Gene expression is the fundamental differentiation and development process of life. Although all cells in an organism have essentially the same DNA, cell types and activities vary due to changes in gene expression. Gene expression can be influenced by many gene regulations. RNA editing contributes to the variety of RNA and proteins by allowing single nucleotide substitution. Reverse transcription can alter the expression status of genes by inducing genetic diversity and polymorphism via novel insertions, deletions, and recombination events. The work of this project attempts to provide new methods of creating music with technology. The product, Fields, is a functional piece of virtual reality software, providing users an immersive and interactive set of tools used to build and design instruments in a modular manner. Each virtual tool is analogous to musical hardware such as guitar pedals, synthesizers, or samplers, and can be thought of as an effect or instrument on its own. Genomic databases are exhibiting a growth rate that is outpacing Moore's Law, which has made database search algorithms a popular application for use on emerging processor technologies. NCBI BLAST is the standard tool for performing searches against these databases, which operates by transforming each database query into a filter that is subsequently applied to the database. This requires a database scan for every query, fundamentally limiting its performance by I/O bandwidth. In this dissertation we present a functionally-equivalent variation on the NCBI BLAST algorithm that maps more suitably to an FPGA implementation. Many problems related to synthesis with intelligent tutoring may be phrased as program synthesis problems using AI-style search and formal reasoning techniques. The _x000C_first two results in this dissertation focus on problem synthesis as an aspect of intelligent tutoring systems applied to STEM-based education frameworks, specifically high school geometry. Given a geometric _x000C_figure as input, our technique constructs a hypergraph representing logical deduction of facts, and then traverses the hypergraph to synthesize problems and their corresponding solutions. Constructing visualizations using modular visualization environments (MVEs) requires knowledge about visualization transformation theory as well as implementation specific details about how to programmatically chain together relevant sets of modules into pipe and filter-like architectures known as pipelines. Constructing visualization pipelines introduces a number of challenges including: understanding how to transform raw data into forms that can be ingested by MVEs, identifying target modules that map data into graphical data, and understanding how to further transform resulting graphical data into forms that can be presented. This thesis presents an approach to real-time image enhancement using texture synthesis. Traditional image enhancement techniques are typically time consuming, lack realistic detail, or do not scale well for large magnification factors.

Real-time Enhancement using Texture Synthesis (RETS) combines interpolation, classification, and patch-based texture synthesis to enhance low-resolution imagery, particularly aerial imagery. RETS uses as input a low-resolution source image and several high-resolution sample textures. The output of RETS is a high-resolution image with the structure of the source image, but with detail consistent with the high-resolution sample textures.
