Alkaline stress is a major threat to rice production globally. The resources for genetic improvement of alkalinity tolerance in rice are limited. We performed genome-wide association study (GWAS) and QTL mapping integrated with whole genome sequencing and expression analysis to identify and confirm QTLs and candidate genes. We developed a near-isogenic line (NIL) population to fine map the two important QTLs. In GWAS experiment, we genotyped and phenotyped a panel of indica and japonica genotypes for alkalinity tolerance and identified genomic regions and candidate genes conferring alkalinity tolerance. Bacterial leaf streak (BLS) and black chaff, caused by Xanthomonas translucens pv. undulosa (Xtu), can be a very destructive disease of wheat, especially in the warmer, wetter areas of the Southeastern U.S. Yield losses of up to 40 percent have been recorded in some cases in southern wheat growing regions. We performed three different population development approaches using exotic salt tolerant donors in US rice backgrounds to identify the salt tolerant QTLs/genes and tolerant breeding lines. Schrenkiella parvula is an extremophyte model closely related to Arabidopsis thaliana and Brassica crops. Its natural habitat includes shores of saline lakes in the Irano-Turanian region. It has adapted to grow in soils rich in multiple salts including Na+ and K+. I have investigated the genetic basis for high K+ tolerance in plants using S. parvula as a stress tolerant model compared to the premier plant model, Arabidopsis thaliana which is highly sensitive to salt stresses using physiological, ionomic, transcriptomic, and metabolomic approaches. Aspergillus flavus is a soil-borne fungal pathogen that infects maize and produces aflatoxins. In the current study, portions of the alkaline protease (alk) and the O-methyl transferase (omtA) genes, which are key in A. flavus virulence and aflatoxin biosynthesis, respectively, were targeted for suppression through an RNAi (RNA interference) approach known as Host-Induced Gene Silencing (HIGS). Separate RNAi vectors were designed to carry regions of the alk and omtA gene fragments (Alk-RNAi and OmtA-RNAi) and introduced into B104 maize zygotic embryos. Fusarium head blight (FHB), caused by the fungus Fusarium spp., is a disease that attacks several grass species, including wheat. Wheat variety AGS 2060 has remained moderately susceptible to FHB and is regularly found in pedigrees of resistant breeding lines. Quantitative trait loci (QTL) mapping was conducted to find sources of resistance to FHB in AGS 2060. A 90K SNP chip was used to genotype a double haploid mapping population produced from a cross between wheat varieties AGS 2060 and AGS 2035. Drought is a major challenge in rice production system worldwide. We conducted a phenotypic screening of the USA rice genotypes for drought tolerance and assessed genetic diversity using SSR markers. Identification of QTLs for drought tolerance during both vegetative and reproductive stage was done using genotyping by sequencing (GBS) based saturated SNP linkage map. The rice genotypes Jes, Leah, Roy J, Jazzman, and Madison were found to be drought tolerant. Population structure analysis grouped the USA rice genotypes into California, Louisiana, and Arkansas types. Sugarcane, being a complex aneu-polyploid, poses unique challenges to fine mapping of quantitative trait loci (QTL) controlling agronomic traits of interest. Genome-wide association studies (GWAS) could be a better alternative to identify molecular markers associated with specific traits due to high linkage disequilibrium in sugarcane. In the first study, marker-trait associations (MTAs) were evaluated for three sucrose traits, Brix, total recoverable sugar (TRS), and percent sucrose on 48 elite and historic Louisiana breeding clones using 1,062 alleles. These sucrose traits were highly correlated (P-value < 0.0001) at >0.96. TASSEL 5.1 and JMP Genomics 8.0 were compared with eight models run in each program. …

In eukaryotic cells, DNA is a large molecule that must be greatly condensed to fit within the nucleus. DNA is wrapped around histone proteins to form nucleosomes, which facilitate DNA condensation, but on the other hand, may limit DNA processes. Organisms must respond to environmental stress in order to survive, and one strategy is by remodeling nucleosomes to promote changes in DNA accessibility to alter gene expression. The Louisiana rice industry generates ~ 400 million dollars each year toward our state economy. Louisiana varieties are typically bred as pure lines, but hybrid (F1) varieties have the potential to increase grain yields 15% or more over conventional sources. A primary goal of the LSU AgCenter Hybrid Breeding program is to breed elite cross combinations (hybrid varieties) through development of environmentally sensitive male sterile and fertile pollinator lines.
