Freshwater management and research frequently use the trophic data of freshwater fishes. Despite this fact, it is difficult to perform a simple search of dietary information for any one fish species. FishBase represents, to our knowledge, the largest compilation of freshwater dietary information to date. However, it excludes a large portion of the ecological literature due to its development taking place prior to the creation of most modern scientific search engines. Our project (TroPhish) is building upon FishBase by digitizing approximately 130 years of data from the fish predation literature. Climate change has negatively altered seawater conditions, which may have severe implications for marine ecosystems. Mussels are susceptible to environmental changes since they are primary consumers and filter-feeding bivalves. Two species of particular interest to the West Coast of the U.S. are Mytilus galloprovincialis and M. trossulus. M. trossulus is native to the California Coast and was historically prevalent from Southern California to Washington. However, with increased shipping and rising seawater temperature, M. galloprovincialis, an invasive species from the Mediterranean, pushed the species range of M. trossulus poleward. M. trossulus is more tolerant of cold seawater with variable salinity while …

This thesis studied the Guanylate Kinase (GK) enzyme, which catalyzes the reaction of ATP into ADP, using nano-rheological techniques. A unique experimental setup was created in order to observe the conformational dynamics of the biological macromolecules. An oscillatory force was applied by attaching enzymes to a gold-coated surface and gold nanoparticles. An additional gold-coated surface was placed on top of the setup in order to create a parallel plate capacitor configuration. An oscillatory voltage was then applied across the capacitor to drive the gold nanoparticles and exert a force on the enzymes. The setup detected the ensemble averaged movement of …

The Dahlquist Lab investigates the global, transcriptional response of Sacchromyces cerevisiae, baker’s yeast, to the environmental stress of cold shock, using DNA microarrays for the wild type strain and strains deleted for a particular regulatory transcription factor. Gene regulatory networks (GRNs) consist of transcription factors (TF), genes, and the regulatory connections between them that control the resulting mRNA and protein expression levels. We use mathematical modeling to determine the dynamics of the GRN controlling the cold shock response to determine the relative influence of each transcription factor in the network. The Zn(II) metal ion has been shown to interact with Islet Amyloid Polypeptide (IAPP), a protein implicated in the progression of Type II Diabetes Mellitus, in such a way as to prevent the protein from aggregating into toxic fibers. We set out to find whether other metal ions might similarly prevent IAPP aggregation. Using Thioflavin T (ThT) spectroscopic assays, which measure fluorescence of ThT upon binding to aggregated IAPP, we observed a decrease in aggregation when incubated with Zn(II), Cu(II), Ni(II), and Sn(II). Atomic Force Microscopy (AFM), which can visualize fibril formation, revealed that the metals were not inhibiting IAPP …
