Verification is central to any process in a functional and enduring cyber-secure organization. This verification is how the validity or accuracy of a state of being is assessed (Schlick, 1936; Balci, 1998). Conversely, breakdown in verification procedures is core to the interruption of normal operations for an organization. A key problem for organizations that utilize biology as an interlock within their systems is that personnel lack sufficient ability to verify all practically relevant biological information for procedures such as a nurse logging a blood draw, or a molecular biology technician preparing agar to culture microbes for study. In this paper we consider knowledge bases that organize information using ontologies. Specifically, we investigate reasoning over a semantic web where the underlying knowledge base covers linked data about science research that are being harvested from the Web and are supplemented and edited by community members. In the semantic web over which we want to reason, frequent changes occur in the underlying knowledge base, and less frequent changes occur in the underlying ontology or the rule set that governs the reasoning. Background: Multicellular organisms consist of cells of many different types that are established during development. Each type of cell is characterized by the unique combination of expressed gene products as a result of spatiotemporal gene regulation. Currently, a fundamental challenge in regulatory biology is to elucidate the gene expression controls that generate the complex body plans during development. In this dissertation, a strategy and framework for retrieving 3D scenes is proposed. The strategy is to retrieve 3D scenes based on a unified approach for indexing content from disparate information sources and information levels. The TREE-D-SEEK framework implements the proposed strategy for retrieving 3D scenes and is capable of indexing content from a variety of corpora at distinct information levels. A semantic annotation model for indexing 3D scenes in the TREE-D-SEEK framework is also proposed. The semantic annotation model is based on an ontology for rapid prototyping of 3D virtual worlds.

The Coalition Battle Management Language is a language for representing and exchanging plans, orders, and reports across live, constructive and robotic forces in multi-service, multi-national and multi-organizational operations. Standardization efforts in the Simulation Interoperability Standards Organization seek to define this language through three parallel activities: (1) specify a sufficient data model to unambiguously define a set of orders using the Joint Command, Control, and Consultation Information Exchange Data Model (JC3IEDM) as a starting point; (2) develop a formal grammar (lexicon and production rules) to formalize the definition of orders, requests, and reports; (3) develop a formal battle management ontology to …
