with body water, which in odontocetes closely tracks the isotopic composition of ambient water. In cooperative breeding systems individuals invest in the reproductive success of others. In this paper, we study the emergence of cooperative breeding systems in which reproductively active breeders receive investment from reproductively non-active helpers. Our goal is to understand how the division of an investment between male and female components of breeder fitness (i.e. the helper sex-allocation strategy) influences the emergence of cooperative breeding itself. Using mathematical models, we arrive at expressions for the inclusive-fitness advantage of helpful behaviour that generalize previous work. Cooperative breeding is a social behaviour in which certain individuals will opt to delay or forgo their own reproduction in order to help other individuals. Cooperative breeding is one of the most conspicuous examples of cooperation in nature. However, theoretical understanding of why this behaviour occurs is lacking and contradictory. In this thesis, I examine the role played by ecological constraints on the emergence of cooperative breeding. Contrary to previous results, I find that ecological constraints do matter, provided the population dynamics are properly accounted for.
