Towards Improved Stress Resilience, Optimal Growth And Enhanced Biosafety In Transgenic Plants, Xiaotong Chen

This dissertation investigates biotechnology strategies to improve plant stress resilience, growth, and biosafety in transgenic perennial grasses using creeping bentgrass as a model system. Functional analyses of non-coding RNAs such as miR164 and miR169 showed that regulatory non-coding RNAs influence plant architecture and abiotic stress responses through broad developmental and transcriptional networks, supporting them as valuable engineering targets for complex trait improvement. The dissertation also developed a dual recombinase platform for transgene containment and removal, linking trait engineering with biosafety control. Additionally, the recombinases themselves were examined for their potential impact on heterologous host and were found to reshape plant …

Planted cotton acreage in Arkansas decreased in 2025 to 520,000 acres compared to 650,000 planted acres in 2024. Arkansas producers harvested 515,000 acres, which was a decrease of 125,000 acres from the 640,000 acres harvested in 2024 (https://www.nass.usda.gov/Quick_Stats/Ag_Overview/stateOverview.php?state=Arkansas&year=2025). The 515,000 harvested acres ranked Arkansas third nationally, trailing only Texas and Georgia in harvested acres (https://esmis.nal.usda.gov/sites/default/release-files/795725/cropan26.pdf). The average cotton yield, as reported by the USDA, was 1,239 lb lint/ac, which ranked fourth nationally, behind California, Louisiana, and Arizona. Arkansas farmers produced an estimated 1.329 million bales, which is a decrease from 1.788 million bales produced in 2024. This production still ranks …

The agricultural decision-making process is experience-based, knowledge-dependent, time-sensitive, complex, and driven by historical data. Planting, fertilization, irrigation, and chemigation are key categories in farm decision-making, and currently there is no one-shot decision-support tool that covers all these activities. Generative Artificial Intelligence (AI) models are more advanced than traditional machine learning and deep learning models. Hybridization is a key evolutionary mechanism for generating biological diversity, ultimately shaping diversification and adaptation of plant lineages in natural and agroecosystems. Our understanding of the frequency, distribution, and significance of hybridization is rapidly increasing, but the external driving forces that dictate why certain species hybridize, and others do not remain obscure. Arabidopsis thaliana is a model organism used by scientists to study plant genetics, development, and physiology. CRISPR-Cas9 is a biotechnology tool adapted from a bacterial defense mechanism to precisely edit DNA using a guide mRNA and a Cas9 protein. This project aims to create CRISPR-CAS9 mutations in the APETALA3 (AP3) gene of the model plant Arabidopsis thaliana. AP3 is a class B gene critical to the petal and stamen development of Arabidopsis flowers. Liparis condylobulbon Rchb.f. is an epiphytic orchid across South and Southeast Asia, which holds notable ethnomedicinal and pharmacological significance. This study aims to characterize Indonesian Liparis condylobulbon using integrated morphological, molecular (matK, rbcL, ITS2), and phytochemical (LC-MS, DPPH) analyses of specimens from Mount Gumitir, providing the first comprehensive taxonomic and pharmacological profile to support species authentication and future bioprospecting. The L. condylobulbon specimen displays diagnostic epiphytic morpho-logy, including fusiform pseudobulbs, two elongate leaves, and an erect inflorescence bearing ~123 flowers. Plant mating systems are key determinants of fitness. Angiosperms exhibit a wide variety of reproductive strategies, including self-fertilization (or selfing), outcrossing, and mixed mating. It has been estimated that up to 43% of plant species are capable of selfing, and selfing has been hypothesized to provide reproductive assurance where opportunities for mating may be limited, such as in marginal environments. However, questions regarding the overall distribution of selfing rates across angiosperms, the maintenance of mixed mating in the face of inbreeding depression, and the impact of self-fertilization on diversification rates remain incompletely resolved. Anthropogenic factors have been the cause of the decline of tree species across the globe. From unsustainable logging and development to disease and improper management, threats to forests have taken their toll. The American chestnut (Castanea dentata) was once an integral basal tree species in Appalachian forests, but chestnut blight drove the species to functional extinction by the mid-1900s. The recent creation of genetically modified chestnuts gives hope for future restoration of the species throughout its historical range. Despite blight resistance, effective restoration will require optimal site selection for finding and planting chestnuts, which will maximize limited resources. …

Plant genetic diversity aids in the creation of new varieties that are more resistant to pests and unfavorable climatic conditions. In order to discover varied parents and assess their cross-performance, the current study was carried out. The findings showed a substantial positive connection (0.81) between green bolls, plant height (0.57), and open bolls, as well as a significant positive correlation (0.52) between open bolls. The aim was to effect of various doses of gamma-ray irradiation on growth,chlorophyll changes, and determination of lethal dose (LD50) three adlay genotypes in M1 generation. With current production costs and cotton prices, either record or near-record yields are needed for profitable cotton production in Arkansas. As usual, price volatility in 2023 added another level of difficulty in the quest for being profitable. Cotton futures traded between 80 and 90 cents per pound in 2023, with brief times below 80 cents and above 90 cents. In April, cotton futures dropped below 80 cents per pound, the lowest level in almost four months. This was due to an increase in certificated stocks, declining demand, and a growing world carryover. One of the internal factors that play an important role in seed quality is the level of the phytohormone auxin. Efforts to increase auxin in seeds include developing new varieties with increased indigenous auxin, such as those found in mutant tomatoes from Micro-Tom, namely iaa9-3 and iaa9-5. Core chlorophytes possess glycerol-3-phosphate dehydrogenases (GPDs) with an unusual bidomain structure, consisting of a glycerol-3-phosphate phosphatase (GPP) domain fused to canonical GPD domains. These plastid-localized enzymes have been implicated in stress responses, being required for the synthesis of glycerol under high salinity and triacylglycerols under nutrient deprivation. However, their regulation under varying environmental conditions is poorly understood. C. reinhardtii transgenic strains expressing constitutively bidomain GPD2 did not accumulate glycerol or triacylglycerols in the absence of any environmental stress. Zygnematophyceae are the algal sisters of land plants. Here we sequenced four genomes of filamentous Zygnematophyceae, including chromosome-scale assemblies for three strains of Zygnema circumcarinatum. We inferred traits in the ancestor of Zygnematophyceae and land plants that might have ushered in the conquest of land by plants: expanded genes for signaling cascades, environmental response, and multicellular growth. Zygnematophyceae and land plants share all the major enzymes for cell wall synthesis and remodifications, and gene gains shaped this toolkit. Co-expression network analyses uncover gene cohorts that unite environmental signaling with multicellular developmental programs. Our data shed light on a molecular …

Water supply limitations will likely impose increasing restrictions on future crop production, underlining a need for crops that use less water per mass of yield. Water use efficiency (WUE) therefore becomes a key consideration in developing resilient and productive crops. In this study, we hypothesized that it is possible to improve WUE under drought conditions via modulation of chloroplast signals for stomatal opening by up-regulation of non-photochemical quenching (NPQ). Nicotiana tabacum plants with strong overexpression of the PsbS gene encoding PHOTOSYSTEM II SUBUNIT S, a key protein in NPQ, were grown under differing levels of drought. Plant species utilize a variety of regulatory mechanisms to ensure sustainable productivity. Within this intricate framework, numerous non-coding RNAs (ncRNAs) play a crucial regulatory role in plant biology, surpassing the essential functions of RNA molecules as messengers, ribosomal, and transfer RNAs. ncRNAs represent an emerging class of regulators, operating directly in the form of small interfering RNAs (siRNAs), microRNAs (miRNAs), long noncoding RNAs (lncRNAs), and circular RNAs (circRNAs). These ncRNAs exert control at various levels, including transcription, posttranscription, translation, and epigenetic. Ranunculus triternatus, a rare endemic species of the Columbia River Gorge, faces conservation challenges due to its limited range and fragmented populations. This study assesses the genetic diversity of R. triternatus and compares it with its widespread congener, Ranunculus glaberrimus, using inter-primer binding site (iPBS) markers. Genetic data from 80 individuals across eight populations were analyzed using Nei’s genetic diversity, Shannon’s diversity index, and AMOVA. Results showed R. triternatus had higher genetic diversity than western populations of R. glaberrimus, with eastern populations of R. glaberrimus displaying greater diversity than western ones.
